Fixation probabilities in weakly compressible fluid flows.

ABSTRACT: Competition between biological species in marine environments is affected by the motion of the surrounding fluid. An effective 2D compressibility can arise, for example, from the convergence and divergence of water masses at the depth at which passively traveling photosynthetic organisms are restricted to live. In this report, we seek to quantitatively study genetics under flow. To this end, we couple an off-lattice agent-based simulation of two populations in 1D to a weakly compressible velocity field-first a sine wave and then a shell model of turbulence. We find for both cases that even in a regime where the overall population structure is approximately unaltered, the flow can significantly diminish the effect of a selective advantage on fixation probabilities. We understand this effect in terms of the enhanced survival of organisms born at sources in the flow and the influence of Fisher genetic waves.

Universality of fixation probabilities in randomly structured populations.

Project description:The stage of evolution is the population of reproducing individuals. The structure of the population is known to affect the dynamics and outcome of evolutionary processes, but analytical results for generic random structures have been lacking. The most general result so far, the isothermal theorem, assumes the propensity for change in each position is exactly the same, but realistic biological structures are always subject to variation and noise. We consider a finite population under constant selection whose structure is given by a variety of weighted, directed, random graphs; vertices represent individuals and edges interactions between individuals. By establishing a robustness result for the isothermal theorem and using large deviation estimates to understand the typical structure of random graphs, we prove that for a generalization of the Erd?s-Rényi model, the fixation probability of an invading mutant is approximately the same as that of a mutant of equal fitness in a well-mixed population with high probability. Simulations of perturbed lattices, small-world networks, and scale-free networks behave similarly. We conjecture that the fixation probability in a well-mixed population, (1 - r(-1))/(1 - r(-n)), is universal: for many random graph models, the fixation probability approaches the above function uniformly as the graphs become large.

Fixation probabilities in graph-structured populations under weak selection.

Project description:A population's spatial structure affects the rate of genetic change and the outcome of natural selection. These effects can be modeled mathematically using the Birth-death process on graphs. Individuals occupy the vertices of a weighted graph, and reproduce into neighboring vertices based on fitness. A key quantity is the probability that a mutant type will sweep to fixation, as a function of the mutant's fitness. Graphs that increase the fixation probability of beneficial mutations, and decrease that of deleterious mutations, are said to amplify selection. However, fixation probabilities are difficult to compute for an arbitrary graph. Here we derive an expression for the fixation probability, of a weakly-selected mutation, in terms of the time for two lineages to coalesce. This expression enables weak-selection fixation probabilities to be computed, for an arbitrary weighted graph, in polynomial time. Applying this method, we explore the range of possible effects of graph structure on natural selection, genetic drift, and the balance between the two. Using exhaustive analysis of small graphs and a genetic search algorithm, we identify families of graphs with striking effects on fixation probability, and we analyze these families mathematically. Our work reveals the nuanced effects of graph structure on natural selection and neutral drift. In particular, we show how these notions depend critically on the process by which mutations arise.

Hybrid fitness effects modify fixation probabilities of introgressed alleles.

Project description:Hybridization is a common occurrence in natural populations, and introgression is a major source of genetic variation. Despite the evolutionary importance of adaptive introgression, classical population genetics theory does not take into account hybrid fitness effects. Specifically, heterosis (i.e. hybrid vigor) and Dobzhansky-Muller incompatibilities influence the fates of introgressed alleles. Here, we explicitly account for polygenic, unlinked hybrid fitness effects when tracking a rare introgressed marker allele. These hybrid fitness effects quickly decay over time due to repeated backcrossing, enabling a separation-of-timescales approach. Using diffusion and branching process theory in combination with computer simulations, we formalize the intuition behind how hybrid fitness effects affect introgressed alleles. We find that hybrid fitness effects can significantly hinder or boost the fixation probability of introgressed alleles, depending on the relative strength of heterosis and Dobzhansky-Muller incompatibilities effects. We show that the inclusion of a correction factor (α, representing the compounded effects of hybrid fitness effects over time) into classic population genetics theory yields accurate fixation probabilities. Despite having a strong impact on the probability of fixation, hybrid fitness effects only subtly change the distribution of fitness effects of introgressed alleles that reach fixation. Although strong Dobzhansky-Muller incompatibility effects may expedite the loss of introgressed alleles, fixation times are largely unchanged by hybrid fitness effects.

Unjamming and emergent nonreciprocity in active ploughing through a compressible viscoelastic fluid.

Project description:A dilute suspension of active Brownian particles in a dense compressible viscoelastic fluid, forms a natural setting to study the emergence of nonreciprocity during a dynamical phase transition. At these densities, the transport of active particles is strongly influenced by the passive medium and shows a dynamical jamming transition as a function of activity and medium density. In the process, the compressible medium is actively churned up - for low activity, the active particle gets self-trapped in a cavity of its own making, while for large activity, the active particle ploughs through the medium, either accompanied by a moving anisotropic wake, or leaving a porous trail. A hydrodynamic approach makes it evident that the active particle generates a long-range density wake which breaks fore-aft symmetry, consistent with the simulations. Accounting for the back-reaction of the compressible medium leads to (i) dynamical jamming of the active particle, and (ii) a dynamical non-reciprocal attraction between two active particles moving along the same direction, with the trailing particle catching up with the leading one in finite time. We emphasize that these nonreciprocal effects appear only when the active particles are moving and so manifest in the vicinity of the jamming-unjamming transition.

Evolution of cooperation in a heterogeneous graph: fixation probabilities under weak selection.

