Life science ontologies play an important role in Semantic Web. Given the diversity in fish species and the associated wealth of information, it is imperative to develop an ontology capable of linking and integrating this information in an automated fashion. Project description:Cloud computing is a pattern for delivering ubiquitous and on demand computing resources based on pay-as-you-use financial model. Typically, cloud providers advertise cloud service descriptions in various formats on the Internet. On the other hand, cloud consumers use available search engines (Google and Yahoo) to explore cloud service descriptions and find the adequate service. Unfortunately, general purpose search engines are not designed to provide a small and complete set of results, which makes the process a big challenge. This paper presents a generic-distrusted framework for cloud services marketplace to automate cloud services discovery and selection process, and remove the barriers between service providers and consumers. Additionally, this work implements two instances of generic framework by adopting two different matching algorithms; namely dominant and recessive attributes algorithm borrowed from gene science and semantic similarity algorithm based on unified cloud service ontology. Finally, this paper presents unified cloud services ontology and models the real-life cloud services according to the proposed ontology. To the best of the authors' knowledge, this is the first attempt to build a cloud services marketplace where cloud providers and cloud consumers can trend cloud services as utilities. In comparison with existing work, semantic approach reduced the execution time by 20% and maintained the same values for all other parameters. On the other hand, dominant and recessive attributes approach reduced the execution time by 57% but showed lower value for recall.

Project description:MotivationThe Gene Ontology (GO) is the unifying biological vocabulary for codifying, managing and sharing biological knowledge. Quality issues in GO, if not addressed, can cause misleading results or missed biological discoveries. Manual identification of potential quality issues in GO is a challenging and arduous task, given its growing size. We introduce an automated auditing approach for suggesting potentially missing is-a relations, which may further reveal erroneous is-a relations.ResultsWe developed a Subsumption-based Sub-term Inference Framework (SSIF) by leveraging a novel term-algebra on top of a sequence-based representation of GO concepts along with three conditional rules (monotonicity, intersection and sub-concept rules). Applying SSIF to the October 3, 2018 release of GO suggested 1938 unique potentially missing is-a relations. Domain experts evaluated a random sample of 210 potentially missing is-a relations. The results showed SSIF achieved a precision of 60.61, 60.49 and 46.03% for the monotonicity, intersection and sub-concept rules, respectively.Availability and implementationSSIF is implemented in Java. Project description:BackgroundMany ontologies have been developed in biology and these ontologies increasingly contain large volumes of formalized knowledge commonly expressed in the Web Ontology Language (OWL). Computational access to the knowledge contained within these ontologies relies on the use of automated reasoning.ResultsWe have developed the Aber-OWL infrastructure that provides reasoning services for bio-ontologies. Aber-OWL consists of an ontology repository, a set of web services and web interfaces that enable ontology-based semantic access to biological data and literature. Aber-OWL is freely available at http://aber-owl.net .ConclusionsAber-OWL provides a framework for automatically accessing information that is annotated with ontologies or contains terms used to label classes in ontologies. When using Aber-OWL, access to ontologies and data annotated with them is not merely based on class names or identifiers but rather on the knowledge the ontologies contain and the inferences that can be drawn from it.

Project description:Biomedical ontologies are emerging as critical tools in genomic and proteomic research, where complex data in disparate resources need to be integrated. A number of ontologies describe properties that can be attributed to proteins. For example, protein functions are described by the Gene Ontology (GO) and human diseases by SNOMED CT or ICD10. There is, however, a gap in the current set of ontologies - one that describes the protein entities themselves and their relationships. We have designed the PRotein Ontology (PRO) to facilitate protein annotation and to guide new experiments. The components of PRO extend from the classification of proteins on the basis of evolutionary relationships to the representation of the multiple protein forms of a gene (products generated by genetic variation, alternative splicing, proteolytic cleavage, and other post-translational modifications). PRO will allow the specification of relationships between PRO, GO and other ontologies in the OBO Foundry. Here we describe the initial development of PRO, illustrated using human and mouse proteins involved in the transforming growth factor-beta and bone morphogenetic protein signaling pathways.

