A distinctive new subspecies of Scytalopusgriseicollis (Aves, Passeriformes, Rhinocryptidae) from the northern Eastern Cordillera of Colombia and Venezuela.

ABSTRACT: We describe a new subspecies of Pale-bellied Tapaculo Scytalopusgriseicollis from the northern Eastern Cordillera of Colombia and Venezuela. This form differs diagnosably in plumage from described subspecies Scytalopusgriseicollisgriseicollis and Scytalopusgriseicollisgilesi and from the latter in tail length. It is also differentiated non-diagnosably in voice from both these populations. Ecological niche modelling analysis suggests that the new subspecies is restricted to the Andean montane forest and páramo north of both the arid Chicamocha valley and the Sierra Nevada del Cocuy.

Project description:A new salamander species of the genus Bolitoglossa is here described from the cloud forests of the western slopes of the Cordillera Oriental of Colombia, in the Cundinamarca department. The most salient characters of this new species are its numerous maxillary and vomerine teeth, its moderate webbing on hands and feet, its short and robust tail, and its chromatic variation. Based on molecular analyses this new species is assigned to the adspersa species group and its status established as the sister species of B.adspersa, with which it was previously confused. Lastly, the distribution, natural history, and conservation status of the new species are discussed.

Dating the diversification of the major lineages of Passeriformes (Aves).

Project description:BACKGROUND: The avian Order Passeriformes is an enormously species-rich group, which comprises almost 60% of all living bird species. This diverse order is believed to have originated before the break-up of Gondwana in the late Cretaceous. However, previous molecular dating studies have relied heavily on the geological split between New Zealand and Antarctica, assumed to have occurred 85-82 Mya, for calibrating the molecular clock and might thus be circular in their argument. RESULTS: This study provides a time-scale for the evolution of the major clades of passerines using seven nuclear markers, five taxonomically well-determined passerine fossils, and an updated interpretation of the New Zealand split from Antarctica 85-52 Mya in a Bayesian relaxed-clock approach. We also assess how different interpretations of the New Zealand-Antarctica vicariance event influence our age estimates. Our results suggest that the diversification of Passeriformes began in the late Cretaceous or early Cenozoic. Removing the root calibration for the New Zealand-Antarctica vicariance event (85-52 Mya) dramatically increases the 95% credibility intervals and leads to unrealistically old age estimates. We assess the individual characteristics of the seven nuclear genes analyzed in our study. Our analyses provide estimates of divergence times for the major groups of passerines, which can be used as secondary calibration points in future molecular studies. CONCLUSIONS: Our analysis takes recent paleontological and geological findings into account and provides the best estimate of the passerine evolutionary time-scale currently available. This time-scale provides a temporal framework for further biogeographical, ecological, and co-evolutionary studies of the largest bird radiation, and adds to the growing support for a Cretaceous origin of Passeriformes.

The earliest Tyrannida (Aves, Passeriformes), from the Oligocene of France.

Project description:Passeriformes is the most diverse bird order. Nevertheless, passerines have a remarkably poor early fossil record. In addition, high osteological homoplasy across passerines makes partial specimens difficult to systematically assign precisely. Here we describe one of the few earliest fossil passerines, from the early Oligocene (ca 30 Ma) of southern France, and one of the best preserved and most complete. This fossil can be conservatively assigned to Tyrannida, a subclade of the New World Tyranni (Suboscines), i.e. of the Tyrannides. A most probably stem-representative of Tyrannida, the new fossil bears strong resemblance with some manakins (Pipridae), possibly due to plesiomorphy. Furthermore, it yields a new point of calibration for molecular phylogenies, already consistent with the age of the fossil. Tyrannida, and the more inclusive Tyrannides, are today confined to the New World. Therefore, the new fossil calls for scenarios of transatlantic crossing during or near the Oligocene. Later, the European part of the distribution of the Tyrannida disappeared, leading to a relictual modern New World distribution of this clade, a pattern known in other avian clades. The history of Tyrannida somehow mirrors that of the enigmatic Sapayoa aenigma, sole New World representative of the Eurylaimides (Old World Tyranni), with transatlantic crossing probably caused by similar events.

