This paper presents a dataset of spatial data, angles of repose and bulk densities collected from 108 bulk material heaps. The investigated materials were lignite, wood chips, limestone, blast furnace coke, fresh and dried corn grains, milk powder as well as bituminous coal. Sample sizes range from 16 liters to approximately 220 liters, and each measurement was repeated four times to allow for variance assessment. Project description:Landmarking of 3D facial surface scans is an important analysis step in medical and biological applications, such as genome-wide association studies (GWAS). Manual landmarking is often employed with considerable cost and rater dependent variability. Landmarking automatically with minimal training is therefore desirable. We apply statistical ensemble methods to improve automated landmarking of 3D facial surface scans. Base landmarking algorithms using features derived from 3D surface scans are combined using either bagging or stacking. A focus is on low training complexity of maximal 40 training samples with template based landmarking algorithms that have proved successful in such applications. Additionally, we use correlations between landmark coordinates by introducing a search strategy guided by principal components (PCs) of training landmarks. We found that bagging has no useful impact, while stacking strongly improves accuracy to an average error of 1.7 mm across all 21 landmarks in this study, a 22% improvement as compared to a previous, comparable algorithm. Heritability estimates in twin pairs also show improvements when using facial distances from landmarks. Ensemble methods allow improvement of automatic, accurate landmarking of 3D facial images with minimal training which is advantageous in large cohort studies for GWAS and when landmarking needs change or data quality varies.

Project description:Three dimensional inkjet printing of multiple materials for electronics applications are challenging due to the limited material availability, inconsistencies in layer thickness between dissimilar materials and the need to expose the printed tracks of metal nanoparticles to temperature above 100 °C for sintering. It is envisaged that instead of printing a dielectric and a conductive material on the same plane, by printing conductive tracks on an angled dielectric surface, the required number of silver layers and consequently, the exposure of the polymer to high temperature and the build time of the component can be significantly reduced. Conductive tracks printed with a fixed print height (FH) showed significantly better resolution for all angles than the fixed slope (FS) sample where the print height varied to maintain the slope length. The electrical resistance of the tracks remained under 10Ω up to 60° for FH; whereas for the FS samples, the resistance remained under 10Ω for samples up to 45°. Thus by fixing the print height to 4 mm, precise tracks with low resistance can be printed at substrate angles up to 60°. By adopting this approach, the build height "Z" can be quickly attained with less exposure of the polymer to high temperature.

Project description:We study the relationship between vocabulary size and text length in a corpus of 75 literary works in English, authored by six writers, distinguishing between the contributions of three grammatical classes (or 'tags,' namely, nouns, verbs and others), and analyse the progressive appearance of new words of each tag along each individual text. We find that, as prescribed by Heaps' Law, vocabulary sizes and text lengths follow a well-defined power-law relation. Meanwhile, the appearance of new words in each text does not obey a power law, and is on the whole well described by the average of random shufflings of the text. Deviations from this average, however, are statistically significant and show systematic trends across the corpus. Specifically, we find that the appearance of new words along each text is predominantly retarded with respect to the average of random shufflings. Moreover, different tags add systematically distinct contributions to this tendency, with verbs and others being respectively more and less retarded than the mean trend, and nouns following instead the overall mean. These statistical systematicities are likely to point to the existence of linguistically relevant information stored in the different variants of Heaps' Law, a feature that is still in need of extensive assessment.

Project description:We describe an experimental method of three-dimensional (3D) structure determination that exploits the increasing ease of high-throughput mutational scans. Inspired by the success of using natural, evolutionary sequence covariation to compute protein and RNA folds, we explored whether 'laboratory', synthetic sequence variation might also yield 3D structures. We analyzed five large-scale mutational scans and discovered that the pairs of residues with the largest positive epistasis in the experiments are sufficient to determine the 3D fold. We show that the strongest epistatic pairings from genetic screens of three proteins, a ribozyme and a protein interaction reveal 3D contacts within and between macromolecules. Using these experimental epistatic pairs, we compute ab initio folds for a GB1 domain (within 1.8 Å of the crystal structure) and a WW domain (2.1 Å). We propose strategies that reduce the number of mutants needed for contact prediction, suggesting that genomics-based techniques can efficiently predict 3D structure.

Project description:Two-dimensional (2D) growth-induced 3D shaping enables shape-morphing materials for diverse applications. However, quantitative design of 2D growth for arbitrary 3D shapes remains challenging. Here we show a 2D material programming approach for 3D shaping, which prints hydrogel sheets encoded with spatially controlled in-plane growth (contraction) and transforms them to programmed 3D structures. We design 2D growth for target 3D shapes via conformal flattening. We introduce the concept of cone singularities to increase the accessible space of 3D shapes. For active shape selection, we encode shape-guiding modules in growth that direct shape morphing toward target shapes among isometric configurations. Our flexible 2D printing process enables the formation of multimaterial 3D structures. We demonstrate the ability to create 3D structures with a variety of morphologies, including automobiles, batoid fish, and real human face.

