Conservation in China of a novel group of HCV variants dating to six centuries ago.

ABSTRACT: We characterized a novel group of HCV variants that are genetically related but distinct from each other belonging to genotype 6 (HCV-6). From 26 infected Austronesian-descended aborigines on Hainan Island, China, HCV sequences were determined followed by genetic analyses. Six nearly full-length genomes and 20 E1 sequences of HCV were obtained, which differ from each other and from all known HCV lineages by nucleotides above the intra-subtype level of 13%. Together with subtypes 6g and 6w, they constitute a phylogenetic group sharing a common ancestor dating from the end of the 12th century.Our data indicate the maintenance of an isolated HCV-6 indigenous circulation on Hainan Island at least for six centuries.

Project description:We have recently determined HCV isolates among volunteer blood donors and IDUs in southern China and revealed the genotype distribution patterns not only different between the two studied cohorts but also from what we have sampled in 2002. A changed pattern could have also occurred among patients with liver disease.Both E1 and NS5B sequences of HCV were characterized among 393 patients with liver disease followed by phylogenetic analysis.Six HCV genotypes, 12 subtypes (1b: 65.9%, 6a: 17.1%, 2a: 7.4%, 3a: 3.6%, 3b: in 3.3%, 6e: 0.76%, and 1a, 1c, 2b, 2f, 4d, and 5a each 0.25%), and two novel genotype 6 variants were classified, showing the greatest complexity of HCV hitherto found in China. Although the predominance of 1b followed by 6a is largely consistent with what we have sampled in 2002, the identification of single isolates of 1c, 2f, 4d, 5a, and two novel HCV-6 variants were first reported. Excluding 4d from a European visitor, all the others were from Chinese patients. Since the 6a proportion (17.1%, 67/393) was unexpectedly lower than what we have recently detected among blood donors (34.8%, 82/236) and IDUs (51.5%, 70/136), further statistical analyses were conducted. Comparison of the mean ages showed that among the 393 patients, those infected with 1b were significantly (6.7 years) older than those with 6a, while the 393 patients as a whole were significantly older than the 236 blood donors (8.4 years) and 136 IDUs (12.6 years) we have recently reported. Explanations are that younger individuals had higher proportions of 6a infections while patients with liver disease could have acquired their infections earlier than volunteer blood donors and IDUs.Among 393 patients with liver disease, a great diversity in HCV was detected, which reflects a constantly changing pattern of HCV genotypes in China over time.

Newborn Screening and Genetic Analysis Identify Six Novel Genetic Variants for Primary Carnitine Deficiency in Ningbo Area, China.

Project description:Primary carnitine deficiency (PCD) is an autosomal recessive disorder that could result in sudden death. It is caused by a defect in the carnitine transporter encoded by SLC22A5 (Solute Carrier Family 22 Member 5, MIM:603377). Currently, a number of variants in SLC22A5 have been identified, however, the PCD prevalence and its variants in Ningbo area are unclear. In this study, we screened 265,524 newborns by using tandem mass spectrometry. Variants in SLC22A5 were further detected by next-generation sequencing in individuals with abnormal free carnitine levels (C0). We identified 53 newborns with abnormal C0 levels and 26 with variants in SLC22A5. Among them, 16 with compound heterozygous or homozygous variants in SLC22A5 were diagnosed with PCD, suggesting the PCD birth prevalence in Ningbo city was 1/16,595. Moreover, the C0 level was significantly (P = 0.013) higher in PCD patients than in those with one variant. Besides, the c.1400C > G (p. S467C) and c.51C > G (p. F17L) variants were the most frequent and six novel variants are all predicted to be damaging. This study reports the largest PCD patients in Ningbo area by newborn screening and expands the variant spectrum of SLC22A5. Our findings demonstrate the clinical value of combining NBS program results with DNA analysis for the diagnosis of PCD.

Six centuries of Upper Indus Basin streamflow variability and its climatic drivers.