Mitochondrial genome of Stachyris ruficeps (Aves, Passeriformes, Timaliidae).

Project description:Stachyris ruficeps are commonly found in the eastern Himalayas and south China. In our study, we reported the complete mitogenome and obtain basic genetic information of S. ruficeps for the first time. The complete mitochondrial genomes of S. ruficeps (16 885bp in length) had 13 protein-coding genes, 22 tRNA genes, 2 rRNA genes (12S rRNA and 16S rRNA) and 2 control regions. All of the 13 PCGs were initiated by ATG. All the genes in S. ruficeps were distributed on the H-strand, except for the ND6 gene and eight tRNA genes which were encoded on the L-strand.

DNA Barcoding Survey of Anurans across the Eastern Cordillera of Colombia and the Impact of the Andes on Cryptic Diversity.

Project description:Colombia hosts the second highest amphibian species diversity on Earth, yet its fauna remains poorly studied, especially using molecular genetic techniques. We present the results of the first wide-scale DNA barcoding survey of anurans of Colombia, focusing on a transect across the Eastern Cordillera. We surveyed 10 sites between the Magdalena Valley to the west and the eastern foothills of the Eastern Cordillera, sequencing portions of the mitochondrial 16S ribosomal RNA and cytochrome oxidase subunit 1 (CO1) genes for 235 individuals from 52 nominal species. We applied two barcode algorithms, Automatic Barcode Gap Discovery and Refined Single Linkage Analysis, to estimate the number of clusters or "unconfirmed candidate species" supported by DNA barcode data. Our survey included ~7% of the anuran species known from Colombia. While barcoding algorithms differed slightly in the number of clusters identified, between three and ten nominal species may be obscuring candidate species (in some cases, more than one cryptic species per nominal species). Our data suggest that the high elevations of the Eastern Cordillera and the low elevations of the Chicamocha canyon acted as geographic barriers in at least seven nominal species, promoting strong genetic divergences between populations associated with the Eastern Cordillera.

Towards a taxonomic revision of the genus Cyrtochilum (Orchidaceae) in Northwestern South America (Northern Peru, Ecuador, Colombia, Venezuela).

Project description:This article is a presentation of taxonomic diversity of the orchid genus Cyrtochilum in Northwestern South America. The morphological characteristics of over 90 species occurring in northern Peru, Ecuador, Colombia and Venezuela are presented together with illustrations of their floral segments. Information about the distribution of each taxon is provided. Ten morphologically consistent groups have been delineated to facilitate identification of Cyrtochilum representatives in the studied area. Keys for determination of species within each group are provided. Seven new species of Cyrtochilum are described and one new combination is proposed.

Cranial Musculoskeletal Description of Black-Throated Finch (Aves: Passeriformes: Estrildidae) with DiceCT.

Project description:Synopsis Dietary requirements and acquisition strategies change throughout ontogeny across various clades of tetrapods, including birds. For example, birds hatch with combinations of various behavioral, physiological, and morphological factors that place them on an altricial-precocial spectrum. Passeriformes (=songbirds) in particular, a family constituting approximately more than half of known bird species, displays the most drastic difference between hatchling and adults in each of these aspects of their feeding biology. How the shift in dietary resource acquisition is managed during ontogeny alongside its relationship to the morphology of the feeding apparatus has been largely understudied within birds. Such efforts have been hampered partly due to the small size of many birds and the diminutive jaw musculature they employ. In this study, we used standard and diffusible iodine-based contrast-enhanced computed tomography in conjunction with digital dissection to quantify and describe the cranial musculature of the Black-throated Finch (Poephila cincta) at fledgling and adult stages. Our results reveal that in both the fledgling and the adult, cranial musculature shows clear and complex partitioning in the Musculus adductor mandibulae externus that is consistent with other families within Passeriformes. We quantified jaw-muscle sizes and found that the adult showed a decrease in muscle mass in comparison to the fledgling individual. We propose that this could be the result of low sample size or a physiological effect of parental care in Passeriformes. Our study shows that high-resolution visualization techniques are informative at revealing morphological discrepancies for studies that involve small specimens such as Passeriformes especially with careful specimen selection criteria.

