Project description:The development of efficient sampling protocols for the capture of environmental DNA (eDNA) could greatly help improve accuracy of occupancy monitoring for species that are difficult to detect. However, the process of developing a protocol in situ is complicated for rare species by the fact that animal locations are often unknown. We tested sampling designs in lake and stream systems to determine the most effective eDNA sampling protocols for two rare species: the Sierra Nevada yellow-legged frog (Rana sierrae) and the foothill yellow-legged frog (Rana boylii). We varied water volume, spatial sampling, and seasonal timing in lakes and streams; in lakes we also tested multiple filter types. We found that filtering 2 L versus 1 L increased the odds of detection in streams 5.42X (95% CI: 3.2-9.19X) in our protocol, from a probability of 0.51-0.85 per technical replicate. Lake sample volumes were limited by filter clogging, and we found no effect of volume or filter type. Sampling later in the season increased the odds of detection in streams by 1.96X for every 30 days (95% CI: 1.3-2.97X) but there was no effect for lakes. Spatial autocorrelation of the quantity of yellow-legged frog eDNA captured in streams ceased between 100 and 200 m, indicating that sampling at close intervals is important.

Project description:The foundation for any ecological study and for the effective management of biodiversity in natural systems requires knowing what species are present in an ecosystem. We assessed fish communities in a stream using two methods, depletion-based electrofishing and environmental DNA metabarcoding (eDNA) from water samples, to test the hypothesis that eDNA provides an alternative means of determining species richness and species identities for a natural ecosystem. In a northern Indiana stream, electrofishing yielded a direct estimate of 12 species and a mean estimated richness (Chao II estimator) of 16.6 species with a 95% confidence interval from 12.8 to 42.2. eDNA sampling detected an additional four species, congruent with the mean Chao II estimate from electrofishing. This increased detection rate for fish species between methods suggests that eDNA sampling can enhance estimation of fish fauna in flowing waters while having minimal sampling impacts on fish and their habitat. Modern genetic approaches therefore have the potential to transform our ability to build a more complete list of species for ecological investigations and inform management of aquatic ecosystems.

Project description:Microplastics in aquatic environments provide novel habitats for surface-colonizing microorganisms. Given the continuing debate on whether substrate-specific properties or environmental factors prevail in shaping biofilm assemblages on microplastics, we examined the influence of substrate vs. spatial factors in the development of bacterial assemblages on polyethylene (PE), polystyrene (PS), wood, and seston and in the free-living fraction. Further, the selective colonization of microplastics by potential pathogens was investigated because among the bacterial species found in microplastic-associated biofilms are potentially pathogenic Vibrio spp. Due to their persistence and great dispersal potential, microplastics could act as vectors for these potential pathogens and for biofilm assemblages in general. Incubation experiments with these substrates were conducted for 7 days during a summer cruise along the eastern Baltic Sea coastline in waters covering a salinity gradient of 4.5-9 PSU. Bacterial assemblages were analyzed using 16S rRNA-gene amplicon sequencing, distance-based redundancy analyses, and the linear discriminant analysis effect size method to identify taxa that were significantly more abundant on the plastics. The results showed that the sample type was the most important factor structuring bacterial assemblages overall. Surface properties were less significant in differentiating attached biofilms on PE, PS, and wood; instead, environmental factors, mainly salinity, prevailed. A potential role for inorganic-nutrient limitations in surface-specific attachment was identified as well. Alphaproteobacteria (Sphingomonadaceae, Devosiaceae, and Rhodobacteraceae) and Gammaproteobacteria (Alteromonadaceae and Pseudomonas) were distinctive for the PE- and PS-associated biofilms. Vibrio was more abundant on the PE and PS biofilms than on seston, but its abundances were highest on wood and positively correlated with salinity. These results corroborate earlier findings that microplastics constitute a habitat for biofilm-forming microorganisms distinct from seston, but less from wood. In contrast to earlier reports of low Vibrio numbers on microplastics, these results also suggest that vibrios are early colonizers of surfaces in general. Spatial as well as temporal dynamics should therefore be considered when assessing the potential of microplastics to serve as vectors for bacterial assemblages and putative pathogens, as these parameters are major drivers of biofilm diversity.

Project description:A variety of organisms can colonize microplastic surfaces through biofouling processes. Heterotrophic bacteria tend to be the focus of plastisphere research; however, the presence of epiplastic microalgae within the biofilm has been repeatedly documented. Despite the relevance of biofouling in determining the fate and effects of microplastics in aquatic systems, data about this process are still scarce, especially for freshwater ecosystems. Here, our goal was to evaluate the biomass development and species composition of biofilms on different plastic polymers and to investigate whether plastic substrates exert a strong enough selection to drive species sorting, overcoming other niche-defining factors. We added microplastic pellets of high-density polyethylene (HDPE), polyethylene terephthalate (PET), and a mix of the two polymers in 15 lentic mesocosms in five different locations of the Iberian Peninsula, and after one month, we evaluated species composition and biomass of microalgae developed on plastic surfaces. Our results, based on 45 samples, showed that colonization of plastic surfaces occurred in a range of lentic ecosystems covering a wide geographical gradient and different environmental conditions (e.g., nutrient concentration, conductivity, macrophyte coverage). We highlighted that total biomass differed based on the polymer considered, with higher biomass developed on PET substrate compared to HDPE. Microplastics supported the growth of a rich and diversified community of microalgae (242 species), with some cosmopolite species. However, we did not observe species-specificity in the colonization of the different plastic polymers. Local species pool and nutrient concentration rather than polymeric composition seemed to be the determinant factor defying the community diversity. Regardless of specific environmental conditions, we showed that many species could coexist on the surface of relatively small plastic items, highlighting how microplastics may have considerable carrying capacity, with possible consequences on the wider ecological context.

