Odor Impression Prediction from Mass Spectra.

ABSTRACT: The sense of smell arises from the perception of odors from chemicals. However, the relationship between the impression of odor and the numerous physicochemical parameters has yet to be understood owing to its complexity. As such, there is no established general method for predicting the impression of odor of a chemical only from its physicochemical properties. In this study, we designed a novel predictive model based on an artificial neural network with a deep structure for predicting odor impression utilizing the mass spectra of chemicals, and we conducted a series of computational analyses to evaluate its performance. Feature vectors extracted from the original high-dimensional space using two autoencoders equipped with both input and output layers in the model are used to build a mapping function from the feature space of mass spectra to the feature space of sensory data. The results of predictions obtained by the proposed new method have notable accuracy (R?0.76) in comparison with a conventional method (R?0.61).

Mass spectra prediction with structural motif-based graph neural networks.

Project description:Mass spectra, which are agglomerations of ionized fragments from targeted molecules, play a crucial role across various fields for the identification of molecular structures. A prevalent analysis method involves spectral library searches, where unknown spectra are cross-referenced with a database. The effectiveness of such search-based approaches, however, is restricted by the scope of the existing mass spectra database, underscoring the need to expand the database via mass spectra prediction. In this research, we propose the Motif-based Mass Spectrum prediction Network (MoMS-Net), a GNN-based architecture to predict the mass spectra pattern utilizing the structural motif information of the molecule. MoMS-Net considers both a molecule and its substructures as a graph form, which facilitates the incorporation of long-range dependencies while using less memory compared to the graph transformer model. We evaluated our model over various types of mass spectra and showed the validity and superiority over the conventional models.

Predicting human odor perception represented by continuous values from mass spectra of essential oils resembling chemical mixtures.

Project description:There have been recent advances in predicting odor characteristics using molecular structure parameters of chemicals. Although the molecular structure parameters are available for each chemical, they cannot be used for chemical mixtures. This study will elucidate a computational method of predicting human odor perception from the mass spectra of chemical mixtures such as essential oils. Furthermore, a method for obtaining similarity among odor descriptors has been proposed although the dataset contains binary values only. When the database indicates a set of odor descriptors for one sample, only binary data are available and the correlation between the similar descriptors disappears. Thus, the prediction performance degrades for not considering the similarity among the odor descriptors. Since mass spectra dataset is highly dimensional, we use auto-encoder to learn the compressed representation from the mass spectra of essential oils in its bottleneck hidden layer and then accomplishes the hierarchical clustering to create odor descriptor groups with similar odor impressions using a matrix of continuous value-based correlation coefficient as well as natural language processing. This work will help to expatiate the process of overcoming binary value problem and find out the similarity among odor descriptors using machine learning with natural language semantic representation of words. To overcome the problem of disproportionate ratio of positive and negative class for both the continuous value-based correlation coefficient and word similarity based models, we use Synthetic Minority Oversampling Technique (SMOTE). This model allows us to predict human odor perception through computer simulations by forming odor descriptors group. Accordingly, this study demonstrates the feasibility of ensembling machine learning with natural language processing and SMOTE approach for predicting odor descriptor group from mass spectra of essential oils.

Precursor charge state prediction for electron transfer dissociation tandem mass spectra.

Project description:Electron-transfer dissociation (ETD) induces fragmentation along the peptide backbone by transferring an electron from a radical anion to a protonated peptide. In contrast with collision-induced dissociation, side chains and modifications such as phosphorylation are left intact through the ETD process. Because the precursor charge state is an important input to MS/MS sequence database search tools, the ability to accurately determine the precursor charge is helpful for the identification process. Furthermore, because ETD can be applied to large, highly charged peptides, the need for accurate precursor charge state determination is magnified. Otherwise, each spectrum must be searched repeatedly using a large range of possible precursor charge states. To address this problem, we have developed an ETD charge state prediction tool based on support vector machine classifiers that is demonstrated to exhibit superior classification accuracy while minimizing the overall number of predicted charge states. The tool is freely available, open source, cross platform compatible, and demonstrated to perform well when compared with an existing charge state prediction tool. Full-Spectrum Prediction of Peptides Tandem Mass Spectra using Deep Neural Network.