Project description:Metals and polymers are dissimilar materials in terms of their physicochemical properties, but complementary in terms of functionality. As a result, metal-organic structures can introduce a wealth of novel applications in small-scale robotics. However, current fabrication techniques are unable to process three-dimensional metallic and polymeric components. Here, we show that hybrid microstructures can be interlocked by combining 3D lithography, mold casting, and electrodeposition. Our method can be used to achieve complex multi-material microdevices with unprecedented resolution and topological complexity. We show that metallic components can be combined with structures made of different classes of polymers. Properties of both metals and polymers can be exploited in parallel, resulting in structures with high magnetic responsiveness, elevated drug loading capacity, on-demand shape transformation, and elastic behavior. We showcase the advantages of our approach by demonstrating new microrobotic locomotion modes and controlled agglomeration of swarms.

Project description:Anatomical segmentation of brain scans is highly relevant for diagnostics and neuroradiology research. Conventionally, segmentation is performed on T 1-weighted MRI scans, due to the strong soft-tissue contrast. In this work, we report on a comparative study of automated, learning-based brain segmentation on various other contrasts of MRI and also computed tomography (CT) scans and investigate the anatomical soft-tissue information contained in these imaging modalities. A large database of in total 853 MRI/CT brain scans enables us to train convolutional neural networks (CNNs) for segmentation. We benchmark the CNN performance on four different imaging modalities and 27 anatomical substructures. For each modality we train a separate CNN based on a common architecture. We find average Dice scores of 86.7 ± 4.1% (T 1-weighted MRI), 81.9 ± 6.7% (fluid-attenuated inversion recovery MRI), 80.8 ± 6.6% (diffusion-weighted MRI) and 80.7 ± 8.2% (CT), respectively. The performance is assessed relative to labels obtained using the widely-adopted FreeSurfer software package. The segmentation pipeline uses dropout sampling to identify corrupted input scans or low-quality segmentations. Full segmentation of 3D volumes with more than 2 million voxels requires <1s of processing time on a graphical processing unit.

Project description:Recent studies have highlighted the importance of an accurate individual head model for reliably using high-density electroencephalography (hdEEG) as a brain imaging technique. Correct identification of sensor positions is fundamental for accurately estimating neural activity from hdEEG recordings. We previously introduced a method of automated localization and labelling of hdEEG sensors using an infrared colour-enhanced 3D scanner. Here, we describe an extension of this method, the spatial positioning toolbox for head markers using 3D scans (SPOT3D), which integrates a graphical user interface (GUI). This enables the correction of imprecisions in EEG sensor positioning and the inclusion of additional head markers. The toolbox was validated using 3D scan data collected in four participants wearing a 256-channel hdEEG cap. We quantified the misalignment between the 3D scan and the head shape, and errors in EEG sensor locations. We assessed these parameters after using the automated approach and after manually adjusting its results by means of the GUI. The GUI overcomes the main limitations of the automated method, yielding enhanced precision and reliability of head marker positioning.

Project description:Objective:To demonstrate and test the validity of a novel deep-learning-based system for the automated detection of pulmonary nodules. Materials and Methods:The proposed system uses 2 3D deep learning models, 1 for each of the essential tasks of computer-aided nodule detection: candidate generation and false positive reduction. A total of 888 scans from the LIDC-IDRI dataset were used for training and evaluation. Results:Results for candidate generation on the test data indicated a detection rate of 94.77% with 30.39 false positives per scan, while the test results for false positive reduction exhibited a sensitivity of 94.21% with 1.789 false positives per scan. The overall system detection rate on the test data was 89.29% with 1.789 false positives per scan. Discussion:An extensive and rigorous validation was conducted to assess the performance of the proposed system. The system demonstrated a novel combination of 3D deep neural network architectures and demonstrates the use of deep learning for both candidate generation and false positive reduction to be evaluated with a substantial test dataset. The results strongly support the ability of deep learning pulmonary nodule detection systems to generalize to unseen data. The source code and trained model weights have been made available. Conclusion:A novel deep-neural-network-based pulmonary nodule detection system is demonstrated and validated. The results provide comparison of the proposed deep-learning-based system over other similar systems based on performance.

Project description:The structural proteins of the extracellular matrix (ECM) form fibers with finely tuned mechanical properties matched to the time scales of cell traction forces. Several proteins such as fibronectin (Fn) and fibrin undergo molecular conformational changes that extend the proteins and are believed to be a major contributor to the extensibility of bulk fibers. The dynamics of these conformational changes have been thoroughly explored since the advent of single molecule force spectroscopy and molecular dynamics simulations but remarkably, these data have not been rigorously applied to the understanding of the time dependent mechanics of bulk ECM fibers. Using measurements of protein density within fibers, we have examined the influence of dynamic molecular conformational changes and the intermolecular arrangement of Fn within fibers on the bulk mechanical properties of Fn fibers. Fibers were simulated as molecular strands with architectures that promote either equal or disparate molecular loading under conditions of constant extension rate. Measurements of protein concentration within micron scale fibers using deep ultraviolet transmission microscopy allowed the simulations to be scaled appropriately for comparison to in vitro measurements of fiber mechanics as well as providing estimates of fiber porosity and water content, suggesting Fn fibers are approximately 75% solute. Comparing the properties predicted by single molecule measurements to in vitro measurements of Fn fibers showed that domain unfolding is sufficient to predict the high extensibility and nonlinear stiffness of Fn fibers with surprising accuracy, with disparately loaded fibers providing the best fit to experiment. This work shows the promise of this microstructural modeling approach for understanding Fn fiber properties, which is generally applicable to other ECM fibers, and could be further expanded to tissue scale by incorporating these simulated fibers into three dimensional network models.
