Localization in semi-infinite herringbone waveguides.

ABSTRACT: The paper includes novel results for the scattering and localization of a time-harmonic flexural wave by a semi-infinite herringbone waveguide of rigid pins embedded within an elastic Kirchhoff plate. The analytical model takes into account the orientation and spacing of the constituent parts of the herringbone system, and incorporates dipole approximations for the case of closely spaced pins. Illustrative examples are provided, together with the predictive theoretical analysis of the localized waveforms.

Exact solution for the Poisson field in a semi-infinite strip.

Project description:The Poisson equation is associated with many physical processes. Yet exact analytic solutions for the two-dimensional Poisson field are scarce. Here we derive an analytic solution for the Poisson equation with constant forcing in a semi-infinite strip. We provide a method that can be used to solve the field in other intricate geometries. We show that the Poisson flux reveals an inverse square-root singularity at a tip of a slit, and identify a characteristic length scale in which a small perturbation, in a form of a new slit, is screened by the field. We suggest that this length scale expresses itself as a characteristic spacing between tips in real Poisson networks that grow in response to fluxes at tips.

The study of surface states in a semi-infinite crystal.

Project description:An infinite three dimensional (3D) crystal can be constructed by an infinite number of parallel 2D (hkl) crystal planes (CPs) coupled to each other. Based on lattice model Hamiltonian with the hopping between the nearest neighbor (1NN) CPs and all possible neighbor hoppings within each CP, we analytically prove that a (hkl) cut crystal will not accommodate any surface states if the original infinite crystal has the reflection symmetry which results in the forward transfer matrix F to be equal to the backward one B, named as F-B dynamical symmetry. We also study the effect of the longer range couplings among the nNN (n > 1) CPs and surface relaxation on our conclusion and find that the small perturbation from both factors has no effect on our conclusion based on the perturbation theory. Thus our model may have the potential for studying surface states in some cut crystals with low-index surfaces. Our result may be helpful to visually predict which cutting direction in some non-topological crystals is unfavorable to generate surface states.

Variational infinite heterogeneous mixture model for semi-supervised clustering of heart enhancers.

Project description:MotivationMammalian genomes can contain thousands of enhancers but only a subset are actively driving gene expression in a given cellular context. Integrated genomic datasets can be harnessed to predict active enhancers. One challenge in integration of large genomic datasets is the increasing heterogeneity: continuous, binary and discrete features may all be relevant. Coupled with the typically small numbers of training examples, semi-supervised approaches for heterogeneous data are needed; however, current enhancer prediction methods are not designed to handle heterogeneous data in the semi-supervised paradigm.ResultsWe implemented a Dirichlet Process Heterogeneous Mixture model that infers Gaussian, Bernoulli and Poisson distributions over features. We derived a novel variational inference algorithm to handle semi-supervised learning tasks where certain observations are forced to cluster together. We applied this model to enhancer candidates in mouse heart tissues based on heterogeneous features. We constrained a small number of known active enhancers to appear in the same cluster, and 47 additional regions clustered with them. Many of these are located near heart-specific genes. The model also predicted 1176 active promoters, suggesting that it can discover new enhancers and promoters.Availability and implementationWe created the 'dphmix' Python package: https://pypi.org/project/dphmix/.Supplementary informationSupplementary data are available at Bioinformatics online.

Attosecond coherent control of free-electron wave functions using semi-infinite light fields.

Project description:Light-electron interaction is the seminal ingredient in free-electron lasers and dynamical investigation of matter. Pushing the coherent control of electrons by light to the attosecond timescale and below would enable unprecedented applications in quantum circuits and exploration of electronic motions and nuclear phenomena. Here we demonstrate attosecond coherent manipulation of a free-electron wave function, and show that it can be pushed down to the zeptosecond regime. We make a relativistic single-electron wavepacket interact in free-space with a semi-infinite light field generated by two light pulses reflected from a mirror and delayed by fractions of the optical cycle. The amplitude and phase of the resulting electron-state coherent oscillations are mapped in energy-momentum space via momentum-resolved ultrafast electron spectroscopy. The experimental results are in full agreement with our analytical theory, which predicts access to the zeptosecond timescale by adopting semi-infinite X-ray pulses.

Boundary effect on the elastic field of a semi-infinite solid containing inhomogeneities.

Project description:The boundary effect of one inhomogeneity embedded in a semi-infinite solid at different depths has firstly been investigated using the fundamental solution for Mindlin's problem. Expanding the eigenstrain in a polynomial form and using the Eshelby's equivalent inclusion method, one can calculate the eigenstrain and thus obtain the elastic field. When the inhomogeneity is far from the boundary, the solution recovers Eshelby's solution. The method has been extended to a many-particle system in a semi-infinite solid, which is first demonstrated by the cases of two spheres. The comparison of the asymptotic form solution with the finite-element results shows the accuracy and capability of this method. The solution has been used to illustrate the boundary effects on its effective material behaviour of a semi-infinite simple cubic lattice particulate composite. The local field of a semi-infinite composite has been calculated at different volume fractions. A representative unit cell has been taken with different depths to the surface. The average stress and strain of the unit cell have been calculated under uniform loading conditions of normal or shear force on the surface, respectively. The effective elastic moduli of the unit cell not only depend on the material proportion, but also on its distance to the surface. The present model can be extended to other types of particle distribution and ellipsoidal particles.

