Acquiring the Impossible: Developmental Stages of Copredication.

ABSTRACT: Much is known about the acquisition of phonological competence and lexical categories, but there has been substantially less research into word meaning development. In an attempt to contribute to this debate, a group of 24 children aged 4-11 were asked to define a set of words, as were a group of 12 adult controls. The stimuli included both concrete and abstract words, in particular words exhibiting a rare form of polysemy known as copredication, which permits the simultaneous attribution of concrete and abstract senses to a single nominal, creating an 'impossible' entity. The results were used to track the developmental trajectory of copredication, previously unexplored in the language acquisition literature.

Proteome of mouse oocytes at different developmental stages.

Project description:The mammalian oocyte possesses powerful reprogramming factors, which can reprogram terminally differentiated germ cells (sperm) or somatic cells within a few cell cycles. Although it has been suggested that use of oocyte-derived transcripts may enhance the generation of induced pluripotent stem cells, the reprogramming factors in oocytes are undetermined, and even the identified proteins composition of oocytes is very limited. In the present study, 7,000 mouse oocytes at different developmental stages, including the germinal vesicle stage, the metaphase II (MII) stage, and the fertilized oocytes (zygotes), were collected. We successfully identified 2,781 proteins present in germinal vesicle oocytes, 2,973 proteins in MII oocytes, and 2,082 proteins in zygotes through semiquantitative MS analysis. Furthermore, the results of the bioinformatics analysis indicated that different protein compositions are correlated with oocyte characteristics at different developmental stages. For example, specific transcription factors and chromatin remodeling factors are more abundant in MII oocytes, which may be crucial for the epigenetic reprogramming of sperm or somatic nuclei. These results provided important knowledge to better understand the molecular mechanisms in early development and may improve the generation of induced pluripotent stem cells.

Proteomics Analysis of Early Developmental Stages of Zebrafish Embryos.

Project description:Zebrafish is a well-recognized organism for investigating vertebrate development and human diseases. However, the data on zebrafish proteome are scarce, particularly during embryogenesis. This is mostly due to the overwhelming abundance of egg yolk proteins, which tend to mask the detectable presence of less abundant proteins. We developed an efficient procedure to reduce the amount of yolk in zebrafish early embryos to improve the Liquid chromatography-tandem mass spectrometry (LC-MS)-based shotgun proteomics analysis. We demonstrated that the deyolking procedure resulted in a greater number of proteins being identified. This protocol resulted in approximately 2-fold increase in the number of proteins identified in deyolked samples at cleavage stages, and the number of identified proteins increased greatly by 3-4 times compared to non-deyolked samples in both oblong and bud stages. Gene Ontology and Kyoto Encyclopedia of Genes and Genomes (KEGG) analysis revealed a high number of functional proteins differentially accumulated in the deyolked versus non-deyolked samples. The most prominent enrichments after the deyolking procedure included processes, functions, and components related to cellular organization, cell cycle, control of replication and translation, and mitochondrial functions. This deyolking procedure improves both qualitative and quantitative proteome analyses and provides an innovative tool in molecular embryogenesis of polylecithal animals, such as fish, amphibians, reptiles, or birds.

Exceptionally preserved early Cambrian bilaterian developmental stages from Mongolia.

Project description:Fossilized invertebrate embryonic and later developmental stages are rare and restricted largely to the Ediacaran-Cambrian, providing direct insight into development during the emergence of animal bodyplans. Here we report a new assemblage of eggs, embryos and bilaterian post-embryonic developmental stages from the early Cambrian Salanygol Formation of Dzhabkan Microcontinent of Mongolia. The post-embryonic developmental stages of the bilaterian are preserved with cellular fidelity, possessing a series of bilaterally arranged ridges that compare to co-occurring camenellan sclerites in which the initial growth stages retain the cellular morphology of modified juveniles. In this work we identify these fossils as early post-embryonic developmental stages of camenellans, an early clade of stem-brachiopods, known previously only from isolated sclerites. This interpretation corroborates previous reconstructions of camenellan scleritomes with sclerites arranged in medial and peripheral concentric zones. It further supports the conjecture that molluscs and brachiopods are descended from an ancestral vermiform and slug-like bodyplan.

Autoencoder and Partially Impossible Reconstruction Losses.

