Lies, irony, and contradiction - an annotation of semantic conflict in the movie "Forrest Gump".

ABSTRACT: Here we extend the information on the structure of the core stimulus of the studyforrest project (http://studyforrest.org) with a description of semantic conflict in the "Forrest Gump" movie. Three observers annotated the movie independently regarding episodes with portrayal of lies, irony or sarcasm. We present frequency statistics, and inter-observer reliability measures that qualify and quantify semantic conflict in the stimulus. While the number of identified events is limited, this annotation nevertheless enriches the knowledge about the complex high-level structure of this stimulus, and can help to evaluate its utility for future studies, and the usability of the existing brain imaging data regarding this aspect of cognition.

Portrayed emotions in the movie "Forrest Gump".

Project description:Here we present a dataset with a description of portrayed emotions in the movie "Forrest Gump". A total of 12 observers independently annotated emotional episodes regarding their temporal location and duration. The nature of an emotion was characterized with basic attributes, such as arousal and valence, as well as explicit emotion category labels. In addition, annotations include a record of the perceptual evidence for the presence of an emotion. Two variants of the movie were annotated separately: 1) an audio-movie version of Forrest Gump that has been used as a stimulus for the acquisition of a large public functional brain imaging dataset, and 2) the original audio-visual movie. We present reliability and consistency estimates that suggest that both stimuli can be used to study visual and auditory emotion cue processing in real-life like situations. Raw annotations from all observers are publicly released in full in order to maximize their utility for a wide range of applications and possible future extensions. In addition, aggregate time series of inter-observer agreement with respect to particular attributes of portrayed emotions are provided to facilitate adoption of these data.

A studyforrest extension, MEG recordings while watching the audio-visual movie "Forrest Gump".

Project description:Naturalistic stimuli, such as movies, are being increasingly used to map brain function because of their high ecological validity. The pioneering studyforrest and other naturalistic neuroimaging projects have provided free access to multiple movie-watching functional magnetic resonance imaging (fMRI) datasets to prompt the community for naturalistic experimental paradigms. However, sluggish blood-oxygenation-level-dependent fMRI signals are incapable of resolving neuronal activity with the temporal resolution at which it unfolds. Instead, magnetoencephalography (MEG) measures changes in the magnetic field produced by neuronal activity and is able to capture rich dynamics of the brain at the millisecond level while watching naturalistic movies. Herein, we present the first public prolonged MEG dataset collected from 11 participants while watching the 2 h long audio-visual movie "Forrest Gump". Minimally preprocessed data was also provided to facilitate the use of the dataset. As a studyforrest extension, we envision that this dataset, together with fMRI data from the studyforrest project, will serve as a foundation for exploring the neural dynamics of various cognitive functions in real-world contexts.

Semantic annotation of mutable data.

Project description:Electronic annotation of scientific data is very similar to annotation of documents. Both types of annotation amplify the original object, add related knowledge to it, and dispute or support assertions in it. In each case, annotation is a framework for discourse about the original object, and, in each case, an annotation needs to clearly identify its scope and its own terminology. However, electronic annotation of data differs from annotation of documents: the content of the annotations, including expectations and supporting evidence, is more often shared among members of networks. Any consequent actions taken by the holders of the annotated data could be shared as well. But even those current annotation systems that admit data as their subject often make it difficult or impossible to annotate at fine-enough granularity to use the results in this way for data quality control. We address these kinds of issues by offering simple extensions to an existing annotation ontology and describe how the results support an interest-based distribution of annotations. We are using the result to design and deploy a platform that supports annotation services overlaid on networks of distributed data, with particular application to data quality control. Our initial instance supports a set of natural science collection metadata services. An important application is the support for data quality control and provision of missing data. A previous proof of concept demonstrated such use based on data annotations modeled with XML-Schema.

Semi-automatic conversion of BioProp semantic annotation to PASBio annotation.

Project description:BackgroundSemantic role labeling (SRL) is an important text analysis technique. In SRL, sentences are represented by one or more predicate-argument structures (PAS). Each PAS is composed of a predicate (verb) and several arguments (noun phrases, adverbial phrases, etc.) with different semantic roles, including main arguments (agent or patient) as well as adjunct arguments (time, manner, or location). PropBank is the most widely used PAS corpus and annotation format in the newswire domain. In the biomedical field, however, more detailed and restrictive PAS annotation formats such as PASBio are popular. Unfortunately, due to the lack of an annotated PASBio corpus, no publicly available machine-learning (ML) based SRL systems based on PASBio have been developed. In previous work, we constructed a biomedical corpus based on the PropBank standard called BioProp, on which we developed an ML-based SRL system, BIOSMILE. In this paper, we aim to build a system to convert BIOSMILE's BioProp annotation output to PASBio annotation. Our system consists of BIOSMILE in combination with a BioProp-PASBio rule-based converter, and an additional semi-automatic rule generator.ResultsOur first experiment evaluated our rule-based converter's performance independently from BIOSMILE performance. The converter achieved an F-score of 85.29%. The second experiment evaluated combined system (BIOSMILE + rule-based converter). The system achieved an F-score of 69.08% for PASBio's 29 verbs.ConclusionOur approach allows PAS conversion between BioProp and PASBio annotation using BIOSMILE alongside our newly developed semi-automatic rule generator and rule-based converter. Our system can match the performance of other state-of-the-art domain-specific ML-based SRL systems and can be easily customized for PASBio application development.

Semantic representation of monogenean haptoral Bar image annotation.

