Project description:Assessing geographic patterns of species richness is essential to develop biological conservation as well as to understand the processes that shape these patterns. We aim to improve geographic prediction of tree species richness (TSR) across eastern USA by using: 1) gridded point-sample data rather than spatially generalized range maps for the TSR outcome variable, 2) new predictor variables (forest area FA; mean frost day frequency MFDF) and 3) regression models that account for spatial autocorrelation. TSR was estimated in 50 km by 50 km grids using Forest Inventory and Analysis (FIA) point-sample data. Eighteen environmental predictor variables were employed, with the most effective set selected by a LASSO that reduced multicollinearity. Those predictors were then employed in Generalized linear models (GLMs), and in Eigenvector spatial filtering (ESF) models that accounted for spatial autocorrelation. Models were evaluated by model fit statistics, spatial patterns of TSR predictions, and spatial autocorrelation. Our results showed gridded TSR was best-predicted by the ESF model that used, in descending order of influence: precipitation seasonality, mean precipitation in the driest quarter, FA, and MFDF. ESF models, by accounting for spatial autocorrelation, outperformed GLMs regardless of the predictors employed, as indicated by percent deviance explained and spatial autocorrelation of residuals. Small regions with low TSR, such as the Midwest prairie peninsula, were successfully predicted by ESF models, but not by GLMs or other studies. Gridded TSR in Florida was only correctly predicted by the ESF model with FA and MFDF, and was over-predicted by all other models.

Project description:BackgroundYeast-like fungi inhabit soils throughout all climatic zones in a great abundance. While recent estimations predicted a plethora of prokaryotic taxa in one gram of soil, similar data are lacking for fungi, especially yeasts.Methodology/principal findingsWe assessed the diversity of soil yeasts in different forests of central Germany using cultivation-based techniques with subsequent identification based on rDNA sequence data. Based on experiments using various pre-cultivation sample treatment and different cultivation media we obtained the highest number of yeasts by analysing mixed soil samples with a single nutrient-rich medium. Additionally, several species richness estimators were applied to incidence-based data of 165 samples. All of them predicted a similar range of yeast diversity, namely 14 to 16 species. Randomized species richness curves reached saturation in all applied estimators, thus indicating that the majority of species is detected after approximately 30 to 50 samples analysed.Conclusions/significanceIn this study we demonstrate that robust species identification as well as mathematical approaches are essential to reliably estimate the sampling effort needed to describe soil yeast communities. This approach has great potential for optimisation of cultivation techniques and allows high throughput analysis in the future.

Project description:Protected areas are generally regarded as essential for the long-term maintenance of biodiversity. Evidence for their effectiveness in this regard is, however, somewhat equivocal. Here, we document the relationship between the proportion of protected land and species richness in a region, both with and without taking spatial variation in environmental energy availability into account. Using the South African avifauna as a case study, we find that total and threatened species richness exhibit modest increases with the proportion of protected land. While the protected area network should be expanded, it is essential that conservation efforts also focus on maintaining biodiversity in the wider unprotected landscape that supports high species richness.

Project description:Tree species identity is one of the key factors driving ectomycorrhizal (EcM) fungal richness and community composition in boreal and temperate forest ecosystems, but little is known about the influence of tree species combinations and their neighborhood effects on EcM communities. To advance our understanding of host plant effects on EcM fungi, the roots of silver birch, Scots pine, and Norway spruce were analyzed using high-throughput sequencing across mature boreal forest exploratory plots of monocultures and two- and three-species mixtures in Finland. Our analyses revealed that tree species identity was an important determinant of EcM fungal community composition, but tree species richness had no significant influence on EcM fungal richness and community composition. We found that EcM fungal community composition associated with spruce depends on neighboring tree species. Our study suggests that at a regional-scale tree species identity is the primary factor determining community composition of root-associated EcM fungi alongside with tree species composition effects on EcM fungal community of spruce in mixed stands.

