ABSTRACT: Here, we present the first plastome of Ludwigia octovalvis (Onagraceae, Myrtales) as well as the first plastome in the subfamily Ludwigioideae. This genome is notable for its contracted inverted repeat regions and an expanded small single-copy region compared to other species in the orders Myrtales and Geraniales.

The complete chloroplast genome sequence of Ludwigia adscendens (L.) Hara, 1953 (Onagraceae).

Project description:Ludwigia adscendens (L.) Hara, 1953 (L. adscendens) belongs to the family Onagraceae, which is a traditional medicinal plant distributed worldwide. In this study, the first complete chloroplast genome of L. adscendens was sequenced and assembled. The assembled chloroplast genome of L. adscendens is 159,560 bp in length, containing a pair of inverted repeat region A (IRA) of 24,762 bp, inverted repeat region B (IRB) of 24,762 bp, separated by a large single-copy (LSC) sequence of 90,276 bp and a small single-copy (SSC) region of 19, 760 bp, respectively. A total of 129 genes were annotated in the entire chloroplast genome, consisting of 37 transfer RNA (tRNA) genes, 8 ribosomal RNA (rRNA) genes, and 84 protein-coding genes, with a total GC content of 37.27%. The phylogenomic analysis showed that L. adscendens was closely related to L. octovalvis in the Onagraceae family. Further evolutionary studies of the genus Ludwigia could benefit from the complete chloroplast genome of L. adscendens present in this study and the obtained results would provide useful information for future phylogenetic, taxonomic, and evolutionary studies on Onagraceae.

Comparative genomics revealed new insights into the plastome evolution of Ludwigia (Onagraceae, Myrtales).

Project description:The primrose-willow (Ludwigia L.), a well-defined genus of the Onagraceae family, comprises 87 species widely distributed worldwide. In this study, we sequenced and characterized the complete chloroplast (cp) genomes of three species in the genus, including Ludwigia adscendens, Ludwigia hyssopifolia, and Ludwigia prostrata. Three Ludwigia cp genomes ranged from 158,354 to 159,592 bp in size, and each contained 113 genes, including 79 unique protein-coding genes (PCGs), four rRNA genes, and 30 tRNA genes. A comparison of the Ludwigia cp genomes revealed that they were highly conserved in gene composition, gene orientation, and GC content. Moreover, we compared the structure of cp genomes and reconstructed phylogenetic relationships with related species in the Onagraceae family. Regarding contraction/expansion of inverted repeat (IR) region, two kinds of expansion IR region structures were found in Oenothera, Chamaenerion, and Epilobium genera, with primitive IR structures in Ludwigia and Circeae genera. The regions clpP, ycf2, and ycf1 genes possessed highly divergent nucleotides among all available cp genomes of the Onagraceae family. The phylogenetic reconstruction using 79 PCGs from 39 Onagraceae cp genomes inferred that Ludwigia (including L. adscendens, L. hyssopifolia, L. prostrata, and Ludwigia octovalvis) clade was monophyletic and well-supported by the bootstrap and posterior probability values. This study provides the reference cp genomes of three Ludwigia species, which can be used for species identification and phylogenetic reconstruction of Ludwigia and Onagraceae taxa.

The correct name for a section of Ludwigia L. (Onagraceae).

Project description:In 1953, Hara provided new combinations for many sectional and species names when he combined Jussiaea L. with Ludwigia L., and at the time, Ludwigiasect.Oligospermum (Micheli) H.Hara was the correct name for one well-defined section. However, subsequent changes to/clarifications of the botanical code have necessitated a change for that name in that now an autonym is treated as having priority over the name or names of the same date and rank that established it. Since Hara's combination was based on Jussiaeasect.Oligospermum Micheli, the correct name for this section is Ludwigiasect.Jussiaea (L.) Hoch, W.L.Wagner, & P.H.Raven.

The complete plastome sequence of Rumex japonicus Houtt.: a medicinal plant.

Project description:Rumex japonicus is a medicinal plant distributed in East Asia. Here, we report and characterize the complete plastid genome sequence of R. japonicus and size is 159,292 bp in length and contains the typical structure and gene content of other angiosperm plastomes, including two inverted repeat regions of 30,629 bp, a large single-copy region of 85,028 bp and a small single-copy region of 13,006 bp. There are 112 unique genes, including 78 protein-coding, 30 tRNAs and 4 rRNAs. We constructed a phylogenetic tree with 14 species and the phylogenetic topologies showed that R. japonicus was closely related to Rheum wittrockii.

Complete plastome sequence of Callicarpa nudiflora Vahl (Verbenaceae): a medicinal plant.

