Project description:Machine learning (ML) approaches are a collection of algorithms that attempt to extract patterns from data and to associate such patterns with discrete classes of samples in the data-e.g., given a series of features describing persons, a ML model predicts whether a person is diseased or healthy, or given features of animals, it predicts weather an animal is treated or control, or whether molecules have the potential to interact or not, etc. ML approaches can also find such patterns in an agnostic manner, i.e., without having information about the classes. Respectively, those methods are referred to as supervised and unsupervised ML. A third type of ML is reinforcement learning, which attempts to find a sequence of actions that contribute to achieving a specific goal. All of these methods are becoming increasingly popular in biomedical research in quite diverse areas including drug design, stratification of patients, medical images analysis, molecular interactions, prediction of therapy outcomes and many more. We describe several supervised and unsupervised ML techniques, and illustrate a series of prototypical examples using state-of-the-art computational approaches. Given the complexity of reinforcement learning, it is not discussed in detail here, instead, interested readers are referred to excellent reviews on that topic. We focus on concepts rather than procedures, as our goal is to attract the attention of researchers in biomedicine toward the plethora of powerful ML methods and their potential to leverage basic and applied research programs.

Project description:Predictive modeling methods from the field of machine learning have become a popular tool across various disciplines for exploring and analyzing diverse data. These methods often do not require specific prior knowledge about the functional form of the relationship under study and are able to adapt to complex non-linear and non-additive interrelations between the outcome and its predictors while focusing specifically on prediction performance. This modeling perspective is beginning to be adopted by survey researchers in order to adjust or improve various aspects of data collection and/or survey management. To facilitate this strand of research, this paper (1) provides an introduction to prominent tree-based machine learning methods, (2) reviews and discusses previous and (potential) prospective applications of tree-based supervised learning in survey research, and (3) exemplifies the usage of these techniques in the context of modeling and predicting nonresponse in panel surveys.

Project description:The complexity of the human sense of smell is increasingly reflected in complex and high-dimensional data, which opens opportunities for data driven approaches that complement hypothesis driven research. Contemporary developments in computational and data science, with its currently most popular implementation as machine learning, facilitate complex data driven research approaches. The use of machine-learning in human olfactory research included major approaches comprising (i) the study of the physiology of pattern-based odor detection and recognition processes, (ii) pattern recognition in olfactory phenotypes, (iii) the development of complex disease biomarkers including olfactory features, (iv) odor prediction from physicochemical properties of volatile molecules and (v) knowledge discovery in publicly available big databases. A limited set of unsupervised and supervised machine-learned methods has been used in these projects, however, the increasing use of contemporary methods of computational science is reflected in a growing number of reports employing machine learning for human olfactory research. This review provides key concepts of machine learning and summarizes current applications on human olfactory data.

However, digital pathological images and related tasks have some issues to be considered. In this mini-review, we introduce the application of digital pathological image analysis using machine learning algorithms, address some problems specific to such analysis, and propose possible solutions.

Project description:A variety of microscopy techniques are used by researchers in the life and biomedical sciences. As these techniques become more powerful and more complex, it is vital that scientific articles containing images obtained with advanced microscopes include full details about how each image was obtained. To explore the reporting of such details we examined 240 original research articles published in eight journals. We found that the quality of reporting was poor, with some articles containing no information about how images were obtained, and many articles lacking important basic details. Efforts by researchers, funding agencies, journals, equipment manufacturers and staff at shared imaging facilities are required to improve the reporting of experiments that rely on microscopy techniques.

Project description:Recent advances in high-throughput genomic technologies coupled with exponential increases in computer processing and memory have allowed us to interrogate the complex molecular underpinnings of human disease from a genome-wide perspective. While the deluge of genomic information is expected to increase, a bottleneck in conventional high-performance computing is rapidly approaching. Inspired by recent advances in physical quantum processors, we evaluated several unconventional machine-learning (ML) strategies on actual human tumor data, namely "Ising-type" methods, whose objective function is formulated identical to simulated annealing and quantum annealing. We show the efficacy of multiple Ising-type ML algorithms for classification of multi-omics human cancer data from The Cancer Genome Atlas, comparing these classifiers to a variety of standard ML methods. Our results indicate that Ising-type ML offers superior classification performance with smaller training datasets, thus providing compelling empirical evidence for the potential future application of unconventional computing approaches in the biomedical sciences.

