Project description:When, where and how people move is a fundamental part of how human societies organize around every-day needs as well as how people adapt to risks, such as economic scarcity or instability, and natural disasters. Our ability to characterize and predict the diversity of human mobility patterns has been greatly expanded by the availability of Call Detail Records (CDR) from mobile phone cellular networks. The size and richness of these datasets is at the same time a blessing and a curse: while there is great opportunity to extract useful information from these datasets, it remains a challenge to do so in a meaningful way. In particular, human mobility is multiscale, meaning a diversity of patterns of mobility occur simultaneously, which vary according to timing, magnitude and spatial extent. To identify and characterize the main spatio-temporal scales and patterns of human mobility we examined CDR data from the Orange mobile network in Senegal using a new form of spectral graph wavelets, an approach from manifold learning. This unsupervised analysis reduces the dimensionality of the data to reveal seasonal changes in human mobility, as well as mobility patterns associated with large-scale but short-term religious events. The novel insight into human mobility patterns afforded by manifold learning methods like spectral graph wavelets have clear applications for urban planning, infrastructure design as well as hazard risk management, especially as climate change alters the biophysical landscape on which people work and live, leading to new patterns of human migration around the world.

Project description:BackgroundThe disease burden caused by pulmonary tuberculosis (TB) in Sichuan province still persisted at a high level, and large spatial variances were presented across regional distribution disparities. The socio-economic factors were suspected to affect the population of TB notification, we aimed to describe TB case notification rate (CNR) and identify which factors influence TB epidemic are necessary for the prevention and control of the disease in Sichuan province.MethodsA retrospective cross-sectional study and an ecological spatial analysis was conducted to quantify the presence and location of spatial clusters of TB by the Moran's I index and examined these patterns with socio-economic risk factors by hierarchical Bayesian spatio-temporal model.ResultsA total of 630,009 pulmonary TB cases were notified from 2006 to 2015 in 181 counties of Sichuan province. The CNR decreased year by year since 2007, from 88.70 to 61.37 per 100,000 persons. The spatial heterogeneities of CNR were observed during the study periods. Global Moran's I index varied from 0.23 to 0.44 with all P-value <?0.001. The Bayesian spatio-temporal model with parametric spatio-temporal interactions was chosen as the best model according to the minimum of Deviance Information Criterion (DIC)(19,379.01), and in which the quadratic form of time was taken. The proportion of age group and education year were all associated with CNR after adjusting the spatial effect, temporal effect and spatio-temporal interactions. TB CNR increased by 10.2% [95% credible interval (CI): 6.7-13.7%] for every 1-standard-deviation increase in proportion of age group and decreased by 23% (95% CI: 13.7-32.7%) for every 1-standard-deviation increase in education year.ConclusionsThere were spatial clusters of TB notification rate in Sichuan province from 2006 to 2015, and heavy TB burden was mainly attributed to aging and low socioeconomic status including poor education. Thus, it is more important to pay more attention to the elderly population and improve socioeconomic status including promoting education level in Sichuan province to reduce the TB burden.

Project description:Bacillary dysentery (BD) remains a big public health problem in China. Effective spatio-temporal monitoring of BD incidence is important for successful implementation of control and prevention measures. This study aimed to examine the spatio-temporal pattern of BD and analyze socio-economic factors that may affect BD incidence in Sichuan province, China. Firstly, we used space-time scan statistic to detect the high risk spatio-temporal clusters in each year. Then, bivariate spatial correlation and Bayesian spatio-temporal model were utilized to examine the associations between the socio-economic factors and BD incidence. Spatio-temporal clusters of BD were mainly located in the northern-southern belt of the midwest area of Sichuan province. The proportion of primary industry, the proportion of rural population and the rates of BD incidence show statistically significant positive correlation. The proportion of secondary industry, proportion of tertiary Industry, number of beds in hospitals per thousand persons, medical and technical personnel per thousand persons, per capital GDP and the rate of BD incidence show statistically significant negative correlation. The best fitting spatio-temporal model showed that medical and technical personnel per thousand persons and per capital GDP were significantly negative related to the risk of BD.