Mitochondrial heteroplasmy in an avian hybrid form (Passer italiae: Aves, Passeriformes).

Project description:Mitochondrial heteroplasmy is the result from biparental transmission of mitochondrial DNA (mtDNA) to the offspring. In such rare cases, maternal and paternal mtDNA is present in the same individual. Though recent studies suggested that mtDNA heteroplasmy might be more common than previously anticipated, that phenomenon is still poorly documented and was mostly detected in case studies on hybrid populations. The Italian sparrow, Passer italiae is a homoploid hybrid form that occurs all across the Italian Peninsula mostly under strict absence of either of its parent species, the house sparrow (P. domesticus) and the Spanish sparrow (P. hispaniolensis). In this study, we document a new case of mitochondrial heteroplasmy from two island populations of P. italiae (Ustica and Lipari). Our analysis was based on the mitochondrial NADH dehydrogenase subunit 2 (ND2) that allows for a clear distinction between mitochondrial lineages of the two parental species. We amplified and sequenced the mitochondrial ND2 gene with specifically designed primer combinations for each of the two parental species. In two of our study populations, a single individual carried two different ND2 haplotypes from each of the two parental lineages. These findings contribute to current knowledge on the still poorly documented phenomenon of paternal leakage in vertebrates.

Complete mitochondrial genome of the Mongolian lark, Melanocorypha mongolica (Aves: Passeriformes).

Project description:We sequenced the entire mitochondrial genome of Melanocorypha mongolica for the first time. The mitogenome is 17,358 bp in length, which includes 13 protein-coding genes, 22 tRNA genes, 2 ribosomal RNA (rRNA) genes, the control region (CR1), and the control region 2 (CR2). Gene order follows a pattern similar to those of Eurasian Skylark. Using mitochondrial genomes of Melanocorypha mongolica and other seven reference birds in Sylvioidea, we preformed Bayesian analysis based on concatenated protein-coding genes. The results reveal that Alaudidae and Acroccphalidae are clustered together, which is sister to the branches included Sylviidae and Leiothrichidae. Further sequencing of mitochondrial genomes in Alaudidae is useful to advance phylogenetic relationship of species in the family.

A new subspecies of Nitokra affinis Gurney, 1927 (Copepoda, Harpacticoida) from the Caribbean coast of Colombia.

Project description:Plankton samples from Laguna Navio Quebrado, La Guajira, northern Colombia, yielded male and female specimens of an harpacticoid copepod that was first identified as the widely distributed species Nitokra affinis Gurney, 1927 for which at least four subspecies have been described from different geographic areas. A more detailed examination of the Colombian specimens revealed that it differs from the other morphs so far considered as subspecies. The Colombian specimens differ from the other four known subspecies in the following aspects: (1) rostrum with long projection, (2) relatively long exopod of P1, almost as long as first endopodal segment, (3) endopodal and exopodal rami of P2 equally long, (4) a reduced number of endopodal setal elements of the male P5. It also differs from N. a. californica Lang in details of the ornamentation of the urosomites. Descriptions and illustrations of this new subspecies, the first one described from the Neotropical region, are presented together with a key to the five known subspecies of Nitokra affinis. As in many other cases of presumedly widespread species of harpacticoids, it is possible that N. affinis represents a species complex with more restricted distributional patterns, a notion that certainly deserves further study.