Project description:BackgroundThe OpenTox Framework, developed by the partners in the OpenTox project (http://www.opentox.org), aims at providing a unified access to toxicity data, predictive models and validation procedures. Interoperability of resources is achieved using a common information model, based on the OpenTox ontologies, describing predictive algorithms, models and toxicity data. As toxicological data may come from different, heterogeneous sources, a deployed ontology, unifying the terminology and the resources, is critical for the rational and reliable organization of the data, and its automatic processing.ResultsThe following related ontologies have been developed for OpenTox: a) Toxicological ontology - listing the toxicological endpoints; b) Organs system and Effects ontology - addressing organs, targets/examinations and effects observed in in vivo studies; c) ToxML ontology - representing semi-automatic conversion of the ToxML schema; d) OpenTox ontology- representation of OpenTox framework components: chemical compounds, datasets, types of algorithms, models and validation web services; e) ToxLink-ToxCast assays ontology and f) OpenToxipedia community knowledge resource on toxicology terminology.OpenTox components are made available through standardized REST web services, where every compound, data set, and predictive method has a unique resolvable address (URI), used to retrieve its Resource Description Framework (RDF) representation, or to initiate the associated calculations and generate new RDF-based resources.The services support the integration of toxicity and chemical data from various sources, the generation and validation of computer models for toxic effects, seamless integration of new algorithms and scientifically sound validation routines and provide a flexible framework, which allows building arbitrary number of applications, tailored to solving different problems by end users (e.g. toxicologists).AvailabilityThe OpenTox toxicological ontology projects may be accessed via the OpenTox ontology development page http://www.opentox.org/dev/ontology; the OpenTox ontology is available as OWL at http://opentox.org/api/1 1/opentox.owl, the ToxML - OWL conversion utility is an open source resource available at http://ambit.svn.sourceforge.net/viewvc/ambit/branches/toxml-utils/

Project description:Several approaches have been proposed for computing term information content (IC) and semantic similarity scores within the gene ontology (GO) directed acyclic graph (DAG). These approaches contributed to improving protein analyses at the functional level. Considering the recent proliferation of these approaches, a unified theory in a well-defined mathematical framework is necessary in order to provide a theoretical basis for validating these approaches. We review the existing IC-based ontological similarity approaches developed in the context of biomedical and bioinformatics fields to propose a general framework and unified description of all these measures. We have conducted an experimental evaluation to assess the impact of IC approaches, different normalization models, and correction factors on the performance of a functional similarity metric. Results reveal that considering only parents or only children of terms when assessing information content or semantic similarity scores negatively impacts the approach under consideration. This study produces a unified framework for current and future GO semantic similarity measures and provides theoretical basics for comparing different approaches. The experimental evaluation of different approaches based on different term information content models paves the way towards a solution to the issue of scoring a term's specificity in the GO DAG.

Project description:BACKGROUND:Complaints made online by patients about their health care experiences are becoming prevalent because of widespread worldwide internet connectivity. An a priori framework, based on patient centeredness, may be useful in identifying the types of issues patients complain about online across multiple settings. It may also assist in examining whether the determinants of patient-centered care (PCC) mirror the determinants of patient experiences. OBJECTIVE:The objective of our study was to develop a taxonomy framework for patient complaints online based on patient centeredness and to examine whether the determinants of PCC mirror the determinants of patient experiences. METHODS:First, the best fit framework synthesis technique was applied to develop the proposed a priori framework. Second, electronic databases, including Web of Science, Scopus, and PubMed, were searched for articles published between 2000 and June 2018. Studies were only included if they collected primary quantitative data on patients' online complaints. Third, a deductive and inductive thematic analysis approach was adopted to code the themes of recognized complaints into the framework. RESULTS:In total, 17 studies from 5 countries were included in this study. Patient complaint online taxonomies and theme terms varied. According to our framework, patients expressed most dissatisfaction with patient-centered processes (101,586/204,363, 49.71%), followed by prerequisites (appropriate skills and knowledge of physicians; 50,563, 24.74%) and the care environment (48,563/204,363, 23.76%). The least dissatisfied theme was expected outcomes (3651/204,363, 1.79%). People expressed little dissatisfaction with expanded PCC dimensions, such as involvement of family and friends (591/204,363, 0.29%). Variation in the concerns across different countries' patients were also observed. CONCLUSIONS:Online complaints made by patients are of major value to health care providers, regulatory bodies, and patients themselves. Our PCC framework can be applied to analyze them under a wide range of conditions, treatments, and countries. This review has shown significant heterogeneity of patients' online complaints across different countries.