Project description:The generally unsupervised nature of autoencoder models implies that the main training metric is formulated as the error between input images and their corresponding reconstructions. Different reconstruction loss variations and latent space regularizations have been shown to improve model performances depending on the tasks to solve and to induce new desirable properties such as disentanglement. Nevertheless, measuring the success in, or enforcing properties by, the input pixel space is a challenging endeavour. In this work, we want to make use of the available data more efficiently and provide design choices to be considered in the recording or generation of future datasets to implicitly induce desirable properties during training. To this end, we propose a new sampling technique which matches semantically important parts of the image while randomizing the other parts, leading to salient feature extraction and a neglection of unimportant details. The proposed method can be combined with any existing reconstruction loss and the performance gain is superior to the triplet loss. We analyse the resulting properties on various datasets and show improvements on several computer vision tasks: illumination and unwanted features can be normalized or smoothed out and shadows are removed such that classification or other tasks work more reliably; a better invariances with respect to unwanted features is induced; the generalization capacities from synthetic to real images is improved, such that more of the semantics are preserved; uncertainty estimation is superior to Monte Carlo Dropout and an ensemble of models, particularly for datasets of higher visual complexity. Finally, classification accuracy by means of simple linear classifiers in the latent space is improved compared to the triplet loss. For each task, the improvements are highlighted on several datasets commonly used by the research community, as well as in automotive applications.

Global phosphoproteome of Leishmania mexicana developmental stages

Project description:Using a combination of phosphoproteome enrichment and tandem mass tag (TMT) labelling-based quantitative proteomic mass spectrometry (MS), we robustly identified and quantified 1,833 phosphorylated proteins across three life cycle stages of Leishmania mexicana (L. mexicana) parasite. Protein kinase domain was the most enriched protein domain in the L. mexicana phosphoproteome. Additionally, this study systematically characterised the perturbing effect of HSP90 inhibition on the global phosphoproteome of the L. mexicana across its life cycle stages and showed that the inhibition causes substantially distinct molecular effects in the promastigotes and the amastigotes. While tanespimycin treatment decreased the phosphorylation of HSP90 and its co-chaperon HSP70 in the amastigotes, the opposite effect was observed in the promastigotes. Additionally, our results show that while kinase activity and microtubule motor activity are highly represented in the negatively affected phosphoproteins of the promastigotes, ribosomal proteins, protein folding, and proton channel activity are preferentially enriched in the perturbed amastigote phosphoproteome. Our results also show that RNA helicase domain was distinctively enriched among the positively affected RNA-binding amastigote phosphoproteome. This study reveals the dramatically different ways the HSP90 inhibition stress modulates the phosphoproteome of the pathogenic amastigotes and provides in-depth insight into the scope of selective molecular targeting in the therapeutically relevant amastigotes.

Developmental screening in children with CHD: Ages and Stages Questionnaires.

Project description:OBJECTIVE:Standardised developmental screening tools are important for the evaluation and management of developmental disorders in children with CHD; however, psychometric properties and clinical utility of screening tools, such as the Ages & Stages Questionnaires, Third Edition (ASQ-3), have not been examined in the CHD population. We hypothesised that the ASQ-3 would be clinically useful for this population. Study design ASQ-3 developmental classifications for 163 children with CHD at 6, 12, 24, and/or 36 months of age were compared with those obtained from concurrent developmental testing with the Bayley Scales of Infant and Toddler Development, Third Edition. RESULTS:When ASQ-3 screening failure was defined as ?1 SD below the normative mean, specificity (?81.9%) and negative predictive value (?81.0%) were high across ASQ-3 areas. Sensitivity was high for gross motor skills (79.6%), increased with age for communication (35.7-100%), and generally decreased with age for problem solving (73.1-50.0%). When ASQ-3 screening failure was defined as ?2 SD below the normative mean, specificity (?93.6%) and positive predictive value (?74.5%) were generally high across ASQ-3 areas, but sensitivity was low (31.1%) to fair (62.8%). The ASQ-3 showed improved accuracy in predicting delays over clinical risk factors alone. CONCLUSIONS:The ASQ-3 appears to be a clinically useful tool for screening development in children with CHD, although its utility varied on the basis of developmental area and time point. Clinicians are encouraged to refer children scoring ?1 SD below the normative mean on any ASQ-3 area for formal developmental evaluation.
