Project description:Background Automated analysis of large image data is highly demanded in high-throughput plant phenotyping. Due to large variability in optical plant appearance and experimental setups, advanced machine and deep learning techniques are required for automated detection and segmentation of plant structures in complex optical scenes. Methods Here, we present a GUI-based software tool (DeepShoot) for efficient, fully automated segmentation and quantitative analysis of greenhouse-grown shoots which is based on pre-trained U-net deep learning models of arabidopsis, maize, and wheat plant appearance in different rotational side- and top-views. Results Our experimental results show that the developed algorithmic framework performs automated segmentation of side- and top-view images of different shoots acquired at different developmental stages using different phenotyping facilities with an average accuracy of more than 90% and outperforms shallow as well as conventional and encoder backbone networks in cross-validation tests with respect to both precision and performance time. Conclusion The DeepShoot tool presented in this study provides an efficient solution for automated segmentation and phenotypic characterization of greenhouse-grown plant shoots suitable also for end-users without advanced IT skills. Primarily trained on images of three selected plants, this tool can be applied to images of other plant species exhibiting similar optical properties.

Project description:Leaf wilting is the most common symptom of dehydration stress. Methods to analyze this phenomenon are particularly relevant to evaluate crop agronomic performance, to genetically dissect out the wilting process, and for functional analysis of genetically modified plants. In this study, a low-cost, semi-automated method to quantify leaf folding of wilting plants is described that can replace visual analysis. Standardized heat-stress conditions were applied with a thermostatic drier, on plantlets or excised leaves from three wheat genotypes (Trinakria, Cappelli, and a Water-mutant of Trinakria). The best time-temperature binomial to record both the leaf wilting and recovery phases was identified using a free time-lapse application, by a smartphone camera. The quantitative description of the wilting phenomenon was obtained through the Kinovea software, which automatically tracked the leaf angle changes over time, computed various kinematic data (angular velocity, centripetal acceleration, total degrees of displacement) and constructed the graphs. The possibility of applying standardized heat-stress conditions and quantitatively describe the leaf folding kinematics means that this instrumentation and its use represents a very low cost tool for objective phenotyping of the degree of the heat-stress tolerance of wheat and of morphologically similar species.

Project description:External beam radiotherapy (EBRT) has become the preferred options for nonsurgical treatment of prostate cancer and cervix cancer. In order to deliver higher doses to cancerous regions within these pelvic structures (i.e. prostate or cervix) while maintaining or lowering the doses to surrounding non-cancerous regions, it is critical to account for setup variation, organ motion, anatomical changes due to treatment and intra-fraction motion. In previous work, manual segmentation of the soft tissues is performed and then images are registered based on the manual segmentation. In this paper, we present an integrated automatic approach to multiple organ segmentation and nonrigid constrained registration, which can achieve these two aims simultaneously. The segmentation and registration steps are both formulated using a Bayesian framework, and they constrain each other using an iterative conditional model strategy. We also propose a new strategy to assess cumulative actual dose for this novel integrated algorithm, in order to both determine whether the intended treatment is being delivered and, potentially, whether or not a plan should be adjusted for future treatment fractions. Quantitative results show that the automatic segmentation produced results that have an accuracy comparable to manual segmentation, while the registration part significantly outperforms both rigid and nonrigid registration. Clinical application and evaluation of dose delivery show the superiority of proposed method to the procedure currently used in clinical practice, i.e. manual segmentation followed by rigid registration.

Project description:Probabilistic finite mixture models are widely used for unsupervised clustering. These models can often be improved by adapting them to the topology of the data. For instance, in order to classify spatially adjacent data points similarly, it is common to introduce a Laplacian constraint on the posterior probability that each data point belongs to a class. Alternatively, the mixing probabilities can be treated as free parameters, while assuming Gauss-Markov or more complex priors to regularize those mixing probabilities. However, these approaches are constrained by the shape of the prior and often lead to complicated or intractable inference. Here, we propose a new parametrization of the Dirichlet distribution to flexibly regularize the mixing probabilities of over-parametrized mixture distributions. Using the Expectation-Maximization algorithm, we show that our approach allows us to define any linear update rule for the mixing probabilities, including spatial smoothing regularization as a special case. We then show that this flexible design can be extended to share class information between multiple mixture models. We apply our algorithm to artificial and natural image segmentation tasks, and we provide quantitative and qualitative comparison of the performance of Gaussian and Student-t mixtures on the Berkeley Segmentation Dataset. We also demonstrate how to propagate class information across the layers of deep convolutional neural networks in a probabilistically optimal way, suggesting a new interpretation for feedback signals in biological visual systems. Our flexible approach can be easily generalized to adapt probabilistic mixture models to arbitrary data topologies.

Project description:Deep learning based methods are routinely used to segment various structures of interest in varied medical imaging modalities. Acquiring annotations for a large number of images requires a skilled analyst, and the process is both time consuming and challenging. Our approach to reduce effort is to reduce the number of images needing detailed annotation. For intravascular optical coherence tomography (IVOCT) image pullbacks, we tested 10% to 100% of training images derived from two schemes: equally-spaced image subsampling and deep-learning- based image clustering. The first strategy involves selecting images at equally spaced intervals from the volume, accounting for the high spatial correlation between neighboring images. In clustering, we used an autoencoder to create a deep feature space representation, performed k-medoids clustering, and then used the cluster medians for training. For coronary calcifications, a baseline U-net model was trained on all images from volumes of interest (VOIs) and compared with fewer images from the sub-sampling strategies. For a given sampling ratio, the clustering based method performed better or similar as compared to the equally spaced sampling approach (e.g., with 10% of images, mean F1 score for calcific class increased from 0.52 to 0.63, with equal spacing and with clustering, respectively). Additionally, for a fixed number of training images, sampling images from more VOIs performed better than otherwise. In conclusion, we recommend the clustering based approach to annotate a small fraction of images, creating a baseline model, which potentially can be improved further by annotating images selected using methods described in active learning research.

