Genomes of Two Clinical Isolates of Mycobacterium tuberculosis from Odisha, India.

ABSTRACT: We report whole-genome sequences of two clinical isolates of Mycobacterium tuberculosis isolated from patients in Odisha, India. The sequence analysis revealed that these isolates are of an ancestral type and might represent some of the "pristine" isolates in India that have not admixed with other lineages.

Transcriptome analysis of Mycobacterium tuberculosis clinical isolates.

Project description:Bacterial persister cells are phenotypic variants of regular cells that are tolerant to antibiotics. Analysis of clinical isolates of M. tuberculosis showed that strains vary substantially in their tolerance to antibiotics. The level of persisters was very high is some isolates, suggesting that these are hip mutants. We investigated gene expression differences in eight clinical isolates, four of which we characterized as high-persister strains and four as low-persister, or regular, strains. Comparison of gene expression patterns may provide clues as to the genetic mechanisms underlying persister formation.

Gene expression diversity among Mycobacterium tuberculosis clinical isolates

Project description:While several groups, including our own, have examined variability of M. tuberculosis at the DNA level, this is the first systematic survey of variability in mRNA expression among clinical isolates of M. tuberculosis. Genes whose expression varies among isolates when assayed under a single growth condition may make poor drug targets and vaccine antigens and may affect molecular diagnostics, so they can be used to narrow down lists of candidate molecules. Because the measurement of gene expression is extremely sensitive to environmental conditions, comparison of gene expression is labour intensive. In this study, we surveyed 12 strains. These strains are a subset of those for which we have already published genomic deletion information (Kato-Maeda et al., 2001). In order to ensure maximum reproducibility of the experiments and avoid complications caused by differences in growth conditions, we measured gene expression under well-controlled in vitro conditions. Our aims were to provide an overview of gene expression variability among clinical isolates under a single growth condition and to test whether gene functional classes are related to variability in expression. Mutations in the rpoB gene of multidrug-resistant Mycobacterium tuberculosis clinical isolates from India.

Project description:Mutations in the 81-bp rifampin resistance-determining region (RRDR) of the rpoB gene were analyzed by DNA sequencing of 50 Mycobacterium tuberculosis clinical isolates (44 resistant and 6 sensitive) from various parts of India. Fifty-three mutations of 18 different kinds, 17 point mutations and one deletion, were observed in 43 of 44 resistant isolates. Three novel mutations and three new alleles within the RRDR, along with two novel mutations outside the RRDR, are reported in this study.

GeLC-MS/MS of H37Rv and two clinical isolates of Mycobacterium tuberculosis

Project description:Clinical isolates were made available from an extensive longitudinal collection of M. tuberculosis isolates circulating in the Western Cape of South Africa. Clinical isolates SAWC3651 and SAWC3517, belonging to the LAM (lineage 4.3) genotype and IS6110 family 14 and 9, respectively, and M. tuberculosis H37Rv were selected for analysis. Proteins were fractionated by SDS-PAGE, using a 4-12% gradient, 1.0 mm NuPage gel (Invitrogen, Carlsbad, CA, USA). Each gel lane was divided into 10 fractions and each fraction was prepared for analysis by mass spectrometry. The reduced and alkylated proteins were subjected to in-gel trypsin digestion for 17 hours at 37 �C using sequencing grade, modified trypsin (Promega, Madison, USA) in 50 mM ABC. The mass spectrometer was operated in data-dependent mode to automatically switch between Orbitrap-MS and LTQ-MS/MS acquisition. Data were acquired using the Xcalibur software package (Thermo Fisher Scientific, Bremen, Germany). Precursor ion scan MS spectra (m/z 400 - 2000) were acquired in the Orbitrap with resolution R = 60 000 with the number of accumulated ions being 1 x 106. The 20 most intense ions were isolated and fragmented in the linear ion trap (number of accumulated ions 1.5 x 104) using collision induced dissociation (30% normalized collision energy). Each of the three tuberculosis lysates were grown in biological duplicate, and duplicate ten-fraction tandem mass spectrometry experiments were produced from each biological replicate. In total, 120 RAW files resulted.

Infection of monocytes from tuberculosis patients with two virulent clinical isolates of Mycobacterium tuberculosis induces alterations in myeloid effector functions.

Project description:Monocytes play a critical role during infection with Mycobacterium tuberculosis (Mtb). They are recruited to the lung where they participate in the contention of infection. Alternatively, inflammatory monocytes may help in prolonging inflammation or serve as niches for Mtb infection. Also, monocyte response to infection may vary depending on the particularities of the clinical isolate of Mtb from which they are infected. In this pilot study, using microarrays we have examined the global mRNA profiles of circulating human monocytes from healthy individuals and patients with active tuberculosis (TB).
