Exploratory adaptation in large random networks.

ABSTRACT: The capacity of cells and organisms to respond to challenging conditions in a repeatable manner is limited by a finite repertoire of pre-evolved adaptive responses. Beyond this capacity, cells can use exploratory dynamics to cope with a much broader array of conditions. However, the process of adaptation by exploratory dynamics within the lifetime of a cell is not well understood. Here we demonstrate the feasibility of exploratory adaptation in a high-dimensional network model of gene regulation. Exploration is initiated by failure to comply with a constraint and is implemented by random sampling of network configurations. It ceases if and when the network reaches a stable state satisfying the constraint. We find that successful convergence (adaptation) in high dimensions requires outgoing network hubs and is enhanced by their auto-regulation. The ability of these empirically validated features of gene regulatory networks to support exploratory adaptation without fine-tuning, makes it plausible for biological implementation.

Exponential random graph model parameter estimation for very large directed networks.

Project description:Exponential random graph models (ERGMs) are widely used for modeling social networks observed at one point in time. However the computational difficulty of ERGM parameter estimation has limited the practical application of this class of models to relatively small networks, up to a few thousand nodes at most, with usually only a few hundred nodes or fewer. In the case of undirected networks, snowball sampling can be used to find ERGM parameter estimates of larger networks via network samples, and recently published improvements in ERGM network distribution sampling and ERGM estimation algorithms have allowed ERGM parameter estimates of undirected networks with over one hundred thousand nodes to be made. However the implementations of these algorithms to date have been limited in their scalability, and also restricted to undirected networks. Here we describe an implementation of the recently published Equilibrium Expectation (EE) algorithm for ERGM parameter estimation of large directed networks. We test it on some simulated networks, and demonstrate its application to an online social network with over 1.6 million nodes.

The feasibility and stability of large complex biological networks: a random matrix approach.

Project description:In the 70's, Robert May demonstrated that complexity creates instability in generic models of ecological networks having random interaction matrices A. Similar random matrix models have since been applied in many disciplines. Central to assessing stability is the "circular law" since it describes the eigenvalue distribution for an important class of random matrices A. However, despite widespread adoption, the "circular law" does not apply for ecological systems in which density-dependence operates (i.e., where a species growth is determined by its density). Instead one needs to study the far more complicated eigenvalue distribution of the community matrix S?=?DA, where D is a diagonal matrix of population equilibrium values. Here we obtain this eigenvalue distribution. We show that if the random matrix A is locally stable, the community matrix S?=?DA will also be locally stable, providing the system is feasible (i.e., all species have positive equilibria D?>?0). This helps explain why, unusually, nearly all feasible systems studied here are locally stable. Large complex systems may thus be even more fragile than May predicted, given the difficulty of assembling a feasible system. It was also found that the degree of stability, or resilience of a system, depended on the minimum equilibrium population.

Fluctuation spectra of large random dynamical systems reveal hidden structure in ecological networks.

Project description:Understanding the relationship between complexity and stability in large dynamical systems-such as ecosystems-remains a key open question in complexity theory which has inspired a rich body of work developed over more than fifty years. The vast majority of this theory addresses asymptotic linear stability around equilibrium points, but the idea of 'stability' in fact has other uses in the empirical ecological literature. The important notion of 'temporal stability' describes the character of fluctuations in population dynamics, driven by intrinsic or extrinsic noise. Here we apply tools from random matrix theory to the problem of temporal stability, deriving analytical predictions for the fluctuation spectra of complex ecological networks. We show that different network structures leave distinct signatures in the spectrum of fluctuations, and demonstrate the application of our theory to the analysis of ecological time-series data of plankton abundances.

CRNPRED: highly accurate prediction of one-dimensional protein structures by large-scale critical random networks.

Project description:BackgroundOne-dimensional protein structures such as secondary structures or contact numbers are useful for three-dimensional structure prediction and helpful for intuitive understanding of the sequence-structure relationship. Accurate prediction methods will serve as a basis for these and other purposes.ResultsWe implemented a program CRNPRED which predicts secondary structures, contact numbers and residue-wise contact orders. This program is based on a novel machine learning scheme called critical random networks. Unlike most conventional one-dimensional structure prediction methods which are based on local windows of an amino acid sequence, CRNPRED takes into account the whole sequence. CRNPRED achieves, on average per chain, Q3 = 81% for secondary structure prediction, and correlation coefficients of 0.75 and 0.61 for contact number and residue-wise contact order predictions, respectively.ConclusionCRNPRED will be a useful tool for computational as well as experimental biologists who need accurate one-dimensional protein structure predictions.

Dynamic interactions between large-scale brain networks predict behavioral adaptation after perceptual errors.

