Project description:Sparsely labeled NMR samples provide opportunities to study larger biomolecular assemblies than is traditionally done by NMR. This requires new computational tools that can handle the sparsity and ambiguity in the NMR datasets. The MELD (modeling employing limited data) Bayesian approach was assessed to be the best performing in predicting structures from sparsely labeled NMR data in the 13th edition of the Critical Assessment of Structure Prediction (CASP) event-and limitations of the methodology were also noted. In this report, we evaluate the nature and difficulty in modeling unassigned sparsely labeled NMR datasets and report on an improved methodological pipeline leading to higher-accuracy predictions. We benchmark our methodology against the NMR datasets provided by CASP 13.

Project description:PurposeTo assess the utility of furosemide diuresis and the role of an improved scatter correction algorithm in reducing scatter artifact severity on Ga-68- Prostate-specific membrane antigen (PSMA)-11 positron emission tomography (PET).Materials and methodsA total of 139 patients underwent Ga-68-PSMA-11 PET imaging for prostate cancer: 47 non-time-of-flight (non-TOF) PET/computed tomography, 51 PET/magnetic resonance imaging (MRI) using the standard TOF scatter correction algorithm, and 41 PET/MRI using an improved TOF scatter correction algorithm. Whole-body PET acquisitions were subdivided into 3 regions: around kidneys; between kidneys and bladder; and around bladder. The images were reviewed, and scatter artifact severity was rated using a Likert-type scale.ResultsThe worst scatter occurred when using non-TOF scatter correction without furosemide, where 42.1% of patients demonstrated severe scatter artifacts in 1 or more regions. Improved TOF scatter correction resulted in the smallest percentage of studies with severe scatter (6.5%). Scatter ratings by region were lowest using improved TOF scatter correction. Furosemide reduced mean scatter severity when using non-TOF and standard TOF.ConclusionsBoth furosemide and scatter correction algorithm play a role in reducing scatter in PSMA PET. Improved TOF scatter correction resulted in the lowest scatter severity.

Project description:PurposeTo evaluate a moving blocker-based approach in estimating and correcting megavoltage (MV) and kilovoltage (kV) scatter contamination in kV cone-beam computed tomography (CBCT) acquired during volumetric modulated arc therapy (VMAT).Methods and materialsDuring the concurrent CBCT/VMAT acquisition, a physical attenuator (i.e., "blocker") consisting of equally spaced lead strips was mounted and moved constantly between the CBCT source and patient. Both kV and MV scatter signals were estimated from the blocked region of the imaging panel, and interpolated into the unblocked region. A scatter corrected CBCT was then reconstructed from the unblocked projections after scatter subtraction using an iterative image reconstruction algorithm based on constraint optimization. Experimental studies were performed on a Catphan® phantom and an anthropomorphic pelvis phantom to demonstrate the feasibility of using a moving blocker for kV-MV scatter correction.ResultsScatter induced cupping artifacts were substantially reduced in the moving blocker corrected CBCT images. Quantitatively, the root mean square error of Hounsfield units (HU) in seven density inserts of the Catphan phantom was reduced from 395 to 40.ConclusionsThe proposed moving blocker strategy greatly improves the image quality of CBCT acquired with concurrent VMAT by reducing the kV-MV scatter induced HU inaccuracy and cupping artifacts.

Project description:To develop and evaluate the impact on lesion conspicuity of a software-based x-ray scatter correction algorithm for digital breast tomosynthesis (DBT) imaging into which a precomputed library of x-ray scatter maps is incorporated.A previously developed model of compressed breast shapes undergoing mammography based on principal component analysis (PCA) was used to assemble 540 simulated breast volumes, of different shapes and sizes, undergoing DBT. A Monte Carlo (MC) simulation was used to generate the cranio-caudal (CC) view DBT x-ray scatter maps of these volumes, which were then assembled into a library. This library was incorporated into a previously developed software-based x-ray scatter correction, and the performance of this improved algorithm was evaluated with an observer study of 40 patient cases previously classified as BI-RADS® 4 or 5, evenly divided between mass and microcalcification cases. Observers were presented with both the original images and the scatter corrected (SC) images side by side and asked to indicate their preference, on a scale from -5 to +5, in terms of lesion conspicuity and quality of diagnostic features. Scores were normalized such that a negative score indicates a preference for the original images, and a positive score indicates a preference for the SC images.The scatter map library removes the time-intensive MC simulation from the application of the scatter correction algorithm. While only one in four observers preferred the SC DBT images as a whole (combined mean score = 0.169 ± 0.37, p > 0.39), all observers exhibited a preference for the SC images when the lesion examined was a mass (1.06 ± 0.45, p < 0.0001). When the lesion examined consisted of microcalcification clusters, the observers exhibited a preference for the uncorrected images (-0.725 ± 0.51, p < 0.009).The incorporation of the x-ray scatter map library into the scatter correction algorithm improves the efficiency of the algorithm. The observer study presented here is also the first test of the scatter correction algorithm with patient images and human observers, and demonstrates its potential to improve the clinical performance of DBT.