Project description:It has been shown that natural selection favors cooperation in a homogenous graph if the benefit-to-cost ratio exceeds the degree of the graph. However, most graphs related to interactions in real populations are heterogeneous, in which some individuals have many more neighbors than others. In this paper, we introduce a new state variable to measure the time evolution of cooperation in a heterogeneous graph. Based on the diffusion approximation, we find that the fixation probability of a single cooperator depends crucially on the number of its neighbors. Under weak selection, a cooperator with more neighbors has a larger probability of fixation in the population. We then investigate the average fixation probability of a randomly chosen cooperator. If a cooperator pays a cost for each of its neighbors (the so called fixed cost per game case), natural selection favors cooperation if the benefit-to-cost ratio is larger than the average degree. In contrast, if a cooperator pays a fixed cost and all its neighbors share the benefit (the fixed cost per individual case), cooperation is favored if the benefit-to-cost ratio is larger than the harmonic mean of the degree distribution. Moreover, increasing the graph heterogeneity will reduce the effect of natural selection.

Microbubbles reveal chiral fluid flows in bacterial swarms.

Project description:Flagellated bacteria can swim within a thin film of fluid that coats a solid surface, such as agar; this is a means for colony expansion known as swarming. We found that micrometer-sized bubbles make excellent tracers for the motion of this fluid. The microbubbles form explosively when small aliquots of an aqueous suspension of droplets of a water-insoluble surfactant (Span 83) are placed on the agar ahead of a swarm, as the water is absorbed by the agar and the droplets are exposed to air. Using these bubbles, we discovered an extensive stream (or river) of swarm fluid flowing clockwise along the leading edge of an Escherichia coli swarm, at speeds of order 10 μm/s, about three times faster than the swarm expansion. The flow is generated by the action of counterclockwise rotating flagella of cells stuck to the substratum, which drives fluid clockwise around isolated cells (when viewed from above), counterclockwise between cells in dilute arrays, and clockwise in front of cells at the swarm edge. The river provides an avenue for long-range communication in the swarming colony, ideally suited for secretory vesicles that diffuse poorly. These findings broaden our understanding of swarming dynamics and have implications for the engineering of bacterial-driven microfluidic devices.

Predicting flows through microfluidic circuits with fluid walls.

Project description:The aqueous phase in traditional microfluidics is usually confined by solid walls; flows through such systems are often predicted accurately. As solid walls limit access, open systems are being developed in which the aqueous phase is partly bounded by fluid walls (interfaces with air or immiscible liquids). Such fluid walls morph during flow due to pressure gradients, so predicting flow fields remains challenging. We recently developed a version of open microfluidics suitable for live-cell biology in which the aqueous phase is confined by an interface with an immiscible and bioinert fluorocarbon (FC40). Here, we find that common medium additives (fetal bovine serum, serum replacement) induce elastic no-slip boundaries at this interface and develop a semi-analytical model to predict flow fields. We experimentally validate the model's accuracy for single conduits and fractal vascular trees and demonstrate how flow fields and shear stresses can be controlled to suit individual applications in cell biology.

Quantum Simulator for Transport Phenomena in Fluid Flows.

Project description:Transport phenomena still stand as one of the most challenging problems in computational physics. By exploiting the analogies between Dirac and lattice Boltzmann equations, we develop a quantum simulator based on pseudospin-boson quantum systems, which is suitable for encoding fluid dynamics transport phenomena within a lattice kinetic formalism. It is shown that both the streaming and collision processes of lattice Boltzmann dynamics can be implemented with controlled quantum operations, using a heralded quantum protocol to encode non-unitary scattering processes. The proposed simulator is amenable to realization in controlled quantum platforms, such as ion-trap quantum computers or circuit quantum electrodynamics processors.

Continuous and discontinuous compressible flows in a converging-diverging channel solved by physics-informed neural networks without exogenous data.

Project description:Physics-informed neural networks (PINNs) are employed to solve the classical compressible flow problem in a converging-diverging nozzle. This problem represents a typical example described by the Euler equations, a thorough understanding of which serves as a guide for solving more general compressible flows. Given a geometry of the channel, analytical solutions for the steady states do indeed exist, and they depend on the ratio between the back pressure of the outlet and the stagnation pressure of the inlet. Moreover, in the diverging region, the solution may branch into subsonic flow, supersonic flow, or a mixture of both with a discontinuous transition where a normal shock occurs. Classical numerical schemes with shock fitting and capturing methods have been developed to solve this type of problem effectively, whereas the original PINNs are unable to predict the flows correctly. We make a first attempt to exploit the power of PINNs to solve this problem directly by adjusting the weights of different components of the loss function to acquire physical solutions and in the meantime, avoid trivial solutions. With a universal setting yet no exogenous data, we are able to solve this problem accurately; that is, for different given pressure ratios, PINNs provide different branches of solutions at both steady and unsteady states, some of which are discontinuous in nature. For an inverse problem such as unknown specific-heat ratio, it works effectively as well.

Effects of demographic stochasticity and life-history strategies on times and probabilities to fixation.

Project description:How life-history strategies influence the evolution of populations is not well understood. Most existing models stem from the Wright-Fisher model which considers discrete generations and a fixed population size, thus not taking into account any potential consequences of overlapping generations and demographic stochasticity on allelic frequencies. We introduce an individual-based model in which both population size and genotypic frequencies at a single bi-allelic locus are emergent properties of the model. Demographic parameters can be defined so as to represent a large range of r and K life-history strategies in a stable environment, and appropriate fixed effective population sizes are calculated so as to compare our model to the Wright-Fisher diffusion. Our results indicate that models with fixed population size that stem from the Wright-Fisher diffusion cannot fully capture the consequences of demographic stochasticity on allele fixation in long-lived species with low reproductive rates. This discrepancy is accentuated in the presence of demo-genetic feedback. Furthermore, we predict that populations with K life-histories should maintain lower genetic diversity than those with r life-histories.
