Data for the characterization of the HSP70 family during osmotic stress in banana, a non-model crop.

ABSTRACT: Here, we present the data from an in-depth analysis of the HSP70 family in the non-model banana during osmotic stress [1]. First, a manual curation of HSP70 sequences from the banana genome was performed and updated on the Musa hub http://banana-genome.cirad.fr/. These curated protein sequences were then introduced into our in-house Mascot database for an in-depth look at the HSP70 protein profiles in banana meristem cultures and roots during osmotic stress. A 2D-DIGE LC MS/MS approach was chosen to identify and quantify the different paralogs and allelic variants in the HSP70 spots.

Differential root transcriptomics in a polyploid non-model crop: the importance of respiration during osmotic stress.

Project description:To explore the transcriptomic global response to osmotic stress in roots, 18 mRNA-seq libraries were generated from three triploid banana genotypes grown under mild osmotic stress (5% PEG) and control conditions. Illumina sequencing produced 568 million high quality reads, of which 70-84% were mapped to the banana diploid reference genome. Using different uni- and multivariate statistics, 92 genes were commonly identified as differentially expressed in the three genotypes. Using our in house workflow to analyze GO enriched and underlying biochemical pathways, we present the general processes affected by mild osmotic stress in the root and focus subsequently on the most significantly overrepresented classes associated with: respiration, glycolysis and fermentation. We hypothesize that in fast growing and oxygen demanding tissues, mild osmotic stress leads to a lower energy level, which induces a metabolic shift towards (i) a higher oxidative respiration, (ii) alternative respiration and (iii) fermentation. To confirm the mRNA-seq results, a subset of twenty up-regulated transcripts were further analysed by RT-qPCR in an independent experiment at three different time points. The identification and annotation of this set of genes provides a valuable resource to understand the importance of energy sensing during mild osmotic stress.

Transcriptional profiling and genes involved in acquired thermotolerance in Banana: a non-model crop.

Project description:Banana is a non- model crop plant, and one of the most important crops in the tropics and sub tropics. Heat stress is the major abiotic stress affecting banana crop production because of its long growth period and is likely to become a threat due to global warming. To understand an acquired thermotolerance phenomenon at the molecular level, the RNA-seq approach was employed by adapting TIR method. A total of 136.38 million high quality reads were assembled. Differentially expressed genes under induction (I) was 3936, I + L was 2268 and lethal stress was 907 compared to control. Gene ontology and DGE analysis showed that genes related to heat shock factors, heat shock proteins, stress associated proteins, ROS scavenging, fatty acid metabolism, protein modification were significantly up regulated during induction, thus preparing the organism or tissue at molecular and cellular level for acquired thermotolerance. KEGG pathway analysis revealed the significant enrichment of pathways involved in protein processing, MAPK signaling and HSPs which indicates that these processes are conserved and involved in thermo tolerance. Thus, this study provides insights into the acquired thermotolerance phenomena in plants especially banana.

Osmotic stress in banana is relieved by exogenous nitric oxide.

Project description:Drought is one of the severe environmental stresses threatening agriculture around the globe. Nitric oxide plays diverse roles in plant growth and defensive responses. Despite a few studies supporting the role of nitric oxide in plants under drought responses, little is known about its pivotal molecular amendment in the regulation of stress signaling. In this study, a label-free nano-liquid chromatography-mass spectrometry approach was used to determine the effects of sodium nitroprusside (SNP) on polyethylene glycol (PEG)-induced osmotic stress in banana roots. Plant treatment with SNP improved plant growth and reduced the percentage of yellow leaves. A total of 30 and 90 proteins were differentially identified in PEG+SNP against PEG and PEG+SNP against the control, respectively. The majority of proteins differing between them were related to carbohydrate and energy metabolisms. Antioxidant enzyme activities, such as superoxide dismutase and ascorbate peroxidase, decreased in SNP-treated banana roots compared to PEG-treated banana. These results suggest that the nitric oxide-induced osmotic stress tolerance could be associated with improved carbohydrate and energy metabolism capability in higher plants.

Characterization of the F-Box Gene Family and Its Expression under Osmotic Stress in Birch.

Project description:The F-box gene family is abundant in plants and crucial for plant growth and development. However, two questions prevail: Which F-box genes are involved in regulating plant biological processes? How do these genes regulate such biological processes? In this study, we characterized the F-box family and identified 240 F-box genes in birch (Betula platyphylla Suk.) via HMMER analysis. According to the C-terminal conserved domains, the F-box members were divided into 10 subfamilies. Through phylogenetic analysis, the F-box proteins were clustered into eight evolutionary branches. Synteny analyses suggested that the birch F-box gene family exhibits tandem and segmental duplication events. GO annotation analysis revealed that BpF-box proteins respond to stimuli, and regulate the defense response. According to RNA-Seq analysis, we found that 11 differentially expressed genes (DEGs) are responsive to osmotic stress. We performed co-expression analysis on the representative genes, and GO enrichment analysis further revealed that representative plant genes participate in the regulation of hormones, growth, and development. Through qRT-PCR, we found that the representative BpF-box genes are mainly involved in hormone response signaling pathways. It appears that the F-box gene family plays a significant role in the regulation of birch osmotic stress responses through the regulation of different hormones. Our results provided novel insights into the biological function of BpF-box proteins.

Effect of betaine on HSP70 expression and cell survival during adaptation to osmotic stress.

