Tensor Regression with Applications in Neuroimaging Data Analysis.

ABSTRACT: Classical regression methods treat covariates as a vector and estimate a corresponding vector of regression coefficients. Modern applications in medical imaging generate covariates of more complex form such as multidimensional arrays (tensors). Traditional statistical and computational methods are proving insufficient for analysis of these high-throughput data due to their ultrahigh dimensionality as well as complex structure. In this article, we propose a new family of tensor regression models that efficiently exploit the special structure of tensor covariates. Under this framework, ultrahigh dimensionality is reduced to a manageable level, resulting in efficient estimation and prediction. A fast and highly scalable estimation algorithm is proposed for maximum likelihood estimation and its associated asymptotic properties are studied. Effectiveness of the new methods is demonstrated on both synthetic and real MRI imaging data.

Tensor response quantile regression with neuroimaging data.

Project description:Collecting neuroimaging data in the form of tensors (i.e. multidimensional arrays) has become more common in mental health studies, driven by an increasing interest in studying the associations between neuroimaging phenotypes and clinical disease manifestation. Motivated by a neuroimaging study of post-traumatic stress disorder (PTSD) from the Grady Trauma Project, we study a tensor response quantile regression framework, which enables novel analyses that confer a detailed view of the potentially heterogeneous association between a neuroimaging phenotype and relevant clinical predictors. We adopt a sensible low-rank structure to represent the association of interest, and propose a simple two-step estimation procedure which is easy to implement with existing software. We provide rigorous theoretical justifications for the intuitive two-step procedure. Simulation studies demonstrate good performance of the proposed method with realistic sample sizes in neuroimaging studies. We conduct the proposed tensor response quantile regression analysis of the motivating PTSD study to investigate the association between fMRI resting-state functional connectivity and PTSD symptom severity. Our results uncover non-homogeneous effects of PTSD symptoms on brain functional connectivity, which cannot be captured by existing tensor response methods.

Generalized reduced rank latent factor regression for high dimensional tensor fields, and neuroimaging-genetic applications.

Project description:We propose a generalized reduced rank latent factor regression model (GRRLF) for the analysis of tensor field responses and high dimensional covariates. The model is motivated by the need from imaging-genetic studies to identify genetic variants that are associated with brain imaging phenotypes, often in the form of high dimensional tensor fields. GRRLF identifies from the structure in the data the effective dimensionality of the data, and then jointly performs dimension reduction of the covariates, dynamic identification of latent factors, and nonparametric estimation of both covariate and latent response fields. After accounting for the latent and covariate effects, GRLLF performs a nonparametric test on the remaining factor of interest. GRRLF provides a better factorization of the signals compared with common solutions, and is less susceptible to overfitting because it exploits the effective dimensionality. The generality and the flexibility of GRRLF also allow various statistical models to be handled in a unified framework and solutions can be efficiently computed. Within the field of neuroimaging, it improves the sensitivity for weak signals and is a promising alternative to existing approaches. The operation of the framework is demonstrated with both synthetic datasets and a real-world neuroimaging example in which the effects of a set of genes on the structure of the brain at the voxel level were measured, and the results compared favorably with those from existing approaches.

Penalized least squares regression methods and applications to neuroimaging.

Project description:The goals of this paper are to review the most popular methods of predictor selection in regression models, to explain why some fail when the number P of explanatory variables exceeds the number N of participants, and to discuss alternative statistical methods that can be employed in this case. We focus on penalized least squares methods in regression models, and discuss in detail two such methods that are well established in the statistical literature, the LASSO and Elastic Net. We introduce bootstrap enhancements of these methods, the BE-LASSO and BE-Enet, that allow the user to attach a measure of uncertainty to each variable selected. Our work is motivated by a multimodal neuroimaging dataset that consists of morphometric measures (volumes at several anatomical regions of interest), white matter integrity measures from diffusion weighted data (fractional anisotropy, mean diffusivity, axial diffusivity and radial diffusivity) and clinical and demographic variables (age, education, alcohol and drug history). In this dataset, the number P of explanatory variables exceeds the number N of participants. We use the BE-LASSO and BE-Enet to provide the first statistical analysis that allows the assessment of neurocognitive performance from high dimensional neuroimaging and clinical predictors, including their interactions. The major novelty of this analysis is that biomarker selection and dimension reduction are accomplished with a view towards obtaining good predictions for the outcome of interest (i.e., the neurocognitive indices), unlike principal component analysis that are performed only on the predictors' space independently of the outcome of interest.

