Functional Generalized Structured Component Analysis.

ABSTRACT: An extension of Generalized Structured Component Analysis (GSCA), called Functional GSCA, is proposed to analyze functional data that are considered to arise from an underlying smooth curve varying over time or other continua. GSCA has been geared for the analysis of multivariate data. Accordingly, it cannot deal with functional data that often involve different measurement occasions across participants and a large number of measurement occasions that exceed the number of participants. Functional GSCA addresses these issues by integrating GSCA with spline basis function expansions that represent infinite-dimensional curves onto a finite-dimensional space. For parameter estimation, functional GSCA minimizes a penalized least squares criterion by using an alternating penalized least squares estimation algorithm. The usefulness of functional GSCA is illustrated with gait data.

Project description:Motivated by modern observational studies, we introduce a class of functional models that expand nested and crossed designs. These models account for the natural inheritance of the correlation structures from sampling designs in studies where the fundamental unit is a function or image. Inference is based on functional quadratics and their relationship with the underlying covariance structure of the latent processes. A computationally fast and scalable estimation procedure is developed for high-dimensional data. Methods are used in applications including high-frequency accelerometer data for daily activity, pitch linguistic data for phonetic analysis, and EEG data for studying electrical brain activity during sleep.

Model Evaluation in Generalized Structured Component Analysis Using Confirmatory Tetrad Analysis.

Project description:Generalized structured component analysis (GSCA) is a component-based approach to structural equation modeling (SEM). GSCA regards weighted composites or components of indicators as proxies for latent variables and estimates model parameter via least squares without resorting to a distributional assumption such as multivariate normality of indicators. As with other SEM approaches, model evaluation is a crucial procedure in GSCA that is used to examine whether a hypothesized model is consistent with the data in hand. However, the few descriptive measures of model evaluation available for GSCA are limited to evaluating models in a more confirmatory manner. This study integrates confirmatory tetrad analysis (CTA) into GSCA for model evaluation or comparison. Although CTA has been used in factor-based SEM as an inferential statistic, CTA is actually more compatible with GSCA because it is completely free of the multivariate normality assumption. Utilizing empirical data collected for 18,174 students' social skills in an early childhood longitudinal study of 2010-11 kindergarten cohort, we demonstrate the capability and applicability of CTA in GSCA and compare its performance with existing measures for GSCA.

Generalized Structured Component Analysis with Uniqueness Terms for Accommodating Measurement Error.

Project description:Generalized structured component analysis (GSCA) is a component-based approach to structural equation modeling (SEM), where latent variables are approximated by weighted composites of indicators. It has no formal mechanism to incorporate errors in indicators, which in turn renders components prone to the errors as well. We propose to extend GSCA to account for errors in indicators explicitly. This extension, called GSCAM, considers both common and unique parts of indicators, as postulated in common factor analysis, and estimates a weighted composite of indicators with their unique parts removed. Adding such unique parts or uniqueness terms serves to account for measurement errors in indicators in a manner similar to common factor analysis. Simulation studies are conducted to compare parameter recovery of GSCAM and existing methods. These methods are also applied to fit a substantively well-established model to real data.

Generalized Structured Component Analysis in candidate gene association studies: applications and limitations.

Project description:Background: Generalized Structured Component Analysis (GSCA) is a component-based alternative to traditional covariance-based structural equation modelling. This method has previously been applied to test for association between candidate genes and clinical phenotypes, contrasting with traditional genetic association analyses that adopt univariate testing of many individual single nucleotide polymorphisms (SNPs) with correction for multiple testing. Methods: We first evaluate the ability of the GSCA method to replicate two previous findings from a genetics association study of developmental language disorders. We then present the results of a simulation study to test the validity of the GSCA method under more restrictive data conditions, using smaller sample sizes and larger numbers of SNPs than have previously been investigated. Finally, we compare GSCA performance against univariate association analysis conducted using PLINK v1.9. Results: Results from simulations show that power to detect effects depends not just on sample size, but also on the ratio of SNPs with effect to number of SNPs tested within a gene. Inclusion of many SNPs in a model dilutes true effects. Conclusions: We propose that GSCA is a useful method for replication studies, when candidate SNPs have been identified, but should not be used for exploratory analysis.

A knowledge-based multivariate statistical method for examining gene-brain-behavioral/cognitive relationships: Imaging genetics generalized structured component analysis.

Project description:With advances in neuroimaging and genetics, imaging genetics is a naturally emerging field that combines genetic and neuroimaging data with behavioral or cognitive outcomes to examine genetic influence on altered brain functions associated with behavioral or cognitive variation. We propose a statistical approach, termed imaging genetics generalized structured component analysis (IG-GSCA), which allows researchers to investigate such gene-brain-behavior/cognitive associations, taking into account well-documented biological characteristics (e.g., genetic pathways, gene-environment interactions, etc.) and methodological complexities (e.g., multicollinearity) in imaging genetic studies. We begin by describing the conceptual and technical underpinnings of IG-GSCA. We then apply the approach for investigating how nine depression-related genes and their interactions with an environmental variable (experience of potentially traumatic events) influence the thickness variations of 53 brain regions, which in turn affect depression severity in a sample of Korean participants. Our analysis shows that a dopamine receptor gene and an interaction between a serotonin transporter gene and the environment variable have statistically significant effects on a few brain regions' variations that have statistically significant negative impacts on depression severity. These relationships are largely supported by previous studies. We also conduct a simulation study to safeguard whether IG-GSCA can recover parameters as expected in a similar situation.

