From conservation genetics to conservation genomics: a genome-wide assessment of blue whales (Balaenoptera musculus) in Australian feeding aggregations.

ABSTRACT: Genetic datasets of tens of markers have been superseded through next-generation sequencing technology with genome-wide datasets of thousands of markers. Genomic datasets improve our power to detect low population structure and identify adaptive divergence. The increased population-level knowledge can inform the conservation management of endangered species, such as the blue whale (Balaenoptera musculus). In Australia, there are two known feeding aggregations of the pygmy blue whale (B. m. brevicauda) which have shown no evidence of genetic structure based on a small dataset of 10 microsatellites and mtDNA. Here, we develop and implement a high-resolution dataset of 8294 genome-wide filtered single nucleotide polymorphisms, the first of its kind for blue whales. We use these data to assess whether the Australian feeding aggregations constitute one population and to test for the first time whether there is adaptive divergence between the feeding aggregations. We found no evidence of neutral population structure and negligible evidence of adaptive divergence. We propose that individuals likely travel widely between feeding areas and to breeding areas, which would require them to be adapted to a wide range of environmental conditions. This has important implications for their conservation as this blue whale population is likely vulnerable to a range of anthropogenic threats both off Australia and elsewhere.

Project description:Passive acoustic monitoring is an important tool for studying marine mammals. Ocean bottom seismometer networks provide data sets of opportunity for studying blue whales (Balaenoptera musculus) which vocalize extensively at seismic frequencies. We describe methods to localize calls and obtain tracks using the B call of northeast Pacific blue whale recorded by a large network of widely spaced ocean bottom seismometers off the coast of the Pacific Northwest. The first harmonic of the B call at ~15 Hz is detected using spectrogram cross-correlation. The seasonality of calls, inferred from a dataset of calls identified by an analyst, is used to estimate the probability that detections are true positives as a function of the strength of the detection. Because the spacing of seismometers reaches 70 km, faint detections with a significant probability of being false positives must be considered in multi-station localizations. Calls are located by maximizing a likelihood function which considers each strong detection in turn as the earliest arrival time and seeks to fit the times of detections that follow within a feasible time and distance window. An alternative procedure seeks solutions based on the detections that maximize their sum after weighting by detection strength and proximity. Both approaches lead to many spurious solutions that can mix detections from different B calls and include false detections including misidentified A calls. Tracks that are reliable can be obtained iteratively by assigning detections to localizations that are grouped in space and time, and requiring groups of at least 20 locations. Smooth paths are fit to tracks by including constraints that minimize changes in speed and direction while fitting the locations to their uncertainties or applying the double difference relocation method. The reliability of localizations for future experiments might be improved by increasing sampling rates and detecting harmonics of the B call.

Project description:The Omura's whale (Balaenoptera omurai) was described as a new species in 2003 and then soon after as an ancient lineage basal to a Bryde's/sei whale clade. Currently known only from whaling and stranding specimens primarily from the western Pacific and eastern Indian Oceans, there exist no confirmed field observations or ecological/behavioural data. Here we present, to our knowledge, the first genetically confirmed documentation of living Omura's whales including descriptions of basic ecology and behaviour from northwestern Madagascar. Species identification was confirmed through molecular phylogenetic analyses of biopsies collected from 18 adult animals. All individuals shared a single haplotype in a 402 bp sequence of mtDNA control region, suggesting low diversity and a potentially small population. Sightings of 44 groups indicated preference for shallow-water shelf habitat with sea surface temperature between 27.4°C and 30.2°C. Frequent observations were made of lunge feeding, possibly on zooplankton. Observations of four mothers with young calves, and recordings of a song-like vocalization probably indicate reproductive behaviour. Social organization consisted of loose aggregations of predominantly unassociated single individuals spatially and temporally clustered. Photographic recapture of a female re-sighted the following year with a young calf suggests site fidelity or a resident population. Our results demonstrate that the species is a tropical whale without segregation of feeding and breeding habitat, and is probably non-migratory; our data extend the range of this poorly studied whale into the western Indian Ocean. Exclusive range restriction to tropical waters is rare among baleen whale species, except for the various forms of Bryde's whales and Omura's whales. Thus, the discovery of a tractable population of Omura's whales in the tropics presents an opportunity for understanding the ecological factors driving potential convergence of life-history patterns with the distantly related Bryde's whales.