Multiscale Adaptive Regression Models for Neuroimaging Data.

Project description:Neuroimaging studies aim to analyze imaging data with complex spatial patterns in a large number of locations (called voxels) on a two-dimensional (2D) surface or in a 3D volume. Conventional analyses of imaging data include two sequential steps: spatially smoothing imaging data and then independently fitting a statistical model at each voxel. However, conventional analyses suffer from the same amount of smoothing throughout the whole image, the arbitrary choice of smoothing extent, and low statistical power in detecting spatial patterns. We propose a multiscale adaptive regression model (MARM) to integrate the propagation-separation (PS) approach (Polzehl and Spokoiny, 2000, 2006) with statistical modeling at each voxel for spatial and adaptive analysis of neuroimaging data from multiple subjects. MARM has three features: being spatial, being hierarchical, and being adaptive. We use a multiscale adaptive estimation and testing procedure (MAET) to utilize imaging observations from the neighboring voxels of the current voxel to adaptively calculate parameter estimates and test statistics. Theoretically, we establish consistency and asymptotic normality of the adaptive parameter estimates and the asymptotic distribution of the adaptive test statistics. Our simulation studies and real data analysis confirm that MARM significantly outperforms conventional analyses of imaging data.

Tensor-on-tensor regression.

Project description:We propose a framework for the linear prediction of a multi-way array (i.e., a tensor) from another multi-way array of arbitrary dimension, using the contracted tensor product. This framework generalizes several existing approaches, including methods to predict a scalar outcome from a tensor, a matrix from a matrix, or a tensor from a scalar. We describe an approach that exploits the multiway structure of both the predictors and the outcomes by restricting the coefficients to have reduced CP-rank. We propose a general and efficient algorithm for penalized least-squares estimation, which allows for a ridge (L 2) penalty on the coefficients. The objective is shown to give the mode of a Bayesian posterior, which motivates a Gibbs sampling algorithm for inference. We illustrate the approach with an application to facial image data. TPRM: TENSOR PARTITION REGRESSION MODELS WITH APPLICATIONS IN IMAGING BIOMARKER DETECTION.

Project description:Medical imaging studies have collected high dimensional imaging data to identify imaging biomarkers for diagnosis, screening, and prognosis, among many others. These imaging data are often represented in the form of a multi-dimensional array, called a tensor. The aim of this paper is to develop a tensor partition regression modeling (TPRM) framework to establish a relationship between low-dimensional clinical outcomes (e.g., diagnosis) and high dimensional tensor covariates. Our TPRM is a hierarchical model and efficiently integrates four components: (i) a partition model, (ii) a canonical polyadic decomposition model, (iii) a principal components model, and (iv) a generalized linear model with a sparse inducing normal mixture prior. This framework not only reduces ultra-high dimensionality to a manageable level, resulting in efficient estimation, but also optimizes prediction accuracy in the search for informative subtensors. Posterior computation proceeds via an efficient Markov chain Monte Carlo algorithm. Simulation shows that TPRM outperforms several other competing methods. We apply TPRM to predict disease status (Alzheimer versus control) by using structural magnetic resonance imaging data obtained from the Alzheimer's Disease Neuroimaging Initiative (ADNI) study.

Bayesian log-Gaussian Cox process regression: with applications to meta-analysis of neuroimaging working memory studies.

