Project description:The weak interlayer in a rock slope often plays a significant role in seismic rockslides; however, the effect of weak interlayer on the seismic slope response and damage process is still not fully understood. This study presents a series of shaking test tests on two model slopes containing a horizontal weak interlayer with different thicknesses. A recorded Wenchuan earthquake ground motion was scaled to excite the slopes. Measurements from accelerometers embedded at different elevations of slope surface and slope interior were analyzed and compared. The effect of the weak interlayer thickness on the seismic response was highlighted by a comparative analysis of the two slopes in terms of topographic amplification, peak accelerations, and deformation characteristics as the input amplitude increased. It was found that the structure deterioration and nonlinear response of the slopes were manifested as a time lag of the horizontal accelerations in the upper slope relative to the lower slope and a reduction of resonant frequency and Fourier spectral ratio. Test results show that under horizontal acceleration, both slopes exhibited significant topographic amplification in the upper half, and the difference in amplification between slope face and slope interior was more pronounced in Slope B (with a thin weak interlayer) than in Slope A (with a thick weak interlayer). A four-phased dynamic response process of both slopes was observed. Similar deformation characteristics including development of strong response zone and macro-cracks, vertical settlement, horizontal extrusion and collapse in the upper half were observed in both slopes as the input amplitude increased; however, the deformations were more severe in Slope B than in Slope A, suggesting an energy isolation effect of the thick interlayer in Slope A.

Project description:Fiber-reinforced foamed concrete (FRFC) is a lightweight material that has the potential to perform well in seismic applications due to its low density and improved mechanical properties. However, studies focused on the seismic assessment of this material are limited. In this work, U-shaped wall specimens, made of FRFC reinforced with henequen fibers and plain foamed concrete (PFC) with a density of 900 kg/m3, were subjected to shaking table tests. PFC and FRFC were characterized using compression and tension tests. FRFC exhibited enhanced mechanical properties, which were attributed to the fibers. The dynamic tests showed that U-shaped walls made of FRFC performed better than those made of PFC. The time period prior to the collapse of the FRFC U-shaped walls was longer than that of the PFC specimens, which was attributed to the enhanced specimen integrity by the fibers. Finite element simulations of the shaking table test allowed for the prediction of the stress concentration and plastic strain that may lead to the failure of the U-shaped wall. These results showed that U-shaped walls made of FRFC have the potential to perform well in seismic applications, however, these results are preliminary and further studies are needed to support the findings of this work.

Project description:The median failure time is often utilized to summarize survival data because it has a more straightforward interpretation for investigators in practice than the popular hazard function. However, existing methods for comparing median failure times for censored survival data either require estimation of the probability density function or involve complicated formulas to calculate the variance of the estimates. In this article, we modify a K-sample median test for censored survival data (Brookmeyer and Crowley, 1982, Journal of the American Statistical Association 77, 433-440) through a simple contingency table approach where each cell counts the number of observations in each sample that are greater than the pooled median or vice versa. Under censoring, this approach would generate noninteger entries for the cells in the contingency table. We propose to construct a weighted asymptotic test statistic that aggregates dependent ?(2)-statistics formed at the nearest integer points to the original noninteger entries. We show that this statistic follows approximately a ?(2)-distribution with k-1 degrees of freedom. For a small sample case, we propose a test statistic based on combined p-values from Fisher's exact tests, which follows a ?(2)-distribution with 2 degrees of freedom. Simulation studies are performed to show that the proposed method provides reasonable type I error probabilities and powers. The proposed method is illustrated with two real datasets from phase III breast cancer clinical trials.

Project description:Spatial resolution, spectral contrast and occlusion are three major bottlenecks for non-invasive inspection of complex samples with current imaging technologies. We exploit the sub-picosecond time resolution along with spectral resolution provided by terahertz time-domain spectroscopy to computationally extract occluding content from layers whose thicknesses are wavelength comparable. The method uses the statistics of the reflected terahertz electric field at subwavelength gaps to lock into each layer position and then uses a time-gated spectral kurtosis to tune to highest spectral contrast of the content on that specific layer. To demonstrate, occluding textual content was successfully extracted from a packed stack of paper pages down to nine pages without human supervision. The method provides over an order of magnitude enhancement in the signal contrast and can impact inspection of structural defects in wooden objects, plastic components, composites, drugs and especially cultural artefacts with subwavelength or wavelength comparable layers.

Project description:BackgroundGene set analyses have become increasingly important in genomic research, as many complex diseases are contributed jointly by alterations of numerous genes. Genes often coordinate together as a functional repertoire, e.g., a biological pathway/network and are highly correlated. However, most of the existing gene set analysis methods do not fully account for the correlation among the genes. Here we propose to tackle this important feature of a gene set to improve statistical power in gene set analyses.ResultsWe propose to model the effects of an independent variable, e.g., exposure/biological status (yes/no), on multiple gene expression values in a gene set using a multivariate linear regression model, where the correlation among the genes is explicitly modeled using a working covariance matrix. We develop TEGS (Test for the Effect of a Gene Set), a variance component test for the gene set effects by assuming a common distribution for regression coefficients in multivariate linear regression models, and calculate the p-values using permutation and a scaled chi-square approximation. We show using simulations that type I error is protected under different choices of working covariance matrices and power is improved as the working covariance approaches the true covariance. The global test is a special case of TEGS when correlation among genes in a gene set is ignored. Using both simulation data and a published diabetes dataset, we show that our test outperforms the commonly used approaches, the global test and gene set enrichment analysis (GSEA).ConclusionWe develop a gene set analyses method (TEGS) under the multivariate regression framework, which directly models the interdependence of the expression values in a gene set using a working covariance. TEGS outperforms two widely used methods, GSEA and global test in both simulation and a diabetes microarray data.

