Characteristics determining host suitability for a generalist parasite.

ABSTRACT: Host quality is critical for parasites. The common cuckoo Cuculus canorus is a generalist avian brood parasite, but individual females show strong preference for a specific host species. Here, we use three extensive datasets to investigate different host characteristics determining cuckoo host selection at the species level: (i) 1871 population-specific parasitism rates collected across Europe; (ii) 14?K cases of parasitism in the United Kingdom; and (iii) 16?K cases of parasitism in Germany, with data collected during the period 1735-2013. We find highly consistent effects of the different host species traits across our three datasets: the cuckoo prefers passerine host species of intermediate size that breed in grass- or shrubland and that feed their nestlings with insects, and avoids species that nest in cavities. Based on these results, we construct a novel host suitability index for all passerine species breeding in Europe, and show that host species known to have a corresponding cuckoo host race (gens) rank among the most suitable hosts in Europe. The distribution of our suitability index shows that host species cannot be classified as suitable or not but rather range within a continuum of suitability.

Project description:BackgroundOrobanchaceae is the only plant family with members representing the full range of parasitic lifestyles plus a free-living lineage sister to all parasitic lineages, Lindenbergia. A generalist member of this family, and an important parasitic plant model, Triphysaria versicolor regularly feeds upon a wide range of host plants. Here, we compare de novo assembled transcriptomes generated from laser micro-dissected tissues at the host-parasite interface to uncover details of the largely uncharacterized interaction between parasitic plants and their hosts.ResultsThe interaction of Triphysaria with the distantly related hosts Zea mays and Medicago truncatula reveals dramatic host-specific gene expression patterns. Relative to above ground tissues, gene families are disproportionally represented at the interface including enrichment for transcription factors and genes of unknown function. Quantitative Real-Time PCR of a T. versicolor ?-expansin shows strong differential (120x) upregulation in response to the monocot host Z. mays; a result that is concordant with our read count estimates. Pathogenesis-related proteins, other cell wall modifying enzymes, and orthologs of genes with unknown function (annotated as such in sequenced plant genomes) are among the parasite genes highly expressed by T. versicolor at the parasite-host interface.ConclusionsLaser capture microdissection makes it possible to sample the small region of cells at the epicenter of parasite host interactions. The results of our analysis suggest that T. versicolor's generalist strategy involves a reliance on overlapping but distinct gene sets, depending upon the host plant it is parasitizing. The massive upregulation of a T. versicolor ?-expansin is suggestive of a mechanism for parasite success on grass hosts. In this preliminary study of the interface transcriptomes, we have shown that T. versicolor, and the Orobanchaceae in general, provide excellent opportunities for the characterization of plant genes with unknown functions.

Project description:Microarray technology has enabled the measurement of comprehensive transcriptomic information. However, each data entry may reflect trivial individual differences among samples and also contain technical noise. Therefore, the certainty of each observed difference should be confirmed at earlier steps of the analyses, and statistical tests are frequently used for this purpose. Since a microarray measures a huge number of genes and the results are processed simultaneously, concerns regarding problems of multiplicity have been raised to the tests. To deal with these problems, several methodologies have been proposed, making the tests very conservative. Indeed, arbitrary tuning of the test threshold has also been introduced to relax the test conditions. However, the appropriateness of the multiplicity problems as well as the compensation methods has not been confirmed. The appropriateness of the compensation methods was checked by means of coincidence of the premises of the methodologies with the observed characteristics found in real data of two typical platforms of microarray analysis. Normality was observed in within-group data variations, supporting applications of parametric tests. However, genes displayed their own tendencies in the magnitude of variations, and the distributions of P-values were rather complex and varied; these characteristics are inconsistent with the premises of the compensation methodologies. Additionally, the appropriateness of the proposed multiplicities is reconsidered. When we observed differences in the transcriptome, the family-wise error rate should not be considered, since analyses at higher levels would not be influenced by a few false positives among the huge numbers of true information. Likely, concerns for a false discovery rate are not suitable for the point null hypotheses on expression levels, since the rate of true null hypotheses should be rare in contradiction to the premise of the methodology. Although compensation methods have been recommended to deal with the problem of multiplicity, the compensations are actually inappropriate for many of the applications of transcriptome analyses. Compensations are not only unnecessary, but will increase the occurrence of false negative errors, and arbitrary adjustment of the threshold damages the objectivity of the tests. Project description:We studied the phylogeography and historical demography of the most generalist digenean from cetaceans, Pholeter gastrophilus, exploring the effects of isolation by distance, ecological barriers and hosts' dispersal ability on the population structure of this parasite. The ITS2 rDNA, and the mitochondrial COI and ND1 from 68 individual parasites were analysed. Worms were collected from seven oceanic and coastal cetacean species from the south western Atlantic (SWA), central eastern Atlantic, north eastern Atlantic (NEA), and Mediterranean Sea. Pholeter gastrophilus was considered a single lineage because reciprocal monophyly was not detected in the ML cladogram of all individuals, and sequence variability was <1% for mtDNA and 0% for ITS2. These results rule out a recent suggestion that P. gastrophilus would actually be a cryptic-species complex. The genetic cohesion of P. gastrophilus could rely on the extensive exploitation of wide-ranging and highly mobile cetaceans, with a putative secondary role, if any, of intermediate hosts. Unique haplotypes were detected in SWA and NEA, and an AMOVA revealed significant population structure associated to the genetic variation in these regions. The Equator possibly acts as a significant geographical barrier for cetacean movements, possibly limiting gene flow between northern and southern populations of P. gastrophilus. A partial Mantel tests revealed that the significant isolation of NEA populations resulted from geographic clustering. Apparently, the limited mobility of cetaceans used by P. gastrophilus as definitive hosts in this region, coupled with oceanographic barriers and a patchy distribution of potential intermediate hosts could contribute to significant ecological isolation of P. gastrophilus in NEA. Rather unexpectedly, no genetic differentiation was found in the Mediterranean samples of this parasite. Historical demographic analyses suggested a recent population expansion of P. gastrophilus in the Atlantic Ocean, perhaps linked to initial association and subsequent spreading in cetaceans.
