Project description:PTSD - Posttraumatic stress disorder. 33 samples taken from PMBCs of survivors of psychological trauma, in two time points: in ER, few hours after the truma, and four months later. Some of the patients devepled chronic PTSD (17 samples) and others recovered and set to be the Control group (16 samples). This is the normalized active genes: 4512 probes from U95A chip. The raw data is available in series GSE845. Samples are labeled with 3 tags: P/C for PTSD or Control, ER/M4 - for time point of sample, D/ND for Decrement or Non-decrement symptoms over time. (e.g. sample 23C-M4-D-Norm was taken 4 months after trauma from patient 23 which belongs to the control group and showed decrease in symptoms) . Project description:Background: Given the increasing number and heterogeneity of data repositories, an improvement and harmonisation of practice within repositories for clinical trial data is urgently needed. The objective of the study was to develop and evaluate a demonstrator repository, using a widely used repository system (DSpace), and then explore its suitability for providing access to individual participant data (IPD) from clinical research. Methods: After a study of the available options, DSpace (version 6.3) was selected as the software for developing a demonstrator implementation of a repository for clinical trial data. In total, 19 quality criteria were defined, using previous work assessing clinical data repositories as a guide, and the demonstrator implementation was then assessed with respect to those criteria. Results: Generally, the performance of the DSpace demonstrator repository in supporting sensitive personal data such as that from clinical trials was strong, with 14 requirements demonstrated (74%), including the necessary support for metadata and identifiers. Two requirements could not be demonstrated (inability to incorporate de-identification tools in the submission workflow, lack of a self-attestation system) and three requirements were only partially demonstrated (ability to provide links to de-identification tools and requirements, incorporation of a data transfer agreement in system workflow, and capability to offer managed access through application on a case by case basis). Conclusions: Technically, the system was able to support most of the pre-defined requirements, though there are areas where support could be improved. Of course, in a productive repository, appropriate policies and procedures would be needed to direct the use of the available technical features. A technical evaluation should therefore be seen as indicating a system's potential, rather than being a definite assessment of its suitability. DSpace clearly has considerable potential in this context and appears a suitable base for further exploration of the issues around storing sensitive data.

Project description:Experimental data was obtained in order to investigate the effect of waves on the loads and performance of tidal turbines. An instrumented 1:15 scale tidal turbine was installed in the FloWave Ocean Energy Research Facility, and a wide range of regular wave conditions were generated; systematically varying both wave frequency and height. Waves were generated both following and opposing a fixed mean current velocity of 0.81 m/s. Data are made available of the measured turbine loads and environmental conditions obtained for five repeats of 24 wave conditions via https://doi.org/10.7488/ds/2472. A description of the data collection process, data processing, file structure and naming conventions are provided in this article. The analysis and presentation of the described dataset can be found in Ref. [1].

Project description:An enormous amount of microarray data has been collected and accumulated in public repositories. Although some of the depositions include raw and processed data, significant parts of them include processed data only. If we need to combine multiple datasets for specific purposes, the data should be adjusted prior to use to remove bias between the datasets. We focused on a GeneChip platform and a pre-processing method, RMA, and examined simple quantile correction as the post-processing method for integration. Integration of the data pre-processed by RMA was evaluated using artificial spike-in datasets and real microarray datasets of atopic dermatitis and lung cancer. Studies using the spike-in datasets show that the quantile correction for data integration reduces the data quality at some extent but it should be acceptable level. Studies using the real datasets show that the quantile correction significantly reduces the bias. These results show that the quantile correction is useful for integration of multiple datasets processed by RMA, and encourage effective use of public microarray data.

