An inexpensive system for imaging the contents of multi-well plates.

ABSTRACT: An inexpensive system for automated imaging of the contents of 12-, 24- and 96-well plates has been built. The xyz stage is constructed from parts from a light-duty computer numerical control wood-carving/engraving machine, and the Arduino-based board was wired so that it can trigger still images or movies though a microscope-mounted digital camera. The translation stage provides reproducible three-dimensional movement of the sample over a volume of 160 mm in x, 100 mm in y and 40 mm in z. A Python script generates the G-code command file that scans the plate and collects a series of z-stacked images of each sample. A second Python script automates the calculation of images with a digitally enhanced depth of field. The imaging system is currently being used to facilitate screening for protein crystals, but it could be used to automate the imaging of many other types of samples in multi-well plates.

AMi: a GUI-based, open-source system for imaging samples in multi-well plates.

Project description:Described here are instructions for building and using an inexpensive automated microscope (AMi) that has been specifically designed for viewing and imaging the contents of multi-well plates. The X, Y, Z translation stage is controlled through dedicated software (AMiGUI) that is being made freely available. Movements are controlled by an Arduino-based board running grbl, and the graphical user interface and image acquisition are controlled via a Raspberry Pi microcomputer running Python. Images can be written to the Raspberry Pi or to a remote disk. Plates with multiple sample wells at each row/column position are supported, and a script file for automated z-stack depth-of-field enhancement is written along with the images. The graphical user interface and real-time imaging also make it easy to manually inspect and capture images of individual samples.

CultureLED: A 3D printer-based LED illumination cultivation system for multi-well culture plates.

Project description:Microalgae are a source of high value products such as pigments, lipids and carbohydrates. Microalgae cultivation techniques have evolved and improved, but a vast amount of research is still needed to achieve a better understanding of these microorganisms. Due to this, there is a growing need for affordable, flexible, and easy to control research systems and protocols. 3D printing revolutionized design and manufacturing as it became widely available to the mass market, allowing the creation of novel forms, enabling mass customization, and supporting low-volume, distributed production. The emergence of open-source designs combined with 3D printing applications have the potential to replace and outperform standard designs and methods. This protocol describes CultureLED, a well plated cell culture system that can be mounted on an orbital shaker or positioned on a shelf. It is an open hardware design, based on low-cost commercial off-the-shelf components. It was designed for optimized production cost, simplicity, low power consumption, design flexibility, and controllable light conditions. The CultureLED utilizes light-emitting diodes and it can be used for cultivation of small sized organisms or microorganisms with different light requirements and as such, has a wide range of applications.

Inexpensive Apparatus for High-Quality Imaging of Microbial Growth on Agar Plates.

Project description:The ability to capture images of results or processes is an important tool in the biologist's tool kit. In microbiology, capturing high-quality images of microbial growth on agar plates is difficult due to the reflective surface of the plates and limitations in common photography techniques. Equipment is available to overcome these challenges, but acquisition costs are high. We have developed and tested an inexpensive and efficient apparatus for high-quality imaging of microbial colonies. The imaging box, as we have named the apparatus, is designed to eliminate glare and reduce reflections on the surface of the plate while providing uniform, diffuse light from all sides. The imaging box was used to capture hundreds of images in research and teaching lab settings.

An automated do-it-yourself system for dynamic stem cell and organoid culture in standard multi-well plates.

Project description:We present a low-cost, do-it-yourself system for complex mammalian cell culture under dynamically changing medium formulations by integrating conventional multi-well tissue culture plates with simple microfluidic control and system automation. We demonstrate the generation of complex concentration profiles, enabling the investigation of sophisticated input-response relations. We further apply our automated cell-culturing platform to the dynamic stimulation of two widely employed stem-cell-based in vitro models for early mammalian development: the conversion of naive mouse embryonic stem cells into epiblast-like cells and mouse 3D gastruloids. Performing automated medium-switch experiments, we systematically investigate cell fate commitment along the developmental trajectory toward mouse epiblast fate and examine symmetry-breaking, germ layer formation, and cardiac differentiation in mouse 3D gastruloids as a function of time-varying Wnt pathway activation. With these proof-of-principle examples, we demonstrate a highly versatile and scalable tool that can be adapted to specific research questions, experimental demands, and model systems.

Comparison of Cell Arrays and Multi-Well Plates in Microscopy-Based Screening.

Project description:Multi-well plates and cell arrays enable microscopy-based screening assays in which many samples can be analysed in parallel. Each of the formats possesses its own strengths and weaknesses, but reference comparisons between these platforms and their application rationale is lacking. We aim to fill this gap by comparing two RNA interference (RNAi)-mediated fluorescence microscopy-based assays, namely epidermal growth factor (EGF) internalization and cell cycle progression, on both platforms. Quantitative analysis revealed that both platforms enabled the generation of data with the appearance of the expected phenotypes significantly distinct from the negative controls. The measurements of cell cycle progression were less variable in multi-well plates. The result can largely be attributed to higher cell numbers resulting in less data variability when dealing with the assay generating phenotypic cell subpopulations. The EGF internalization assay with a uniform phenotype over nearly the whole cell population performed better on cell arrays than in multi-well plates. The result was achieved by scoring five times less cells on cell arrays than in multi-well plates, indicating the efficiency of the cell array format. Our data indicate that the choice of the screening platform primarily depends on the type of the cellular assay to achieve a maximum data quality and screen efficiency.

Acoustofluidic multi-well plates for enrichment of micro/nano particles and cells.