Project description:The ability to predict tandem mass (MS/MS) spectra from peptide sequences can significantly enhance our understanding of the peptide fragmentation process and could improve peptide identification in proteomics. However, current approaches for predicting high-energy collisional dissociation (HCD) spectra are limited to predict the intensities of expected ion types, that is, the a/b/c/x/y/z ions and their neutral loss derivatives (referred to as backbone ions). In practice, backbone ions only account for <70% of total ion intensities in HCD spectra, indicating many intense ions are ignored by current predictors. In this paper, we present a deep learning approach that can predict the complete spectra (both backbone and nonbackbone ions) directly from peptide sequences. We made no assumptions or expectations on which kind of ions to predict but instead predicting the intensities for all possible m/z. Training this model needs no annotations of fragment ion nor any prior knowledge of the fragmentation rules. Our analyses show that the predicted 2+ and 3+ HCD spectra are highly similar to the experimental spectra, with average full-spectrum cosine similarities of 0.820 (±0.088) and 0.786 (±0.085), respectively, very close to the similarities between the experimental replicated spectra. In contrast, the best-performed backbone only models can only achieve an average similarity below 0.75 and 0.70 for 2+ and 3+ spectra, respectively. Furthermore, we developed a multitask learning (MTL) approach for predicting spectra of insufficient training samples, which allows our model to make accurate predictions for electron transfer dissociation (ETD) spectra and HCD spectra of less abundant charges (1+ and 4+).

OWSum: algorithmic odor prediction and insight into structure-odor relationships.

Project description:We derived and implemented a linear classification algorithm for the prediction of a molecule's odor, called Olfactory Weighted Sum (OWSum). Our approach relies solely on structural patterns of the molecules as features for algorithmic treatment and uses conditional probabilities combined with tf-idf values. In addition to the prediction of molecular odor, OWSum provides insights into properties of the dataset and allows to understand how algorithmic classifications are reached by quantitatively assigning structural patterns to odors. This provides chemists with an intuitive understanding of underlying interactions. To deal with ambiguities of the natural language used to describe odor, we introduced descriptor overlap as a metric for the quantification of semantic overlap between descriptors. Thus, grouping of descriptors and derivation of higher-level descriptors becomes possible. Our approach poses a large leap forward in our capabilities to understand and predict molecular features.

Prediction of glycopeptide fragment mass spectra by deep learning

Project description:Deep learning has achieved a notable success in mass spectrometry-based proteomics and is now emerging in glycoproteomics. While various deep learning models can predict fragment mass spectra of peptides with good accuracy, they cannot cope with the non-linear glycan structure in an intact glycopeptide. Herein, we propose a deep learning-based approach for the prediction of fragment spectra of intact glycopeptides. Our model adopts tree-structured long-short term memory networks to process the glycan moiety and a graph neural network architecture to incorporate potential fragmentation pathways of a specific glycan structure. This feature is beneficial to model explainability and differentiation ability of glycan structural isomers. We further demonstrated that predicted spectral libraries can be used for analyzing DIA data of glycopeptides as a supplement for library completeness. We expect that this work will provide a valuable deep learning resource for glycoproteomics.

Reanalysis of Tyrannosaurus rex Mass Spectra.

Project description:Asara et al. reported the detection of collagen peptides in a 68-million-year-old Tyrannosaurus rex bone by shotgun proteomics. This finding has been called into question as a possible statistical artifact. We reanalyze Asara et al.'s tandem mass spectra using a different search engine and different statistical tools. Our reanalysis shows a sample containing common laboratory contaminants, soil bacteria, and bird-like hemoglobin and collagen.

Clustering millions of tandem mass spectra.

Project description:Tandem mass spectrometry (MS/MS) experiments often generate redundant data sets containing multiple spectra of the same peptides. Clustering of MS/MS spectra takes advantage of this redundancy by identifying multiple spectra of the same peptide and replacing them with a single representative spectrum. Analyzing only representative spectra results in significant speed-up of MS/MS database searches. We present an efficient clustering approach for analyzing large MS/MS data sets (over 10 million spectra) with a capability to reduce the number of spectra submitted to further analysis by an order of magnitude. The MS/MS database search of clustered spectra results in fewer spurious hits to the database and increases number of peptide identifications as compared to regular nonclustered searches.
