Genes encoding for type I to VI secretion systems, PvdQ, proteases, siderophores, hydrogen cyanide synthase, ACC-deaminase, among others, highlight its potential use in biological control of plant pathogens.

Improved High-Quality Draft Genome Sequence of Pseudomonas fluorescens KENGFT3.

Project description:Pseudomonas sp. strain KENGFT3 inhibits the growth of Phytophthora infestans and is a potentially useful biopesticide for plant diseases, including potato late blight. We sequenced the 6.2-Mbp genome of this strain and assembled it into a single scaffold with 9 contigs. KENGFT3 is related to previously sequenced strains of P. fluorescens.

Here we report the draft genome sequences and automatic annotations of both strains. Genome comparisons reveal similarities with P. fluorescens strain Pf-5, reveal the novelty of Wood1R, and indicate some genes that may be related to biocontrol.

High-throughput sequencing of small RNAs in Miscanthus x giganteus

Project description:Small RNAs (21-24 nt) are pivotal regulators of gene expression that guide both transcriptional and post-transcriptional silencing mechanisms in diverse eukaryotes, including most if not all plants. MicroRNAs (miRNAs) and short interfering RNAs (siRNAs) are the two major types, both of which have a demonstrated and important role in plant development, stress responses and pathogen resistance. In this work, we used a deep sequencing approach (Sequencing-By-Synthesis, or SBS) to develop sequence resources of small RNAs from different Miscanthus x giganteus tissues (including leaves, flowers, and rhizomes). The high depth of the resulting datasets enabled us to examine in detail critical small RNA features such as size distribution, tissue-specific regulation and sequence conservation between different organs in this species. We also developed database resources and a dedicated website (http://smallrna.udel.edu/) with computational tools for allowing other users to identify new miRNAs or siRNAs involved in specific regulatory pathways, verify the degree of conservation of these sequences in other plant species and map small RNAs on genes or larger regions of the genome under study.

Plant tissue characteristics of Miscanthus x giganteus

Project description:As part of a study identifying relationships between environmental variables and insect distributions within a bioenergy crop, giant miscanthus (Miscanthus x giganteus) samples were collected in October 2016 at 33 locations within a field in southeast Georgia, USA. At each location, one plant sample was collected every 3 to 4 m along a 15 m transect, resulting in 5 replicates per sampling location. The plant samples were separated into leaves and stems, dried, and ground. The chemical composition of the ground material was assessed by measuring total carbon and nitrogen, total macro- and micronutrients (aluminum, arsenic, boron, calcium, cadmium, cobalt, chromium, copper, iron, potassium, magnesium, manganese, molybdenum, sodium, nickel, phosphorus, lead, sulfur, selenium, silicon, titanium, vanadium, and zinc) using Inductively Coupled Plasma with Optical Emission Spectroscopy (ICP-OES), and optical characteristics of the water extractable organic matter (WEOM) using UV-Visible and Fluorescence Excitation Emission Matrix (EEM) spectroscopy. This dataset will be useful to identify relationships between the chemical composition of giant miscanthus tissues and pest distributions within a bioenergy crop field.
