Project description:We present taxonomic notes, including updated species descriptions and images, for the nine species of Agrostis and one species of Podagrostis found in páramos of Departamento Boyacá, Colombia (A. boyacensis, A. breviculmis, A. capillaris, A. foliata, A. cf. imberbis, A. mertensii, A. perennans s.l., A. stolonifera, A. tolucensis, Podagrostis trichodes). Agrostis cf. imberbis, previously known from austral South America, is newly recorded for Colombia, A. capillaris is a new regional record for Boyacá, and the name Agrostis stuebelii is lectotypified. We include keys in English and Spanish to distinguish the 15 species of Agrostis and two species of Podagrostis that are cited as occurring in Colombia.

Project description:BACKGROUND AND AIMS: An accurate characterization of biodiversity requires analyses of DNA sequences in addition to classical morphological descriptions. New methods based on high-throughput sequencing may allow investigation of specimens with a large set of genetic markers to infer their evolutionary history. In the grass family, the phylogenetic position of the monotypic genus Lecomtella, a rare bamboo-like endemic from Madagascar, has never been appropriately evaluated. Until now its taxonomic treatment has remained controversial, indicating the need for re-evaluation based on a combination of molecular and morphological data. METHODS: The phylogenetic position of Lecomtella in Poaceae was evaluated based on sequences from the nuclear and plastid genomes generated by next-generation sequencing (NGS). In addition, a detailed morphological description of L. madagascariensis was produced, and its distribution and habit were investigated in order to assess its conservation status. KEY RESULTS: The complete plastid sequence, a ribosomal DNA unit and fragments of low-copy nuclear genes (phyB and ppc) were obtained. All phylogenetic analyses place Lecomtella as an isolated member of the core panicoids, which last shared a common ancestor with other species >20 million years ago. Although Lecomtella exhibits morphological characters typical of Panicoideae, an unusual combination of traits supports its treatment as a separate group. CONCLUSIONS: The study showed that NGS can be used to generate abundant phylogenetic information rapidly, opening new avenues for grass phylogenetics. These data clearly showed that Lecomtella forms an isolated lineage, which, in combination with its morphological peculiarities, justifies its treatment as a separate tribe: Lecomtelleae. New descriptions of the tribe, genus and species are presented with a typification, a distribution map and an IUCN conservation assessment.

Project description:Poasecunda J. Presl. s.l. is a morphologically highly variable bunchgrass that is a valuable forage species in western North America. There has been much controversy as to whether multiple taxa should be recognised and at what rank in this taxonomically challenging apomictic complex. Here we propose an infraspecific classification for Poasecunda of six varieties within two subspecies, juncifolia and secunda. New combinations are P.secunda vars. ampla, gracillima, juncifolia, nevadensis and scabrella. Conflicting plastid and nrDNA phylogenies show that P.sect.Secundae is of ancient hybrid origin. Based on this and its distinct morphology, the section is raised to the rank of subgenus. A key is presented for P.secunda infraspecies and closely related non-arctic species. Suppl. materials are provided of chromosome counts for Secundae taxa and D.D. Keck specimen annotations of taxa here included in P.secunda.

Project description:Even though urothelial cancer (UC) is the fourth common tumor type among males, progress in treatment development has been deficient. Pathological assessment provides the urologists with only a broad classification, complicated by frequent disagreement among pathologist and the co-existence of different grading systems. Consequently, there is a great need for an objective, reproducible and biologically relevant classification system to make treatment more efficient. In the present investigation we present a molecular taxonomy for UC stratification based on integrated genomics. We used gene expression profiles from 308 UC to define seven molecular subtypes using step-by-step partitions and a bootstrap approach. Results were validated in three independent and publically available data sets. The subtypes differ significantly with respect to expression of cell cycle genes, of receptor tyrosine kinases particularity FGFR3, ERBB2 (HER2), and EGFR, of an FGFR3 associated gene expression signature, of cytokaratins, and of cell adhesion genes. The subtypes also differ significantly with respect to FGFR3, PIK3CA, and TP53 mutations. The expression of key proteins was validated by IHC on TMA. A further inspection indicated that the subtypes could be reduced to four major types of UC; Urobasal/D-driven, Genomically unstable/E-driven, Evolved urobasal, and Basal/SCC like, with characteristic and highly divergent molecular phenotypes. We show that the molecular subtypes cut across pathological classification and that tumors classified as one subtype maintain their characteristic molecular phenotype irrespective of pathological stage and grade. Available data from the Drugbank database and the Cochrane central registry of controlled trials indicate that susceptibility to specific drugs is more likely to be associated with the molecular stratification than with pathological classification. The presented molecular taxonomy stratifies UC into subtypes with distinct molecular phenotypes and biological properties. We anticipate that the molecular taxonomy will be a useful tool in future clinical investigations. Total RNA from fresh-frozen resection samples of 308 urothelial carcinomas was hybridized to the Illumina HumanHT-12 V3.0 expression beadchip arrays (Illumina Inc) at the SCIBLU Genomics Centre at Lund University Sweden (http://www.lth.se/sciblu). Project description:World wind power resources are abundant, but their utilization could be limited because wind fluctuates rather than providing steady power. We hypothesize that wind power output could be stabilized if wind generators were located in a meteorologically designed configuration and electrically connected. Based on 5 yr of wind data from 11 meteorological stations, distributed over a 2,500 km extent along the U.S. East Coast, power output for each hour at each site is calculated. Each individual wind power generation site exhibits the expected power ups and downs. But when we simulate a power line connecting them, called here the Atlantic Transmission Grid, the output from the entire set of generators rarely reaches either low or full power, and power changes slowly. Notably, during the 5-yr study period, the amount of power shifted up and down but never stopped. This finding is explained by examining in detail the high and low output periods, using reanalysis data to show the weather phenomena responsible for steady production and for the occasional periods of low power. We conclude with suggested institutions appropriate to create and manage the power system analyzed here.