Project description:PET attenuation correction (AC) on systems lacking CT/transmission scanning, such as dedicated brain PET scanners and hybrid PET/MRI, is challenging. Direct AC in image-space, wherein PET images corrected for attenuation and scatter are synthesized from nonattenuation corrected PET (PET-nonAC) images in an end-to-end fashion using deep learning approaches (DLAC) is evaluated for various radiotracers used in molecular neuroimaging studies. One hundred eighty brain PET scans acquired using 18 F-FDG, 18 F-DOPA, 18 F-Flortaucipir (targeting tau pathology), and 18 F-Flutemetamol (targeting amyloid pathology) radiotracers (40?+?5, training/validation?+?external test, subjects for each radiotracer) were included. The PET data were reconstructed using CT-based AC (CTAC) to generate reference PET-CTAC and without AC to produce PET-nonAC images. A deep convolutional neural network was trained to generate PET attenuation corrected images (PET-DLAC) from PET-nonAC. The quantitative accuracy of this approach was investigated separately for each radiotracer considering the values obtained from PET-CTAC images as reference. A segmented AC map (PET-SegAC) containing soft-tissue and background air was also included in the evaluation. Quantitative analysis of PET images demonstrated superior performance of the DLAC approach compared to SegAC technique for all tracers. Despite the relatively low quantitative bias observed when using the DLAC approach, this approach appears vulnerable to outliers, resulting in noticeable local pseudo uptake and false cold regions. Direct AC in image-space using deep learning demonstrated quantitatively acceptable performance with less than 9% absolute SUV bias for the four different investigated neuroimaging radiotracers. However, this approach is vulnerable to outliers which result in large local quantitative bias.

Project description:X-ray scatter results in a significant degradation of image quality in computed tomography (CT), representing a major limitation in cone-beam CT (CBCT) and large field-of-view diagnostic scanners. In this work, a novel scatter estimation and correction technique is proposed that utilizes peripheral detection of scatter during the patient scan to simultaneously acquire image and patient-specific scatter information in a single scan, and in conjunction with a proposed compressed sensing scatter recovery technique to reconstruct and correct for the patient-specific scatter in the projection space.The method consists of the detection of patient scatter at the edges of the field of view (FOV) followed by measurement based compressed sensing recovery of the scatter through-out the projection space. In the prototype implementation, the kV x-ray source of the Varian TrueBeam OBI system was blocked at the edges of the projection FOV, and the image detector in the corresponding blocked region was used for scatter detection. The design enables image data acquisition of the projection data on the unblocked central region of and scatter data at the blocked boundary regions. For the initial scatter estimation on the central FOV, a prior consisting of a hybrid scatter model that combines the scatter interpolation method and scatter convolution model is estimated using the acquired scatter distribution on boundary region. With the hybrid scatter estimation model, compressed sensing optimization is performed to generate the scatter map by penalizing the L1 norm of the discrete cosine transform of scatter signal. The estimated scatter is subtracted from the projection data by soft-tuning, and the scatter-corrected CBCT volume is obtained by the conventional Feldkamp-Davis-Kress algorithm. Experimental studies using image quality and anthropomorphic phantoms on a Varian TrueBeam system were carried out to evaluate the performance of the proposed scheme.The scatter shading artifacts were markedly suppressed in the reconstructed images using the proposed method. On the Catphan©504 phantom, the proposed method reduced the error of CT number to 13 Hounsfield units, 10% of that without scatter correction, and increased the image contrast by a factor of 2 in high-contrast regions. On the anthropomorphic phantom, the spatial nonuniformity decreased from 10.8% to 6.8% after correction.A novel scatter correction method, enabling unobstructed acquisition of the high frequency image data and concurrent detection of the patient-specific low frequency scatter data at the edges of the FOV, is proposed and validated in this work. Relative to blocker based techniques, rather than obstructing the central portion of the FOV which degrades and limits the image reconstruction, compressed sensing is used to solve for the scatter from detection of scatter at the periphery of the FOV, enabling for the highest quality reconstruction in the central region and robust patient-specific scatter correction.

