Areal data have been used to good effect in a wide range of sociological research. One of the most persistent problems associated with this type of data, however, is the need to combine data sets with incongruous boundaries. To help address this problem, we introduce a new method for identifying common geographies. Project description:How is online social media activity structured in the geographical space? Recent studies have shown that in spite of earlier visions about the "death of distance", physical proximity is still a major factor in social tie formation and maintenance in virtual social networks. Yet, it is unclear, what are the characteristics of the distance dependence in online social networks. In order to explore this issue the complete network of the former major Hungarian online social network is analyzed. We find that the distance dependence is weaker for the online social network ties than what was found earlier for phone communication networks. For a further analysis we introduced a coarser granularity: We identified the settlements with the nodes of a network and assigned two kinds of weights to the links between them. When the weights are proportional to the number of contacts we observed weakly formed, but spatially based modules resemble to the borders of macro-regions, the highest level of regional administration in the country. If the weights are defined relative to an uncorrelated null model, the next level of administrative regions, counties are reflected.

Project description:ObjectivesClinical note section identification helps locate relevant information and could be beneficial for downstream tasks such as named entity recognition. However, the traditional supervised methods suffer from transferability issues. This study proposes a new framework for using large language models (LLMs) for section identification to overcome the limitations.Materials and methodsWe framed section identification as question-answering and provided the section definitions in free-text. We evaluated multiple LLMs off-the-shelf without any training. We also fine-tune our LLMs to investigate how the size and the specificity of the fine-tuning dataset impacts model performance.ResultsGPT4 achieved the highest F1 score of 0.77. The best open-source model (Tulu2-70b) achieved 0.64 and is on par with GPT3.5 (ChatGPT). GPT4 is also found to obtain F1 scores greater than 0.9 for 9 out of the 27 (33%) section types and greater than 0.8 for 15 out of 27 (56%) section types. For our fine-tuned models, we found they plateaued with an increasing size of the general domain dataset. We also found that adding a reasonable amount of section identification examples is beneficial.DiscussionThese results indicate that GPT4 is nearly production-ready for section identification, and seemingly contains both knowledge of note structure and the ability to follow complex instructions, and the best current open-source LLM is catching up.ConclusionOur study shows that LLMs are promising for generalizable clinical note section identification. They have the potential to be further improved by adding section identification examples to the fine-tuning dataset.

Project description:Human engineering of the outdoors led to the development of the indoor niche, including home construction. However, it is unlikely that domicile construction mechanics are under direct selection for humans. Nonetheless, our preferences within indoor environments are, or once were, consequential to our fitness. The research of human homes does not usually consider human evolution, and, therefore, we are without previous predictions about indoor climate preference. We worked with citizen scientists to collect indoor climate data from homes (n = 37) across the USA. We then compared these data to recent global terrestrial climate data (0.5° grid cells, n = 67 420) using a climate dissimilarity index. We also compared some climate-related physiological parameters (e.g. thermoneutral zone (TNZ)) between humans and a selection of non-human primates. On average, our study homes were most similar in climate to the outdoor conditions of west central Kenya. We found that the indoor climates of our study homes largely matched the TNZ of humans and other primates. Overall, we identified the geographical distribution of the global outdoor climate that is most similar to the interiors of our study homes and summarized study home indoor climate preferences.

Project description:Proteins are considered major effectors of sperm function. However, the proteins expressed in pigeon sperm have not been explored. Here, we collected semen from meat and racing pigeons using the electroejaculation method and identified proteins in pigeon sperm using the proteomics approach. A total of 1,641 proteins were identified in the sperm of domesticated pigeons. Of which, 1,541 proteins were reliably quantified, and gene ontology (GO) and associated bioinformatics analyses indicated that annotated proteins were linked to the oxidation-reduction process, integral component membrane, and protein binding, etc. Among quantified proteins, 1,515 and 1,507 proteins were respectively presented in White King pigeons and racing pigeons, and 1,481 proteins were shared between these 2 types of pigeons, including axonemal dynein, solute carrier, cilia- and flagella-associated protein, outer dense fiber protein, etc. Proteins in our constructed protein-protein interaction (PPI) network are involved in oxidative phosphorylation, sperm axoneme assembly, cilium-dependent cell motility, axonemal dynein complex assembly, flagellated sperm motility, etc. In conclusion, this study characterized the sperm proteome of pigeons and provided a foundation for the subsequent research screening markers for fertility evaluation of pigeons.

