Hyperbolic geometry of the olfactory space.

ABSTRACT: In the natural environment, the sense of smell, or olfaction, serves to detect toxins and judge nutritional content by taking advantage of the associations between compounds as they are created in biochemical reactions. This suggests that the nervous system can classify odors based on statistics of their co-occurrence within natural mixtures rather than from the chemical structures of the ligands themselves. We show that this statistical perspective makes it possible to map odors to points in a hyperbolic space. Hyperbolic coordinates have a long but often underappreciated history of relevance to biology. For example, these coordinates approximate the distance between species computed along dendrograms and, more generally, between points within hierarchical tree-like networks. We find that both natural odors and human perceptual descriptions of smells can be described using a three-dimensional hyperbolic space. This match in geometries can avoid distortions that would otherwise arise when mapping odors to perception.

Quantum simulation of hyperbolic space with circuit quantum electrodynamics: From graphs to geometry.

Project description:We show how quantum many-body systems on hyperbolic lattices with nearest-neighbor hopping and local interactions can be mapped onto quantum field theories in continuous negatively curved space. The underlying lattices have recently been realized experimentally with superconducting resonators and therefore allow for a table-top quantum simulation of quantum physics in curved background. Our mapping provides a computational tool to determine observables of the discrete system even for large lattices, where exact diagonalization fails. As an application and proof of principle we quantitatively reproduce the ground state energy, spectral gap, and correlation functions of the noninteracting lattice system by means of analytic formulas on the Poincaré disk, and show how conformal symmetry emerges for large lattices. This sets the stage for studying interactions and disorder on hyperbolic graphs in the future. Importantly, our analysis reveals that even relatively small discrete hyperbolic lattices emulate the continuous geometry of negatively curved space, and thus can be used to experimentally resolve fundamental open problems at the interface of interacting many-body systems, quantum field theory in curved space, and quantum gravity.

Hyperbolic geometry of gene expression.

Project description:Patterns of gene expressions play a key role in determining cell state. Although correlations in gene expressions have been well documented, most of the current methods treat them as independent variables. One way to take into account gene correlations is to find a low-dimensional curved geometry that describes variation in the data. Here we develop such a method and find that gene expression across multiple cell types exhibits a low-dimensional hyperbolic structure. When more genes are taken into account, hyperbolic effects become stronger but representation remains low dimensional. The size of the hyperbolic map, which indicates the hierarchical depth of the data, was the largest for human cells, the smallest for mouse embryonic cells, and intermediate in differentiated cells from different mouse organs. We also describe how hyperbolic metric can be incorporated into the t-SNE method to improve visualizations compared with leading methods.

The hyperbolic geometry of financial networks.

Project description:Based on data from the European banking stress tests of 2014, 2016 and the transparency exercise of 2018 we construct networks of European banks and demonstrate that the latent geometry of these financial networks can be well-represented by geometry of negative curvature, i.e., by hyperbolic geometry. Using two different hyperbolic embedding methods, hydra+ and Mercator, this allows us to connect the network structure to the popularity-vs-similarity model of Papdopoulos et al., which is based on the Poincaré disc model of hyperbolic geometry. We show that the latent dimensions of 'popularity' and 'similarity' in this model are strongly associated to systemic importance and to geographic subdivisions of the banking system, independent of the embedding method that is used. In a longitudinal analysis over the time span from 2014 to 2018 we find that the systemic importance of individual banks has remained rather stable, while the peripheral community structure exhibits more (but still moderate) variability. Based on our analysis we argue that embeddings into hyperbolic geometry can be used to monitor structural change in financial networks and are able to distinguish between changes in systemic relevance and other (peripheral) structural changes.

Large-Margin Classification in Hyperbolic Space.

Project description:Representing data in hyperbolic space can effectively capture latent hierarchical relationships. To enable accurate classification of points in hyperbolic space while respecting their hyperbolic geometry, we introduce hyperbolic SVM, a hyperbolic formulation of support vector machine classifiers, and describe its theoretical connection to the Euclidean counterpart. We also generalize Euclidean kernel SVM to hyperbolic space, allowing nonlinear hyperbolic decision boundaries and providing a geometric interpretation for a certain class of indefinite kernels. Hyperbolic SVM improves classification accuracy in simulation and in real-world problems involving complex networks and word embeddings. Our work enables end-to-end analyses based on the inherent hyperbolic geometry of the data without resorting to ill-fitting tools developed for Euclidean space.

Simulating hyperbolic space on a circuit board.

Project description:The Laplace operator encodes the behavior of physical systems at vastly different scales, describing heat flow, fluids, as well as electric, gravitational, and quantum fields. A key input for the Laplace equation is the curvature of space. Here we discuss and experimentally demonstrate that the spectral ordering of Laplacian eigenstates for hyperbolic (negatively curved) and flat two-dimensional spaces has a universally different structure. We use a lattice regularization of hyperbolic space in an electric-circuit network to measure the eigenstates of a 'hyperbolic drum', and in a time-resolved experiment we verify signal propagation along the curved geodesics. Our experiments showcase both a versatile platform to emulate hyperbolic lattices in tabletop experiments, and a set of methods to verify the effective hyperbolic metric in this and other platforms. The presented techniques can be utilized to explore novel aspects of both classical and quantum dynamics in negatively curved spaces, and to realise the emerging models of topological hyperbolic matter.