Project description:The recent availability of digital traces generated by phone calls and online logins has significantly increased the scientific understanding of human mobility. Until now, however, limited data resolution and coverage have hindered a coherent description of human displacements across different spatial and temporal scales. Here, we characterise mobility behaviour across several orders of magnitude by analysing ?850 individuals' digital traces sampled every ?16 seconds for 25 months with ?10 meters spatial resolution. We show that the distributions of distances and waiting times between consecutive locations are best described by log-normal and gamma distributions, respectively, and that natural time-scales emerge from the regularity of human mobility. We point out that log-normal distributions also characterise the patterns of discovery of new places, implying that they are not a simple consequence of the routine of modern life.

Project description:Behaviour problems are amongst the most common reasons given for relinquishing dogs to rehoming centres. Some behaviour problems may be amenable to being tackled pre-emptively with classes educating owners on basic dog training and understanding behaviour; however, it is recognised that people with low socio-economic status (SES) may face barriers to attending classes such as affordability, variable working hours, and limited access to transport and childcare. The current study piloted free-to-use dog training and owner education classes in areas with high levels of economic deprivation, both in the traditional face-to-face format and online. It was hypothesised that providing an online dog training course may help people overcome practical barriers by allowing them to complete training modules in their own time. High dropout rates were observed in both formats (online: 100%, face-to-face: 43% dropout). A course of paid dog training classes running in the same area saw a comparatively low dropout rate (24%). Participants who completed the face-to-face classes had significantly higher household incomes and were less likely to receive means-tested benefits than participants who dropped out (household income p = 0.049; benefits status p = 0.017). This evidence suggests that people with low SES may face non-course fee-related barriers to attending dog training classes. Future research should include a qualitative investigation of people's reasons for not continuing with dog training courses. Study findings can support the development of training and behaviour advice delivery that is accessible to people with varied socio-economic backgrounds.

Project description:Comparison of whole blood DNA methylation in 45 year-old humans with low and high childhood and adulthood socio-economic position Background: Disadvantaged socio-economic position (SEP) in childhood is associated with increased adult mortality and morbidity. We aimed to establish whether childhood SEP was associated with differential methylation of adult DNA. Methods: Forty adult males from the 1958 British Birth Cohort Study were selected from SEP extremes in both early childhood and mid-adulthood. We performed genome-wide methylation analysis on blood DNA taken at 45y using MeDIP (methylated DNA immunoprecipitation). We mapped in triplicate the methylation state of promoters of ~20,000 genes and 400 microRNAs. Probe methylation scores were averaged across triplicates and differential methylation between groups of individuals was determined. Differentially methylated promoter sites of selected genes were validated using pyrosequencing of bisulfite-converted DNA. Results: 9,112 variably methylated probes (from N=223,359 on the microarray) corresponded to 6,176 gene promoters with at least one variable probe. Unsupervised hierarchical clustering of probes obtained from the 500 most variable promoters revealed a cluster enriched with high SEP individuals confirming that SEP differences contribute to overall epigenetic variation. Methylation levels for 1252 gene promoters were associated with childhood SEP vs 545 promoters for adulthood SEP. Functionally, associations with childhood SEP appear in promoters of genes enriched in key cell signalling pathways. The differentially methylated promoters associated with SEP cluster in megabase-sized regions of the genome. Conclusions: Adult blood DNA methylation profiles show more associations with childhood SEP than adult SEP. Organization of these associations across the genome suggests a well-defined epigenetic pattern linked to early socio-economic environment.

Project description:Rho GTPases play important roles in many aspects of cell migration, including polarity establishment and organizing actin cytoskeleton. In particular, the Rho GTPase Rac1 has been associated with the generation of protrusions at leading edge of migrating cells. Previously we showed the mobility of Rac1 molecules is not uniform throughout a migrating cell (Hinde E et. al. PNAS 2013). Specifically, the closer a Rac1 molecule is to the leading edge, the slower the molecule diffuses. Because actin-bound Rac1 diffuses slower than unbound Rac1, we hypothesized that regions of high actin concentration, called "actin islands", act as diffusive traps and are responsible for the non-uniform diffusion observed in vivo. Here, in silico model simulations demonstrate that equally spaced actin islands can regulate the time scale for Rac1 diffusion in a manner consistent with data from live-cell imaging experiments. Additionally, we find this mechanism is robust; different patterns of Rac1 mobility can be achieved by changing the actin islands' positions or their affinity for Rac1.

