Three new minute leaf litter beetles discovered by citizen scientists in Maliau Basin, Malaysian Borneo (Coleoptera: Leiodidae, Chrysomelidae).

ABSTRACT: Background:We coin the term "taxon expeditions" for citizen scientists' field courses to carry out publishable taxonomic work in close association with trained taxonomists. New information:During the first-ever taxon expedition, in Maliau Basin Studies Centre, Sabah, Malaysian Borneo, the participants sampled leaf litter beetles from lowland dipterocarp forest using the Winkler apparatus. The collected material proved to contain at least three undescribed species of small-bodied (ca. 1 mm long) hemispherical litter-dwelling Coleoptera. As part of the field course work, taxonomic descriptions were prepared for the chrysomelid Clavicornaltica sabahensis sp. n. and the leiodids Colenisia chungi sp. n. and Dermatohomoeus maliauensis sp. n.

Due to their diminutive size and morphological similarities, very little is known about their ecology and taxonomical diversity. It is likely that further studies will reveal this genus to be much more speciose than the 30 species currently recognised.New informationA new species of Clavicornaltica from Brunei Darussalam is described, C.mataikanensis Otani et al., sp. nov. This is the second species of this genus recorded from Ulu Temburong National Park.

Three new species of Grouvellinus Champion, 1923 from Maliau Basin, Sabah, Borneo, discovered by citizen scientists during the first Taxon Expedition (Insecta, Coleoptera, Elmidae).

Project description:Further results are presented of the first field course at Maliau Basin, Malaysian Borneo organized by Taxon Expeditions, an organization which enables citizen scientists to be directly involved in taxonomic discoveries. Three new species of the aquatic beetle genus Grouvellinus Champion, 1923, namely G. leonardodicaprioisp. n., G. andrekuipersisp. n., and G. questsp. n. were collected jointly by the citizen scientists and taxonomists during the fieldwork in Maliau Basin. Material was mainly sampled from sandstone bottom rocks of blackwater streams at altitudes between 900 m and 1,000 m using fine-meshed hand-nets. The genus is widely distributed in the Oriental and Palearctic regions, but these are the first records from the island of Borneo.

The genus Lochmaea Weise, 1883 in Taiwan: results of taxonomic expeditions by citizen scientists (Coleoptera, Chrysomelidae, Galerucinae).

Project description:More than 520 specimens of the chrysomelid genus Lochmaea were available for study as the result of collecting efforts by citizen scientists. Taiwanese species of Lochmaea can be separated into two species groups based on presence or absence of hind wings. The Lochmaealesagei group (winged) contains L.lesagei Kimoto, 1996 and L.tsoui sp. n. The L.smetanai group (wingless) contains L.smetanai Kimoto, 1996, L.cheni sp. n., and L.jungchani sp. n. Members of the L.smetanai group inhabit alpine microhabitats and are the only wingless galerucines in Taiwan that occur in harsh environments, as is the case with most brachelytrous Chrysomelidae.

Dung beetles as samplers of mammals in Malaysian Borneo-a test of high throughput metabarcoding of iDNA.

Project description:Invertebrate-derived DNA (iDNA) sampling in biodiversity surveys is becoming increasingly widespread, with most terrestrial studies relying on DNA derived from the gut contents of blood-feeding invertebrates, such as leeches and mosquitoes. Dung beetles (superfamily Scarabaeoidea) primarily feed on the faecal matter of terrestrial vertebrates and offer several potential benefits over blood-feeding invertebrates as samplers of vertebrate DNA. Importantly, these beetles can be easily captured in large numbers using simple, inexpensive baited traps, are globally distributed, and occur in a wide range of habitats. To build on the few existing studies demonstrating the potential of dung beetles as sources of mammalian DNA, we subjected the large-bodied, Bornean dung beetle (Catharsius renaudpauliani) to a controlled feeding experiment. We analysed DNA from gut contents at different times after feeding using qPCR techniques. Here, we first describe the window of DNA persistence within a dung beetle digestive tract. We found that the ability to successfully amplify cattle DNA decayed over relatively short time periods, with DNA copy number decreasing by two orders of magnitude in just 6 h. In addition, we sampled communities of dung beetles from a lowland tropical rainforest in Sabah, Malaysia, in order to test whether it is possible to identify vertebrate sequences from dung beetle iDNA. We sequenced both the gut contents from large dung beetle species, as well as whole communities of smaller beetles. We successfully identified six mammalian species from our samples, including the bearded pig (Sus barbatus) and the sambar deer (Rusa unicolor)-both vulnerable species on the IUCN red list. Our results represent the first use of dung beetle iDNA to sample Southeast Asian vertebrate fauna, and highlight the potential for dung beetle iDNA to be used in future biodiversity monitoring surveys.

