Project description:Under ongoing climate change and increasing anthropogenic activity, which continuously challenge ecosystem resilience, an in-depth understanding of ecological processes is urgently needed. Lakes, as providers of numerous ecosystem services, face multiple stressors that threaten their functioning. Harmful cyanobacterial blooms are a persistent problem resulting from nutrient pollution and climate-change induced stressors, like poor transparency, increased water temperature and enhanced stratification. Consistency in data collection and analysis methods is necessary to achieve fully comparable datasets and for statistical validity, avoiding issues linked to disparate data sources. The European Multi Lake Survey (EMLS) in summer 2015 was an initiative among scientists from 27 countries to collect and analyse lake physical, chemical and biological variables in a fully standardized manner. This database includes in-situ lake variables along with nutrient, pigment and cyanotoxin data of 369 lakes in Europe, which were centrally analysed in dedicated laboratories. Publishing the EMLS methods and dataset might inspire similar initiatives to study across large geographic areas that will contribute to better understanding lake responses in a changing environment.

Project description:Phytoplankton accessory pigments are commonly used to estimate phytoplankton size classes, particularly during development and validation of biogeochemical models and satellite ocean color-based algorithms. The diagnostic pigment analysis (DPA) is based on bulk measurements of pigment concentrations and relies on assumptions regarding the presence of specific pigments in different phytoplankton taxonomic groups. Three size classes are defined by the DPA: picoplankton, nanoplankton, and microplankton. Until now, the DPA has not been evaluated against an independent approach that provides phytoplankton size calculated on a per-cell basis. Automated quantitative cell imagery of microplankton and some nanoplankton, used in combination with conventional flow cytometry for enumeration of picoplankton and nanoplankton, provide a novel opportunity to perform an independent evaluation of the DPA. Here, we use a data set from the North Atlantic Ocean that encompasses all seasons and a wide range of chlorophyll concentrations (0.18-5.14 mg m-3). Results show that the DPA overestimates microplankton and picoplankton when compared to cytometry data, and subsequently underestimates the contribution of nanoplankton to total biomass. In contrast to the assumption made by the DPA that the microplankton size class is largely made up of diatoms and dinoflagellates, imaging-in-flow cytometry shows significant presence of diatoms and dinoflagellates in the nanoplankton size class. Additionally, chlorophyll b is commonly attributed solely to picoplankton by the DPA, but Chl b-containing phytoplankton are observed with imaging in both nanoplankton and microplankton size classes. We suggest revisions to the DPA equations and application of uncertainties when calculating size classes from diagnostic pigments.

Project description:The use of both naturally occurring and synthetic pigmented wood has been prevalent in woodcraft for centuries. Modern manifestations generally involve either woodworkers' aniline dyes, or pigments derived from a special class of fungi known as spalting fungi. While fungal pigments are more renewable than anilines and pose less of an environmental risk, the carrier required for these pigments-dichloromethane (DCM)-is both problematic for humans and tends to only deposit the pigments on the surface of wood instead of evenly within the material. Internal coloration of wood is key to adoption of a pigmenting system by woodworkers. To address this issue, five solvents that had moderate solubility with the pigments extracted from Chlorociboria aeruginosa and Scytalidium cuboideum were identified, in the hopes that a reduction in solubility would result in a greater amount of the pigment deposited inside the wood. Of the tested solvents, acetonitrile was found to produce the highest internal color in ash, Douglas-fir, madrone, mountain hemlock, Port-Orford cedar, Pacific silver fir, red alder and sugar maple. While these carrier solvents are not ideal for extracting the pigments from the fungi, acetonitrile in particular does appear to allow for more pigment to be deposited within wood. The use of acetonitrile over DCM offers new opportunities for possible industrial spalting applications, in which larger pieces of wood could be uniformly pigmented and sold to the end user in larger quantities than are currently available with spalted wood.

Project description:Larval stomatopod eyes appear to be much simpler versions of adult compound eyes, lacking most of the visual pigment diversity and photoreceptor specializations. Our understanding of the visual pigment diversity of larval stomatopods, however, is based on four species, which severely limits our understanding of stomatopod eye ontogeny. To investigate several poorly understood aspects of stomatopod larval eye function, we tested two hypotheses surrounding the spectral absorption of larval visual pigments. First, we examined a broad range of species to determine if stomatopod larvae generally express a single, spectral class of photoreceptor. Using microspectrophotometry (MSP) on larvae captured in the field, we found data which further support this long-standing hypothesis. MSP was also used to test whether larval species from the same geographical region express visual pigments with similar absorption spectra. Interestingly, despite occupation of the same geographical location, we did not find evidence to support our second hypothesis. Rather, there was significant variation in visual pigment absorption spectra among sympatric species. These data are important to further our understanding of larval photoreceptor spectral diversity, which is beneficial to ongoing investigations into the ontogeny, physiology, and molecular evolution of stomatopod eyes.

