In this paper, we investigate a stochastic hybrid switching DS-I-A epidemic model. The extinction and the prevalence of the disease are discussed, and so, the threshold is given. Furthermore, the sufficient conditions for the existence of positive recurrence of the solutions are established by stochastic Lyapunov functions. Project description:Flotation is an important part of coal preparation, and the flotation column is widely applied as efficient flotation equipment. This process is complex and affected by many factors, with the froth depth and reagent dosage being two of the most important and frequently manipulated variables. This paper proposes a new method of switching and optimizing control for the coal flotation process. A hybrid model is built and evaluated using industrial data. First, wavelet analysis and principal component analysis (PCA) are applied for signal pre-processing. Second, a control model for optimizing the set point of the froth depth is constructed based on fuzzy control, and a control model is designed to optimize the reagent dosages based on expert system. Finally, the least squares-support vector machine (LS-SVM) is used to identify the operating conditions of the flotation process and to select one of the two models (froth depth or reagent dosage) for subsequent operation according to the condition parameters. The hybrid model is developed and evaluated on an industrial coal flotation column and exhibits satisfactory performance.

Project description:In this paper, we present a regime-switching SIR epidemic model with a ratio-dependent incidence rate and degenerate diffusion. We utilize the Markov semigroup theory to obtain the existence of a unique stable stationary distribution. We prove that the densities of the distributions of the solutions can converge in L1 to an invariant density under certain condition. Moreover, the sufficient conditions for the extinction of the disease, which means the disease will die out with probability one, are given in two cases. Meanwhile, we obtain a threshold parameter which can be utilized in identifying the stochastic extinction and persistence of the disease. Some numerical simulations are given to illustrate the analytical results.

Project description:BackgroundOfficial projections of the cholera epidemic in Haiti have not incorporated existing disease trends or patterns of transmission, and proposed interventions have been debated without comparative estimates of their effect. We used a mathematical model of the epidemic to provide projections of future morbidity and mortality, and to produce comparative estimates of the effects of proposed interventions.MethodsWe designed mathematical models of cholera transmission based on existing models and fitted them to incidence data reported in Haiti for each province from Oct 31, 2010, to Jan 24, 2011. We then simulated future epidemic trajectories from March 1 to Nov 30, 2011, to estimate the effect of clean water, vaccination, and enhanced antibiotic distribution programmes.FindingsWe project 779,000 cases of cholera in Haiti (95% CI 599,000-914,000) and 11,100 deaths (7300-17,400) between March 1 and Nov 30, 2011. We expect that a 1% per week reduction in consumption of contaminated water would avert 105,000 cases (88,000-116,000) and 1500 deaths (1100-2300). We predict that the vaccination of 10% of the population, from March 1, will avert 63,000 cases (48,000-78,000) and 900 deaths (600-1500). The proposed extension of the use of antibiotics to all patients with severe dehydration and half of patients with moderate dehydration is expected to avert 9000 cases (8000-10,000) and 1300 deaths (900-2000).InterpretationA decline in cholera prevalence in early 2011 is part of the natural course of the epidemic, and should not be interpreted as indicative of successful intervention. Substantially more cases of cholera are expected than official estimates used for resource allocation. Combined, clean water provision, vaccination, and expanded access to antibiotics might avert thousands of deaths.FundingNational Institutes of Health.

Project description:Pandemics have been recognized as a serious global threat to humanity. To effectively prevent the spread and outbreak of the epidemic disease, theoretical models intended to depict the disease dynamics have served as the main tools to understand its underlying mechanisms and thus interrupt its transmission. Two commonly-used models are mean-field compartmental models and agent-based models (ABM). The former ones are analytically tractable for describing the dynamics of subpopulations by cannot explicitly consider the details of individual movements. The latter one is mainly used to the spread of epidemics at a microscopic level but have limited simulation scale for the randomness of the results. To overcome current limitations, a hierarchical hybrid modeling and simulation method, combining mean-field compartmental model and ABM, is proposed in this paper. Based on this method, we build a hybrid model, which takes both individual heterogeneity and the dynamics of sub-populations into account. The proposed model also investigates the impact of combined interventions (i. e. vaccination and pre-deployment training) for healthcare workers (HCWs) on the spread of disease. Taking the case of 2014-2015 Ebola Virus Disease (EVD) in Sierra Leone as an example, we examine its spreading mechanism and evaluate the effect of prevention by our parameterized and validated hybrid model. According to our simulation results, an optimal combination of pre-job training and vaccination deployment strategy has been identified. To conclude, our hybrid model helps informing the synergistic disease control strategies and the corresponding hierarchical hybrid modeling and simulation method can further be used to understand the individual dynamics during epidemic spreading in large scale population and help inform disease control strategies for different infectious disease.

