Project description:Randomized controlled trials (RCTs) and quasi-experimental designs like regression discontinuity (RD) designs, instrumental variable (IV) designs, and matching and propensity score (PS) designs are frequently used for inferring causal effects. It is well known that the features of these designs facilitate the identification of a causal estimand and, thus, warrant a causal interpretation of the estimated effect. In this article, we discuss and compare the identifying assumptions of quasi-experiments using causal graphs. The increasing complexity of the causal graphs as one switches from an RCT to RD, IV, or PS designs reveals that the assumptions become stronger as the researcher's control over treatment selection diminishes. We introduce limiting graphs for the RD design and conditional graphs for the latent subgroups of com-pliers, always takers, and never takers of the IV design, and argue that the PS is a collider that offsets confounding bias via collider bias.

Project description:BackgroundMany medication errors are encountered in drug prescriptions, which would not occur if practitioners could remember the drug properties. They can refer to drug monographs to find these properties, however drug monographs are long and tedious to read during consultation. We propose a two-step approach for facilitating access to drug monographs. The first step, presented here, is the design of a graphical language, called VCM.MethodsThe VCM graphical language was designed using a small number of graphical primitives and combinatory rules. VCM was evaluated over 11 volunteer general practitioners to assess if the language is easy to learn, to understand and to use. Evaluators were asked to register their VCM training time, to indicate the meaning of VCM icons and sentences, and to answer clinical questions related to randomly generated drug monograph-like documents, supplied in text or VCM format.ResultsVCM can represent the various signs, diseases, physiological states, life habits, drugs and tests described in drug monographs. Grammatical rules make it possible to generate many icons by combining a small number of primitives and reusing simple icons to build more complex ones. Icons can be organized into simple sentences to express drug recommendations. Evaluation showed that VCM was learnt in 2 to 7 hours, that physicians understood 89% of the tested VCM icons, and that they answered correctly to 94% of questions using VCM (versus 88% using text, p = 0.003) and 1.8 times faster (p < 0.001).ConclusionVCM can be learnt in a few hours and appears to be easy to read. It can now be used in a second step: the design of graphical interfaces facilitating access to drug monographs. It could also be used for broader applications, including the design of interfaces for consulting other types of medical document or medical data, or, very simply, to enrich medical texts.

Project description:Despite immense variability across languages, people can learn to understand any human language, spoken or signed. What neural mechanisms allow people to comprehend language across sensory modalities? When people listen to speech, electrophysiological oscillations in auditory cortex entrain to slow ([Formula: see text]8 Hz) fluctuations in the acoustic envelope. Entrainment to the speech envelope may reflect mechanisms specialized for auditory perception. Alternatively, flexible entrainment may be a general-purpose cortical mechanism that optimizes sensitivity to rhythmic information regardless of modality. Here, we test these proposals by examining cortical coherence to visual information in sign language. First, we develop a metric to quantify visual change over time. We find quasiperiodic fluctuations in sign language, characterized by lower frequencies than fluctuations in speech. Next, we test for entrainment of neural oscillations to visual change in sign language, using electroencephalography (EEG) in fluent speakers of American Sign Language (ASL) as they watch videos in ASL. We find significant cortical entrainment to visual oscillations in sign language <5 Hz, peaking at [Formula: see text]1 Hz. Coherence to sign is strongest over occipital and parietal cortex, in contrast to speech, where coherence is strongest over the auditory cortex. Nonsigners also show coherence to sign language, but entrainment at frontal sites is reduced relative to fluent signers. These results demonstrate that flexible cortical entrainment to language does not depend on neural processes that are specific to auditory speech perception. Low-frequency oscillatory entrainment may reflect a general cortical mechanism that maximizes sensitivity to informational peaks in time-varying signals.

