Project description:Land area devoted to organic agriculture has increased steadily over the last 20 years in the United States, and elsewhere around the world. A primary criticism of organic agriculture is lower yield compared to non-organic systems. Previous analyses documenting the yield deficiency in organic production have relied mostly on data generated under experimental conditions, but these studies do not necessarily reflect the full range of innovation or practical limitations that are part of commercial agriculture. The analysis we present here offers a new perspective, based on organic yield data collected from over 10,000 organic farmers representing nearly 800,000 hectares of organic farmland. We used publicly available data from the United States Department of Agriculture to estimate yield differences between organic and conventional production methods for the 2014 production year. Similar to previous work, organic crop yields in our analysis were lower than conventional crop yields for most crops. Averaged across all crops, organic yield averaged 67% of conventional yield [corrected]. However, several crops had no significant difference in yields between organic and conventional production, and organic yields surpassed conventional yields for some hay crops. The organic to conventional yield ratio varied widely among crops, and in some cases, among locations within a crop. For soybean (Glycine max) and potato (Solanum tuberosum), organic yield was more similar to conventional yield in states where conventional yield was greatest. The opposite trend was observed for barley (Hordeum vulgare), wheat (Triticum aestevum), and hay crops, however, suggesting the geographical yield potential has an inconsistent effect on the organic yield gap.

Project description:Pre-algebra mathematical competencies were assessed for a large and diverse sample of sixth graders (n = 1,926), including whole number and fractions arithmetic, conceptual understanding of equality and fractions magnitudes, and the fractions number line. The goal was to determine if there were clusters of students with similar patterns of pre-algebra strengths and weaknesses and if variation between clusters was related to mathematics attitudes, anxiety, or for a subsample (n = 342) some combination of intelligence, working memory, or spatial abilities. Critically, strengths and weaknesses were not uniform across the three identified clusters. Lower-performing students had pronounced deficits in their understanding of mathematical equality, fractions magnitudes, and the fractions number line. Higher-performing students had particular advantages in whole number and fractions arithmetic, and the fractions number line. Students could be reliably placed into clusters based on their mathematics self-efficacy and a combination of intelligence and spatial abilities. The results contribute to our understanding of key aspects of students' mathematical development, highlight areas in need of intervention for at-risk students, and identify cognitive areas in which scaffolds might be incorporated into these interventions.

Project description:BackgroundThe Extended Strengths and Weaknesses Assessment of Normal Behavior (E-SWAN) reconceptualizes each diagnostic criterion for selected DSM-5 disorders as a behavior, which can range from high (strengths) to low (weaknesses). Initial development focused on Panic Disorder, Social Anxiety, Major Depression, and Disruptive Mood Dysregulation Disorder.MethodsData were collected from 523 participants (ages 6-17). Parents completed each of the four E-SWAN scales and traditional unidirectional scales addressing the same disorders. Distributional properties, Item Response Theory Analysis (IRT), and Receiver Operating Characteristic (ROC) curves were used to assess and compare the performance of E-SWAN and traditional scales.ResultsIn contrast to the traditional scales, which exhibited truncated distributions, all four E-SWAN scales had symmetric distributions. IRT analyses indicate the E-SWAN subscales provided reliable information about respondents throughout the population distribution; traditional scales only provided reliable information about respondents at the high end of the distribution. Predictive value for DSM-5 diagnoses was comparable to prior scales.ConclusionsE-SWAN bidirectional scales can capture the full spectrum of the population distribution of behavior underlying DSM disorders. The additional information provided can better inform examination of inter-individual variation in population studies, as well as facilitate the identification of factors related to resiliency in clinical samples.

Project description:Multivalent vaccines addressing an increasing number of Streptococcus pneumoniae types (7-, 10-, 13-, 15-, 20-valent) have been licensed over the last 22 years. The use of polysaccharide-protein conjugate vaccines has been pivotal in reducing the incidence of invasive pneumococcal disease despite the emergence of non-vaccine serotypes. Notwithstanding its undoubtable success, some weaknesses have called for continuous improvement of pneumococcal vaccination. For instance, despite their inclusion in pneumococcal conjugate vaccines, there are challenges associated with some serotypes. In particular, Streptococcus pneumoniae type 3 remains a major cause of invasive pneumococcal disease in several countries.Here a deep revision of the strengths and weaknesses of the licensed pneumococcal conjugate vaccines and other vaccine candidates currently in clinical development is reported.