Project description:The assessment of species distribution is a first critical phase of biodiversity studies and is necessary to many disciplines such as biogeography, conservation biology and ecology. However, several species are difficult to detect, especially during particular time periods or developmental stages, potentially biasing study outcomes. Here we present a novel approach, based on the limited persistence of DNA in the environment, to detect the presence of a species in fresh water. We used specific primers that amplify short mitochondrial DNA sequences to track the presence of a frog (Rana catesbeiana) in controlled environments and natural wetlands. A multi-sampling approach allowed for species detection in all environments where it was present, even at low densities. The reliability of the results was demonstrated by the identification of amplified DNA fragments, using traditional sequencing and parallel pyrosequencing techniques. As the environment can retain the molecular imprint of inhabiting species, our approach allows the reliable detection of secretive organisms in wetlands without direct observation. Combined with massive sequencing and the development of DNA barcodes that enable species identification, this approach opens new perspectives for the assessment of current biodiversity from environmental samples.

Project description:Titanium and its alloys are routinely used as biomedical implants and are usually considered to be corrosion resistant under physiological conditions. However, during inflammation, chemical modifications of the peri-implant environment including acidification occur. In addition certain biomolecules including lipopolysaccharide (LPS), a component of Gram-negative bacterial cell walls and driver of inflammation have been shown to interact strongly with Ti and modify its corrosion resistance. Gram-negative microbes are abundant in biofilms which form on dental implants. The objective was to investigate the influence of LPS on the corrosion properties of relevant biomedical Ti substrates as a function of environmental acidity. Inductively coupled plasma mass spectrometry was used to quantify Ti dissolution following immersion testing in physiological saline for three common biomedical grades of Ti (ASTM Grade 2, Grade 4 and Grade 5). Complementary electrochemical tests including anodic and cathodic polarisation experiments and potentiostatic measurements were also conducted. All three Ti alloys were observed to behave similarly and ion release was sensitive to pH of the immersion solution. However, LPS significantly inhibited Ti release under the most acidic conditions (pH 2), which may develop in localized corrosion sites, but promoted dissolution at pH 4-7, which would be more commonly encountered physiologically. The observed pattern of sensitivity to environmental acidity of the effect of LPS on Ti corrosion has not previously been reported. LPS is found extensively on the surfaces of skin and mucosal penetrating Ti implants and the findings are therefore relevant when considering the chemical stability of Ti implant surfaces in vivo.

Project description:Land-use and climate change are two of the primary drivers of the current biodiversity crisis. However, we lack understanding of how single-species and multispecies associations are affected by interactions between multiple environmental stressors. We address this gap by examining how environmental degradation interacts with daily stochastic temperature variation to affect individual life history and population dynamics in a host-parasitoid trophic interaction, using the Indian meal moth, Plodia interpunctella, and its parasitoid wasp Venturia canescens. We carried out a single-generation individual life-history experiment and a multigeneration microcosm experiment during which individuals and microcosms were maintained at a mean temperature of 26°C that was either kept constant or varied stochastically, at four levels of host resource degradation, in the presence or absence of parasitoids. At the individual level, resource degradation increased juvenile development time and decreased adult body size in both species. Parasitoids were more sensitive to temperature variation than their hosts, with a shorter juvenile stage duration than in constant temperatures and a longer adult life span in moderately degraded environments. Resource degradation also altered the host's response to temperature variation, leading to a longer juvenile development time at high resource degradation. At the population level, moderate resource degradation amplified the effects of temperature variation on host and parasitoid populations compared with no or high resource degradation and parasitoid overall abundance was lower in fluctuating temperatures. Top-down regulation by the parasitoid and bottom-up regulation driven by resource degradation contributed to more than 50% of host and parasitoid population responses to temperature variation. Our results demonstrate that environmental degradation can strongly affect how species in a trophic interaction respond to short-term temperature fluctuations through direct and indirect trait-mediated effects. These effects are driven by species differences in sensitivity to environmental conditions and modulate top-down (parasitism) and bottom-up (resource) regulation. This study highlights the need to account for differences in the sensitivity of species' traits to environmental stressors to understand how interacting species will respond to simultaneous anthropogenic changes.

Project description:BackgroundHynobius hirosei is a lotic-breeding salamander endemic to Shikoku Island in western Japan. Significant allozymic and morphological differences have been found among the populations of this species; however, the degree and pattern of intraspecific variation have not been surveyed using a sufficient number of samples.MethodsFor the taxonomic revision of H. hirosei, we conducted genetic and morphological surveys using samples collected throughout the distribution. Phylogenetic analysis using the cytochrome b region of mitochondrial DNA and population structure analysis using single nucleotide polymorphisms were conducted to evaluate the population structure within the species and the degree of genetic differentiation. Subsequently, a morphological survey based on multivariate and univariate analyses was performed to assess the morphological variation.ResultsGenetic analyses revealed three genetic groups (Tsurugi, Central, and Nanyo) within H. hirosei, with the Nanyo group distributed allopatrically from the others, and the Tsurugi and Central groups distributed parapatrically with the formation of a hybrid zone between them. The Nanyo group was morphologically distinguishable from the remaining samples, including the topotype of H. hirosei, based on a smaller body size and several ratio values of characters to snout-vent length, longer axilla-groin distance, shorter tail length, shorter internarial distance, longer upper eyelid length, and larger medial tail width. These results support the notion that the Nanyo group is an undescribed species. However, the remaining genetically differentiated groups could not be divided in the present study. Herein, we described the Nanyo group as a new species.