Project description:Spatial terms such as "above", "in front of", and "on the left of" are all essential for describing the location of one object relative to another object in everyday communication. Apprehending such spatial relations involves relating linguistic to object representations by means of attention. This requires at least one attentional shift, and models such as the Attentional Vector Sum (AVS) predict the direction of that attention shift, from the sausage to the box for spatial utterances such as "The box is above the sausage". To the extent that this prediction generalizes to overt gaze shifts, a listener's visual attention should shift from the sausage to the box. However, listeners tend to rapidly look at referents in their order of mention and even anticipate them based on linguistic cues, a behavior that predicts a converse attentional shift from the box to the sausage. Four eye-tracking experiments assessed the role of overt attention in spatial language comprehension by examining to which extent visual attention is guided by words in the utterance and to which extent it also shifts "against the grain" of the unfolding sentence. The outcome suggests that comprehenders' visual attention is predominantly guided by their interpretation of the spatial description. Visual shifts against the grain occurred only when comprehenders had some extra time, and their absence did not affect comprehension accuracy. However, the timing of this reverse gaze shift on a trial correlated with that trial's verification time. Thus, while the timing of these gaze shifts is subtly related to the verification time, their presence is not necessary for successful verification of spatial relations.

Project description:Reading involves transforming arbitrary visual symbols into sounds and meanings. This study interrogated the neural representations in ventral occipitotemporal cortex (vOT) that support this transformation process. Twenty-four adults learned to read 2 sets of 24 novel words that shared phonemes and semantic categories but were written in different artificial orthographies. Following 2 wk of training, participants read the trained words while neural activity was measured with functional MRI. Representational similarity analysis on item pairs from the same orthography revealed that right vOT and posterior regions of left vOT were sensitive to basic visual similarity. Left vOT encoded letter identity and representations became more invariant to position along a posterior-to-anterior hierarchy. Item pairs that shared sounds or meanings, but were written in different orthographies with no letters in common, evoked similar neural patterns in anterior left vOT. These results reveal a hierarchical, posterior-to-anterior gradient in vOT, in which representations of letters become increasingly invariant to position and are transformed to convey spoken language information.

Project description:Do people spontaneously form visual mental images when understanding language, and if so, how truly visual are these representations? We test whether processing linguistic descriptions of motion produces sufficiently vivid mental images to cause direction-selective motion adaptation in the visual system (i.e., cause a motion aftereffect illusion). We tested for motion aftereffects (MAEs) following explicit motion imagery, and after processing literal or metaphorical motion language (without instructions to imagine). Intentionally imagining motion produced reliable MAEs. The aftereffect from processing motion language gained strength as people heard more and more of a story (participants heard motion stories in four installments, with a test after each). For the last two story installments, motion language produced reliable MAEs across participants. Individuals differed in how early in the story this effect appeared, and this difference was predicted by the strength of an individual's MAE from imagining motion. Strong imagers (participants who showed the largest MAEs from imagining motion) were more likely to show an MAE in the course of understanding motion language than were weak imagers. The results demonstrate that processing language can spontaneously create sufficiently vivid mental images to produce direction-selective adaptation in the visual system. The timecourse of adaptation suggests that individuals may differ in how efficiently they recruit visual mechanisms in the service of language understanding. Further, the results reveal an intriguing link between the vividness of mental imagery and the nature of the processes and representations involved in language understanding.

Project description:The Cancer Genome Atlas (TCGA) provides a rich resource that can be used to understand how genes interact in cancer cells and has collected RNA-Seq gene expression data for many types of human cancer. However, mining the data to uncover the hidden gene-interaction patterns remains a challenge. Gaussian graphical model (GGM) is often used to learn genetic networks because it defines an undirected graphical structure, revealing the conditional dependences of genes. In this study, we focus on inferring gene interactions in 15 specific types of human cancer using RNA-Seq expression data and GGM with graphical lasso. We take advantage of the corresponding Kyoto Encyclopedia of Genes and Genomes pathway maps to define the subsets of related genes. RNA-Seq expression levels of the subsets of genes in solid cancerous tumor and normal tissues were extracted from TCGA. The gene expression data sets were cleaned and formatted, and the genetic network corresponding to each cancer type was then inferred using GGM with graphical lasso. The inferred networks reveal stable conditional dependences among the genes at the expression level and confirm the essential roles played by the genes that encode proteins involved in the two key signaling pathway phosphoinositide 3-kinase (PI3K)/AKT/mTOR and Ras/Raf/MEK/ERK in human carcinogenesis. These stable dependences elucidate the expression level interactions among the genes that are implicated in many different human cancers. The inferred genetic networks were examined to further identify and characterize a collection of gene interactions that are unique to cancer. The cross-cancer genetic interactions revealed from our study provide another set of knowledge for cancer biologists to propose strong hypotheses, so further biological investigations can be conducted effectively.