Project description:BackgroundA recent dialogue in the field of play, learn, and teach outdoors (referred to as "PLaTO" hereafter) demonstrated the need for developing harmonized and consensus-based terminology, taxonomy, and ontology for PLaTO. This is important as the field evolves and diversifies in its approaches, contents, and contexts over time and in different countries, cultures, and settings. Within this paper, we report the systematic and iterative processes undertaken to achieve this objective, which has built on the creation of the global PLaTO-Network (PLaTO-Net).MethodsThis project comprised of four major methodological phases. First, a systematic scoping review was conducted to identify common terms and definitions used pertaining to PLaTO. Second, based on the results of the scoping review, a draft set of key terms, taxonomy, and ontology were developed, and shared with PLaTO members, who provided feedback via four rounds of consultation. Third, PLaTO terminology, taxonomy, and ontology were then finalized based on the feedback received from 50 international PLaTO member participants who responded to ≥ 3 rounds of the consultation survey and dialogue. Finally, efforts to share and disseminate project outcomes were made through different online platforms.ResultsThis paper presents the final definitions and taxonomy of 31 PLaTO terms along with the PLaTO-Net ontology model. The model incorporates other relevant concepts in recognition that all the aspects of the model are interrelated and interconnected. The final terminology, taxonomy, and ontology are intended to be applicable to, and relevant for, all people encompassing various identities (e.g., age, gender, culture, ethnicity, ability).ConclusionsThis project contributes to advancing PLaTO-based research and facilitating intersectoral and interdisciplinary collaboration, with the long-term goal of fostering and strengthening PLaTO's synergistic linkages with healthy living, environmental stewardship, climate action, and planetary health agendas. Notably, PLaTO terminology, taxonomy and ontology will continue to evolve, and PLaTO-Net is committed to advancing and periodically updating harmonized knowledge and understanding in the vast and interrelated areas of PLaTO.

Project description:Face recognition, as one of the major biometrics identification methods, has been applied in different fields involving economics, military, e-commerce, and security. Its touchless identification process and non-compulsory rule to users are irreplaceable by other approaches, such as iris recognition or fingerprint recognition. Among all face recognition techniques, principal component analysis (PCA), proposed in the earliest stage, still attracts researchers because of its property of reducing data dimensionality without losing important information. Nevertheless, establishing a PCA-based face recognition system is still time-consuming, since there are different problems that need to be considered in practical applications, such as illumination, facial expression, or shooting angle. Furthermore, it still costs a lot of effort for software developers to integrate toolkit implementations in applications. This paper provides a software framework for PCA-based face recognition aimed at assisting software developers to customize their applications efficiently. The framework describes the complete process of PCA-based face recognition, and in each step, multiple variations are offered for different requirements. Some of the variations in the same step can work collaboratively and some steps can be omitted in specific situations; thus, the total number of variations exceeds 150. The implementation of all approaches presented in the framework is provided.

Project description:BackgroundEmotion recognition using EEG signals enables clinicians to assess patients' emotional states with precision and immediacy. However, the complexity of EEG signal data poses challenges for traditional recognition methods. Deep learning techniques effectively capture the nuanced emotional cues within these signals by leveraging extensive data. Nonetheless, most deep learning techniques lack interpretability while maintaining accuracy.MethodsWe developed an interpretable end-to-end EEG emotion recognition framework rooted in the hybrid CNN and transformer architecture. Specifically, temporal convolution isolates salient information from EEG signals while filtering out potential high-frequency noise. Spatial convolution discerns the topological connections between channels. Subsequently, the transformer module processes the feature maps to integrate high-level spatiotemporal features, enabling the identification of the prevailing emotional state.ResultsExperiments' results demonstrated that our model excels in diverse emotion classification, achieving an accuracy of 74.23% ± 2.59% on the dimensional model (DEAP) and 67.17% ± 1.70% on the discrete model (SEED-V). These results surpass the performances of both CNN and LSTM-based counterparts. Through interpretive analysis, we ascertained that the beta and gamma bands in the EEG signals exert the most significant impact on emotion recognition performance. Notably, our model can independently tailor a Gaussian-like convolution kernel, effectively filtering high-frequency noise from the input EEG data.DiscussionGiven its robust performance and interpretative capabilities, our proposed framework is a promising tool for EEG-driven emotion brain-computer interface.