Project description:Transposon activity is known to cause chromosome rearrangements in the host genome. Surprisingly, extremely little is known about Dissociation (Ds)-induced chromosome rearrangements in Arabidopsis, where Ds is intensively used for insertional mutagenesis. Here, we describe three Arabidopsis mutants with reduced fertility and propose that excision of a hybrid Ds element induced a large genomic deletion flanking Ds. In the mutants anat and haumea, the deletion mechanism consists of a local Ds transposition from replicated into unreplicated DNA followed by Ds excision, where one end of the newly transposed element and one end of the Ds transposon at the donor site served as substrate for transposase. Excision of this hybrid element reminiscent of a macrotransposon leads to loss of the chromosomal piece located between the two ends, including one full Ds element and the flanking genomic sequence. This mechanism was found to be responsible for several other deletions and occurs at a genetically trackable frequency. Thus, it could be applied to efficiently generate deletions of various sizes in the vicinity of any existing Ds element present in the genome. In the mutant tons missing, a mechanism that involves endogenous repetitive sequences caused a large flanking deletion at a position unlinked to the starter locus. Our study of Ds transposition in Arabidopsis revealed previously undescribed mechanisms that lead to large genomic deletions flanking Ds elements, which may contribute to genome dynamics and evolution.

Project description:Streptococcus pneumonia is one of the leading causes of mobility and mortality in children under 6 years and the elderly especially in developing countries in which Ghana, the study area is not an exception.In this paper, a model of the spread and control of bacterial pneumonia that include symptomatic carriers, asymptomatic carriers and vaccination is formulated and analyzed to determine the effect of the vaccination intervention.Analysis of the system show that the disease free equilibrium is stable if and only if the basic reproductive number R0<1 . For R0?1 , the endemic equilibrium is globally stable and the disease persist. Numerical simulation on the system show that with effective vaccine intervention pneumonia infection can be eradicated in the long term.

Project description:A growing number of studies support a tendency toward preferential host switching, by parasites and pathogens, over relatively short phylogenetic distances. This suggests that a host switch is more probable if a potential host is closely related to the original host than if it is a more distant relative. However, despite its importance for the health of humans, livestock, and wildlife, the detailed dynamics of preferential host switching have, so far, been little studied. We present an empirical test of two theoretical models of preferential host switching, using observed phylogenetic distributions of host species for RNA viruses of three mammal orders (primates, carnivores, and ungulates). The analysis focuses on multihost RNA virus species, because their presence on multiple hosts and their estimated ages of origin indicate recent host switching. Approximate Bayesian computation was used to compare observed phylogenetic distances between hosts with those simulated under the theoretical models. The results support a decreasing sigmoidal model of preferential host switching, with a strong effect from increasing phylogenetic distance, on all three studied host phylogenies. This suggests that the dynamics of host switching are fundamentally similar for RNA viruses of different mammal orders and, potentially, a wider range of coevolutionary systems.

Project description:The ratio of divergence at nonsynonymous and synonymous sites, dN/dS, is a widely used measure in evolutionary genetic studies to investigate the extent to which selection modulates gene sequence evolution. Originally tailored to codon sequences of distantly related lineages, dN/dS represents the ratio of fixed nonsynonymous to synonymous differences. The impact of ancestral and lineage-specific polymorphisms on dN/dS, which we here show to be substantial for closely related lineages, is generally neglected in estimation techniques of dN/dS. To address this issue, we formulate a codon model that is firmly anchored in population genetic theory, derive analytical expressions for the dN/dS measure by Poisson random field approximation in a Markovian framework and validate the derivations by simulations. In good agreement, simulations and analytical derivations demonstrate that dN/dS is biased by polymorphisms at short time scales and that it can take substantial time for the expected value to settle at its time limit where only fixed differences are considered. We further show that in any attempt to estimate the dN/dS ratio from empirical data the effect of the intrinsic fluctuations of a ratio of stochastic variables, can even under neutrality yield extreme values of dN/dS at short time scales or in regions of low mutation rate. Taken together, our results have significant implications for the interpretation of dN/dS estimates, the McDonald-Kreitman test and other related statistics, in particular for closely related lineages.

Project description:Media coverage is one of the important measures for controlling infectious diseases, but the effect of media coverage on diseases spreading in a stochastic environment still needs to be further investigated. Here, we present a stochastic susceptible-infected-susceptible (SIS) epidemic model incorporating media coverage and environmental fluctuations. By using Feller's test and stochastic comparison principle, we establish the stochastic basic reproduction number R0s , which completely determines whether the disease is persistent or not in the population. If R0s?1 , the disease will go to extinction; if R0s=1 , the disease will also go to extinction in probability, which has not been reported in the known literatures; and if R0s>1 , the disease will be stochastically persistent. In addition, the existence of the stationary distribution of the model and its ergodicity are obtained. Numerical simulations based on real examples support the theoretical results. The interesting findings are that (i) the environmental fluctuation may significantly affect the threshold dynamical behavior of the disease and the fluctuations in different size scale population, and (ii) the media coverage plays an important role in affecting the stationary distribution of disease under a low intensity noise environment.

Project description:Newly emerging pandemics like COVID-19 call for predictive models to implement precisely tuned responses to limit their deep impact on society. Standard epidemic models provide a theoretically well-founded dynamical description of disease incidence. For COVID-19 with infectiousness peaking before and at symptom onset, the SEIR model explains the hidden build-up of exposed individuals which creates challenges for containment strategies. However, spatial heterogeneity raises questions about the adequacy of modeling epidemic outbreaks on the level of a whole country. Here, we show that by applying sequential data assimilation to the stochastic SEIR epidemic model, we can capture the dynamic behavior of outbreaks on a regional level. Regional modeling, with relatively low numbers of infected and demographic noise, accounts for both spatial heterogeneity and stochasticity. Based on adapted models, short-term predictions can be achieved. Thus, with the help of these sequential data assimilation methods, more realistic epidemic models are within reach.