Project description:Callicarpa nudiflora Vahl is a medicinal plant occurring in Guangdong, Guangxi, Hainan provinces of China. Here, we report and characterize the complete plastid genome sequence of C. nudiflora in an effort to provide genomic resources useful for promoting its conservation. The complete plastome is 154,080 bp in length and contains the typical structure and gene content of angiosperm plastome, including two inverted repeat (IR) regions of 25,657 bp, a large single-copy (LSC) region of 84,949 bp, and a small single-copy (SSC) region of 17,817 bp. There are 113 genes annotated, including 79 unique protein-coding genes, 4 unique ribosomal RNA genes, and 30 transfer RNA genes. To investigate the evolution status of C. nudiflora, as well as Verbenaceae, we constructed a phylogenetic tree with C. nudiflora and other 11 species based on their complete chloroplast genomes. According to the phylogenetic topologies, C. nudiflora was closely related to Lancea hirstua.

Complete plastome sequence of Elaeagnus glabra (Elaeagnaceae): an Asian endemic plant species.

Project description:Elaeagnus glabra is an evergreen vine or climbing shrub with 5 m height. It is widespread in southern China. It grows in the sunny forests or forest margins below 1000 m a.s.l. In this paper, we report and describe the complete plastome of E. glabra in order to provide useful genomic data for its systematic research. The complete plastome of E. glabra is 152,555 bp with a typical quadripartite structure of angiosperms. It contains two Inverted Repeats (IRs) of 25,918 bp, a large single-copy (LSC) of 82,408 bp, and a small single-copy (SSC) region of 18,311 bp. The complete plastome contains 129 genes, including 83 protein-coding genes, 38 tRNA genes, and eight rRNA genes. The overall A/T content in the chloroplast genome of E. glabra is 62.90%. The phylogenetic analysis indicated that E. glabra is close to E. loureirii within Elaeagnaceae. The complete plastome of E. glabra will provide useful resources for the development and utilization of this species and the phylogenetic study of Rosales.

Complete plastome sequence of Tetrataenium Candicans (tribe Tordylieae, Apiaceae): a medicinal plant.

Project description:Tetrataenium candicans is a Himalayan native medicinal plant species. In this study, we report and characterize the complete plastid genome sequence of T. candicans in order to provide genomic resources helpful for promoting its systematics research and conservation. The complete chloroplast (cp) genome is a circular structure and 147,335 bp in length, composing of one large single-copy (LSC) region of 92,996 bp, one small single-copy (SSC) region of 17,473 bp, and separated by a pair of inverted repeat (IR) regions of 18,433 bp each. It encodes 129 genes, including 85 protein-coding genes, 36 tRNA genes, and 8 rRNA genes. The GC content is 37.5%. Phylogenetic analysis of 31 representative plastomes indicated that the T. candicans was close to Semenovia gyirongensis.

The complete plastome sequence of Monstera deliciosa (Araceae), an ornamental foliage plant.

Project description:In the current study, we sequenced the complete plastome of Monstera deliciosa Liebm. (1849), an attractive foliage plant. The total length of the plastome of M. deliciosa is 163,499 bp and it consists of three distinct regions: a large single-copy (90,092 bp), a small single-copy (21,737 bp), and a pair of inverted repeats (IRs, 25,835 bp). The overall GC content is 36.2%, and the genome contains 110 functional genes, excluding pseudogenes. These functional genes encompass 77 protein-coding genes, 29 transfer RNA genes, and four ribosomal RNA genes. Notably, both the infA and rpl23 genes have been identified as pseudogenes. Phylogenetic analysis based on 14 representative plastomes from seven subfamilies indicates that Monsteroideae is monophyletic and sister to Pothoideae. Furthermore, M. deliciosa and M. adansonii were shown to share a recent common ancestor, the finding for which is supported by a strong bootstrap value. The sequenced plastome of M. deliciosa can serve as a valuable resource for establishing phylogenetic relationships and enhancing species identification within the genus Monstera. In addition, it can facilitate investigations into the genetic characteristics of this plant.

It grows on trees or rocks in forests (100-600 m) in Guangdong and Hainan Province of China. Here, we report and characterize the complete plastid genome sequence of P. laetispicum in an effort to provide genomic resources useful for promoting its conservation. The complete plastome is 161,721?bp in length and contains the typical structure and gene content of angiosperm plastome, including two inverted repeat (IR) regions of 27,125?bp, a large single copy (LSC) region of 89,224?bp and a small single copy (SSC) region of 18,247?bp. The plastome contains 114 genes, consisting of 80 unique protein-coding genes, 30 unique tRNA gene, and four unique rRNA genes. The overall A/T content in the plastome of P. laetispicum is 61.70%. The complete plastome sequence of P. laetispicum will provide a useful resource for the conservation genetics of this species as well as for the phylogenetic studies for Piper.
