Project description:Determining intrinsic number of clusters in a multidimensional dataset is a commonly encountered problem in exploratory data analysis. Unsupervised clustering algorithms often rely on specification of cluster number as an input parameter. However, this is typically not known a priori. Many methods have been proposed to estimate cluster number, including statistical and information-theoretic approaches such as the gap statistic, but these methods are not always reliable when applied to non-normally distributed datasets containing outliers or noise. In this study, I propose a novel method called hierarchical linkage regression, which uses regression to estimate the intrinsic number of clusters in a multidimensional dataset. The method operates on the hypothesis that the organization of data into clusters can be inferred from the hierarchy generated by partitioning the dataset, and therefore does not directly depend on the specific values of the data or their distribution, but on their relative ranking within the partitioned set. Moreover, the technique does not require empirical data to train on, but can use synthetic data generated from random distributions to fit regression coefficients. The trained hierarchical linkage regression model is able to infer cluster number in test datasets of varying complexity and differing distributions, for image, text and numeric data, using the same regression model without retraining. The method performs favourably against other cluster number estimation techniques, and is also robust to parameter changes, as demonstrated by sensitivity analysis. The apparent robustness and generalizability of hierarchical linkage regression make it a promising tool for unsupervised exploratory data analysis and discovery.

Project description:Magnetic resonance angiography (MRA) can capture the variation of cerebral arteries with high spatial resolution. These measurements include valuable information about the morphology, geometry, and density of brain arteries, which may be useful to identify risk factors for cerebrovascular and neurological diseases at an early time point. However, this requires knowledge about the distribution and morphology of vessels in healthy subjects. The statistical arterial brain atlas described in this work is a free and public neuroimaging resource that can be used to identify vascular morphological changes. The atlas was generated based on 544 freely available multi-center MRA and T1-weighted MRI datasets. The arteries were automatically segmented in each MRA dataset and used for vessel radius quantification. The binary segmentation and vessel size information were non-linearly registered to the MNI brain atlas using the T1-weighted MRI datasets to construct atlases of artery occurrence probability, mean artery radius, and artery radius standard deviation. This public neuroimaging resource improves the understanding of the distribution and size of arteries in the healthy human brain.

Project description:Abuse-related trauma remains a global health issue. However, there is paucity in nationwide reports. We aim to estimate the incidence of abuse-related trauma forward medical care and identify its characteristics and clinical course in Taiwan. Patients with trauma between 2005 and 2007 that occurred 3 months before or after a diagnosis of abuse were identified from a randomly sampled nationwide longitudinal health insurance database of 1 million beneficiaries. The patients' demographic data, injury pattern, and medical resource utilization were measured, stratified by age and sex, and compared using chi-square test. Risk factors of next trauma event were identified using Cox regression analysis. Ninety-three patients (65 females) were identified (mean age, 20.6 ± 16.3 years), including 61.3% under 18 years of age. For the first trauma event, 68 patients (73.1%) visited the emergency room, 63 (67.7%) received intervention, and 14 (15.1%) needed hospital care. Seven (7.5%), all less than 11 years old, had intracranial hemorrhage and required intensive care. Thirty-three (35.5%) left with complications or sequelae, or required rehabilitation, but all survived. Of the 34 victims of sexual abuse, 32 were aged less than 18 years. Men received more mood stabilizers or antipsychotics (50.0% vs 10.7%, P = 0.030) and reeducative psychotherapy (25.0% vs 0, P = 0.044). Risk factors for a next trauma event were injury involving the extremities (hazard ratio [HR]: 5.27 [2.45-11.33]) and use of antibiotics (HR: 4.21 [1.45-12.24]) on the first trauma event. Abuse-related trauma has heterogeneous presentations among subgroups. Clinicians should be alert in providing timely diagnosis and individualized intervention.