Project description:Recent advances in spatial and temporal networks have enabled researchers to more-accurately describe many real-world systems such as urban transport networks. In this paper, we study the response of real-world spatio-temporal networks to random error and systematic attack, taking a unified view of their spatial and temporal performance. We propose a model of spatio-temporal paths in time-varying spatially embedded networks which captures the property that, as in many real-world systems, interaction between nodes is non-instantaneous and governed by the space in which they are embedded. Through numerical experiments on three real-world urban transport systems, we study the effect of node failure on a network's topological, temporal and spatial structure. We also demonstrate the broader applicability of this framework to three other classes of network. To identify weaknesses specific to the behaviour of a spatio-temporal system, we introduce centrality measures that evaluate the importance of a node as a structural bridge and its role in supporting spatio-temporally efficient flows through the network. This exposes the complex nature of fragility in a spatio-temporal system, showing that there is a variety of failure modes when a network is subject to systematic attacks.

Project description:Wildlife attacks on humans and economic losses often result in reduced support of local communities for wildlife conservation. Information on spatial and temporal patterns of such losses in the highly affected areas contribute in designing and implementing effective mitigation measures. We analyzed the loss of humans, livestock and property caused by wildlife during 1998 to 2016, using victim family's reports to Chitwan National Park authorities and Buffer Zone User Committees. A total of 4,014 incidents were recorded including attacks on humans, livestock depredation, property damage and crop raiding caused by 12 wildlife species. In total >400,000 US dollar was paid to the victim families as a relief over the whole period. Most of the attacks on humans were caused by rhino, sloth bear, tiger, elephant, wild boar and leopard. A significantly higher number of conflict incidents caused by rhino and elephant were observed during full moon periods. An increase in the wildlife population did not coincide with an equal rise in conflict incidents reported. Underprivileged ethnic communities were attacked by wildlife more frequently than expected. Number of attacks on humans by carnivores and herbivores did not differ significantly. An insignificant decreasing trend of wildlife attacks on humans and livestock was observed with significant variation over the years. Tiger and leopard caused >90% of livestock depredation. Tigers killed both large (cattle and buffalo) and medium sized (goat, sheep, pig) livestock but leopard mostly killed medium sized livestock. Most (87%) of the livestock killing during 2012-2016 occurred within the stall but close (<500m) to the forest edge. Both the percentage of households with livestock and average holding has decreased over the years in buffer zone. Decreased forest dependency as well as conflict mitigation measures (electric and mesh wire fences) have contributed to keep the conflict incidents in control. Strengthening mitigation measures like construction of electric or mesh wire fences and predator-proof livestock corrals along with educating local communities about wildlife behavior and timely management of problem animals (man-eater tiger, rage elephant etc.) will contribute to reduce the conflict.

Project description:Active migration in both healthy and malignant cells requires the integration of information derived from soluble signaling molecules with positional information gained from interactions with the extracellular matrix and with other cells. How a cell responds and moves involves complex signaling cascades that guide the directional functions of the cytoskeleton as well as the synthesis and release of proteases that facilitate movement through tissues. The biochemical events of the signaling cascades occur in a spatially and temporally coordinated manner then dynamically shape the cytoskeleton in specific subcellular regions. Therefore, cell migration and invasion involve a precise but constantly changing subcellular nano-architecture. A multidisciplinary effort that combines new surface chemistry and cell biological tools is required to understand the reorganization of cytoskeleton triggered by complex signaling during migration. Here we generate a class of model substrates that modulate the dynamic environment for a variety of cell adhesion and migration experiments. In particular, we use these dynamic substrates to probe in real-time how the interplay between the population of cells, the initial pattern geometry, ligand density, ligand affinity and integrin composition affects cell migration and growth. Whole genome microarray analysis indicates that several classes of genes ranging from signal transduction to cytoskeletal reorganization are differentially regulated depending on the nature of the surface conditions.
