Quantifying landslide frequency and sediment residence time in the Nepal Himalaya.

ABSTRACT: Quantifying how Earth surface processes interact with climate, tectonics, and biota has proven challenging, in part due to the stochastic nature of erosion and sedimentation. Landsliding is a common stochastic erosional process that may account for >50% of the sediment produced in steep mountainous landscapes. Here, we calculate the effects of landsliding and the residence time of sediment in a steep drainage basin in the Nepal Himalaya using a numerical model of landslide erosion combined with published cooling age distributions from two river sediment samples collected several years apart. We find that the difference in the two samples can be explained by landsliding and that the age distributions suggest that the residence time of sediment in the catchment is no greater than 50 years. This sensitivity to landsliding thus offers potential to improve our understanding of stochastic erosional processes, and further suggests that sediment is rapidly evacuated from steep mountainous drainage basins.

Quantifying evolutionary dynamics from variant-frequency time series.

Project description:From Kimura's neutral theory of protein evolution to Hubbell's neutral theory of biodiversity, quantifying the relative importance of neutrality versus selection has long been a basic question in evolutionary biology and ecology. With deep sequencing technologies, this question is taking on a new form: given a time-series of the frequency of different variants in a population, what is the likelihood that the observation has arisen due to selection or neutrality? To tackle the 2-variant case, we exploit Fisher's angular transformation, which despite being discovered by Ronald Fisher a century ago, has remained an intellectual curiosity. We show together with a heuristic approach it provides a simple solution for the transition probability density at short times, including drift, selection and mutation. Our results show under that under strong selection and sufficiently frequent sampling these evolutionary parameters can be accurately determined from simulation data and so they provide a theoretical basis for techniques to detect selection from variant or polymorphism frequency time-series.

Quantitative assessment of the erosion and deposition effects of landslide-dam outburst flood, Eastern Himalaya.

Project description:Both regular flow and infrequent outburst floods shape the mountain landscape, but their relative contributions have been widely debated, in part due to the paucity of quantitative data on historical outburst floods. In June 2000, an outburst flood was triggered by a landslide-dam failure in a rapidly exhumed region of the Eastern Himalaya. To investigate the role of this kind outburst flood on landscape evolution, we employ topographic differencing, satellite imagery, and 2D hydraulic simulations to quantify the equivalent erosion and deposition within ~ 80 km flood route downstream of the breach. The flood lasted for ~ 10 h, with a peak discharge of 105 m3/s, leading to average erosion of 10 m, and contributed ~ 1-2 × 103 times more sediment than over long-term mean fluvial processes. The flood produced extensive lateral erosion, which triggered a threefold widening of the valley floor and abundant subsequent landslides. The ubiquitous boulder bars deposited in the channel inhibited incision, and facilitated lateral erosion after the flood. The resulting channel configuration and extensive bank erosion continue to affect fluvial dynamics until the next catastrophic flood that remobilizes the boulders. Our quantitative findings highlight the profound importance of recurrent outburst floods for gorge development and landscape evolution in Eastern Himalaya.

Amphibian community structure along elevation gradients in eastern Nepal Himalaya.

Project description:BackgroundSpecies richness and composition pattern of amphibians along elevation gradients in eastern Nepal Himalaya are rarely investigated. This is a first ever study in the Himalayan elevation gradient, the world's highest mountain range and are highly sensitive to the effects of recent global changes. The aim of the present study was to assess amphibian community structure along elevation gradients and identify the potential drivers that regulate community structures. Amphibian assemblages were sampled within 3 months in both 2014 and 2015 (from May to July) using nocturnal time constrained and acoustic aids visual encounter surveys. In total, 79 transects between 78 and 4200 m asl were sampled within 2 years field work. A combination of polynomial regression, generalized linear models, hierarchical partitioning and canonical correspondence analysis were used to determine the effects of elevation and environmental variables on species richness, abundance, and composition of amphibian communities.ResultsSpecies richness and abundance declined linearly with increasing elevation, which did not support the Mid-Domain Model. Among all the environmental variables, elevation, surface area and humidity were the best predictors of species richness, abundance and composition of amphibians. The majority of amphibian species had narrow elevation ranges. There was no significant correlation between species range size and elevation gradients. However, body size significantly increased along elevation gradients, indicating that Bergmann's rule is valid for amphibians in eastern Nepal Himalaya.ConclusionsThis study indicates that eastern Nepal Himalaya is a hotspot in amphibian diversity, and it should be served as a baseline for management and conservation activities.

Quantifying selection acting on a complex trait using allele frequency time series data.

Project description:When selection is acting on a large genetically diverse population, beneficial alleles increase in frequency. This fact can be used to map quantitative trait loci by sequencing the pooled DNA from the population at consecutive time points and observing allele frequency changes. Here, we present a population genetic method to analyze time series data of allele frequencies from such an experiment. Beginning with a range of proposed evolutionary scenarios, the method measures the consistency of each with the observed frequency changes. Evolutionary theory is utilized to formulate equations of motion for the allele frequencies, following which likelihoods for having observed the sequencing data under each scenario are derived. Comparison of these likelihoods gives an insight into the prevailing dynamics of the system under study. We illustrate the method by quantifying selective effects from an experiment, in which two phenotypically different yeast strains were first crossed and then propagated under heat stress (Parts L, Cubillos FA, Warringer J, et al. [14 co-authors]. 2011. Revealing the genetic structure of a trait by sequencing a population under selection. Genome Res). From these data, we discover that about 6% of polymorphic sites evolve nonneutrally under heat stress conditions, either because of their linkage to beneficial (driver) alleles or because they are drivers themselves. We further identify 44 genomic regions containing one or more candidate driver alleles, quantify their apparent selective advantage, obtain estimates of recombination rates within the regions, and show that the dynamics of the drivers display a strong signature of selection going beyond additive models. Our approach is applicable to study adaptation in a range of systems under different evolutionary pressures.

