Project description:Systems biology studies the structure and dynamics of biological systems using mathematical approaches. Bottom-up approaches create models from prior knowledge but usually cannot cope with uncertainty, whereas top-down approaches infer models directly from data using statistical methods but mostly neglect valuable known information from former studies. Here, we want to present a workflow that includes prior knowledge while allowing for uncertainty in the modeling process. We build not one but all possible models that arise from the uncertainty using logical modeling and subsequently filter for those models in agreement with data in a top-down manner. This approach enables us to investigate new and more complex biological research questions, however, the encoding in such a framework is often not obvious and thus not easily accessible for researcher from life sciences. To mitigate this problem, we formulate a pipeline with specific templates to address some research questions common in signaling network analysis. To illustrate the potential of this approach, we applied the pipeline to growth factor signaling processes in two renal cancer cell lines. These two cell lines originate from similar tissue, but surprisingly showed a very different behavior toward the cancer drug Sorafenib. Thus our aim was to explore differences between these cell lines regarding three sources of uncertainty in one analysis: possible targets of Sorafenib, crosstalk between involved pathways, and the effect of a mutation in mammalian target of Rapamycin (mTOR) in one of the cell lines. We were able to show that the model pools from the cell lines are disjoint, thus the discrepancies in behavior originate from differences in the cellular wiring. Also the mutation in mTOR is not affecting its activity in the pathway. The results on Sorafenib, while not fully clarifying the mechanisms involved, illustrate the potential of this analysis for generating new hypotheses.

Project description:BackgroundMost dynamical models for genomic networks are built upon two current methodologies, one process-based and the other based on Boolean-type networks. Both are problematic when it comes to experimental design purposes in the laboratory. The first approach requires a comprehensive knowledge of the parameters involved in all biological processes a priori, whereas the results from the second method may not have a biological correspondence and thus cannot be tested in the laboratory. Moreover, the current methods cannot readily utilize existing curated knowledge databases and do not consider uncertainty in the knowledge. Therefore, a new methodology is needed that can generate a dynamical model based on available biological data, assuming uncertainty, while the results from experimental design can be examined in the laboratory.ResultsWe propose a new methodology for dynamical modeling of genomic networks that can utilize the interaction knowledge provided in public databases. The model assigns discrete states for physical entities, sets priorities among interactions based on information provided in the database, and updates each interaction based on associated node states. Whenever uncertainty in dynamics arises, it explores all possible outcomes. By using the proposed model, biologists can study regulation networks that are too complex for manual analysis.ConclusionsThe proposed approach can be effectively used for constructing dynamical models of interaction-based genomic networks without requiring a complete knowledge of all parameters affecting the network dynamics, and thus based on a small set of available data.

Project description:Ageing is a natural phenomenon that is inherently complex and remains a mystery. Conceptual model of cellular ageing landscape was proposed for computational studies of ageing. However, there is a lack of quantitative model of cellular ageing landscape. This study aims to investigate the mechanism of cellular ageing in a theoretical model using the framework of Waddington's epigenetic landscape. We construct an ageing gene regulatory network (GRN) consisting of the core cell cycle regulatory genes (including p53). A model parameter (activation rate) is used as a measure of the accumulation of DNA damage. Using the bifurcation diagrams to estimate the parameter values that lead to multi-stability, we obtained a conceptual model for capturing three distinct stable steady states (or attractors) corresponding to homeostasis, cell cycle arrest, and senescence or apoptosis. In addition, we applied a Monte Carlo computational method to quantify the potential landscape, which displays: I) one homeostasis attractor for low accumulation of DNA damage; II) two attractors for cell cycle arrest and senescence (or apoptosis) in response to high accumulation of DNA damage. Using the Waddington's epigenetic landscape framework, the process of ageing can be characterized by state transitions from landscape I to II. By in silico perturbations, we identified the potential landscape of a perturbed network (inactivation of p53), and thereby demonstrated the emergence of a cancer attractor. The simulated dynamics of the perturbed network displays a landscape with four basins of attraction: homeostasis, cell cycle arrest, senescence (or apoptosis) and cancer. Our analysis also showed that for the same perturbed network with low DNA damage, the landscape displays only the homeostasis attractor. The mechanistic model offers theoretical insights that can facilitate discovery of potential strategies for network medicine of ageing-related diseases such as cancer.

Project description:While the fundamental building blocks of biology are being tabulated by the various genome projects, microarray technology is setting the stage for the task of deducing the connectivity of large-scale gene networks. We show how the perturbation of carefully chosen genes in a microarray experiment can be used in conjunction with a reverse engineering algorithm to reveal the architecture of an underlying gene regulatory network. Our iterative scheme identifies the network topology by analyzing the steady-state changes in gene expression resulting from the systematic perturbation of a particular node in the network. We highlight the validity of our reverse engineering approach through the successful deduction of the topology of a linear in numero gene network and a recently reported model for the segmentation polarity network in Drosophila melanogaster. Our method may prove useful in identifying and validating specific drug targets and in deconvolving the effects of chemical compounds.