Project description:BACKGROUND:Journals are trying to make their papers more accessible by creating a variety of research summaries including graphical abstracts, video abstracts, and plain language summaries. It is unknown if individuals with science, science-related, or non-science careers prefer different summaries, which approach is most effective, or even what criteria should be used for judging which approach is most effective. A survey was created to address this gap in our knowledge. Two papers from Nature on similar research topics were chosen, and different kinds of research summaries were created for each one. Questions to measure comprehension of the research, as well as self-evaluation of enjoyment of the summary, perceived understanding after viewing the summary, and the desire for more updates of that summary type were asked to determine the relative merits of each of the summaries. RESULTS:Participants (n = 538) were randomly assigned to one of the summary types. The response of adults with science, science-related, and non-science careers were slightly different, but they show similar trends. All groups performed well on a post-summary test, but participants reported higher perceived understanding when presented with a video or plain language summary (p<0.0025). All groups enjoyed video abstracts the most followed by plain language summaries, and then graphical abstracts and published abstracts. The reported preference for different summary types was generally not correlated to the comprehension of the summaries. Here we show that original abstracts and graphical abstracts are not as successful as video abstracts and plain language summaries at producing comprehension, a feeling of understanding, and enjoyment. Our results indicate the value of relaxing the word counts in the abstract to allow for more plain language or including a plain language summary section along with the abstract.

Project description:Prediction during sign language comprehension may enable signers to integrate linguistic and non-linguistic information within the visual modality. In two eyetracking experiments, we investigated American Sign language (ASL) semantic prediction in deaf adults and children (aged 4-8 years). Participants viewed ASL sentences in a visual world paradigm in which the sentence-initial verb was either neutral or constrained relative to the sentence-final target noun. Adults and children made anticipatory looks to the target picture before the onset of the target noun in the constrained condition only, showing evidence for semantic prediction. Crucially, signers alternated gaze between the stimulus sign and the target picture only when the sentential object could be predicted from the verb. Signers therefore engage in prediction by optimizing visual attention between divided linguistic and referential signals. These patterns suggest that prediction is a modality-independent process, and theoretical implications are discussed.

Project description:BackgroundThe rising availability of assemblies of large genomes (e.g. bread and durum wheat, barley) and their annotations deliver the basis to graphically present genome organization of parents and progenies on a physical scale. Genetic maps are a very important tool for breeders but often represent distorted models of the actual chromosomes, e.g., in centromeric and telomeric regions. This biased picture might lead to imprecise assumptions and estimations about the size and complexity of genetic regions and the selection of suitable molecular markers for the incorporation of traits in breeding populations or near-isogenic lines (NILs). Some software packages allow the graphical illustration of genotypic data, but to the best of our knowledge, suitable software packages that allow the comparison of genotypic data on the physical and genetic scale are currently unavailable.ResultsWe developed a simple Java-based-software called GenoTypeMapper (GTM) for comparing genotypic data on genetic and physical maps and tested it for effectiveness on data of two NILs that carry QTL-regions for drought stress tolerance from wild emmer on chromosome 2BS and 7AS. Both NILs were more tolerant to drought stress than their recurrent parents but exhibited additional undesirable traits such as delayed heading time.ConclusionsIn this article, we illustrate that the software easily allows users to display and identify additional chromosomal introgressions in both NILs originating from the wild emmer parent. The ability to detect and diminish linkage drag can be of particular interest for pre-breeding purposes and the developed software is a well-suited tool in this respect. The software is based on a simple allele-matching algorithm between the offspring and parents of a crossing scheme. Despite this simple approach, GTM seems to be the only software that allows us to analyse, illustrate and compare genotypic data of offspring of different crossing schemes with up to four parents in two different maps. So far, up to 500 individuals with a maximum number of 50,000 markers can be examined with the software. The main limitation that hampers the performance of the software is the number of markers that are examined in parallel. Since each individual must be analysed separately, a maximum of ten individuals can currently be displayed in a single run. On a computer with an Intel five processor of the 8th generation, GTM can reliably either analyse a single individual with up to 12,000 markers or ten individuals with up to 3,600 markers in less than five seconds. Future work aims to improve the performance of the software so that more complex crossing schemes with more parents and more markers can be analysed.