A review of the Cholevinae from the island of Borneo (Coleoptera, Leiodidae).

Project description:The available knowledge of the round fungus beetle subfamily Cholevinae (Leiodidae) from the island of Borneo is reviewed, and the results of newly studied material presented. The currently known 30 species (of which 14 are newly described herein) represent the genera Micronemadus (one species), Catops (one species), Baryodirus (one species), Ptomaphaginus (14 species), and Ptomaphaminus (13 species). The following new species are described: Micronemadussondaicus Schilthuizen & Perreau, sp. n., Ptomaphaginusgrandis Schilthuizen & Perreau, sp. n., P.louis Schilthuizen & Perreau, sp. n., P.muluensis Schilthuizen & Perreau, sp. n., and P.isabellarossellini Schilthuizen, Njunjić & Perreau, sp. n., and Ptomaphaminuskinabatanganensis Njunjić, Schilthuizen & Perreau, sp. n., P.testaceus Schilthuizen & Perreau, sp. n., P.nanus Schilthuizen & Perreau, sp. n., P.marshalli Schilthuizen & Perreau, sp. n., P.hanskii Schilthuizen & Perreau, sp. n., P.sarawacensis Schilthuizen & Perreau, sp. n., P.layangensis Schilthuizen & Perreau, sp. n., P.microphallus Schilthuizen & Perreau, sp. n., and P.alabensis Schilthuizen & Perreau, sp. n. It is expected that the cholevine biodiversity of Borneo is still far from completely known. Nonetheless, provisional identification keys to all species known so far are presented.

De novo protein design by citizen scientists.

Project description:Online citizen science projects such as GalaxyZoo1, Eyewire2 and Phylo3 have proven very successful for data collection, annotation and processing, but for the most part have harnessed human pattern-recognition skills rather than human creativity. An exception is the game EteRNA4, in which game players learn to build new RNA structures by exploring the discrete two-dimensional space of Watson-Crick base pairing possibilities. Building new proteins, however, is a more challenging task to present in a game, as both the representation and evaluation of a protein structure are intrinsically three-dimensional. We posed the challenge of de novo protein design in the online protein-folding game Foldit5. Players were presented with a fully extended peptide chain and challenged to craft a folded protein structure and an amino acid sequence encoding that structure. After many iterations of player design, analysis of the top-scoring solutions and subsequent game improvement, Foldit players can now-starting from an extended polypeptide chain-generate a diversity of protein structures and sequences that encode them in silico. One hundred forty-six Foldit player designs with sequences unrelated to naturally occurring proteins were encoded in synthetic genes; 56 were found to be expressed and soluble in Escherichia coli, and to adopt stable monomeric folded structures in solution. The diversity of these structures is unprecedented in de novo protein design, representing 20 different folds-including a new fold not observed in natural proteins. High-resolution structures were determined for four of the designs, and are nearly identical to the player models. This work makes explicit the considerable implicit knowledge that contributes to success in de novo protein design, and shows that citizen scientists can discover creative new solutions to outstanding scientific challenges such as the protein design problem.

Optimizing future biodiversity sampling by citizen scientists.