Project description:High-performance liquid chromatography (HPLC) remains one of the most widely applied methods for estimation of phytoplankton community structure from ocean samples, which are used to create and validate satellite retrievals of phytoplankton community structure. HPLC measures the concentrations of phytoplankton pigments, some of which are useful chemotaxonomic markers for phytoplankton groups. Here, consistent suites of HPLC phytoplankton pigments measured on global surface water samples are compiled across spatial scales. The global dataset includes >4,000 samples from every major ocean basin and representing a wide range of ecological regimes. The local dataset is composed of six time series from long-term observatory sites. These samples are used to quantify the potential and limitations of HPLC for understanding surface ocean phytoplankton groups. Hierarchical cluster and empirical orthogonal function analyses are used to examine the associations between and among groups of phytoplankton pigments and to diagnose the main controls on these associations. These methods identify four major groups of phytoplankton on global scales (cyanobacteria, diatoms/dinoflagellates, haptophytes, and green algae) that can be identified by diagnostic biomarker pigments. On local scales, the same methods identify more and different taxonomic groups of phytoplankton than are detectable in the global dataset. Notably, diatom and dinoflagellate pigments group together on global scales, but dinoflagellate marker pigments always separate from diatoms on local scales. Together, these results confirm that HPLC pigments can be used for satellite algorithm quantification of no more than four phytoplankton groups on global scales, but can provide higher resolution for local-scale algorithm development and validation.

Project description:Filtering stop words is an important task when processing text queries to search for information in large data sets. It enables a reduction of the search space without losing the semantic meaning. The stop words, which have only grammatical roles and not contributing to information content still add up to the complexity of the query. Existing mathematical models that are used to tackle this problem are not suitable for all families of natural languages [1]. For example, they do not cover families of languages to which Uzbek can be included. In the present work, the collocation method of this problem is o ered for families of languages that include the Uzbek language as well. This method concerns the so-called agglutinative languages, in which the task of recognizing stop words is much more difficult, since the stop words are "masked" in the text. In this work the unigram, the bigram and the collocation methods are applied to the "School corpus" that corresponds to the type of languages being studied.

Project description:The data presented here are related to the research paper entitled "Green Earth pigments dispersions: water dynamics at the interfaces". The nuclear magnetic resonance (NMR) relaxometry data are provided for various aqueous Green Earth (GE) pigments dispersions with volume fraction spanning approximately from 0.1 to 0.5. For two of them (Cyprus GE and Bohemian GE), the NMR relaxation profiles from 10 kHz to 30 MHz (1H frequency) is given for several temperatures spanning from 293 to 318K. In addition, the X-ray diffraction pattern is provided for France GE (Kremer pigments) for the identification of the main mineral component. The nitrogen gas isotherms are provided for Cyprus GE and Bohemian GE.

Project description:In lake ecosystems, phytoplankton communities can be studied by adopting taxonomic-based approaches. However, these approaches suffer from identification issues and are sometimes of limited ecosystem ecological value. The recent development of functional approaches may allow an evaluation of other aspects of ecosystem quality, functions and interactions with abiotic parameters or other communities. Here, our aim was to create a phytoplankton trait database at the French scale. This database will be relevant for the analysis of phytoplankton communities that will lead to a better understanding of phytoplankton functional ecology in lakes of France and other European countries possessing similar biological communities. We used a French national database of phytoplankton occurrences sampled from 384 lakes over the entire French metropolitan territory. A final list of 636 taxa was used to compile 53 morpho-functional traits associated with taxonomic information. The traits encompassed variables such as shape, biovolume, motility, toxin production and Reynolds groups. With this new database, we aim to provide data for morpho-functional analyses of phytoplankton assemblages from local to European scale.

Project description:Rods and cones are the photoreceptor cells containing the visual pigment proteins that initiate visual phototransduction following the absorption of a photon. Photon absorption induces the photochemical transformation of a visual pigment, which results in the sequential formation of distinct photo-intermediate species on the femtosecond to millisecond timescales, whereupon a visual electrical signal is generated and transmitted to the brain. Time-resolved spectroscopic studies of the rod and cone photo-intermediaries enable the detailed understanding of initial events in vision, namely the key differences that underlie the functionally distinct scotopic (rod) and photopic (cone) visual systems. In this paper, we review our recent ultrafast (picoseconds to milliseconds) transient absorption studies of rod and cone visual pigments with a detailed comparison of the transient molecular spectra and kinetics of their respective photo-intermediaries. Key results include the characterization of the porphyropsin (carp fish rhodopsin) and human green-cone opsin photobleaching sequences, which show significant spectral and kinetic differences when compared against that of bovine rhodopsin. These results altogether reveal a rather strong interplay between the visual pigment structure and its corresponding photobleaching sequence, and relevant outstanding questions that will be further investigated through a forthcoming study of the human blue-cone visual pigment are discussed.

Project description:Cyanobacterial species such as Oscillatoria spp. pigments are essential components that enable the photosynthetic ability of this autotrophic organism. These pigments, principally chlorophylls and phycobiliproteins, are crucial for photosynthesis and give cyanobacteria their distinctive blue-green color. Exploring these pigments is crucial for unraveling the ecological and biotechnological relevance and significance. Spectrophotometric methods were used for measuring the chlorophyll-a, phycobiliprotein, and carotenoid contents of Oscillatoria species. Oscillatoria spp. displayed significantly variable (p ˂ 0.05) chlorophyll-a ranging from 12.67 ± 0.04 to 22.72 ± 0.04 µg/mL. Phycobiliprotein content (mg/g) significantly (p ˂ 0.05) varied from 87.39 ± 0.12 µg/mL to 121.42 ± 0.06. Carotenoid content also significantly ranged from 1.0 ± 0.01 µg/mL to 1.4 ± 0.01 µg/mL. Present data will contribute to the screening and characterization of Oscillatoria spp. in terms of pigment to utilize it in rigorous scientific research and diverse commercial applications.