Project description:BackgroundFunctional brain imaging studies have indicated that distinct anatomical brain regions can show coherent spontaneous neuronal activity during rest. Regions that show such correlated behavior are said to form resting-state networks (RSNs). RSNs have been investigated using seed-dependent functional connectivity maps and by using a number of model-free methods. However, examining RSNs across a group of subjects is still a complex task and often involves human input in selecting meaningful networks.Methodology/principal findingsWe report on a voxel based model-free normalized cut graph clustering approach with whole brain coverage for group analysis of resting-state data, in which the number of RSNs is computed as an optimal clustering fit of the data. Inter-voxel correlations of time-series are grouped at the individual level and the consistency of the resulting networks across subjects is clustered at the group level, defining the group RSNs. We scanned a group of 26 subjects at rest with a fast BOLD sensitive fMRI scanning protocol on a 3 Tesla MR scanner.Conclusions/significanceAn optimal group clustering fit revealed 7 RSNs. The 7 RSNs included motor/visual, auditory and attention networks and the frequently reported default mode network. The found RSNs showed large overlap with recently reported resting-state results and support the idea of the formation of spatially distinct RSNs during rest in the human brain.

Project description:Probes with runs of four or more guanines (G-stacks) in their sequences can exhibit a level of hybridization that is unrelated to the expression levels of the mRNA that they are intended to measure. This is most likely caused by the formation of G-quadruplexes, where inter-probe guanines form Hoogsteen hydrogen bonds, which probes with G-stacks are capable of forming. We demonstrate that for a specific microarray data set using the Human HG_U133A Affymetrix GeneChip and RMA normalization there is significant bias in the expression levels, the fold change and the correlations between expression levels. These effects grow more pronounced as the number of G-stack probes in a probe set increases. Approximately 14% of the probe sets are directly affected. The analysis was repeated for a number of other normalization pipelines and two, FARMS and PLIER, minimized the bias to some extent. We estimate that ?15% of the data sets deposited in the GEO database are susceptible to the effect. The inclusion of G-stack probes in the affected data sets can bias key parameters used in the selection and clustering of genes. The elimination of these probes from any analysis in such affected data sets outweighs the increase of noise in the signal.

Project description:Biomimetic materials with programmable stimuli responsiveness constitute a highly attractive material class for building bioactuators, sensors and active control elements in future biomedical applications. With this background, we demonstrate how energetic electron beams can be utilized to construct tailored stimuli responsive actuators for biomedical applications. Composed of collagen-derived gelatin, they reveal a mechanical response to hydration and changes in pH-value and ion concentration, while maintaining their excellent biocompatibility and biodegradability. While this is explicitly demonstrated by systematic characterizing an electron-beam synthesized gelatin-based actuator of cantilever geometry, the underlying materials processes are also discussed, based on the fundamental physical and chemical principles. When applied within classical electron beam lithography systems, these findings pave the way for a novel class of highly versatile integrated bioactuators from micro- to macroscales.

Project description:This article provides a new tool for examining the efficiency and robustness of derivative-free optimization algorithms based on high-dimensional normalized data profiles that test a variety of performance metrics. Unlike the traditional data profiles that examine a single dimension, the proposed data profiles require several dimensions in order to analyze the relative performance of different optimization solutions. To design a use case, we utilize five sequences (solvers) of trigonometric simplex designs that extract different features of non-isometric reflections, as an example to show how various metrics (dimensions) are essential to provide a comprehensive evaluation about a particular solver relative to others. In addition, each designed sequence can rotate the starting simplex through an angle to designate the direction of the simplex. This type of features extraction is applied to each sequence of the triangular simplexes to determine a global minimum for a mathematical problem. To allocate an optimal sequence of trigonometric simplex designs, a linear model is used with the proposed data profiles to examine the convergence rate of the five simplexes. Furthermore, we compare the proposed five simplexes to an optimized version of the Nelder-Mead algorithm known as the Genetic Nelder-Mead algorithm. The experimental results demonstrate that the proposed data profiles lead to a better examination of the reliability and robustness for the considered solvers from a more comprehensive perspective than the existing data profiles. Finally, the high-dimensional data profiles reveal that the proposed solvers outperform the genetic solvers for all accuracy tests.