Project description:The robust segmentation of organs from the medical image is the key technique in medical image analysis for disease diagnosis. U-Net is a robust structure for medical image segmentation. However, U-Net adopts consecutive downsampling encoders to capture multiscale features, resulting in the loss of contextual information and insufficient recovery of high-level semantic features. In this paper, we present a new multibranch hybrid attention network (MHA-Net) to capture more contextual information and high-level semantic features. The main idea of our proposed MHA-Net is to use the multibranch hybrid attention feature decoder to recover more high-level semantic features. The lightweight pyramid split attention (PSA) module is used to connect the encoder and decoder subnetwork to obtain a richer multiscale feature map. We compare the proposed MHA-Net to state-of-art approaches on the DRIVE dataset, the fluoroscopic roentgenographic stereophotogrammetric analysis X-ray dataset, and the polyp dataset. The experimental results on different modal images reveal that our proposed MHA-Net provides better segmentation results than other segmentation approaches.

Project description:BackgroundRust is a damaging disease affecting vital crops, including pea, and identifying highly resistant genotypes remains a challenge. Accurate measurement of infection levels in large germplasm collections is crucial for finding new resistance sources. Current evaluation methods rely on visual estimation of disease severity and infection type under field or controlled conditions. While they identify some resistance sources, they are error-prone and time-consuming. An image analysis system proves useful, providing an easy-to-use and affordable way to quickly count and measure rust-induced pustules on pea samples. This study aimed to develop an automated image analysis pipeline for accurately calculating rust disease progression parameters under controlled conditions, ensuring reliable data collection.ResultsA highly efficient and automatic image-based method for assessing rust disease in pea leaves was developed using R. The method's optimization and validation involved testing different segmentation indices and image resolutions on 600 pea leaflets with rust symptoms. The approach allows automatic estimation of parameters like pustule number, pustule size, leaf area, and percentage of pustule coverage. It reconstructs time series data for each leaf and integrates daily estimates into disease progression parameters, including latency period and area under the disease progression curve. Significant variation in disease responses was observed between genotypes using both visual ratings and image-based analysis. Among assessed segmentation indices, the Normalized Green Red Difference Index (NGRDI) proved fastest, analysing 600 leaflets at 60% resolution in 62 s with parallel processing. Lin's concordance correlation coefficient between image-based and visual pustule counting showed over 0.98 accuracy at full resolution. While lower resolution slightly reduced accuracy, differences were statistically insignificant for most disease progression parameters, significantly reducing processing time and storage space. NGRDI was optimal at all time points, providing highly accurate estimations with minimal accumulated error.ConclusionsA new image-based method for monitoring pea rust disease in detached leaves, using RGB spectral indices segmentation and pixel value thresholding, improves resolution and precision. It rapidly analyses hundreds of images with accuracy comparable to visual methods and higher than other image-based approaches. This method evaluates rust progression in pea, eliminating rater-induced errors from traditional methods. Implementing this approach to evaluate large germplasm collections will improve our understanding of plant-pathogen interactions and aid future breeding for novel pea cultivars with increased rust resistance.

Project description:As a nonintrusive method, the retina imaging provides us with a better way for the diagnosis of ophthalmologic diseases. Extracting the vessel profile automatically from the retina image is an important step in analyzing retina images. A novel hybrid active contour model is proposed to segment the fundus image automatically in this paper. It combines the signed pressure force function introduced by the Selective Binary and Gaussian Filtering Regularized Level Set (SBGFRLS) model with the local intensity property introduced by the Local Binary fitting (LBF) model to overcome the difficulty of the low contrast in segmentation process. It is more robust to the initial condition than the traditional methods and is easily implemented compared to the supervised vessel extraction methods. Proposed segmentation method was evaluated on two public datasets, DRIVE (Digital Retinal Images for Vessel Extraction) and STARE (Structured Analysis of the Retina) (the average accuracy of 0.9390 with 0.7358 sensitivity and 0.9680 specificity on DRIVE datasets and average accuracy of 0.9409 with 0.7449 sensitivity and 0.9690 specificity on STARE datasets). The experimental results show that our method is effective and our method is also robust to some kinds of pathology images compared with the traditional level set methods.

Project description:In this work, a new unsupervised classification approach is proposed for the biomedical image segmentation. The proposed method will be known as Fuzzy Electromagnetism Optimization (FEMO). As the name suggests, the proposed approach is based on the electromagnetism-like optimization (EMO) method. The EMO method is extended, modified, and combined with the modified type 2 fuzzy C-Means algorithm to improve its efficiency especially for biomedical image segmentation. The proposed FEMO method uses fuzzy membership and the electromagnetism-like optimization method to locate the optimal positions for the cluster centers. The proposed FEMO approach does not have any dependency on the initial selection of the cluster centers. Moreover, this method is suitable for the biomedical images of different modalities. This method is compared with some standard metaheuristics and evolutionary methods (e.g. Genetic Algorithm (GA), Particle Swarm Optimization (PSO), Electromagnetism-like optimization (EMO), Ant Colony Optimization (ACO), etc.) based image segmentation approaches. Four different indices Davies–Bouldin, Xie–Beni, Dunn and Graphical abstract Highlights • FEMO removes the dependency on the choice of the initial cluster centers.• Several standard metaheuristic methods are outperformed by the proposed approach.• FEMO can efficiently find the global optima for the higher number of clusters.• The convergence of the FEMO is better than some other metaheuristic methods.• Experiments are carried out using both qualitative and quantitative measures.