Project description:Controllable enrichment of micro/nanoscale objects plays a significant role in many biomedical and biochemical applications, such as increasing the detection sensitivity of assays, or improving the structures of bio-engineered tissues. However, few techniques can perform concentrations of micro/nano objects in multi-well plates, a very common laboratory vessel. In this work, we develop an acoustofluidic multi-well plate, which adopts an array of simple, low-cost and commercially available ring-shaped piezoelectric transducers for rapid and robust enrichment of micro/nanoscale particles/cells in each well of the plate. The enrichment mechanism is validated and characterized through both numerical simulations and experiments. We observe that the ring-shaped piezoelectric transducer can generate circular standing flexural waves in the substrate of each well, and that the vibrations can induce acoustic streaming near the interface between the substrate and a fluid droplet placed within the well; this streaming can drive micro/nanoscale objects to the center of the droplet for enrichment. Moreover, the acoustofluidic multi-well plate can realize simultaneous and consistent enrichment of biological cells in each well of the plate. With merits such as simplicity, controllability, low cost, and excellent compatibility with other downstream analysis tools, the developed acoustofluidic multi-well plate could be a versatile tool for many applications such as micro/nano fabrication, self-assembly, biomedical/biochemical sensing, and tissue engineering.

Uniform electric field generation in circular multi-well culture plates using polymeric inserts.

Project description:Applying uniform electric field (EF) in vitro in the physiological range has been achieved in rectangular shaped microchannels. However, in a circular-shaped device, it is difficult to create uniform EF from two electric potentials due to different electrical resistances originated from the length difference between the diameter of the circle and the length of any parallel chord of the bottom circular chamber where cells are cultured. To address this challenge, we develop a three-dimensional (3D) computer-aided designed (CAD) polymeric insert to create uniform EF in circular shaped multi-well culture plates. A uniform EF with a coefficient of variation (CV) of 1.2% in the 6-well plate can be generated with an effective stimulation area percentage of 69.5%. In particular, NIH/3T3 mouse embryonic fibroblast cells are used to validate the performance of the 3D designed Poly(methyl methacrylate) (PMMA) inserts in a circular-shaped 6-well plate. The CAD based inserts can be easily scaled up (i.e., 100 mm dishes) to further increase effective stimulation area percentages, and also be implemented in commercially available cultureware for a wide variety of EF-related research such as EF-cell interaction and tissue regeneration studies.

Immersion Bioprinting of Tumor Organoids in Multi-Well Plates for Increasing Chemotherapy Screening Throughput.

Project description:The current drug development pipeline takes approximately fifteen years and $2.6 billion to get a new drug to market. Typically, drugs are tested on two-dimensional (2D) cell cultures and animal models to estimate their efficacy before reaching human trials. However, these models are often not representative of the human body. The 2D culture changes the morphology and physiology of cells, and animal models often have a vastly different anatomy and physiology than humans. The use of bioengineered human cell-based organoids may increase the probability of success during human trials by providing human-specific preclinical data. They could also be deployed for personalized medicine diagnostics to optimize therapies in diseases such as cancer. However, one limitation in employing organoids in drug screening has been the difficulty in creating large numbers of homogeneous organoids in form factors compatible with high-throughput screening (e.g., 96- and 384-well plates). Bioprinting can be used to scale up deposition of such organoids and tissue constructs. Unfortunately, it has been challenging to 3D print hydrogel bioinks into small-sized wells due to well-bioink interactions that can result in bioinks spreading out and wetting the well surface instead of maintaining a spherical form. Here, we demonstrate an immersion printing technique to bioprint tissue organoids in 96-well plates to increase the throughput of 3D drug screening. A hydrogel bioink comprised of hyaluronic acid and collagen is bioprinted into a viscous gelatin bath, which blocks the bioink from interacting with the well walls and provides support to maintain a spherical form. This method was validated using several cancerous cell lines, and then applied to patient-derived glioblastoma (GBM) and sarcoma biospecimens for drug screening.

Towards multi-order hard X-ray imaging with multilayer zone plates.

Project description:This article describes holographic imaging experiments using a hard X-ray multilayer zone plate (MZP) with an outermost zone width of 10 nm at a photon energy of 18 keV. An order-sorting aperture (OSA) is omitted and emulated during data analysis by a 'software OSA'. Scanning transmission X-ray microscopy usually carried out in the focal plane is generalized to the holographic regime. The MZP focus is characterized by a three-plane phase-retrieval algorithm to an FWHM of 10 nm.

Inexpensive robotic system for standard and fluorescent imaging of protein crystals.

Project description:Protein-crystallization imaging and classification is a labor-intensive process typically performed either by humans or by instruments that currently cost well over $100 000. This cost puts the use of crystallization-trial imaging outside the reach of most academic laboratories, and also start-up biotechnology firms, where resources are scarce. An imaging system has been designed and prototyped which automatically captures images from multi-well protein-crystallization experiments using both standard and fluorescent imaging techniques at a cost 28 times lower than current market rates. The machine uses a Panowin F1 3D printer as a base and controls it using G-code commands sent from a Python script running on a desktop computer. A graphical user interface (GUI) was developed to enable users to control the machine and facilitate image capture, classification and editing. A 488 nm laser diode and a 525 nm filter were incorporated to allow in situ fluorescent imaging of proteins trace-labeled with a fluorophore, Alexa Fluor 488. The instrument was primarily designed using a 3D printer and augmented using commercially available parts, and this publication aims to serve as a guide for comparable in-laboratory robotics projects.
