Genome-Enabled Prediction Models for Yield Related Traits in Chickpea.

ABSTRACT: Genomic selection (GS) unlike marker-assisted backcrossing (MABC) predicts breeding values of lines using genome-wide marker profiling and allows selection of lines prior to field-phenotyping, thereby shortening the breeding cycle. A collection of 320 elite breeding lines was selected and phenotyped extensively for yield and yield related traits at two different locations (Delhi and Patancheru, India) during the crop seasons 2011-12 and 2012-13 under rainfed and irrigated conditions. In parallel, these lines were also genotyped using DArTseq platform to generate genotyping data for 3000 polymorphic markers. Phenotyping and genotyping data were used with six statistical GS models to estimate the prediction accuracies. GS models were tested for four yield related traits viz. seed yield, 100 seed weight, days to 50% flowering and days to maturity. Prediction accuracy for the models tested varied from 0.138 (seed yield) to 0.912 (100 seed weight), whereas performance of models did not show any significant difference for estimating prediction accuracy within traits. Kinship matrix calculated using genotyping data reaffirmed existence of two different groups within selected lines. There was not much effect of population structure on prediction accuracy. In brief, present study establishes the necessary resources for deployment of GS in chickpea breeding.

Project description:Genomic selection (GS) is a strategy to predict the genetic merits of individuals using genome-wide markers. However, GS prediction accuracy is affected by many factors, including missing rate and minor allele frequency (MAF) of genotypic data, GS models, trait features, etc. In this study, we used one wheat population to investigate prediction accuracies of various GS models on yield and yield-related traits from various quality control (QC) scenarios, missing genotype imputation, and genome-wide association studies (GWAS)-derived markers. Missing rate and MAF of single nucleotide polymorphism (SNP) markers were two major factors in QC. Five missing rate levels (0%, 20%, 40%, 60%, and 80%) and three MAF levels (0%, 5%, and 10%) were considered and the five-fold cross validation was used to estimate the prediction accuracy. The results indicated that a moderate missing rate level (20% to 40%) and MAF (5%) threshold provided better prediction accuracy. Under this QC scenario, prediction accuracies were further calculated for imputed and GWAS-derived markers. It was observed that the accuracies of the six traits were related to their heritability and genetic architecture, as well as the GS prediction model. Moore-Penrose generalized inverse (GenInv), ridge regression (RidgeReg), and random forest (RForest) resulted in higher prediction accuracies than other GS models across traits. Imputation of missing genotypic data had marginal effect on prediction accuracy, while GWAS-derived markers improved the prediction accuracy in most cases. These results demonstrate that QC on missing rate and MAF had positive impact on the predictability of GS models. We failed to identify one single combination of QC scenarios that could outperform the others for all traits and GS models. However, the balance between marker number and marker quality is important for the deployment of GS in wheat breeding. GWAS is able to select markers which are mostly related to traits, and therefore can be used to improve the prediction accuracy of GS.

Project description:A multiple-trait Bayesian LASSO (MBL) for genome-based analysis and prediction of quantitative traits is presented and applied to two real data sets. The data-generating model is a multivariate linear Bayesian regression on possibly a huge number of molecular markers, and with a Gaussian residual distribution posed. Each (one per marker) of the [Formula: see text] vectors of regression coefficients (T: number of traits) is assigned the same T-variate Laplace prior distribution, with a null mean vector and unknown scale matrix ?. The multivariate prior reduces to that of the standard univariate Bayesian LASSO when [Formula: see text] The covariance matrix of the residual distribution is assigned a multivariate Jeffreys prior, and ? is given an inverse-Wishart prior. The unknown quantities in the model are learned using a Markov chain Monte Carlo sampling scheme constructed using a scale-mixture of normal distributions representation. MBL is demonstrated in a bivariate context employing two publicly available data sets using a bivariate genomic best linear unbiased prediction model (GBLUP) for benchmarking results. The first data set is one where wheat grain yields in two different environments are treated as distinct traits. The second data set comes from genotyped Pinus trees, with each individual measured for two traits: rust bin and gall volume. In MBL, the bivariate marker effects are shrunk differentially, i.e., "short" vectors are more strongly shrunk toward the origin than in GBLUP; conversely, "long" vectors are shrunk less. A predictive comparison was carried out as well in wheat, where the comparators of MBL were bivariate GBLUP and bivariate Bayes C?-a variable selection procedure. A training-testing layout was used, with 100 random reconstructions of training and testing sets. For the wheat data, all methods produced similar predictions. In Pinus, MBL gave better predictions that either a Bayesian bivariate GBLUP or the single trait Bayesian LASSO. MBL has been implemented in the Julia language package JWAS, and is now available for the scientific community to explore with different traits, species, and environments. It is well known that there is no universally best prediction machine, and MBL represents a new resource in the armamentarium for genome-enabled analysis and prediction of complex traits.