Project description:Our understanding of the full range of natural variability in streamflow, including how modern flow compares to the past, is poorly understood for the Upper Indus Basin (UIB) because of short instrumental gauge records. To help address this challenge, we use Hierarchical Bayesian Regression (HBR) with partial pooling to develop six centuries long (1394-2008 C.E.) streamflow reconstructions at three UIB gauges (Doyian, Gilgit, and Kachora), concurrently demonstrating that HBR can be used to reconstruct short records with interspersed missing data. At one gauge (Partab Bridge), with a longer instrumental record (47 years), we develop reconstructions using both Bayesian Regression (BR) and the more conventionally used Principal Components Regression (PCR). The reconstructions produced by PCR and BR at Partab Bridge are nearly identical and yield comparable reconstruction skill statistics, highlighting that the resulting tree-ring reconstruction of streamflow is not dependent on the choice of statistical method. Reconstructions at all four reconstructions indicate flow levels in the 1990s were higher than mean flow for the past six centuries. While streamflow appears most sensitive to accumulated winter (January-March) precipitation and summer (MJJAS) temperature, with warm summers contributing to high flow through increased melt of snow and glaciers, shifts in winter precipitation and summer temperatures cannot explain the anomalously high flow during the 1990s. Regardless, the sensitivity of streamflow to summer temperatures suggests that projected warming may increase streamflow in coming decades, though long-term water risk will additionally depend on changes in snowfall and glacial mass balance.

Genome-wide data from two early Neolithic East Asian individuals dating to 7700 years ago.

Project description:Ancient genomes have revolutionized our understanding of Holocene prehistory and, particularly, the Neolithic transition in western Eurasia. In contrast, East Asia has so far received little attention, despite representing a core region at which the Neolithic transition took place independently ~3 millennia after its onset in the Near East. We report genome-wide data from two hunter-gatherers from Devil's Gate, an early Neolithic cave site (dated to ~7.7 thousand years ago) located in East Asia, on the border between Russia and Korea. Both of these individuals are genetically most similar to geographically close modern populations from the Amur Basin, all speaking Tungusic languages, and, in particular, to the Ulchi. The similarity to nearby modern populations and the low levels of additional genetic material in the Ulchi imply a high level of genetic continuity in this region during the Holocene, a pattern that markedly contrasts with that reported for Europe.

Project description:The AGO Kommission Ovar already published a statement in 2013, warning about the uncritical use of hyperthermic intraperitoneal chemotherapy (HIPEC) outside controlled studies. This statement has now been updated after the most recent literature was reviewed by AGO Kommission Ovar, the AGO Study Group, NOGGO, AGO Austria and AGO Switzerland. The authors conclude that HIPEC remains experimental. Its use is not recommended and should be rejected outside of prospective controlled trials.

Six centuries of geomagnetic intensity variations recorded by royal Judean stamped jar handles.

Project description:Earth's magnetic field, one of the most enigmatic physical phenomena of the planet, is constantly changing on various time scales, from decades to millennia and longer. The reconstruction of geomagnetic field behavior in periods predating direct observations with modern instrumentation is based on geological and archaeological materials and has the twin challenges of (i) the accuracy of ancient paleomagnetic estimates and (ii) the dating of the archaeological material. Here we address the latter by using a set of storage jar handles (fired clay) stamped by royal seals as part of the ancient administrative system in Judah (Jerusalem and its vicinity). The typology of the stamp impressions, which corresponds to changes in the political entities ruling this area, provides excellent age constraints for the firing event of these artifacts. Together with rigorous paleomagnetic experimental procedures, this study yielded an unparalleled record of the geomagnetic field intensity during the eighth to second centuries BCE. The new record constitutes a substantial advance in our knowledge of past geomagnetic field variations in the southern Levant. Although it demonstrates a relatively stable and gradually declining field during the sixth to second centuries BCE, the new record provides further support for a short interval of extreme high values during the late eighth century BCE. The rate of change during this "geomagnetic spike" [defined as virtual axial dipole moment > 160 ZAm2 (1021 Am2)] is further constrained by the new data, which indicate an extremely rapid weakening of the field (losing ∼27% of its strength over ca. 30 y).

Earliest hydraulic enterprise in China, 5,100 years ago.