Project description:Comprehensive sampling of the carbonate system in estuaries and coastal waters can be difficult and expensive because of the complex and heterogeneous nature of near-shore environments. We show that sample collection by community science programs is a viable strategy for expanding estuarine carbonate system monitoring and prioritizing regions for more targeted assessment. 'Shell Day' was a single-day regional water monitoring event coordinating coastal carbonate chemistry observations by 59 community science programs and seven research institutions in the northeastern United States, in which 410 total alkalinity (TA) samples from 86 stations were collected. Field replicates collected at both low and high tides had a mean standard deviation between replicates of 3.6 ± 0.3 μmol kg-1 (σ mean ± SE, n = 145) or 0.20 ± 0.02%. This level of precision demonstrates that with adequate protocols for sample collection, handling, storage, and analysis, community science programs are able to collect TA samples leading to high-quality analyses and data. Despite correlations between salinity, temperature, and TA observed at multiple spatial scales, empirical predictions of TA had relatively high root mean square error >48 μmol kg-1. Additionally, ten stations displayed tidal variability in TA that was not likely driven by low TA freshwater inputs. As such, TA cannot be predicted accurately from salinity using a single relationship across the northeastern US region, though predictions may be viable at more localized scales where consistent freshwater and seawater endmembers can be defined. There was a high degree of geographic heterogeneity in both mean and tidal variability in TA, and this single-day snapshot sampling identified three patterns driving variation in TA, with certain locations exhibiting increased risk of acidification. The success of Shell Day implies that similar community science based events could be conducted in other regions to not only expand understanding of the coastal carbonate system, but also provide a way to inventory monitoring assets, build partnerships with stakeholders, and expand education and outreach to a broader constituency.

Project description:INTRODUCTION:Traditionally, surgical pathology reports are narrative. These report types are prone to error and missing data; therefore, structured standardized reporting was introduced. However, the effect of synoptic reporting on the completeness of esophageal and gastric carcinoma pathology reports is not yet established. MATERIALS AND METHODS:A population-based retrospective nationwide cohort study in the Netherlands was conducted over a period of 2012-2016, utilizing the Netherlands Cancer Registry for patient data and the nationwide network and registry of histology for pathology data. RESULTS:In total, 1148 narrative and 1311 synoptic pathology reports were included. Completeness was achieved in 56.4% of the narrative reports versus 97.0% of the synoptic reports (p < 0.01). Out of 21 standard items, 15 were significantly more frequently reported in synoptic reports. CONCLUSION:Synoptic reporting improves surgical pathology reporting quality and should be implemented in standard patient care.

Project description:The placenta is considered one of the candidate cell sources in cellular therapeutics because of a large number of cells and heterogenous cell population with myogenic potentials. We first analyzed myogenic potential of cells obtained from six parts of the placenta, i.e., umbilical cord, amniotic epithelium, amniotic mesoderm, chorionic plate, villous chorion (chorion frondosum), , and decidua basalis. Implantation of placenta-derived cells into dystrophic muscles of immunodeficient mdx mice restored sarcolemmal expression of human dystrophin. Co-existence of human and murine nuclei in one myotube and presence of human dystrophin in murine myotube suggests that human dystrophin expression is due to cell fusion between host murine myocytes and implanted human cells. In vitro analysis revealed that cells derived from amniotic mesoderm, chorionic plate, ,and villous chorion efficiently transdifferentiate into myotubes. These cells fused to C2C12 murine myoblasts by in vitro co-culturing, and murine myoblasts start to express human dystrophin after fusion. These results demonstrate that placenta-derived cells, especially extraembryonic mesodermal cells, have a myogenic potential and regenerative capacity of skeletal muscle. Determination of cell specification with the gene chip analysis revealed that each placental cell has a distinct expression pattern. Keywords: Determination of cell specification

Project description:The present paper provides the first systematic and comprehensive account of the flora of Solapur district of Maharashtra (India). The flora of this region demonstrates a wide range of species diversity and growth forms. The vegetation of the district mainly represents tropical dry deciduous forests, thorny open scrub and vast grasslands. During the present work, a total of 1441 taxa belonging to 699 genera and 125 families of flowering plants were recorded. A new species Crinumsolapurense Gaikwad et al. is described. Fabaceae is the dominant family with 210 taxa, followed by Poaceae (157 taxa), Asteraceae (85 taxa), Malvaceae (68 taxa) and Euphorbiaceae (48 taxa). Acacia is the largest genus with 25 taxa, followed by Euphorbia (23), Cyperus (22), Crotalaria (19) and Ipomoea (19). The herbaceous flora of the district is notable as it amounts to 56.21% of the whole of flora. The ratio of indigenous woody to herbaceous components is 1:1.28. The proportion of indigenous taxa (978) to the cultivated ones (460) is 1.35: 0.5 in the district.