Project description:MotivationOntologies contain formal and structured information about a domain and are widely used in bioinformatics for annotation and integration of data. Several methods use ontologies to provide background knowledge in machine learning tasks, which is of particular importance in bioinformatics. These methods rely on a set of common primitives that are not readily available in a software library; a library providing these primitives would facilitate the use of current machine learning methods with ontologies and the development of novel methods for other ontology-based biomedical applications.ResultsWe developed mOWL, a Python library for machine learning with ontologies formalized in the Web Ontology Language (OWL). mOWL implements ontology embedding methods that map information contained in formal knowledge bases and ontologies into vector spaces while preserving some of the properties and relations in ontologies, as well as methods to use these embeddings for similarity computation, deductive inference and zero-shot learning. We demonstrate mOWL on the knowledge-based prediction of protein-protein interactions using the gene ontology and gene-disease associations using phenotype ontologies.Availability and implementationmOWL is freely available on https://github.com/bio-ontology-research-group/mowl and as a Python package in PyPi.Supplementary informationSupplementary data are available at Bioinformatics online.

Project description:Precision medicine research designed to reduce health disparities often involves studying multi-level datasets to understand how diseases manifest disproportionately in one group over another, and how scarce health care resources can be directed precisely to those most at risk for disease. In this article, we provide a structured tutorial for medical and public health researchers on the application of machine learning methods to conduct precision medicine research designed to reduce health disparities. We review key terms and concepts for understanding machine learning papers, including supervised and unsupervised learning, regularization, cross-validation, bagging, and boosting. Metrics are reviewed for evaluating machine learners and major families of learning approaches, including tree-based learning, deep learning, and ensemble learning. We highlight the advantages and disadvantages of different learning approaches, describe strategies for interpreting "black box" models, and demonstrate the application of common methods in an example dataset with open-source statistical code in R.

Project description:Dimebon (latrepirdine) was developed and used in Russia as an over-the-counter oral antihistamine for allergy treatment. In the early 1990s, Dimebon was characterized as a low-affinity NMDA receptor antagonist by Dr. Sergey Bachurin and his colleagues. An initial small-scale, open-label trial of Dimebon in 14 Alzheimer's disease (AD) patients demonstrated potential efficacy. Dimebon was then patented for the treatment of neurodegenerative disorders and licensed by Medivation. Extremely promising results were obtained in a double-blind, placebo-controlled, phase II AD trial in 183 patients; however, a phase II trial of Dimebon in 91 Huntington's disease patients was much less successful. Recently, a phase III AD trial of Dimebon in 598 patients failed to result in any significant improvement in primary or secondary outcomes. The failure of Dimebon may be in large part due to insufficient understanding of its mechanism of action. The NMDA receptor blocking activity of Dimebon is too weak to be physiologically relevant, while the proposed "novel mitochondrial mechanism of action" lacks credible scientific evidence or a molecular target. Independent studies indicate that the clinical effects of Dimebon most likely result from inhibition of histamine H? and serotonin 5-HT? receptors. Careful preclinical studies of novel potential therapies are needed to minimize chances of making similar costly mistakes in the future.

Project description:Since the emergence of the Phytophthora sojae infection, economic losses of 10-20 billion U.S. dollars have been annually reported. Studies have revealed that P. sojae works by releasing effect factors such as small RNA in the process of infecting soybeans, but research on the interaction mechanism between plants and fungi at the small RNA level remains vague and unclear. For this reason, studying the resistance mechanism of the hosts after P. sojae invades soybeans has critical theoretical and practical significance for increasing soybean yield. The present article is premised on the high-throughput data published by the National Center of Biotechnology Information (NCBI). We selected 732 sRNA sequences through big data analysis whose expression level increased sharply after soybean was infected by P. sojae and 36 sRNA sequences with massive expression levels newly generated after infection. This article analyzes the resistance mechanism of soybean to P. sojae from two aspects of plant's own passive stress and active resistance. This article analyzes the resistance mechanism of soybean to P. sojae from two aspects of plant's own passive stress and active resistance. These 768 sRNA sequences are targeted to soybean mRNA and P. sojae mRNA, and 2,979 and 1,683 targets are obtained, respectively. The PageRank algorithm was used to screen the core functional clusters, and 50 core nodes targeted to soybeans were obtained, which were analyzed for functional enrichment, and 12 KEGG_Pathway and 18 Go(BP) were obtained. The node targeted to P. sojae was subjected to functional enrichment analysis to obtain 11 KEGG_Pathway. The results show that there are multiple Go(BP) and KEGG_Pathway related to soybean growth and defense and reverse resistance of P. sojae. In addition, by comparing the small RNA prediction model of soybean resistance with Phytophthora pathogenicity constructed by the three machine learning methods of random forest, support vector machine, and XGBoost, about the accuracy, precision, recall rate, and F-measure, the results show that the three models have satisfied classification effect. Among the three models, XGBoost had an accuracy rate of 86.98% in the verification set.