Project description:Working memory (WM) was one of the first cognitive processes studied with functional magnetic resonance imaging (fMRI). With now over 20 years of studies on WM, each study with tiny sample sizes, there is a need for meta-analysis to identify the brain regions consistently activated by WM tasks, and to understand the inter-study variation in those activations. However, current methods in the field cannot fully account for the spatial nature of neuroimaging meta-analysis data or the heterogeneity observed among WM studies. In this work, we propose a fully Bayesian random-effects meta-regression model based on log-Gaussian Cox processes, which can be used for meta-analysis of neuroimaging studies. An efficient MCMC scheme for posterior simulations is presented which makes use of some recent advances in parallel computing using graphics processing units (GPUs). Application of the proposed model to a real dataset provides valuable insights regarding the function of the WM.

Intrinsic Regression Models for Positive-Definite Matrices With Applications to Diffusion Tensor Imaging.

Project description:The aim of this paper is to develop an intrinsic regression model for the analysis of positive-definite matrices as responses in a Riemannian manifold and their association with a set of covariates, such as age and gender, in a Euclidean space. The primary motivation and application of the proposed methodology is in medical imaging. Because the set of positive-definite matrices do not form a vector space, directly applying classical multivariate regression may be inadequate in establishing the relationship between positive-definite matrices and covariates of interest, such as age and gender, in real applications. Our intrinsic regression model, which is a semiparametric model, uses a link function to map from the Euclidean space of covariates to the Riemannian manifold of positive-definite matrices. We develop an estimation procedure to calculate parameter estimates and establish their limiting distributions. We develop score statistics to test linear hypotheses on unknown parameters and develop a test procedure based on a resampling method to simultaneously assess the statistical significance of linear hypotheses across a large region of interest. Simulation studies are used to demonstrate the methodology and examine the finite sample performance of the test procedure for controlling the family-wise error rate. We apply our methods to the detection of statistical significance of diagnostic effects on the integrity of white matter in a diffusion tensor study of human immunodeficiency virus. Tensor based stacked fuzzy neural network for efficient data regression.

Project description:Random vector functional link and extreme learning machine have been extended by the type-2 fuzzy sets with vector stacked methods, this extension leads to a new way to use tensor to construct learning structure for the type-2 fuzzy sets-based learning framework. In this paper, type-2 fuzzy sets-based random vector functional link, type-2 fuzzy sets-based extreme learning machine and Tikhonov-regularized extreme learning machine are fused into one network, a tensor way of stacking data is used to incorporate the nonlinear mappings when using type-2 fuzzy sets. In this way, the network could learn the sub-structure by three sub-structures' algorithms, which are merged into one tensor structure via the type-2 fuzzy mapping results. To the stacked single fuzzy neural network, the consequent part parameters learning is implemented by unfolding tensor-based matrix regression. The newly proposed stacked single fuzzy neural network shows a new way to design the hybrid fuzzy neural network with the higher order fuzzy sets and higher order data structure. The effective of the proposed stacked single fuzzy neural network are verified by the classical testing benchmarks and several statistical testing methods.

Bootstrap Enhanced Penalized Regression for Variable Selection with Neuroimaging Data.

Project description:Recent advances in fMRI research highlight the use of multivariate methods for examining whole-brain connectivity. Complementary data-driven methods are needed for determining the subset of predictors related to individual differences. Although commonly used for this purpose, ordinary least squares (OLS) regression may not be ideal due to multi-collinearity and over-fitting issues. Penalized regression is a promising and underutilized alternative to OLS regression. In this paper, we propose a nonparametric bootstrap quantile (QNT) approach for variable selection with neuroimaging data. We use real and simulated data, as well as annotated R code, to demonstrate the benefits of our proposed method. Our results illustrate the practical potential of our proposed bootstrap QNT approach. Our real data example demonstrates how our method can be used to relate individual differences in neural network connectivity with an externalizing personality measure. Also, our simulation results reveal that the QNT method is effective under a variety of data conditions. Penalized regression yields more stable estimates and sparser models than OLS regression in situations with large numbers of highly correlated neural predictors. Our results demonstrate that penalized regression is a promising method for examining associations between neural predictors and clinically relevant traits or behaviors. These findings have important implications for the growing field of functional connectivity research, where multivariate methods produce numerous, highly correlated brain networks.