Project description:Induced expression of the HSP70 gene in 3T3 and SV-3T3 cells was monitored by measurements of the synthesis of HSP70 and of the cellular contents of both HSP70 and its mRNA. The presence of betaine (N-trimethylglycine) at concentrations of 2.5-25 mM decreased the induction of HSP70 gene expression caused by incubation of 3T3 and SV-3T3 cells in hypertonic (0.5 osM) medium. This effect was accompanied by an enhancement of SV-3T3 cell adaptation, assayed by colony formation, to the hyperosmotic conditions. In contrast, the presence of betaine did not affect HSP70 gene expression induced in these cells by heat shock. After 6 h incubation with 25 mM betaine under hypertonic (0.5 osM) conditions the intracellular concentration of betaine in SV-3T3 cells was about 195 mM, compared with about 70 mM under isotonic (0.3 osM) conditions. Hence, with this concentration of extracellular betaine, the marked increase in the accumulation of betaine within the cells presumably counteracts the imposed osmotic pressure and eliminates the signal that otherwise initiates increased expression of the HSP70 gene.

Comparative physiological and transcriptomic analyses provide integrated insight into osmotic, cold, and salt stress tolerance mechanisms in banana.

Project description:The growth, development, and production of banana plants are constrained by multiple abiotic stressors. However, it remains elusive for the tolerance mechanisms of banana responding to multiple abiotic stresses. In this study, we found that Fen Jiao (FJ) was more tolerant to osmotic, cold, and salt stresses than BaXi Jiao (BX) by phenotypic and physiological analyses. Comparative transcriptomic analyses highlighted stress tolerance genes that either specifically regulated in FJ or changed more than twofold in FJ relative to BX after treatments. In total, 933, 1644, and 133 stress tolerance genes were identified after osmotic, cold, and salt treatments, respectively. Further integrated analyses found that 30 tolerance genes, including transcription factor, heat shock protein, and E3 ubiquitin protein ligase, could be commonly regulated by osmotic, cold, and salt stresses. Finally, ABA and ROS signaling networks were found to be more active in FJ than in BX under osmotic, cold, and salt treatments, which may contribute to the strong stress tolerances of FJ. Together, this study provides new insights into the tolerance mechanism of banana responding to multiple stresses, thus leading to potential applications in the genetic improvement of multiple abiotic stress tolerances in banana.

Expression of Hsp70 in the mud crab, Scylla paramamosain in response to bacterial, osmotic, and thermal stress.

Project description:Hsp70 is involved in immune responses against infectious pathogens, thermal, and osmotic stress. To understand the immune defense mechanisms of the mud crab Scylla paramamosain, genomic DNA, transcript level and antimicrobial activities of Hsp70 were analyzed. Genomic DNA sequence analysis revealed one intron in this gene. Furthermore, six SNPs were detected by direct sequencing from 30 samples in this study. Hsp70 mRNA was expressed in almost all tissues examined. By using the quantitative real-time PCR, the expression level of Hsp70 in hemocytes showed a clear time-dependent expression pattern during the 96 h after stimulated by Vibrio alginolyticus. Then, recombinant Hsp70 was obtained by using the bacterial expression system, but no obvious antimicrobial activity has been found for the protein in the antimicrobial tests. After osmotic stress, the expression of Hsp70 in hemocytes showed this gene was induced by the high salinity (30 ‰) for at least 96 h. Hsp70 mRNA expression in hemocytes was analyzed after thermal stress at 6 h, the highest and the lowest expression level of Hsp70 was observed at 36 and 15 °C, respectively. These results indicated that Hsp70 was inducible by bacterial, osmotic, and thermal stress, and therefore plays an important role, different from antibacterial peptide, in innate immune responses of S. paramamosain.

Characterization of crop residues from false banana /Ensete ventricosum/ in Ethiopia in view of a full-resource valorization.

Project description:False banana /Ensete ventricosum [Welw.] Cheesman/ is exploited as a food crop in Ethiopia where it represents an important staple food. The plant is harvested and large amounts of biomass residues are originated, mainly from the pseudo stem (i.e., fiber bundles obtained from the leaf sheaths after being scrapped to produce starchy food) and the inflorescence stalk. These materials were studied in relation to their summative chemical composition, composition of lignin, lipophilic and polar extracts. Moreover, their structural characteristics, in view of their valorization, were scrutinized. The analytical studies were performed with the aid of FTIR, GC/MS, Py-GC/MS and SEM. The fiber bundles are aggregates of mainly long and slender fibers with low ash, extractives and lignin contents (3.8%. 4.4% and 10.5% respectively) and high holocellulose and ?-cellulose contents (87.5% and 59.6% respectively). The hemicelluloses in the fibers are mostly highly acetylated xylans and the lignin is of the H-type (H:G:S, 1:0.7:0.8). This lignin composition is in line with the FTIR peaks at 1670 cm-1 and 1250 cm-1.The inflorescence stalk has high ash content (12.3% in the main stalk and 24.6% in fines) with a major proportion of potassium, high extractives (25.9%), and low lignin and ?-cellulose contents (5.8% and 17.9% respectively). The stalk includes numerous starch granules in the cellular structure with the predominant presence of parenchyma. The potential valorization routes for these materials are clearly different. The fiber bundles could be used as a fiber source for paper pulp production with the possibility of a prior hemicelluloses removal while the inflorescence stalk has nutritional value for food and fodder. Furthermore, it can also be used for sugar fermentation products.
