ABSTRACT: The orchid species Dendrobium nobile belonging to the family Orchidaceae and genus Dendrobium (a vast genus that encompasses nearly 1,200 species) has an herbal medicinal history of about 2000 years in east and south Asian countries. Here, we report the complete chloroplast genome sequence of D. nobile from northeastern India for the first time.

Project description:The medicinal orchid genus Dendrobium belonging to the Orchidaceae family is a huge genus comprising about 800-1,500 species. To better illustrate the species status in the genus Dendrobium, a comparative analysis of 33 available chloroplast genomes retrieved from NCBI RefSeq database was compared with that of the first complete chloroplast genome of D. nobile from north-east India based on next-generation sequencing methods (Illumina HiSeq 2500-PE150). Our results provide comparative chloroplast genomic information for taxonomical identification, alignment-free phylogenomic inference and other statistical features of Dendrobium plastomes, which can also provide valuable information on their mutational events and sequence divergence.

Chloroplast Genome Sequence Annotation of Dendrobium nobile (Asparagales: Orchidaceae), an Endangered Medicinal Orchid from Northeast India.

Project description:Orchidaceae constitutes one of the largest families of angiosperms. Owing to the significance of orchids in plant biology, market needs and current sustainable technology levels, basic research on the biology of orchids and their applications in the orchid industry is increasing. Although chloroplast (cp) genomes continue to be evolutionarily informative, there is very limited information available on orchid chloroplast genomes in public repositories. Here, we report the complete cp genome sequence of Dendrobium nobile from Northeast India (Orchidaceae, Asparagales), bearing the GenBank accession number KX377961, which will provide valuable information for future research on orchid genomics and evolution, as well as the medicinal value of orchids. Phylogenetic analyses using Bayesian methods recovered a monophyletic grouping of all Dendrobium species (D. nobile, D. huoshanense, D. officinale, D. pendulum, D. strongylanthum and D. chrysotoxum). The relationships recovered among the representative orchid species from the four subfamilies, i.e., Cypripedioideae, Epidendroideae, Orchidoideae and Vanilloideae, were consistent within the family Orchidaceae.

The complete chloroplast genome sequence of Dendrobium zhenghuoense (Orchidaceae).

Project description:Dendrobium zhenghuoense is very distinctive among Orchidaceae species with yellowish-green flowers and short peduncle. In this study, we reported the complete chloroplast genome of D. zhenghuoense. Present study suggests that genomic information of D. zhenghuoense would have special importance in conservation and molecular phylogenetic studies on Orchidaceae. The circle genome of D. zhenghuoense was 148,431?bp in length with 37.0% GC content and a large single-copy (LSC) region of 84,167?bp, a small single-copy (SSC) region of 12,588?bp, which were separated by a pair of inverted repeat (IR) region of 25,838?bp. The genome contained 130 genes, including 75 protein-coding genes, 38 tRNA genes and 8 rRNA genes. The maximum likelihood phylogenetic analysis indicated that D. zhenghuoense was the sister to the rest 11 species of Dendrobium tested.

The complete chloroplast genome sequence of Dendrobium wangliangii (Orchidaceae).

Project description:Dendrobium wangliangii is a rare orchid species with extremely small populations, endemic to China. In this study, the complete chloroplast (cp) genome sequence and the genome features of D. wangliangii were analyzed. The whole cp genome sequence of D. wangliangii is 160,052 including a large single-copy region (LSC, 87,525 bp), a small single-copy region (SSC, 18,373 bp), and a pair of repeat regions (IRs, 27,077 bp, each). The contents of four bases in cpDNA were A (30.9%), C (18.9%), G (18.3%) and T (31.9%), respectively. The total content of GC is 37.1%. The cp genome contains 129 genes, consisting of 124 unique genes (78 protein-coding genes, 38 tRNAs, and 8 rRNAs). Phylogenetic analysis showed that D. wangliangii nested with other Dendrobium spp. and was closely related to D. ellipsophyllum, D. wattii and D. longicornu.

The complete chloroplast genome sequence of Dendrobium densiflorum and its phylogenetic implications.

Project description:Dendrobium is one of the largest genera in Orchidaceae with approximately 1500 species. Many of them have been used as Traditional Chinese Medicine (TCM) for hundreds of years. Here, the first complete chloroplast genome sequence of D. densiflorum was reported and characterized. The complete cpDNA of D. densiflorum is a circular molecule of 153,122 bp, which contains 76 protein-coding genes, 30 tRNA genes, and four rRNA genes. Our phylogenetic analysis indicated that the newly sequenced cpDNA of D. densiflorum could be used for the phylogenetic study of Dendrobium species.

Complete chloroplast genome of Dendrobium thyrsiflorum (Orchidaceae).

Project description:Dendrobium thyrsiflorum H. G. Reichenbach ex André is an endemic herb with ornamental and medicinal orchid value distributed in Southeast of Yunnan of China. Here, we report and characterize the complete chloroplast (cp) genome sequence of D. thyrsiflorum in order to provide genomic resources helpful for its identification, conservation and utilization. The complete cp genome of D. thyrsiflorum is 160,123?bp, including one large single-copy region (LSC, 88,001), one small single-copy region (SSC, 21,142), and two inverted repeat regions (IRs, 25,490). The cp genome contains 143 genes, consisting of 110 unique genes (80 protein-coding genes, 26 tRNAs, and 4 rRNAS). The phlyogenetic relationships show that D. thyrsiflorum is closely related to other species of Dendrobium.

Project description:Dendrobium bellatulum Rolfe is an Endangered orchid species that is distributed in the subtropical regions of Yunnan Province, China. It was listed in the category of the Convention on International Trade in Endangered Species of Wild Fauna and Flora (CITES). Here, we reported the complete chloroplast (cp) genome sequence and the cp genomic features of D. bellatulum. The genome was 152,107?bp long with 129 genes comprising 83 protein-coding genes, 40 tRNA genes, and 6 rRNA genes. Phylogenetic analysis of a data set of cp genomes indicated that D. bellatulum is clustered with other species in Dendrobium.

The complete chloroplast genome sequence of Dendrobium thyrsiflorum (Orchidaceae) and its phylogenetic analysis.

Project description:Dendrobium thyrsiflorum Rchb.f., a native species to China, is widely used as an important garden flower and a traditional Chinese medicine. Herein, the complete chloroplast (cp) genome of D. thyrsiflorum was deciphered by high-throughput sequencing. The cp genome exhibited a typical quadripartite cycle of 151,686 bp in length, comprising of a pair of inverted repeats (IRa and IRb) of 26,293 bp which were intersected by a large single copy (LSC) region of 84,749 bp and a small single copy (SSC) region of 14,351 bp. A total of 126 genes were de novo assembled in this cp genome, including 78 protein genes, 40 tRNA genes and 8 rRNA genes. Among these genes, 86 genes (22 tRNAs and 64 coding genes) were single copy, the rest were two-copy genes, and the average of GC content of the whole genome is 37.55%. Phylogenetic trees showed that the D. thyrsiflorum was closely related to D. devonianum. This study provides molecular information for future evolution, genetic and molecular biology studies of Dendrobium.

The complete cp genome sequence of D. harveyanum is 157,292?bp in length and presented a typical quadripartite structure including one large single-copy region (LSC, 86,583?bp), one small single-copy region (SSC, 19,449?bp), and two inverted repeat regions (IRs, 25,630?bp each). The cp genome encoded 138 genes, of which 120 were unique genes. The phylogenetic relationships show that D. harveyanum is closely related to other species in Dendrobium.