Project description:This publication reports high resolution mass spectral data for copper chlorophyll and copper chlorophyll degradation products extracted from bright green table olives. These data support analyte identifications made in "Quantitation of copper chlorophylls in green table olives by ultra-high-performance liquid chromatography with inductively coupled plasma isotope dilution mass spectrometry" in the Journal of Chromatography A (Petigara Harp et al., 2020 [1]). Table olive pigments, divided into lipophilic and hydrophilic fractions by liquid-liquid repartition, were separated by ultra-high-performance liquid chromatography and detected by visible wavelength absorbance and high resolution mass spectrometry, using an Orbitrap HF with positive electrospray ionization. Full-scan mass spectra were acquired to assign pigment chemical formulae. Fragment-rich higher-energy collisional dissociation tandem mass spectra were acquired to facilitate structural assignments. Extracted ion chromatograms, full-scan, and tandem mass spectra obtained from representative lipophilic and hydrophilic green table olive extracts are presented in Figures 1-6. Annotated mass spectra comparing experimental and calculated isotope distributions, .raw mass spectral data files, and experimental details linking .raw data files to annotated spectra are provided as Supplementary Material. Spectra extracted from these native data files can be added to mass spectral libraries for use in other studies. Access to native data files uniquely enables rigorous data examination (e.g., molecular ion isotopic distribution, effective mass resolution, presence of overlapping ion series) and use in ways that are not possible when spectra are otherwise reported in simple tables listing mono-isotopic peaks and mass errors. Mass spectra reported here can be used to design multiple-reaction monitoring methods to detect these bright green pigments in agricultural food commodities and finished products.

Project description:We report a new quantitative proteomics approach that combines the best aspects of stable isotope labeling of amino acids in cell culture (SILAC) labeling and spectral counting. The SILAC peptide count ratio analysis (SPeCtRA, http://proteomics.mcw.edu/visualize) method relies on MS(2) spectra rather than ion chromatograms for quantitation and therefore does not require the use of high mass accuracy mass spectrometers. The inclusion of a stable isotope label allows the samples to be combined before sample preparation and analysis, thus avoiding many of the sources of variability that can plague spectral counting. To validate the SPeCtRA method, we have analyzed samples constructed with known ratios of protein abundance. Finally, we used SPeCtRA to compare endothelial cell protein abundances between high (20 mM) and low (11 mM) glucose culture conditions. Our results demonstrate that SPeCtRA is a protein quantification technique that is accurate and sensitive as well as easy to automate and apply to high-throughput analysis of complex biological samples.

Project description:The prevailing paradigm for the analysis of biological data involves comparing groups of replicates from different conditions (e.g. control and treatment) to statistically infer features that discriminate them (e.g. differentially expressed genes). However, many situations in modern genomics such as single-cell omics experiments do not fit well into this paradigm because they lack true replicates. In such instances, spectral techniques could be used to rank features according to their degree of consistency with an underlying metric structure without the need to cluster samples. Here, we extend spectral methods for feature selection to abstract simplicial complexes and present a general framework for clustering-independent analysis. Combinatorial Laplacian scores take into account the topology spanned by the data and reduce to the ordinary Laplacian score when restricted to graphs. We demonstrate the utility of this framework with several applications to the analysis of gene expression and multi-modal genomic data. Specifically, we perform differential expression analysis in situations where samples cannot be grouped into distinct classes, and we disaggregate differentially expressed genes according to the topology of the expression space (e.g. alternative paths of differentiation). We also apply this formalism to identify genes with spatial patterns of expression using fluorescence in-situ hybridization data and to establish associations between genetic alterations and global expression patterns in large cross-sectional studies. Our results provide a unifying perspective on topological data analysis and manifold learning approaches to the analysis of large-scale biological datasets.

Project description:Four diphenyl pyrene-derived aminophosphonates were synthesized. Attempts were made to synthesize diphenyl N-(R)-?-methylbenzylamino(pyren-1-yl)methylphosphonate (3e) in order to obtain the chiral aminophosphonate bearing a pyrene moiety. Because these attempts failed, dimethyl and dibenzyl N-(R)-?-methylbenzyl substituted aminophosphonates 4 and 5 were synthesized and the predominant diastereoisomer of dimethyl aminophosphonate 4 was isolated. The resolution of the diastereomeric mixture of 5 failed. Aminophosphonates 3a-d and the predominant diastereoisomer of 4 were investigated in terms of their ecotoxicity using tests performed on the ostracode Heterocypris incongruens and the fluorescent bacterium Vibrio fisheri. The tests confirmed the moderate-to-high ecotoxicity of aminophosphonates 3a-d and 4, but no evident correlation between the structure and toxicity has been found.