Project description:BackgroundProfessional subgroups are common and may play a role in aiding professional maturity or impeding professional legitimization. The chiropractic profession in the United States has a long history of diverse intra-professional subgroups with varying ideologies and practice styles. To our knowledge, large-scale quantification of chiropractic professional subgroups in the United States has not been conducted. The purpose of this study was to quantify and describe the clinical practice beliefs and behaviors associated with United States chiropractic subgroups.MethodsA 10% random sample of United States licensed chiropractors (n = 8975) was selected from all 50 state regulatory board lists and invited to participate in a survey. The survey consisted of a 7-item questionnaire; 6 items were associated with chiropractic ideological and practice characteristics and 1 item was related to the self-identified role of chiropractic in the healthcare system which was utilized as the dependent variable to identify chiropractic subgroups. Multinomial logistic regression with predictive margins was used to analyze which responses to the 6 ideology and practice characteristic items were predictive of chiropractic subgroups.ResultsA total of 3538 responses were collected (39.4% response rate). Respondents self-identified into three distinct subgroups based on the perceived role of the chiropractic profession in the greater healthcare system: 56.8% were spine/neuromusculoskeletal focused; 22.0% were primary care focused; and 21.2% were vertebral subluxation focused. Patterns of responses to the 6 ideologies and practice characteristic items were substantially different across the three professional subgroups.ConclusionsRespondents self-identified into one of three distinct intra-professional subgroups. These subgroups can be differentiated along themes related to clinical practice beliefs and behaviors.

Project description:Many diverse biological systems are described by randomly moving particles that can be captured by traps in their environment. Examples include neurotransmitters diffusing in the synaptic cleft before binding to receptors and prey roaming an environment before capture by predators. In most cases, the traps cannot capture particles continuously. Rather, each trap must wait a transitory "recharge" time after capturing a particle before additional captures. This recharge time is often overlooked. In the case of instant recharge, the average number of particles captured before they escape grows linearly in the total number of particles. In stark contrast, we prove that for any nonzero recharge time, the average number of captured particles grows at most logarithmically in the total particle number. This is a fundamental effect of recharge, as it holds under very general assumptions on particle motion and spatial domain. Furthermore, we characterize the parameter regime in which a given recharge time will dramatically affect a system, allowing researchers to easily verify if they need to account for recharge in their specific system. Finally, we consider a few examples, including a neural system in which recharge reduces neurotransmitter bindings by several orders of magnitude.

Project description:This work assessed levels of heavy metals exposure from silver coatings of mobile phones recharge cards of three major companies (designated as A, B and C) with price denominations 100, 200 and 400 from companies A, B and C respectively, which were carefully scratched using a plastic scraper into a glass tube. The coatings were acid digested for total metal concentration, while speciation experiment for Mn, Cu, Cd and Pb was carried out. Total metals and speciation analysis were done using AAS and XRF techniques. The total metal concentration from XRF analysis was in the range: Ca (70-2140 ?g/g), K (20-4930 ?g/g), Sc (80-270 ?g/g), Ti (1530-12,580 ?g/g), Fe (50-6660 ?g/g), Ni (20-2040 ?g/g), Cu (20-850 ?g/g) and Zn (40-460 ?g/g). Cr had the lowest concentration (10 ?g/g) in A ( 400) while Ti had the highest concentration (12,580 ?g/g) in C ( 500) for all the coatings analyzed. AAS and XRF results agreed closely except for Fe with higher concentration. A ( 100) contained high concentration of the metals compared with others. Speciation study identified Mn as the most mobile element when present in the environment.

Project description:There has been recent success in designing enzymes for simple chemical reactions using a two-step protocol. In the first step, a geometric matching algorithm is used to identify naturally occurring protein scaffolds at which predefined idealized active sites can be realized. In the second step, the residues surrounding the transition state model are optimized to increase transition state binding affinity and to bolster the primary catalytic side chains. To improve the design methodology, we investigated how the set of solutions identified by the design calculations relate to the overall set of solutions for two different chemical reactions. Using a TIM barrel scaffold in which catalytically active Kemp eliminase and retroaldolase designs were obtained previously, we carried out activity screens of random libraries made to be compositionally similar to active designs. A small number of active catalysts were found in screens of 10³ variants for each of the two reactions, which differ from the computational designs in that they reuse charged residues already present in the native scaffold. The results suggest that computational design considerably increases the frequency of catalyst generation for active sites involving newly introduced catalytic residues, highlighting the importance of interaction cooperativity in enzyme active sites.