Project description:BACKGROUND: Digitised monogenean images are usually stored in file system directories in an unstructured manner. In this paper we propose a semantic representation of these images in the form of a Monogenean Haptoral Bar Image (MHBI) ontology, which are annotated with taxonomic classification, diagnostic hard part and image properties. The data we used are basically of the monogenean species found in fish, thus we built a simple Fish ontology to demonstrate how the host (fish) ontology can be linked to the MHBI ontology. This will enable linking of information from the monogenean ontology to the host species found in the fish ontology without changing the underlying schema for either of the ontologies. RESULTS: In this paper, we utilized the Taxonomic Data Working Group Life Sciences Identifier (TDWG LSID) vocabulary to represent our data and defined a new vocabulary which is specific for annotating monogenean haptoral bar images to develop the MHBI ontology and a merged MHBI-Fish ontologies. These ontologies are successfully evaluated using five criteria which are clarity, coherence, extendibility, ontology commitment and encoding bias. CONCLUSIONS: In this paper, we show that unstructured data can be represented in a structured form using semantics. In the process, we have come up with a new vocabulary for annotating the monogenean images with textual information. The proposed monogenean image ontology will form the basis of a monogenean knowledge base to assist researchers in retrieving information for their analysis.

An annotation of cuts, depicted locations, and temporal progression in the motion picture "Forrest Gump".

Project description:Here we present an annotation of locations and temporal progression depicted in the movie "Forrest Gump", as an addition to a large public functional brain imaging dataset ( http://studyforrest.org). The annotation provides information about the exact timing of each of the 870 shots, and the depicted location after every cut with a high, medium, and low level of abstraction. Additionally, four classes are used to distinguish the differences of the depicted time between shots. Each shot is also annotated regarding the type of location (interior/exterior) and time of day. This annotation enables further studies of visual perception, memory of locations, and the perception of time under conditions of real-life complexity using the studyforrest dataset.

EEG neural oscillatory dynamics reveal semantic and response conflict at difference levels of conflict awareness.

Project description:Although previous work has shown that conflict can be detected in the absence of awareness, it is unknown how different sources of conflict (i.e., semantic, response) are processed in the human brain and whether these processes are differently modulated by conflict awareness. To explore this issue, we extracted oscillatory power dynamics from electroencephalographic (EEG) data recorded while human participants performed a modified version of the Stroop task. Crucially, in this task conflict awareness was manipulated by masking a conflict-inducing color word preceding a color patch target. We isolated semantic from response conflict by introducing four color words/patches, of which two were matched to the same response. We observed that both semantic as well as response conflict were associated with mid-frontal theta-band and parietal alpha-band power modulations, irrespective of the level of conflict awareness (high vs. low), although awareness of conflict increased these conflict-related power dynamics. These results show that both semantic and response conflict can be processed in the human brain and suggest that the neural oscillatory mechanisms in EEG reflect mainly "domain general" conflict processing mechanisms, instead of conflict source specific effects.

Creating and Exploring Semantic Annotation for Behaviour Analysis.

Project description:Providing ground truth is essential for activity recognition and behaviour analysis as it is needed for providing training data in methods of supervised learning, for providing context information for knowledge-based methods, and for quantifying the recognition performance. Semantic annotation extends simple symbolic labelling by assigning semantic meaning to the label, enabling further reasoning. In this paper, we present a novel approach to semantic annotation by means of plan operators. We provide a step by step description of the workflow to manually creating the ground truth annotation. To validate our approach, we create semantic annotation of the Carnegie Mellon University (CMU) grand challenge dataset, which is often cited, but, due to missing and incomplete annotation, almost never used. We show that it is possible to derive hidden properties, behavioural routines, and changes in initial and goal conditions in the annotated dataset. We evaluate the quality of the annotation by calculating the interrater reliability between two annotators who labelled the dataset. The results show very good overlapping (Cohen's ? of 0.8) between the annotators. The produced annotation and the semantic models are publicly available, in order to enable further usage of the CMU grand challenge dataset.

A semantic-based workflow for biomedical literature annotation.

Project description:Computational annotation of textual information has taken on an important role in knowledge extraction from the biomedical literature, since most of the relevant information from scientific findings is still maintained in text format. In this endeavour, annotation tools can assist in the identification of biomedical concepts and their relationships, providing faster reading and curation processes, with reduced costs. However, the separate usage of distinct annotation systems results in highly heterogeneous data, as it is difficult to efficiently combine and exchange this valuable asset. Moreover, despite the existence of several annotation formats, there is no unified way to integrate miscellaneous annotation outcomes into a reusable, sharable and searchable structure. Taking up this challenge, we present a modular architecture for textual information integration using semantic web features and services. The solution described allows the migration of curation data into a common model, providing a suitable transition process in which multiple annotation data can be integrated and enriched, with the possibility of being shared, compared and reused across semantic knowledge bases.

Semantic Annotation of Experimental Methods in Analytical Chemistry.

Project description:A major obstacle for reusing and integrating existing data is finding the data that is most relevant in a given context. The primary metadata resource is the scientific literature describing the experiments that produced the data. To stimulate the development of natural language processing methods for extracting this information from articles, we have manually annotated 100 recent open access publications in Analytical Chemistry as semantic graphs. We focused on articles mentioning mass spectrometry in their experimental sections, as we are particularly interested in the topic, which is also within the domain of several ontologies and controlled vocabularies. The resulting gold standard dataset is publicly available and directly applicable to validating automated methods for retrieving this metadata from the literature. In the process, we also made a number of observations on the structure and description of experiments and open access publication in this journal.