Project description:PurposeAttenuation correction and scatter compensation (AC/SC) are two main steps toward quantitative PET imaging, which remain challenging in PET-only and PET/MRI systems. These can be effectively tackled via deep learning (DL) methods. However, trustworthy, and generalizable DL models commonly require well-curated, heterogeneous, and large datasets from multiple clinical centers. At the same time, owing to legal/ethical issues and privacy concerns, forming a large collective, centralized dataset poses significant challenges. In this work, we aimed to develop a DL-based model in a multicenter setting without direct sharing of data using federated learning (FL) for AC/SC of PET images.MethodsNon-attenuation/scatter corrected and CT-based attenuation/scatter corrected (CT-ASC) 18F-FDG PET images of 300 patients were enrolled in this study. The dataset consisted of 6 different centers, each with 50 patients, with scanner, image acquisition, and reconstruction protocols varying across the centers. CT-based ASC PET images served as the standard reference. All images were reviewed to include high-quality and artifact-free PET images. Both corrected and uncorrected PET images were converted to standardized uptake values (SUVs). We used a modified nested U-Net utilizing residual U-block in a U-shape architecture. We evaluated two FL models, namely sequential (FL-SQ) and parallel (FL-PL) and compared their performance with the baseline centralized (CZ) learning model wherein the data were pooled to one server, as well as center-based (CB) models where for each center the model was built and evaluated separately. Data from each center were divided to contribute to training (30 patients), validation (10 patients), and test sets (10 patients). Final evaluations and reports were performed on 60 patients (10 patients from each center).ResultsIn terms of percent SUV absolute relative error (ARE%), both FL-SQ (CI:12.21-14.81%) and FL-PL (CI:11.82-13.84%) models demonstrated excellent agreement with the centralized framework (CI:10.32-12.00%), while FL-based algorithms improved model performance by over 11% compared to CB training strategy (CI: 22.34-26.10%). Furthermore, the Mann-Whitney test between different strategies revealed no significant differences between CZ and FL-based algorithms (p-value > 0.05) in center-categorized mode. At the same time, a significant difference was observed between the different training approaches on the overall dataset (p-value < 0.05). In addition, voxel-wise comparison, with respect to reference CT-ASC, exhibited similar performance for images predicted by CZ (R2 = 0.94), FL-SQ (R2 = 0.93), and FL-PL (R2 = 0.92), while CB model achieved a far lower coefficient of determination (R2 = 0.74). Despite the strong correlations between CZ and FL-based methods compared to reference CT-ASC, a slight underestimation of predicted voxel values was observed.ConclusionDeep learning-based models provide promising results toward quantitative PET image reconstruction. Specifically, we developed two FL models and compared their performance with center-based and centralized models. The proposed FL-based models achieved higher performance compared to center-based models, comparable with centralized models. Our work provided strong empirical evidence that the FL framework can fully benefit from the generalizability and robustness of DL models used for AC/SC in PET, while obviating the need for the direct sharing of datasets between clinical imaging centers.

Project description:To improve image quality and accuracy in dedicated breast computed tomography (BCT) by removing the x-ray scatter signal included in the BCT projections.The previously characterized magnitude and distribution of x-ray scatter in BCT results in both cupping artifacts and reduction of contrast and accuracy in the reconstructions. In this study, an image processing method is proposed that estimates and subtracts the low-frequency x-ray scatter signal included in each BCT projection postacquisition and prereconstruction. The estimation of this signal is performed using simple additional hardware, one additional BCT projection acquisition with negligible radiation dose, and simple image processing software algorithms. The high frequency quantum noise due to the scatter signal is reduced using a noise filter postreconstruction. The dosimetric consequences and validity of the assumptions of this algorithm were determined using Monte Carlo simulations. The feasibility of this method was determined by imaging a breast phantom on a BCT clinical prototype and comparing the corrected reconstructions to the unprocessed reconstructions and to reconstructions obtained from fan-beam acquisitions as a reference standard. One-dimensional profiles of the reconstructions and objective image quality metrics were used to determine the impact of the algorithm.The proposed additional acquisition results in negligible additional radiation dose to the imaged breast (∼0.4% of the standard BCT acquisition). The processed phantom reconstruction showed substantially reduced cupping artifacts, increased contrast between adipose and glandular tissue equivalents, higher voxel value accuracy, and no discernible blurring of high frequency features.The proposed scatter correction method for dedicated breast CT is feasible and can result in highly improved image quality. Further optimization and testing, especially with patient images, is necessary to characterize its impact on clinical performance.