Project description:Here we present one of the world's oldest examples of large-scale and formalized water management, in the case of the Liangzhu culture of the Yangtze Delta, dated at 5,300-4,300 years cal B.P. The Liangzhu culture represented a peak of early cultural and social development predating the historically recorded Chinese dynasties; hence, this study reveals more about the ancient origins of hydraulic engineering as a core element of social, political, and economic developments. Archaeological surveys and excavations can now portray the impressive extent and structure of dams, levees, ditches, and other landscape-transforming features, supporting the ancient city of Liangzhu, with an estimated size of about 300 ha. The results indicate an enormous collective undertaking, with unprecedented evidence for understanding how the city, economy, and society of Liangzhu functioned and developed at such a large scale. Concurrent with the evidence of technological achievements and economic success, a unique relationship between ritual order and social power is seen in the renowned jade objects in Liangzhu elite burials, thus expanding our view beyond the practicalities of water management and rice farming.

Six Novel ATM Gene Variants in Sri Lankan Patients with Ataxia Telangiectasia.

Project description:IntroductionAtaxia telangiectasia is a rare genetic condition with an estimated prevalence of 1 in 40,000-100,000 live births. This condition predominantly affects the nervous and immune systems. It is characterized by progressive ataxia beginning from early childhood. The neurological deficit associated with this condition affects one's balance, coordination, walking, and speech and can be accompanied by chorea, myoclonus, and neuropathy. They may also have ocular telangiectasias and high levels of blood alpha-fetoprotein (AFP). The ataxia telangiectasia mutated gene (ATM) is associated with this condition and codes for the ATM protein which is a phosphatidylinositol 3-kinase. This gene occupies 150?kb on chromosome 11q22-23 and contains 66 exons encoding a 13?kb transcript. ATM is a relatively large protein with a molecular weight of 350?kDa and 3,056 amino acids.MethodsFour patients of Sri Lankan origin presenting with features suggestive of ataxia telangiectasia were referred to our genetics center for specialized genetic counseling and testing. Whole-exome sequencing followed by Sanger sequencing was used to confirm the candidate variants. Protein modeling and genotype to phenotype correlation was performed in the identified variants.ResultsWe observed 6 novel ATM gene variants in four patients with ataxia telangiectasia. The identified variants are as follows: homozygous c.7397C?>?A (p.Ala2466Glu) and c.510_511delGT (p.Tyr171fs) and compound heterozygous c.5347_5350delGAAA (p.Glu1783fs), c.8137A?>?T (p.Arg2713 ? ) and c.1163A?>?C (p.Lys388Thr), and c.5227A?>?C (p.Thr1743Pro). Variant analysis was followed by modeling of the native and altered protein structures.ConclusionWe report novel ATM gene variants that have implications on the molecular diagnosis of ataxia telangiectasia.

Identification of six novel variants from nine Chinese families with hypophosphatemic rickets.

Project description:BackgroundHypophosphatemic rickets (HR) is a rare genetic disorder associated with renal phosphate wasting and characterized by bone defects. Inactivating mutations in the phosphate regulating endopeptidase homolog X‑linked gene (PHEX) account for most cases of HR. The aim of this study was to identify causative variants in nine unrelated Chinese families associated with HR, and to determine potential pathogenicity of the identified variants.MethodsGenomic DNA was isolated from the peripheral blood of HR patients and their healthy relatives, followed by next-generation sequencing and/or Sanger sequencing. In silico prediction combined with conservation analysis was performed to assess the effects of the variants, and 3D protein modeling was conducted to predict the functional effects on the encoded protein.ResultsAll HR patients recruited in this study displayed bone deformities and tooth agenesis, as well as reduced serum phosphate levels and elevated urine phosphate levels. Nine PHEX variants were identified in eight families, including four novel variants (c.1661_1726del, c.980A > G, c.1078A > T, and c.1017_1051dup). Of the nine identified PHEX variants, five caused a truncated protein, two caused an altered amino acid, and the other two were the canonical splicing variants. Novel variants c.1336G > A and c.1364 T > C in SLC34A3 were also found in one family. Conservation analysis showed that all the amino acids corresponding to the missense variants were highly conserved. In silico analysis and 3D protein structure modeling confirmed the pathogenicity of these variants.ConclusionsThis study identified four novel variants in PHEX and two novel variants in SLC34A3 in a Chinese cohort with HR. Our findings highlight the dominant role of PHEX in HR, and expand the genotypic and phenotypic spectra of this disorder.