Project description:Resistance to antimicrobial agents is a growing concern in public health. It has been reported in wildlife from several places in the world though wild animals are not normally exposed to clinically used antimicrobial agents. Despite this, very little research has been done in Ghana to determine antimicrobial resistance in wild animals, particularly those in protected areas. In this study, the presence of colistin resistant and multidrug resistant (MDR) gram-negative bacteria in cloacal swabs of wild birds captured in a Ghanaian forest protected area were evaluated. A total of 195 isolates from 138 individual birds were obtained, identified and tested for resistance to colistin. The colistin-resistant isolates were subsequently tested for multidrug resistance to 4 other antimicrobial agents (Oxytetracycline, Streptomycin, Ampicillin and Ciprofloxacin). Colistin resistance was observed in 6.5% (9/138) of the birds and this was seen in only birds that were sampled close to the reception area of the protected area. About 50% of the colistin-resistant isolates were multidrug resistant. AMR isolates were obtained from birds that have been documented to show an insectivorous or omnivorous feeding preference. Data obtained from the study suggests that AMR and MDR occurred in wild birds from the Conservation Area and supports the claim that proximity to human impacted habitats (settlements/farmlands) increased the likelihood of carriage of AMR. Though the routes of transmission remain unclear, there is potential for spread from the wild birds to other wild/domestic animals and possibly back to humans.

Project description:Among the greatest challenges facing the conservation of plants and animal species in protected areas are threats from a rapidly changing climate. An altered climate creates both challenges and opportunities for improving the management of protected areas in networks. Increasingly, quantitative tools like species distribution modeling are used to assess the performance of protected areas and predict potential responses to changing climates for groups of species, within a predictive framework. At larger geographic domains and scales, protected area network units have spatial geoclimatic properties that can be described in the gap analysis typically used to measure or aggregate the geographic distributions of species (stacked species distribution models, or S-SDM). We extend the use of species distribution modeling techniques in order to model the climate envelope (or "footprint") of individual protected areas within a network of protected areas distributed across the 48 conterminous United States and managed by the US National Park System. In our approach we treat each protected area as the geographic range of a hypothetical endemic species, then use MaxEnt and 5 uncorrelated BioClim variables to model the geographic distribution of the climatic envelope associated with each protected area unit (modeling the geographic area of park units as the range of a species). We describe the individual and aggregated climate envelopes predicted by a large network of 163 protected areas and briefly illustrate how macroecological measures of geodiversity can be derived from our analysis of the landscape ecological context of protected areas. To estimate trajectories of change in the temporal distribution of climatic features within a protected area network, we projected the climate envelopes of protected areas in current conditions onto a dataset of predicted future climatic conditions. Our results suggest that the climate envelopes of some parks may be locally unique or have narrow geographic distributions, and are thus prone to future shifts away from the climatic conditions in these parks in current climates. In other cases, some parks are broadly similar to large geographic regions surrounding the park or have climatic envelopes that may persist into near-term climate change. Larger parks predict larger climatic envelopes, in current conditions, but on average the predicted area of climate envelopes are smaller in our single future conditions scenario. Individual units in a protected area network may vary in the potential for climate adaptation, and adaptive management strategies for the network should account for the landscape contexts of the geodiversity or climate diversity within individual units. Conservation strategies, including maintaining connectivity, assessing the feasibility of assisted migration and other landscape restoration or enhancements can be optimized using analysis methods to assess the spatial properties of protected area networks in biogeographic and macroecological contexts.

Project description:The species-area relationship (SAR, i.e., the increase in species richness with area) is one of the most general ecological patterns. SARs can be used to calculate expected extinction rates following area (habitat) loss. Here, using data from Italian reserves, extinction rates were calculated for beetle groups with different feeding habits: Carabidae (terrestrial predators), Hydradephaga (aquatic predators), coprophagous Scarabaeoidea (dung feeders), phytophagous Scarabaeoidea (herbivores), and Tenebrionidae (detritivores). The importance of other factors besides area (namely latitude and elevation) was investigated. Reserve area was recovered as an important predictor of species richness in all cases. For Carabidae, Hydradephaga, and Tenebrionidae, elevation exerted a negative influence, whereas latitude had a negative influence on coprophagous Scarabaeoidea and Tenebrionidae, as a consequence of current and historical biogeographical factors. Extinction rates were higher for dung beetles, due to their dependence on large grazing areas, and Tenebrionidae, due to their low dispersal capabilities. The lower extinction rates predicted for Carabidae, phytophagous Scarabaeoidea, and Hydradephaga can be explained by their higher dispersal power. If other variables besides area are considered, extinction rates became more similar among groups. Extinction rates by area loss are always relatively low. Thus, in reserves with few species, many local extinctions might be unnoticed.