Project description:Suppose we are given a system of coupled oscillators on an unknown graph along with the trajectory of the system during some period. Can we predict whether the system will eventually synchronize? Even with a known underlying graph structure, this is an important yet analytically intractable question in general. In this work, we take an alternative approach to the synchronization prediction problem by viewing it as a classification problem based on the fact that any given system will eventually synchronize or converge to a non-synchronizing limit cycle. By only using some basic statistics of the underlying graphs such as edge density and diameter, our method can achieve perfect accuracy when there is a significant difference in the topology of the underlying graphs between the synchronizing and the non-synchronizing examples. However, in the problem setting where these graph statistics cannot distinguish the two classes very well (e.g., when the graphs are generated from the same random graph model), we find that pairing a few iterations of the initial dynamics along with the graph statistics as the input to our classification algorithms can lead to significant improvement in accuracy; far exceeding what is known by the classical oscillator theory. More surprisingly, we find that in almost all such settings, dropping out the basic graph statistics and training our algorithms with only initial dynamics achieves nearly the same accuracy. We demonstrate our method on three models of continuous and discrete coupled oscillators-the Kuramoto model, Firefly Cellular Automata, and Greenberg-Hastings model. Finally, we also propose an "ensemble prediction" algorithm that successfully scales our method to large graphs by training on dynamics observed from multiple random subgraphs.

Project description:Recently, several RGB-White (RGBW) color filter arrays (CFAs) have been proposed, which have extra white (W) pixels in the filter array that are highly sensitive. Due to the high sensitivity, the W pixels have better SNR (Signal to Noise Ratio) characteristics than other color pixels in the filter array, especially, in low light conditions. However, most of the RGBW CFAs are designed so that the acquired RGBW pattern image can be converted into the conventional Bayer pattern image, which is then again converted into the final color image by using conventional demosaicing methods, i.e., color interpolation techniques. In this paper, we propose a new RGBW color filter array based on a totally different color interpolation technique, the colorization algorithm. The colorization algorithm was initially proposed for colorizing a gray image into a color image using a small number of color seeds. Here, we adopt this algorithm as a color interpolation technique, so that the RGBW color filter array can be designed with a very large number of W pixels to make the most of the highly sensitive characteristics of the W channel. The resulting RGBW color filter array has a pattern with a large proportion of W pixels, while the small-numbered RGB pixels are randomly distributed over the array. The colorization algorithm makes it possible to reconstruct the colors from such a small number of RGB values. Due to the large proportion of W pixels, the reconstructed color image has a high SNR value, especially higher than those of conventional CFAs in low light condition. Experimental results show that many important information which are not perceived in color images reconstructed with conventional CFAs are perceived in the images reconstructed with the proposed method.

Project description:Introns are well known for their high variation not only in length but also in base sequence. The evolution of intron sequences has aroused broad interest in the past decades. However, very little is known about the evolutionary pattern of introns due to the lack of efficient analytical method. In this study, we designed 2 evolutionary models, that is, mutation-and-deletion (MD) and mutation-and-insertion (MI), to simulate intron evolution using randomly generated and mutated bases by referencing to the phylogenetic tree constructed using 14 chordate introns from TF4 (transcription factor-like protein 4) gene. A comparison of attributes between model-generated sequences and chordate introns showed that the MD model with proper parameter settings could generate sequences that have attributes matchable to chordate introns, whereas the MI model with any parameter settings failed in doing so. These data suggest that the surveyed chordate introns have evolved from a long ancestral sequence through gradual reduction in length. The established methodology provides an effective measure to study the evolutionary pattern of intron sequences from organisms of various taxonomic groups.
