ABSTRACT: GLYCAM06 and CHARMM36 are successful force fields for modeling carbohydrates. To correct recently identified deficiencies with both force fields, we adjusted intersolute nonbonded parameters to reproduce the experimental osmotic coefficient of glucose at 1 M. The modified parameters improve behavior of glucose and sucrose up to 4 M and improve modeling of a dextran 55-mer. While the modified parameters may not be applicable to all carbohydrates, they highlight the use of osmotic simulations to optimize force fields.

Project description:There is a small, but growing, body of literature describing the use of osmotic coefficient measurements to validate and reparametrize simulation force fields. Here we have investigated the ability of five very commonly used force field and water model combinations to reproduce the osmotic coefficients of seven neutral amino acids and five small molecules. The force fields tested include AMBER ff99SB-ILDN, CHARMM36, GROMOS54a7, and OPLS-AA, with the first of these tested in conjunction with the TIP3P and TIP4P-Ew water models. In general, for both the amino acids and the small molecules, the tested force fields produce computed osmotic coefficients that are lower than experiment; this is indicative of excessively favorable solute-solute interactions. The sole exception to this general trend is provided by GROMOS54a7 when applied to amino acids: in this case, the computed osmotic coefficients are consistently too high. Importantly, we show that all of the force fields tested can be made to accurately reproduce the experimental osmotic coefficients of the amino acids when minor modifications-some previously reported by others and some that are new to this study-are made to the van der Waals interactions of the charged terminal groups. Special care is required, however, when simulating Proline with a number of the force fields, and a hydroxyl-group specific modification is required in order to correct Serine and Threonine when simulated with AMBER ff99SB-ILDN. Interestingly, an alternative parametrization of the van der Waals interactions in the latter force field, proposed by the Nerenberg and Head-Gordon groups, is shown to immediately produce osmotic coefficients that are in excellent agreement with experiment. Overall, this study reinforces the idea that osmotic coefficient measurements can be used to identify general shortcomings in commonly used force fields' descriptions of solute-solute interactions and further demonstrates that modifications to van der Waals parameters provide a simple route to optimizing agreement with experiment.

Project description:BackgroundMechanical defenses are very common and diverse in prey species, for example in oribatid mites. Here, the probably most complex form of morphological defense is known as ptychoidy, that enables the animals to completely retract the appendages into a secondary cavity and encapsulate themselves. The two groups of ptychoid mites constituting the Ptyctima, i.e. Euphthiracaroidea and Phthiracaroidea, have a hardened cuticle and are well protected against similar sized predators. Euphthiracaroidea additionally feature predator-repelling secretions. Since both taxa evolved within the glandulate group of Oribatida, the question remains why Phthiracaroidea lost this additional protection. In earlier predation bioassays, chemically disarmed specimens of Euphthiracaroidea were cracked by the staphylinid beetle Othius punctulatus, whereas equally sized specimens of Phthiracaroidea survived. We thus hypothesized that Phthiracaroidea can withstand significantly more force than Euphthiracaroidea and that the specific body form in each group is key in understanding the loss of chemical defense in Phthiracaroidea. To measure force resistance, we adapted the principle of machines applying compressive forces for very small animals and tested the two ptyctimous taxa as well as the soft-bodied mite Archegozetes longisetosus.ResultsSome Phthiracaroidea individuals sustained about 560,000 times their body weight. Their mean resistance was about three times higher, and their mean breaking point in relation to body weight nearly two times higher than Euphthiracaroidea individuals. The breaking point increased with body weight and differed significantly between the two taxa. Across taxa, the absolute force resistance increased sublinearly (with a 0.781 power term) with the animal's body weight. Force resistance of A. longisetosus was inferior in all tests (about half that of Euphthiracaroidea after accounting for body weight). As an important determinant of mechanical resistance in ptychoid mites, the individuals' cuticle thickness increased sublinearly with body diameter and body mass as well and did not differ significantly between the taxa.ConclusionWe showed the feasibility of the force resistance measurement method, and our results were consistent with the hypothesis that Phthiracaroidea compensated its lack of chemical secretions by a heavier mechanical resistance based on a different body form and associated build-up of hemolymph pressure (defensive trade-off).