Exact and efficient solution of the radiative transport equation for the semi-infinite medium.

Project description:An accurate and efficient solution of the radiative transport equation is proposed for modeling the propagation of photons in the three-dimensional anisotropically scattering half-space medium. The exact refractive index mismatched boundary condition is considered and arbitrary rotationally invariant scattering functions can be applied. The obtained equations are verified with Monte Carlo simulations in the steady-state, temporal frequency, and time domains resulting in an excellent agreement.

Stresses and Displacements in Functionally Graded Materials of Semi-Infinite Extent Induced by Rectangular Loadings.

Project description:This paper presents the stress and displacement fields in a functionally graded material (FGM) caused by a load. The FGM is a graded material of Si₃N₄-based ceramics and is assumed to be of semi-infinite extent. The load is a distributed loading over a rectangular area that is parallel to the external surface of the FGM and either on its external surface or within its interior space. The point-load analytical solutions or so-called Yue's solutions are used for the numerical integration over the distributed loaded area. The loaded area is discretized into 200 small equal-sized rectangular elements. The numerical integration is carried out with the regular Gaussian quadrature. Weak and strong singular integrations encountered when the field points are located on the loaded plane, are resolved with the classical methods in boundary element analysis. The numerical integration results have high accuracy.

Antibodies with infinite affinity.

Project description:Here we report an approach to the design and production of antibody/ligand pairs, to achieve functional affinity far greater than avidin/biotin. Using fundamental chemical principles, we have developed antibody/ligand pairs that retain the binding specificity of the antibody, but do not dissociate. Choosing a structurally characterized antibody/ligand pair as an example, we engineered complementary reactive groups in the antibody binding pocket and the ligand, so that they would be in close proximity in the antibody/ligand complex. Cross-reactions with other molecules in the medium are averted because of the low reactivity of these groups; however, in the antibody/ligand complex the effective local concentrations of the complementary reactive groups are very large, allowing a covalent reaction to link the two together. By eliminating the dissociation of the ligand from the antibody, we have made the affinity functionally infinite. This chemical manipulation of affinity is applicable to other biological binding pairs.

Simultaneous editing of GABA and glutathione at 7T using semi-LASER localization.

Project description:PURPOSE:To demonstrate simultaneous editing of the two most commonly edited and overlapping signals, ?-aminobutyric acid (GABA), and glutathione (GSH), with Hadamard encoding and reconstruction of MEGA-edited spectroscopy (HERMES) using sLASER localization at 7T. METHODS:Density matrix simulations of HERMES at 7T were carried out and compared with phantom experiments. Additional phantom experiments were performed to characterize the echo time (TE) -dependent modulation of GABA- and GSH-edited HERMES spectra at TE of 80-160 ms. In vivo experiments were performed in 10 healthy volunteers, comparing HERMES (11?min) to sequentially acquired MEGA-sLASER detection of GABA and GSH (2?×?11?min). RESULTS:Simulations of HERMES show GABA- and GSH-edited spectra with negligible levels of crosstalk, and give modest agreement with phantom spectra. The TE series of GABA- and GSH-edited HERMES spectra modulate as a result of T2 relaxation and coupling evolution, with GABA showing a stronger TE-dependence. In vivo HERMES experiments show well-edited GABA and GSH signals. Measured concentrations are not statistically different between HERMES and MEGA-sLASER for GABA (1. 051?±?0.254 i.u. and 1.053?±?0.248 i.u; P?>?0.985) or GSH (0.300?±?0.091 i.u. and 0.302?±?0.093 i.u; P?>?0.940). CONCLUSION:Simulated, phantom and in vivo measurements of HERMES show excellent segregation of GABA- and GSH-edited signals, and excellent agreement with separately acquired MEGA-sLASER data. HERMES allows two-fold acceleration of editing while maintaining spectral quality compared with sequentially acquired MEGA-sLASER measurements. Sparse Bayesian infinite factor models.

Project description:We focus on sparse modelling of high-dimensional covariance matrices using Bayesian latent factor models. We propose a multiplicative gamma process shrinkage prior on the factor loadings which allows introduction of infinitely many factors, with the loadings increasingly shrunk towards zero as the column index increases. We use our prior on a parameter-expanded loading matrix to avoid the order dependence typical in factor analysis models and develop an efficient Gibbs sampler that scales well as data dimensionality increases. The gain in efficiency is achieved by the joint conjugacy property of the proposed prior, which allows block updating of the loadings matrix. We propose an adaptive Gibbs sampler for automatically truncating the infinite loading matrix through selection of the number of important factors. Theoretical results are provided on the support of the prior and truncation approximation bounds. A fast algorithm is proposed to produce approximate Bayes estimates. Latent factor regression methods are developed for prediction and variable selection in applications with high-dimensional correlated predictors. Operating characteristics are assessed through simulation studies, and the approach is applied to predict survival times from gene expression data.
