High-sensitivity transcriptome data structure and implications for analysis and biologic interpretation.

ABSTRACT: Novel microarray technologies such as the AB1700 platform from Applied Biosystems promise significant increases in the signal dynamic range and a higher sensitivity for weakly expressed transcripts. We have compared a representative set of AB1700 data with a similarly representative Affymetrix HG-U133A dataset. The AB1700 design extends the signal dynamic detection range at the lower bound by one order of magnitude. The lognormal signal distribution profiles of these high-sensitivity data need to be represented by two independent distributions. The additional second distribution covers those transcripts that would have gone undetected using the Affymetrix technology. The signal-dependent variance distribution in the AB1700 data is a non-trivial function of signal intensity, describable using a composite function. The drastically different structure of these high-sensitivity transcriptome profiles requires adaptation or even redevelopment of the standard microarray analysis methods. Based on the statistical properties, we have derived a signal variance distribution model for AB1700 data that is necessary for such development. Interestingly, the dual lognormal distribution observed in the AB1700 data reflects two fundamentally different biologic mechanisms of transcription initiation.

Project description:There has been a rapid proliferation of approaches for processing and manipulating second generation DNA sequence data. However, users are often left with uncertainties about how the choice of processing methods may impact biological interpretation of data. In this report, we probe differences in output between two different processing pipelines: a de-noising approach using the AmpliconNoise algorithm for error correction, and a standard approach using quality filtering and preclustering to reduce error. There was a large overlap in reads culled by each method, although AmpliconNoise removed a greater net number of reads. Most OTUs produced by one method had a clearly corresponding partner in the other. Although each method resulted in OTUs consisting entirely of reads that were culled by the other method, there were many more such OTUs formed in the standard pipeline. Total OTU richness was reduced by AmpliconNoise processing, but per-sample OTU richness, diversity and evenness were increased. Increases in per-sample richness and diversity may be a result of AmpliconNoise processing producing a more even OTU rank-abundance distribution. Because communities were randomly subsampled to equalize sample size across communities, and because rare sequence variants are less likely to be selected during subsampling, fewer OTUs were lost from individual communities when subsampling AmpliconNoise-processed data. In contrast to taxon-based diversity estimates, phylogenetic diversity was reduced even on a per-sample basis by de-noising, and samples switched widely in diversity rankings. This work illustrates the significant impacts of processing pipelines on the biological interpretations that can be made from pyrosequencing surveys. This study provides important cautions for analyses of contemporary data, for requisite data archiving (processed vs. non-processed data), and for drawing comparisons among studies performed using distinct data processing pipelines.

Project description:ObjectiveAn approach for assessing the urinary microbiome is 16S rRNA gene sequencing, where analysis methods are rapidly evolving. This re-analysis of an existing dataset aimed to determine whether updated bioinformatic and statistical techniques affect clinical inferences.MethodsA prior study compared the urinary microbiome in 123 women with mixed urinary incontinence (MUI) and 84 controls. We obtained unprocessed sequencing data from multiple variable regions, processed operational taxonomic unit (OTU) tables from the original analysis, and de-identified clinical data. We re-processed sequencing data with DADA2 to generate amplicon sequence variant (ASV) tables. Taxa from ASV tables were compared to the original OTU tables; taxa from different variable regions after updated processing were also compared. Bayesian graphical compositional regression (BGCR) was used to test for associations between microbial compositions and clinical phenotypes (e.g., MUI versus control) while adjusting for clinical covariates. Several techniques were used to cluster samples into microbial communities. Multivariable regression was used to test for associations between microbial communities and MUI, again while adjusting for potentially confounding variables.ResultsOf taxa identified through updated bioinformatic processing, only 40% were identified originally, though taxa identified through both methods represented >99% of the sequencing data in terms of relative abundance. Different 16S rRNA gene regions resulted in different recovered taxa. With BGCR analysis, there was a low (33.7%) probability of an association between overall microbial compositions and clinical phenotype. However, when microbial data are clustered into bacterial communities, we confirmed that bacterial communities are associated with MUI. Contrary to the originally published analysis, we did not identify different associations by age group, which may be due to the incorporation of different covariates in statistical models.ConclusionsUpdated bioinformatic processing techniques recover different taxa compared to earlier techniques, though most of these differences exist in low abundance taxa that occupy a small proportion of the overall microbiome. While overall microbial compositions are not associated with MUI, we confirmed associations between certain communities of bacteria and MUI. Incorporation of several covariates that are associated with the urinary microbiome improved inferences when assessing for associations between bacterial communities and MUI in multivariable models.
