On the exact continuous mapping of fermions.

ABSTRACT: We derive a rigorous, quantum mechanical map of fermionic creation and annihilation operators to continuous Cartesian variables that exactly reproduces the matrix structure of the many-fermion problem. We show how our scheme can be used to map a general many-fermion Hamiltonian and then consider two specific models that encode the fundamental physics of many fermionic systems, the Anderson impurity and Hubbard models. We use these models to demonstrate how efficient mappings of these Hamiltonians can be constructed using a judicious choice of index ordering of the fermions. This development provides an alternative exact route to calculate the static and dynamical properties of fermionic systems and sets the stage to exploit the quantum-classical and semiclassical hierarchies to systematically derive methods offering a range of accuracies, thus enabling the study of problems where the fermionic degrees of freedom are coupled to complex anharmonic nuclear motion and spins which lie beyond the reach of most currently available methods.

Project description:BackgroundSolutions to stochastic Boolean models are usually estimated by Monte Carlo simulations, but as the state space of these models can be enormous, there is an inherent uncertainty about the accuracy of Monte Carlo estimates and whether simulations have reached all attractors. Moreover, these models have timescale parameters (transition rates) that the probability values of stationary solutions depend on in complex ways, raising the necessity of parameter sensitivity analysis. We address these two issues by an exact calculation method for this class of models.ResultsWe show that the stationary probability values of the attractors of stochastic (asynchronous) continuous time Boolean models can be exactly calculated. The calculation does not require Monte Carlo simulations, instead it uses graph theoretical and matrix calculation methods previously applied in the context of chemical kinetics. In this version of the asynchronous updating framework the states of a logical model define a continuous time Markov chain and for a given initial condition the stationary solution is fully defined by the right and left nullspace of the master equation's kinetic matrix. We use topological sorting of the state transition graph and the dependencies between the nullspaces and the kinetic matrix to derive the stationary solution without simulations. We apply this calculation to several published Boolean models to analyze the under-explored question of the effect of transition rates on the stationary solutions and show they can be sensitive to parameter changes. The analysis distinguishes processes robust or, alternatively, sensitive to parameter values, providing both methodological and biological insights.ConclusionUp to an intermediate size (the biggest model analyzed is 23 nodes) stochastic Boolean models can be efficiently solved by an exact matrix method, without using Monte Carlo simulations. Sensitivity analysis with respect to the model's timescale parameters often reveals a small subset of all parameters that primarily determine the stationary probability of attractor states.

Project description:The ability to quantify spatial patterns and detect change in terrestrial vegetation across large landscapes depends on linking ground-based measurements of vegetation to remotely sensed data. Unlike non-overlapping categorical vegetation types (i.e., typical vegetation and land cover maps), species-level gradients of foliar cover are consistent with the ecological theories of individualistic response of species and niche space. We collected foliar cover data for vascular plant, bryophyte, and lichen species and 17 environmental variables in the Arctic Coastal Plain and Brooks Foothills of Alaska from 2012 to 2017. We integrated these data into a standardized database with 13 additional vegetation survey and monitoring data sets in northern Alaska collected from 1998 to 2017. To map the patterns of foliar cover for six dominant and widespread vascular plant species in arctic Alaska, we statistically associated ground-based measurements of species distribution and abundance to environmental and multi-season spectral covariates using a Bayesian statistical learning approach. For five of the six modeled species, our models predicted 36% to 65% of the observed species-level variation in foliar cover. Overall, our continuous foliar cover maps predicted more of the observed spatial heterogeneity in species distribution and abundance than an existing categorical vegetation map. Mapping continuous foliar cover at the species level also revealed ecological patterns obscured by aggregation in existing plant functional type approaches. Species-level analysis of vegetation patterns enables quantifying and monitoring landscape-level changes in species, vegetation communities, and wildlife habitat independently of subjective categorical vegetation types and facilitates integrating spatial patterns across multiple ecological scales. The novel species-level foliar cover mapping approach described here provides spatial information about the functional role of plant species in vegetation communities and wildlife habitat that are not available in categorical vegetation maps or quantitative maps of broadly defined vegetation aggregates.