Project description:We are currently in the midst of Earth's sixth extinction event, and measuring biodiversity trends in space and time is essential for prioritizing limited resources for conservation. At the same time, the scope of the necessary biodiversity monitoring is overwhelming funding for professional scientific monitoring. In response, scientists are increasingly using citizen science data to monitor biodiversity. But citizen science data are 'noisy', with redundancies and gaps arising from unstructured human behaviours in space and time. We ask whether the information content of these data can be maximized for the express purpose of trend estimation. We develop and execute a novel framework which assigns every citizen science sampling event a marginal value, derived from the importance of an observation to our understanding of overall population trends. We then make this framework predictive, estimating the expected marginal value of future biodiversity observations. We find that past observations are useful in forecasting where high-value observations will occur in the future. Interestingly, we find high value in both 'hotspots', which are frequently sampled locations, and 'coldspots', which are areas far from recent sampling, suggesting that an optimal sampling regime balances 'hotspot' sampling with a spread across the landscape.

Ecological surveillance of bat coronaviruses in Sarawak, Malaysian Borneo.

Project description:ObjectiveCoronaviruses (CoVs) are natural commensals of bats. Two subgenera, namely Sarbecoviruses and Merbecoviruses have a high zoonotic potential and have been associated with three separate spillover events in the past 2 decades, making surveillance of bat-CoVs crucial for the prevention of the next epidemic. The study was aimed to elucidate the presence of coronavirus in fresh bat guano sampled from Wind Cave Nature Reserve (WCNR) in Sarawak, Malaysian Borneo. Samples collected were placed into viral transport medium, transported on ice within the collection day, and preserved at - 80 °C. Nucleic acid was extracted using the column method and screened using consensus PCR primers targeting the RNA-dependent RNA polymerase (RdRp) gene. Amplicons were sequenced bidirectionally using the Sanger method. Phylogenetic tree with maximum-likelihood bootstrap and Bayesian posterior probability were constructed.ResultsCoV-RNA was detected in ten specimens (47.6%, n = 21). Six alphacoronavirus and four betacoronaviruses were identified. The bat-CoVs can be phylogenetically grouped into four novel clades which are closely related to Decacovirus-1 and Decacovirus-2, Sarbecovirus, and an unclassified CoV. CoVs lineages unique to the Island of Borneo were discovered in Sarawak, Malaysia, with one of them closely related to Sarbecovirus. All of them are distant from currently known human coronaviruses.

Decision-making of citizen scientists when recording species observations.

Project description:Citizen scientists play an increasingly important role in biodiversity monitoring. Most of the data, however, are unstructured-collected by diverse methods that are not documented with the data. Insufficient understanding of the data collection processes presents a major barrier to the use of citizen science data in biodiversity research. We developed a questionnaire to ask citizen scientists about their decision-making before, during and after collecting and reporting species observations, using Germany as a case study. We quantified the greatest sources of variability among respondents and assessed whether motivations and experience related to any aspect of data collection. Our questionnaire was answered by almost 900 people, with varying taxonomic foci and expertise. Respondents were most often motivated by improving species knowledge and supporting conservation, but there were no linkages between motivations and data collection methods. By contrast, variables related to experience and knowledge, such as membership of a natural history society, were linked with a greater propensity to conduct planned searches, during which typically all species were reported. Our findings have implications for how citizen science data are analysed in statistical models; highlight the importance of natural history societies and provide pointers to where citizen science projects might be further developed.

Naturally Acquired Human Plasmodium cynomolgi and P. knowlesi Infections, Malaysian Borneo.

Project description:To monitor the incidence of Plasmodium knowlesi infections and determine whether other simian malaria parasites are being transmitted to humans, we examined 1,047 blood samples from patients with malaria at Kapit Hospital in Kapit, Malaysia, during June 24, 2013-December 31, 2017. Using nested PCR assays, we found 845 (80.6%) patients had either P. knowlesi monoinfection (n = 815) or co-infection with other Plasmodium species (n = 30). We noted the annual number of these zoonotic infections increased greatly in 2017 (n = 284). We identified 6 patients, 17-65 years of age, with P. cynomolgi and P. knowlesi co-infections, confirmed by phylogenetic analyses of the Plasmodium cytochrome c oxidase subunit 1 gene sequences. P. knowlesi continues to be a public health concern in the Kapit Division of Sarawak, Malaysian Borneo. In addition, another simian malaria parasite, P. cynomolgi, also is an emerging cause of malaria in humans.