Project description:Failures to perceive visual stimuli lead to errors in decision making. Different theoretical accounts implicate either medial frontal (MF) cognitive control processes or prestimulus occipital (OC) cortical oscillatory dynamics in errors during perceptual tasks. Here, we show that these 2 previously unconnected theoretical accounts can be reconciled, and the brain regions described by the 2 theories have complimentary and interactive roles in supporting error adaptation. Using a perceptual discrimination task and time-frequency network-based analyses of electroencephalography data, we show that perceptual anticipation and posterror top-down control mechanisms recruit distinct but interacting brain networks. MF sites were a hub for theta-band networks and theta-alpha coupling elicited after errors, whereas occipital sites were a network hub during stimulus anticipation and alpha-gamma coupling. Granger causality analyses revealed that these networks communicate in their preferred direction and frequency band: response-related MF ? OC interactions occurred in the theta band, whereas stimulus anticipation-related OC ? MF interactions occurred in the alpha band. Subjects with stronger network interactions were more likely to improve performance after errors. These findings demonstrate that multiple large-scale brain networks interact dynamically and in a directionally specific manner in different frequency bands to support flexible behavior adaptation during perceptual decision making.

True scale-invariant random spatial networks.

Project description:Some aspects of real-world road networks seem to have an approximate scale invariance property, motivating study of mathematical models of random networks whose distributions are exactly invariant under Euclidean scaling. This requires working in the continuum plane, so making a precise definition is not trivial. We introduce an axiomatization of a class of processes we call scale-invariant random spatial networks, whose primitives are routes between each pair of points in the plane. One concrete model, based on minimum-time routes in a binary hierarchy of roads with different speed limits, has been shown to satisfy the axioms, and two other constructions (based on Poisson line processes and on dynamic proximity graphs) are expected also to do so. We initiate study of structure theory and summary statistics for general processes in the class. Many questions arise in this setting via analogies with diverse existing topics, from geodesics in first-passage percolation to transit node-based route-finding algorithms.

Unraveling spurious properties of interaction networks with tailored random networks.

Project description:We investigate interaction networks that we derive from multivariate time series with methods frequently employed in diverse scientific fields such as biology, quantitative finance, physics, earth and climate sciences, and the neurosciences. Mimicking experimental situations, we generate time series with finite length and varying frequency content but from independent stochastic processes. Using the correlation coefficient and the maximum cross-correlation, we estimate interdependencies between these time series. With clustering coefficient and average shortest path length, we observe unweighted interaction networks, derived via thresholding the values of interdependence, to possess non-trivial topologies as compared to Erdös-Rényi networks, which would indicate small-world characteristics. These topologies reflect the mostly unavoidable finiteness of the data, which limits the reliability of typically used estimators of signal interdependence. We propose random networks that are tailored to the way interaction networks are derived from empirical data. Through an exemplary investigation of multichannel electroencephalographic recordings of epileptic seizures--known for their complex spatial and temporal dynamics--we show that such random networks help to distinguish network properties of interdependence structures related to seizure dynamics from those spuriously induced by the applied methods of analysis.

RMBNToolbox: random models for biochemical networks.

Project description:BACKGROUND: There is an increasing interest to model biochemical and cell biological networks, as well as to the computational analysis of these models. The development of analysis methodologies and related software is rapid in the field. However, the number of available models is still relatively small and the model sizes remain limited. The lack of kinetic information is usually the limiting factor for the construction of detailed simulation models. RESULTS: We present a computational toolbox for generating random biochemical network models which mimic real biochemical networks. The toolbox is called Random Models for Biochemical Networks. The toolbox works in the Matlab environment, and it makes it possible to generate various network structures, stoichiometries, kinetic laws for reactions, and parameters therein. The generation can be based on statistical rules and distributions, and more detailed information of real biochemical networks can be used in situations where it is known. The toolbox can be easily extended. The resulting network models can be exported in the format of Systems Biology Markup Language. CONCLUSION: While more information is accumulating on biochemical networks, random networks can be used as an intermediate step towards their better understanding. Random networks make it possible to study the effects of various network characteristics to the overall behavior of the network. Moreover, the construction of artificial network models provides the ground truth data needed in the validation of various computational methods in the fields of parameter estimation and data analysis.

Generic Properties of Random Gene Regulatory Networks.

Project description:Modeling gene regulatory networks (GRNs) is an important topic in systems biology. Although there has been much work focusing on various specific systems, the generic behavior of GRNs with continuous variables is still elusive. In particular, it is not clear typically how attractors partition among the three types of orbits: steady state, periodic and chaotic, and how the dynamical properties change with network's topological characteristics. In this work, we first investigated these questions in random GRNs with different network sizes, connectivity, fraction of inhibitory links and transcription regulation rules. Then we searched for the core motifs that govern the dynamic behavior of large GRNs. We show that the stability of a random GRN is typically governed by a few embedding motifs of small sizes, and therefore can in general be understood in the context of these short motifs. Our results provide insights for the study and design of genetic networks.