Project description:Production systems that feature temporal and spatial integration of crop and livestock enterprises, also known as integrated crop-livestock systems (ICLS), have the potential to intensify production on cultivated lands and foster resilience to the effects of climate change without proportional increases in environmental impacts. Yet, crop production outcomes following livestock grazing across environments and management scenarios remain uncertain and a potential barrier to adoption, as producers worry about the effects of livestock activity on the agronomic quality of their land. To determine likely production outcomes across ICLS and to identify the most important moderating variables governing those outcomes, we performed a meta-analysis of 66 studies comparing crop yields in ICLS to yields in unintegrated controls across 3 continents, 12 crops, and 4 livestock species. We found that annual cash crops in ICLS averaged similar yields (-7% to +2%) to crops in comparable unintegrated systems. The exception was dual-purpose crops (crops managed simultaneously for grazing and grain production), which yielded 20% less on average than single-purpose crops in the studies examined. When dual-purpose cropping systems were excluded from the analysis, crops in ICLS yielded more than in unintegrated systems in loamy soils and achieved equal yields in most other settings, suggesting that areas of intermediate soil texture may represent a "sweet-spot" for ICLS implementation. This meta-analysis represents the first quantitative synthesis of the crop production outcomes of ICLS and demonstrates the need for further investigation into the conditions and management scenarios under which ICLS can be successfully implemented.

Project description:Uveal melanoma is the most common primary malignancy of the eye, and a number of discoveries in the last decade have led to a more thorough molecular characterization of this cancer. However, the prognosis remains dismal for patients with metastases, and there is an urgent need to identify treatments that are effective for this stage of disease. Animal models are important tools for preclinical studies of uveal melanoma. A variety of models exist, and they have specific advantages, disadvantages, and applications. In this review article, these differences are explored in detail, and ideas for new models that might overcome current challenges are proposed.

Project description:I present here an in-depth, although non-exhaustive, review of two topics in molecular dating. Clock models, which describe the evolution of the rate of evolution, are considered first. Some of the shortcomings of popular approaches-uncorrelated clock models in particular-are presented and discussed. Autocorrelated models are shown to be more reasonable from a biological perspective. Some of the most recent autocorrelated models also rely on a coherent treatment of instantaneous and average substitution rates while previous models are based on implicit approximations. Second, I provide a brief overview of the processes involved in collecting and preparing fossil data. I then review the main techniques that use this data for calibrating the molecular clock. I argue that, in its current form, the fossilized birth-death process relies on assumptions about the mechanisms underlying fossilization and the data collection process that may negatively impact the date estimates. Node-dating approaches make better use of the data available, even though they rest on paleontologists' intervention to prepare raw fossil data. Altogether, this study provides indications that may help practitioners in selecting appropriate methods for molecular dating. It will also hopefully participate in defining the contour of future methodological developments in the field.

Project description:Numerous methods have been developed for inferring gene regulatory networks from expression data, however, both their absolute and comparative performance remain poorly understood. In this paper, we introduce a framework for critical performance assessment of methods for gene network inference. We present an in silico benchmark suite that we provided as a blinded, community-wide challenge within the context of the DREAM (Dialogue on Reverse Engineering Assessment and Methods) project. We assess the performance of 29 gene-network-inference methods, which have been applied independently by participating teams. Performance profiling reveals that current inference methods are affected, to various degrees, by different types of systematic prediction errors. In particular, all but the best-performing method failed to accurately infer multiple regulatory inputs (combinatorial regulation) of genes. The results of this community-wide experiment show that reliable network inference from gene expression data remains an unsolved problem, and they indicate potential ways of network reconstruction improvements.

Project description:Water deficit and water excess constitute severe stresses that limit crop yield and are likely to intensify as climate becomes more variable. Regional crop production aggregates for the US Midwest indicate widespread yield losses in past decades due to both extreme rainfall and water limited conditions, though the degree to which these weather impacts are related to site-specific factors such as landscape position and soils has not been examined in a systematic manner. This study offers observational evidence from a large sample of commercial crop fields to support the hypothesis that landscape position is the primary mediator of crop yield responses to weather within unstable field zones (i.e., zones where yields tend to fluctuate between high and low, depending on the year). Results indicate that yield losses in unstable zones driven by water excess and deficits occur throughout a wide range of seasonal rainfall, even simultaneously under normal weather. Field areas prone to water stress are shown to lag as much as 23-33% below the field average during drought years and 26-33% during deluge years. By combining large-scale spatial datasets, we identify 2.65 million hectares of water-stress prone cropland, and estimate an aggregated economic loss impact of $536M USD yr-1, 4.0 million tons yr-1 of less CO2 fixed in crop biomass, and 52.6 Gg yr-1 of more reactive N in the environment. Yield stability maps can be used to spatially implement adaptation practices to mitigate weather-induced stresses in the most vulnerable cropland.

Project description:Efficiently managing agricultural irrigation is vital for food security today and into the future under climate change. Yet, evaluating agriculture's hydrological impacts and strategies to reduce them remains challenging due to a lack of field-scale data on crop water consumption. Here, we develop a method to fill this gap using remote sensing and machine learning, and leverage it to assess water saving strategies in California's Central Valley. We find that switching to lower water intensity crops can reduce consumption by up to 93%, but this requires adopting uncommon crop types. Northern counties have substantially lower irrigation efficiencies than southern counties, suggesting another potential source of water savings. Other practices that do not alter land cover can save up to 11% of water consumption. These results reveal diverse approaches for achieving sustainable water use, emphasizing the potential of sub-field scale crop water consumption maps to guide water management in California and beyond.