Project description:PURPOSE:Scatter is a major factor degrading the image quality of cone beam computed tomography (CBCT). Conventional scatter correction strategies require handcrafted analytical models with ad hoc assumptions, which often leads to less accurate scatter removal. This study aims to develop an effective scatter correction method using a residual convolutional neural network (CNN). METHODS:A U-net based 25-layer CNN was constructed for CBCT scatter correction. The establishment of the model consists of three steps: model training, validation, and testing. For model training, a total of 1800 pairs of x-ray projection and the corresponding scatter-only distribution in nonanthropomorphic phantoms taken in full-fan scan were generated using Monte Carlo simulation of a CBCT scanner installed with a proton therapy system. An end-to-end CNN training was implemented with two major loss functions for 100 epochs with a mini-batch size of 10. Image rotations and flips were randomly applied to augment the training datasets during training. For validation, 200 projections of a digital head phantom were collected. The proposed CNN-based method was compared to a conventional projection-domain scatter correction method named fast adaptive scatter kernel superposition (fASKS) method using 360 projections of an anthropomorphic head phantom. Two different loss functions were applied for the same CNN to evaluate the impact of loss functions on the final results. Furthermore, the CNN model trained with full-fan projections was fine-tuned for scatter correction in half-fan scan by using transfer learning with additional 360 half-fan projection pairs of nonanthropomorphic phantoms. The tuned-CNN model for half-fan scan was compared with the fASKS method as well as the CNN-based method without the fine-tuning using additional lung phantom projections. RESULTS:The CNN-based method provides projections with significantly reduced scatter and CBCT images with more accurate Hounsfield Units (HUs) than that of the fASKS-based method. Root mean squared error of the CNN-corrected projections was improved to 0.0862 compared to 0.278 for uncorrected projections or 0.117 for the fASKS-corrected projections. The CNN-corrected reconstruction provided better HU quantification, especially in regions near the air or bone interfaces. All four image quality measures, which include mean absolute error (MAE), mean squared error (MSE), peak signal-to-noise ratio (PSNR), and structural similarity (SSIM), indicated that the CNN-corrected images were significantly better than that of the fASKS-corrected images. Moreover, the proposed transfer learning technique made it possible for the CNN model trained with full-fan projections to be applicable to remove scatters in half-fan projections after fine-tuning with only a small number of additional half-fan training datasets. SSIM value of the tuned-CNN-corrected images was 0.9993 compared to 0.9984 for the non-tuned-CNN-corrected images or 0.9990 for the fASKS-corrected images. Finally, the CNN-based method is computationally efficient - the correction time for the 360 projections only took less than 5 s in the reported experiments on a PC (4.20 GHz Intel Core-i7 CPU) with a single NVIDIA GTX 1070 GPU. CONCLUSIONS:The proposed deep learning-based method provides an effective tool for CBCT scatter correction and holds significant value for quantitative imaging and image-guided radiation therapy.

Project description:To develop a software-based scatter correction method for digital breast tomosynthesis (DBT) imaging and investigate its impact on the image quality of tomosynthesis reconstructions of both phantoms and patients.A Monte Carlo (MC) simulation of x-ray scatter, with geometry matching that of the cranio-caudal (CC) view of a DBT clinical prototype, was developed using the Geant4 toolkit and used to generate maps of the scatter-to-primary ratio (SPR) of a number of homogeneous standard-shaped breasts of varying sizes. Dimension-matched SPR maps were then deformed and registered to DBT acquisition projections, allowing for the estimation of the primary x-ray signal acquired by the imaging system. Noise filtering of the estimated projections was then performed to reduce the impact of the quantum noise of the x-ray scatter. Three dimensional (3D) reconstruction was then performed using the maximum likelihood-expectation maximization (MLEM) method. This process was tested on acquisitions of a heterogeneous 50∕50 adipose∕glandular tomosynthesis phantom with embedded masses, fibers, and microcalcifications and on acquisitions of patients. The image quality of the reconstructions of the scatter-corrected and uncorrected projections was analyzed by studying the signal-difference-to-noise ratio (SDNR), the integral of the signal in each mass lesion (integrated mass signal, IMS), and the modulation transfer function (MTF).The reconstructions of the scatter-corrected projections demonstrated superior image quality. The SDNR of masses embedded in a 5 cm thick tomosynthesis phantom improved 60%-66%, while the SDNR of the smallest mass in an 8 cm thick phantom improved by 59% (p < 0.01). The IMS of the masses in the 5 cm thick phantom also improved by 15%-29%, while the IMS of the masses in the 8 cm thick phantom improved by 26%-62% (p < 0.01). Some embedded microcalcifications in the tomosynthesis phantoms were visible only in the scatter-corrected reconstructions. The visibility of the findings in two patient images was also improved by the application of the scatter correction algorithm. The MTF of the images did not change after application of the scatter correction algorithm, indicating that spatial resolution was not adversely affected.Our software-based scatter correction algorithm exhibits great potential in improving the image quality of DBT acquisitions of both phantoms and patients. The proposed algorithm does not require a time-consuming MC simulation for each specific case to be corrected, making it applicable in the clinical realm.
