Genetic map construction and QTL analysis of leaf-related traits in soybean under monoculture and relay intercropping.

ABSTRACT: Soybean (Glycine max L.) is an important food and oil crop widely planted by intercropping in southwest China. The shade caused by intercropping changes plant growth traits, such as soybean leaf and dry mass, thereby reducing yields. To improve the yield and elucidate the genetic mechanism of the leaf-related traits in intercropped soybeans, we measured the F_6:7-8 recombinant inbred lines (RILs) derived from the cross of 'Nandou 12' and 'Jiuyuehuang' for six leaf-related traits under monoculture and relay intercropping in 2015 and 2016. We found 6366 single-nucleotide polymorphisms (SNPs) markers that covered the whole genome of soybean distributed in 20 linkage groups, which spanned 2818.67 cM with an average interval of 0.44 cM between adjacent markers. Nineteen quantitative trait loci (QTLs) were detected in two environments in 2 years. Three candidate genes associated to leaf-related traits were found according to gene expression and GO enrichment analyses. These results revealed the susceptibility of leaf phenotype to shading and helped elucidate the mechanisms that control leaf-related traits.

Project description:BackgroundMaize-soybean relay-intercropping (MSR) is a famous system of crop production in developing countries. However, maize shading under this system directly affects the light quality and intensity of soybean canopy. This is a challenging scenario in which to implement the MSR system, in terms of varieties selection, planting pattern, and crop management since the duration of crop resource utilization clearly differs.MethodsTherefore, this experiment aimed to elucidate the effect of leaf excising treatments from maize top to fully clarify the needs and balance of light quality and intensity of intercrop-soybean under MSR in field conditions. The effects of different leaf excising treatments (T0, no removal of leaves; T2, removal of two topmost leaves; T4, removal of four topmost leaves; T6, removal of six topmost leaves from maize plants were applied at first-trifoliate stage (V1) of soybean) on photosynthetically active radiation transmittance (PART), red to far-red ratio (R:FR), morphological and photosynthetic characteristics and total biomass production at second-trifoliate stage (V2), fifth-trifoliate stage (V5), and flowering-stage (R1) of soybean were investigated through field experiments for 2-years under MSR.ResultsAs compared to T0, treatment T6 increased the PART and R:FR ratio at soybean canopy by 77% and 37% (V2), 70% and 34% (V5), and 41% and 36% (R1), respectively. This improved light environment in T6 considerably enhanced the leaf area index, SPAD values and photosynthetic rate of soybean plants by 66%, 25% and 49% at R1, respectively than T0. Similarly, relative to control, T6 also increased the stem diameter (by 29%) but decreased the plant height (by 23%) which in turn significantly increased stem breaking strength (by 87%) by reducing the lodging rate (by 59%) of soybean plants. Overall, under T6, relay-cropped soybean produced 78% of sole soybean seed-yield, and relay-cropped maize produced 81% of sole maize seed-yield. Our findings implied that by maintaining the optimum level of PART (from 60% to 80%) and R:FR ratio (0.9 to 1.1), we can improve morphological and photosynthetic characteristics of soybean plants in MSR. Therefore, more attention should be paid to the light environment when considering the sustainability of MSR via appropriate planting pattern selection.

Project description:Insufficient and unbalanced biomass supply inhibited soybean [Glycine max (L.) Merr.] yield formation in the maize-soybean relay strip intercropping (IS) and monoculture soybean (SS). A field experiment was conducted to explore the soybean yield increase mechanism of DA-6 in IS and SS treatments. In this 2-year experiment, compact maize "Denghai 605" and shade-tolerant soybean "Nandou 25" were selected as cultivated materials. DA-6 with four concentrations, i.e., 0 mg/L (CK), 40 mg/L (D40), 60 mg/L (D60), and 80 mg/L (D80), were sprayed on soybean leaves at the beginning of flowering stage of soybean. Results showed that DA-6 treatments significantly (p < 0.05) increased soybean grain yield, and the yield increase ratio was higher in IS than SS. The leaf area index values and net photosynthesis rate of IS peaked at D60 and were increased by 32.2-49.3% and 24.1-27.2% compared with the corresponding CK. Similarly, DA-6 treatments increased the aboveground dry matter and the amount of soybean dry matter accumulation from the R1 stage to the R8 stage (VDMT) and highest at D60 both in IS and SS. D60 increased the VDMT by 29.0-47.1% in IS and 20.7-29.2% in SS. The TR G at D60 ranged 72.4-77.6% in IS and 61.4-62.5% in SS. The MDA content at D60 treatment was decreased by 38.3% in IS and 25.8% in SS. The active grain-filling day in IS was about 7 days longer than in SS. In D60 treatment, the Vmean and Vmax increased by 6.5% and 6.5% in IS and 5.7% and 4.3% in SS compared with the corresponding CK. Although the pod number and hundred-grain weight were significantly (p < 0.05) increased by DA-6 treatments, the grains per pod were maintained stable. The pod number and hundred-grain weight were increased by 30.1-36.8% and 4.5-6.7% in IS and 6.3-13% and 3.6-5.6% in SS. Thus, the grain yield at D60 was increased by 36.7-38.4% in IS and 21.7-26.6% in SS. DA-6 treatments significantly (p < 0.05) increased soybean grain yield and peaked D60 treatments both in IS and SS.

Project description:Soybean (Glycine max L.) is the main source of vegetable protein and edible oil for humans, with an average content of about 40% crude protein and 20% crude fat. Soybean yield and quality traits are mostly quantitative traits controlled by multiple genes. The quantitative trait loci (QTL) mapping for yield and quality traits, as well as for the identification of mining-related candidate genes, is of great significance for the molecular breeding and understanding the genetic mechanism. In this study, 186 individual plants of the F2 generation derived from crosses between Changjiangchun 2 and Yushuxian 2 were selected as the mapping population to construct a molecular genetic linkage map. A genetic map containing 445 SSR markers with an average distance of 5.3 cM and a total length of 2375.6 cM was obtained. Based on constructed genetic map, 11 traits including hundred-seed weight (HSW), seed length (SL), seed width (SW), seed length-to-width ratio (SLW), oil content (OIL), protein content (PRO), oleic acid (OA), linoleic acid (LA), linolenic acid (LNA), palmitic acid (PA), stearic acid (SA) of yield and quality were detected by the multiple- d size traits and 113 QTLs related to quality were detected by the multiple QTL model (MQM) mapping method across generations F2, F2:3, F2:4, and F2:5. A total of 71 QTLs related to seed size traits and 113 QTLs related to quality traits were obtained in four generations. With those QTLs, 19 clusters for seed size traits and 20 QTL clusters for quality traits were summarized. Two promising clusters, one related to seed size traits and the other to quality traits, have been identified. The cluster associated with seed size traits spans from position 27876712 to 29009783 on Chromosome 16, while the cluster linked to quality traits spans from position 12575403 to 13875138 on Chromosome 6. Within these intervals, a reference genome of William82 was used for gene searching. A total of 36 candidate genes that may be involved in the regulation of soybean seed size and quality were screened by gene functional annotation and GO enrichment analysis. The results will lay the theoretical and technical foundation for molecularly assisted breeding in soybean.