Project description:BackgroundQualitative dynamics of small gene regulatory networks have been studied in quite some details both with synchronous and asynchronous analysis. However, both methods have their drawbacks: synchronous analysis leads to spurious attractors and asynchronous analysis lacks computational efficiency, which is a problem to simulate large networks. We addressed this question through the analysis of a major biosynthesis pathway. Indeed the cholesterol synthesis pathway plays a pivotal role in dislypidemia and, ultimately, in cancer through intermediates such as mevalonate, farnesyl pyrophosphate and geranyl geranyl pyrophosphate, but no dynamic model of this pathway has been proposed until now.ResultsWe set up a computational framework to dynamically analyze large biological networks. This framework associates a classical and computationally efficient synchronous Boolean analysis with a newly introduced method based on Markov chains, which identifies spurious cycles among the results of the synchronous simulation. Based on this method, we present here the results of the analysis of the cholesterol biosynthesis pathway and its physiological regulation by the Sterol Response Element Binding Proteins (SREBPs), as well as the modeling of the action of statins, inhibitor drugs, on this pathway. The in silico experiments show the blockade of the cholesterol endogenous synthesis by statins and its regulation by SREPBs, in full agreement with the known biochemical features of the pathway.ConclusionWe believe that the method described here to identify spurious cycles opens new routes to compute large and biologically relevant models, thanks to the computational efficiency of synchronous simulation. Furthermore, to the best of our knowledge, we present here the first dynamic systems biology model of the human cholesterol pathway and several of its key regulatory control elements, hoping it would provide a good basis to perform in silico experiments and confront the resulting properties with published and experimental data. The model of the cholesterol pathway and its regulation, along with Boolean formulae used for simulation are available on our web site http://Bioinformaticsu613.free.fr. Project description:Cellular components interact with each other to form networks that process information and evoke biological responses. A deep understanding of the behavior of these networks requires the development and analysis of mathematical models. In this article, different types of mathematical representations for modeling signaling networks are described, and the advantages and disadvantages of each type are discussed. Two experimentally well-studied signaling networks are then used as examples to illustrate the insight that could be gained through modeling. Finally, the modeling approach is expanded to describe how signaling networks might regulate cellular machines and evoke phenotypic behaviors.

Project description:The nodes and their connection relationships are the two main bodies for dynamic complex networks. In existing theoretical researches, the phenomena of stabilization and synchronization for complex dynamical networks are generally regarded as the dynamic characteristic behaviors of the nodes, which are mainly caused by coupling effect of connection relationships between nodes. However, the connection relationships between nodes are also one main body of a time-varying dynamic complex network, and thus they may evolve with time and maybe show certain characteristic phenomena. For example, the structural balance in the social networks and the synaptic facilitation in the biological neural networks. Therefore, it is important to investigate theoretically the reasons in dynamics for the occurrence. Especially, from the angle of large-scale systems, how the dynamic behaviors of nodes (such as the individuals, neurons) contribute to the connection relationships is one of worthy research directions. In this paper, according to the structural balance theory of triad proposed by F. Heider, we mainly focus on the connection relationships body, which is regarded as one of the two subsystems (another is the nodes body), and try to find the dynamic mechanism of the structural balance with the internal state behaviors of the nodes. By using the Riccati linear matrix differential equation as the dynamic model of connection relationships subsystem, it is proved under some mathematic conditions that the connection relationships subsystem is asymptotical structural balance via the effects of the coupling roles with the internal state of nodes. Finally, the simulation example is given to show the validity of the method in this paper.

Project description:Describing protein dynamical networks through amino acid contacts is a powerful way to analyze complex biomolecular systems. However, due to the size of the systems, identifying the relevant features of protein-weighted graphs can be a difficult task. To address this issue, we present the connected component analysis (CCA) approach that allows for fast, robust, and unbiased analysis of dynamical perturbation contact networks (DPCNs). We first illustrate the CCA method as applied to a prototypical allosteric enzyme, the imidazoleglycerol phosphate synthase (IGPS) enzyme from Thermotoga maritima bacteria. This approach was shown to outperform the clustering methods applied to DPCNs, which could not capture the propagation of the allosteric signal within the protein graph. On the other hand, CCA reduced the DPCN size, providing connected components that nicely describe the allosteric propagation of the signal from the effector to the active sites of the protein. By applying the CCA to the IGPS enzyme in different conditions, i.e., at high temperature and from another organism (yeast IGPS), and to a different enzyme, i.e., a protein kinase, we demonstrated how CCA of DPCNs is an effective and transferable tool that facilitates the analysis of protein-weighted networks.

Project description:Modeling and simulation of molecular systems helps in understanding the behavioral mechanism of biological regulation. Time delays in production and degradation of expressions are important parameters in biological regulation. Constraints on time delays provide insight into the dynamical behavior of a Biological Regulatory Network (BRN). A recently introduced Process Hitting (PH) Framework has been found efficient in static analysis of large BRNs, however, it lacks the inference of time delays and thus determination of their constraints associated with the evolution of the expression levels of biological entities of BRN is not possible. In this paper we propose a Hybrid Process Hitting scheme for introducing time delays in Process Hitting Framework for dynamical modeling and analysis of Large Biological Regulatory Networks. It provides valuable insights into the time delays corresponding to the changes in the expression levels of biological entities thus possibly helping in identification of therapeutic targets. The proposed framework is applied to a well-known BRNs of Bacteriophage ? and ERBB Receptor-regulated G1/S transition involved in the breast cancer to demonstrate the viability of our approach. Using the proposed approach, we are able to perform goal-oriented reduction of the BRN and also determine the constraints on time delays characterizing the evolution (dynamics) of the reduced BRN.

Project description:Human dynamical social networks encode information and are highly adaptive. To characterize the information encoded in the fast dynamics of social interactions, here we introduce the entropy of dynamical social networks. By analysing a large dataset of phone-call interactions we show evidence that the dynamical social network has an entropy that depends on the time of the day in a typical week-day. Moreover we show evidence for adaptability of human social behavior showing data on duration of phone-call interactions that significantly deviates from the statistics of duration of face-to-face interactions. This adaptability of behavior corresponds to a different information content of the dynamics of social human interactions. We quantify this information by the use of the entropy of dynamical networks on realistic models of social interactions.