Bayesian generalized biclustering analysis via adaptive structured shrinkage.

Project description:Biclustering techniques can identify local patterns of a data matrix by clustering feature space and sample space at the same time. Various biclustering methods have been proposed and successfully applied to analysis of gene expression data. While existing biclustering methods have many desirable features, most of them are developed for continuous data and few of them can efficiently handle -omics data of various types, for example, binomial data as in single nucleotide polymorphism data or negative binomial data as in RNA-seq data. In addition, none of existing methods can utilize biological information such as those from functional genomics or proteomics. Recent work has shown that incorporating biological information can improve variable selection and prediction performance in analyses such as linear regression and multivariate analysis. In this article, we propose a novel Bayesian biclustering method that can handle multiple data types including Gaussian, Binomial, and Negative Binomial. In addition, our method uses a Bayesian adaptive structured shrinkage prior that enables feature selection guided by existing biological information. Our simulation studies and application to multi-omics datasets demonstrate robust and superior performance of the proposed method, compared to other existing biclustering methods.

Generalized semiparametrically structured ordinal models.

Project description:Semiparametrically structured models are defined as a class of models for which the predictors may contain parametric parts, additive parts of covariates with an unspecified functional form, and interactions which are described as varying coefficients. In the case of an ordinal response the complexity of the predictor is determined by different sorts of effects. Global effects and category-specific effects are distinguished; the latter allow the effect to vary across response categories. A general framework is developed in which global as well as category-specific effects may have unspecified functional form. The framework extends various existing methods of modeling ordinal responses. The Wilkinson-Rogers notation is extended to incorporate smooth model parts and varying coefficient terms, the latter being important for the smooth specification of category-specific effects.

Generalized multilevel function-on-scalar regression and principal component analysis.

Project description:This manuscript considers regression models for generalized, multilevel functional responses: functions are generalized in that they follow an exponential family distribution and multilevel in that they are clustered within groups or subjects. This data structure is increasingly common across scientific domains and is exemplified by our motivating example, in which binary curves indicating physical activity or inactivity are observed for nearly 600 subjects over 5 days. We use a generalized linear model to incorporate scalar covariates into the mean structure, and decompose subject-specific and subject-day-specific deviations using multilevel functional principal components analysis. Thus, functional fixed effects are estimated while accounting for within-function and within-subject correlations, and major directions of variability within and between subjects are identified. Fixed effect coefficient functions and principal component basis functions are estimated using penalized splines; model parameters are estimated in a Bayesian framework using Stan, a programming language that implements a Hamiltonian Monte Carlo sampler. Simulations designed to mimic the application have good estimation and inferential properties with reasonable computation times for moderate datasets, in both cross-sectional and multilevel scenarios; code is publicly available. In the application we identify effects of age and BMI on the time-specific change in probability of being active over a 24-hour period; in addition, the principal components analysis identifies the patterns of activity that distinguish subjects and days within subjects.

Localized Functional Principal Component Analysis.

Project description:We propose localized functional principal component analysis (LFPCA), looking for orthogonal basis functions with localized support regions that explain most of the variability of a random process. The LFPCA is formulated as a convex optimization problem through a novel Deflated Fantope Localization method and is implemented through an efficient algorithm to obtain the global optimum. We prove that the proposed LFPCA converges to the original FPCA when the tuning parameters are chosen appropriately. Simulation shows that the proposed LFPCA with tuning parameters chosen by cross validation can almost perfectly recover the true eigenfunctions and significantly improve the estimation accuracy when the eigenfunctions are truly supported on some subdomains. In the scenario that the original eigenfunctions are not localized, the proposed LFPCA also serves as a nice tool in finding orthogonal basis functions that balance between interpretability and the capability of explaining variability of the data. The analyses of a country mortality data reveal interesting features that cannot be found by standard FPCA methods.

Longitudinal functional principal component analysis.

Project description:We introduce models for the analysis of functional data observed at multiple time points. The dynamic behavior of functional data is decomposed into a time-dependent population average, baseline (or static) subject-specific variability, longitudinal (or dynamic) subject-specific variability, subject-visit-specific variability and measurement error. The model can be viewed as the functional analog of the classical longitudinal mixed effects model where random effects are replaced by random processes. Methods have wide applicability and are computationally feasible for moderate and large data sets. Computational feasibility is assured by using principal component bases for the functional processes. The methodology is motivated by and applied to a diffusion tensor imaging (DTI) study designed to analyze differences and changes in brain connectivity in healthy volunteers and multiple sclerosis (MS) patients.