Project description:Understanding species diversity and disturbance relationships is important for biodiversity conservation in disturbance-driven boreal forests. Species richness and evenness may respond differently with stand development following fire. Furthermore, few studies have simultaneously accounted for the influences of climate and local site conditions on species diversity. Using forest inventory data, we examined the relationships between species richness, Shannon's index, evenness, and time since last stand-replacing fire (TSF) in a large landscape of disturbance-driven boreal forest. TSF has negative effect on species richness and Shannon's index, and a positive effect on species evenness. Path analysis revealed that the environmental variables affect richness and Shannon's index only through their effects on TSF while affecting evenness directly as well as through their effects on TSF. Synthesis and applications. Our results demonstrate that species richness and Shannon's index decrease while species evenness increases with TSF in a boreal forest landscape. Furthermore, we show that disturbance frequency, local site conditions, and climate simultaneously influence tree species diversity through complex direct and indirect effects in the studied boreal forest.

Project description:Mangroves form one of the most vital tropical ecosystems that support many species and surrounding communities. The Sarangani Bay Protected Seascape (SBPS) in the south of Mindanao Islands in the Philippines is home to a large number of mangrove species, which have not been fully explored. We updated the list of true mangrove species for SBPS from 10 to 24 by integrating the results of our survey and other past mangrove assessments. A practical spatial analysis approach was used to estimate the current mangrove forest extent of SBPS at 514 ha, as compared to 479 ha and 332 ha in 1998 and 2016, respectively, from other independent reports. Mangrove cover was negatively related to built area, cropland, bare ground, rangeland and total human population, but positively related to the number of fishing boats and total tree cover. In addition, we identified other potential anthropogenic threats to mangroves and categorised them into forest clearing or deforestation, over-extraction and pollution. The benefits of mangrove cover expansion, adoption of mangrove-friendly aquaculture and revitalising degraded mangrove forests outweigh their constraints. Our work provided a locally relevant understanding of the potential causes of mangrove loss and the values of human actions in mangrove dynamics, which will contribute to reliable and informed decision-making for the conservation of mangrove species and restoration of mangrove forests in SBPS.

Project description:Estuaries--one of the most vulnerable ecosystems globally--face anthropogenic threats, including biodiversity loss and the collapse of sustainable fisheries. Determining the factors contributing to the maintenance of estuarine biodiversity, especially that of fish, is vital for promoting estuarine conservation and sustainability. We used environmental DNA metabarcoding analysis to determine fish species composition in 22 estuaries around Japan and measured watershed-scale land-use factors (e.g., population size, urban area percentage, and forest area percentage). We sought to test the hypothesis that the richness of the most vulnerable estuarine fish species (i.e., registered by the Japanese Ministry of the Environment in the national species red-list) is determined by watershed-scale land-use factors. The richness of such species was greater, where forest cover was highest; thus, forest cover contributes to their conservation. The proportion of agriculture cover was associated with low species richness of red-listed fishes (redundancy analysis, adjusted R2 = 43.9% of total variance, df = 5, F = 5.3843, p = 0.0001). The number of red-listed species increased from 3 to 11 along a watershed land-use gradient ranging from a high proportion of agriculture cover to a large proportion of forest cover. Furthermore, the results showed that throughout Japan all the examined watersheds that were covered by >74.8% forest had more than the average (6.7 species per site) richness of red-listed fish species. This result can be attributed to the already high average forest cover in Japan of 67.2%. Our results demonstrate how the land use of watersheds can affect the coastal sea environment and its biodiversity and suggest that proper forest management in conjunction with land-use management may be of prime importance for threatened fish species and coastal ecosystems in general.