Navigability of temporal networks in hyperbolic space.

Project description:Information routing is one of the main tasks in many complex networks with a communication function. Maps produced by embedding the networks in hyperbolic space can assist this task enabling the implementation of efficient navigation strategies. However, only static maps have been considered so far, while navigation in more realistic situations, where the network structure may vary in time, remains largely unexplored. Here, we analyze the navigability of real networks by using greedy routing in hyperbolic space, where the nodes are subject to a stochastic activation-inactivation dynamics. We find that such dynamics enhances navigability with respect to the static case. Interestingly, there exists an optimal intermediate activation value, which ensures the best trade-off between the increase in the number of successful paths and a limited growth of their length. Contrary to expectations, the enhanced navigability is robust even when the most connected nodes inactivate with very high probability. Finally, our results indicate that some real networks are ultranavigable and remain highly navigable even if the network structure is extremely unsteady. These findings have important implications for the design and evaluation of efficient routing protocols that account for the temporal nature of real complex networks.

Orienteering in knowledge spaces: the hyperbolic geometry of Wikipedia Mathematics.

Project description:In this paper we show how the coupling of the notion of a network with directions with the adaptation of the four-point probe from materials testing gives rise to a natural geometry on such networks. This four-point probe geometry shares many of the properties of hyperbolic geometry wherein the network directions take the place of the sphere at infinity, enabling a navigation of the network in terms of pairs of directions: the geodesic through a pair of points is oriented from one direction to another direction, the pair of which are uniquely determined. We illustrate this in the interesting example of the pages of Wikipedia devoted to Mathematics, or "The MathWiki." The applicability of these ideas extends beyond Wikipedia to provide a natural framework for visual search and to prescribe a natural mode of navigation for any kind of "knowledge space" in which higher order concepts aggregate various instances of information. Other examples would include genre or author organization of cultural objects such as books, movies, documents or even merchandise in an online store.

Fidelity of hyperbolic space for Bayesian phylogenetic inference.

Project description:Bayesian inference for phylogenetics is a gold standard for computing distributions of phylogenies. However, Bayesian phylogenetics faces the challenging computational problem of moving throughout the high-dimensional space of trees. Fortunately, hyperbolic space offers a low dimensional representation of tree-like data. In this paper, we embed genomic sequences as points in hyperbolic space and perform hyperbolic Markov Chain Monte Carlo for Bayesian inference in this space. The posterior probability of an embedding is computed by decoding a neighbour-joining tree from the embedding locations of the sequences. We empirically demonstrate the fidelity of this method on eight data sets. We systematically investigated the effect of embedding dimension and hyperbolic curvature on the performance in these data sets. The sampled posterior distribution recovers the splits and branch lengths to a high degree over a range of curvatures and dimensions. We systematically investigated the effects of the embedding space's curvature and dimension on the Markov Chain's performance, demonstrating the suitability of hyperbolic space for phylogenetic inference.

Semi-supervised Hierarchical Drug Embedding in Hyperbolic Space.

Project description:Learning accurate drug representations is essential for tasks such as computational drug repositioning and prediction of drug side effects. A drug hierarchy is a valuable source that encodes knowledge of relations among drugs in a tree-like structure where drugs that act on the same organs, treat the same disease, or bind to the same biological target are grouped together. However, its utility in learning drug representations has not yet been explored, and currently described drug representations cannot place novel molecules in a drug hierarchy. Here, we develop a semi-supervised drug embedding that incorporates two sources of information: (1) underlying chemical grammar that is inferred from chemical structures of drugs and drug-like molecules (unsupervised) and (2) hierarchical relations that are encoded in an expert-crafted hierarchy of approved drugs (supervised). We use the Variational Auto-Encoder (VAE) framework to encode the chemical structures of molecules and use the drug-drug similarity information obtained from the hierarchy to induce the clustering of drugs in hyperbolic space. The hyperbolic space is amenable for encoding hierarchical relations. Both quantitative and qualitative results support that the learned drug embedding can accurately reproduce the chemical structure and recapitulate the hierarchical relations among drugs. Furthermore, our approach can infer the pharmacological properties of novel molecules by retrieving similar drugs from the embedding space. We demonstrate that our drug embedding can predict new uses and discover new side effects of existing drugs. We show that it significantly outperforms comparison methods in both tasks.

Hippocampal spatial representations exhibit a hyperbolic geometry that expands with experience.

Project description:Daily experience suggests that we perceive distances near us linearly. However, the actual geometry of spatial representation in the brain is unknown. Here we report that neurons in the CA1 region of rat hippocampus that mediate spatial perception represent space according to a non-linear hyperbolic geometry. This geometry uses an exponential scale and yields greater positional information than a linear scale. We found that the size of the representation matches the optimal predictions for the number of CA1 neurons. The representations also dynamically expanded proportional to the logarithm of time that the animal spent exploring the environment, in correspondence with the maximal mutual information that can be received. The dynamic changes tracked even small variations due to changes in the running speed of the animal. These results demonstrate how neural circuits achieve efficient representations using dynamic hyperbolic geometry.