Project description:The co-editor networks of academic journals are generally examined at the journal level. This paper investigates the geographies of the global co-editor network in oncology through the lens of cities. After using different network methods to analyze the global co-editor network, we found that the network can be characterized by a core-periphery structure. The dense core is occupied by many highly interconnected cities, whereas the periphery contains many cities maintaining loose connections with the core cities. The core shows an asymmetric dual sub-core structure. The greater sub-core is constituted by Northern American cities with New York, Washington DC, Boston, Houston, and Los Angeles in the center, whereas the smaller sub-core is formed by Asian cities and centered on Tokyo, Seoul, Osaka, Beijing, and Shanghai. The European core cities do not form a well-outlined sub-core but produce a ringlike shape around the Northern American core. This structure of the co-editor network is a consequence of the prestige effect still characterizing global science. Many European and Chinese journals tend to employ Northern American editors (US-based editors in the first place) to help increase the reputation of the journal. However, US-based journals are more interested in recruiting American editors from the top-ranked national cancer centers and universities rather than outside of the country.

Project description:The species-level identification of sterile and/or arthroconidium-forming filamentous fungi presumed to be basidiomycetes based upon morphological or physiological features alone is usually not possible due to the limited amount of hyphal differentiation. Therefore, a reliable molecular approach capable of the unambiguous identification of clinical isolates is needed. One hundred sixty-eight presumptive basidiomycetes were screened by sequence analysis of the internal transcribed spacer (ITS) and D1/D2 ribosomal DNA regions in an effort to obtain a species identification. Through the use of this approach, identification of a basidiomycetous fungus to the species level was obtained for 167/168 of the isolates. However, comparison of the BLAST results for each isolate for both regions revealed that only 28.6% (48/168) of the isolates had the same species identification by use of both the ITS and the D1/D2 regions, regardless of the percent identity. At the less stringent genus-only level, the identities for only 48.8% (82/168) of the isolates agreed for both regions. Investigation of the causes for this low level of agreement revealed that 14% of the species lacked an ITS region deposit and 16% lacked a D1/D2 region deposit. Few GenBank deposits were found to be complete for either region, with only 8% of the isolates having a complete ITS region and 10% having a complete D1/D2 region. This study demonstrates that while sequence-based identification is a powerful tool for many fungi, sequence data derived from filamentous basidiomycetes should be interpreted carefully, particularly in the context of missing or incomplete GenBank data, and, whenever possible, should be evaluated in light of compatible morphological features.

Project description:When releasing data to the public, data stewards are ethically and often legally obligated to protect the confidentiality of data subjects' identities and sensitive attributes. They also strive to release data that are informative for a wide range of secondary analyses. Achieving both objectives is particularly challenging when data stewards seek to release highly resolved geographical information. We present an approach for protecting the confidentiality of data with geographic identifiers based on multiple imputation. The basic idea is to convert geography to latitude and longitude, estimate a bivariate response model conditional on attributes, and simulate new latitude and longitude values from these models. We illustrate the proposed methods using data describing causes of death in Durham, North Carolina. In the context of the application, we present a straightforward tool for generating simulated geographies and attributes based on regression trees, and we present methods for assessing disclosure risks with such simulated data.

Project description:BackgroundThis is the first randomized controlled trial evaluating the impact of note template design on note quality using a simulated patient encounter and a validated assessment tool.ObjectiveTo compare note quality between two different templates using a novel randomized clinical simulation process.DesignA randomized non-blinded controlled trial of a standard note template versus redesigned template.ParticipantsPGY 1-3 IM residents.InterventionsResidents documented the simulated patient encounter using one of two templates. The standard template was modeled after the usual outpatient progress note. The new template placed the assessment and plan section in the beginning, grouped subjective data into the assessment, and deemphasized less useful elements.Main measuresNote length; time to note completion; note template evaluation by resident authors; note evaluation by faculty reviewers.Key results36 residents participated, 19 randomized to standard template, 17 to new. New template generated shorter notes (103 vs 285 lines, p < 0.001) that took the same time to complete (19.8 vs 21.6 min, p = 0.654). Using a 5-point Likert scale, residents considered new notes to have increased visual appeal (4 vs 3, p = 0.05) and less redundancy and clutter (4 vs 3, p = 0.006). Overall template satisfaction was not statistically different. Faculty reviewers rated the standard note more up-to-date (4.3 vs 2.7, p = 0.001), accurate (3.9 vs 2.6, p = 0.003), and useful (4 vs 2.8, p = 0.002), but less organized (3.3 vs 4.5, p < 0.001). Total quality was not statistically different.ConclusionsResidents rated the new note template more visually appealing, shorter, and less cluttered. Faculty reviewers rated both note types equivalent in the overall quality but rated new notes inferior in terms of accuracy and usefulness though better organized. This study demonstrates a novel method of a simulated clinical encounter to evaluate note templates before the introduction into practice.Trial registrationClinicalTrials.gov ID: NCT04333238.