Cost-Effective, Single-Frequency GPS Network as a Tool for Landslide Monitoring.

Project description:The constant monitoring of active landslides, particularly those located in the proximity of populated areas or touristic places, is crucial for early warning and risk-management purposes. The commonly used techniques deploy expensive instrumentation that can be hardly afforded, especially by small mountain communities in which landslide events often occur repeatedly. In recent years, the scientific community, as well as the private sector, have devoted growing effort to reducing the costs of monitoring systems. In this work, we present a monitoring network based on single-frequency Global Positioning System (GPS) sensors that have been activated to monitor an active landslide in the Carnic Alps, North-Eastern Italy. The system, which was composed of 12 single-frequency GPS stations, one seismometric station coupled with a single-frequency GPS instrument for real-time monitoring, and one permanent dual-frequency GPS station located in a stable area, provided daily reports of the landslide motion to the local authorities and administration. We show that this system is a valuable, flexible, and cost-effective tool for quick landslide characterization, and has high potential to be used as a landslide early warning system in case of emergency situations.

Multiple frequency saturation pulses reduce CEST acquisition time for quantifying conformational exchange in biomolecules.

Project description:Exchange between conformational states is required for biomolecular catalysis, allostery, and folding. A variety of NMR experiments have been developed to quantify motional regimes ranging from nanoseconds to seconds. In this work, we describe an approach to speed up the acquisition of chemical exchange saturation transfer (CEST) experiments that are commonly used to probe millisecond to second conformational exchange in proteins and nucleic acids. The standard approach is to obtain CEST datasets through the acquisition of a series of 2D correlation spectra where each experiment utilizes a single saturation frequency to 1H, 15N or 13C. These pseudo 3D datasets are time consuming to collect and are further lengthened by reduced signal to noise stemming from the long saturation pulse. In this article, we show how usage of a multiple frequency saturation pulse (i.e., MF-CEST) changes the nature of data collection from series to parallel, and thus decreases the total acquisition time by an integer factor corresponding to the number of frequencies in the pulse. We demonstrate the applicability of MF-CEST on a Src homology 2 (SH2) domain from phospholipase Cγ and the secondary active transport protein EmrE as model systems by collecting 13C methyl and 15N backbone datasets. MF-CEST can also be extended to additional sites within proteins and nucleic acids. The only notable drawback of MF-CEST as applied to backbone 15N experiments occurs when a large chemical shift difference between the major and minor populations is present (typically greater than ~ 8 ppm). In these cases, ambiguity may arise between the chemical shift of the minor population and the multiple frequency saturation pulse. Nevertheless, this drawback does not occur for methyl group MF-CEST experiments or in cases where somewhat smaller chemical shift differences occur are present.

Characterizing the evolution life cycle of the Sunkoshi landslide in Nepal with multi-source SAR data.

Project description:A catastrophic landslide disaster happened on 2 August 2014 on the right bank of Sunkoshi River in Nepal, resulting in enormous casualties and severe damages of the Araniko highway. We collected multi-source synthetic aperture radar (SAR) data to investigate the evolution life cycle of the Sunkoshi landslide. Firstly, Distributed Scatterers SAR Interferometry (DS-InSAR) technology is applied to analyze 20 ALOS PALSAR images to retrieve pre-disaster time-series deformation. The results show that the upper part, especially the top of the landslide, has long been active before collapse, with the largest annual LOS deformation rate more than - 30 mm/year. Time series deformations measured illustrate that rainfall might be a key driving factor. Next, two pairs of TerraSAR-X/TanDEM-X bistatic data are processed to identify the landslide affected area by intensity change detection, and to generate pre- and post-disaster DSMs. Surface height change map showed maximum values of - 150.47 m at the source region and 55.65 m in the deposit region, leading to a debris volume of 5.4785 ± 0.6687 million m3. Finally, 11 ALOS-2 PALSAR-2 and 82 Sentinel-1 SAR images are analyzed to derive post-disaster annual deformation rate and long time series displacements of the Sunkoshi landslide. The results illustrated that the upper part of the landslide were still in active deformation with the largest LOS displacement velocity exceeding - 100 mm/year.

Cross-cultural comparison of plant use knowledge in Baitadi and Darchula districts, Nepal Himalaya.

Project description:BackgroundThis study seeks to better understand the human-nature interface and to measure the variability of plant use knowledge among cultures, through inter- and intracultural analyses. We compared plant collection, use, and management of two culturally distinct groups (Baitadi and Darchula) of the Nepal Himalaya. They inhabit different physiographic regions, yet share the same ecological landscape, environmental resources, and livelihood challenges. We hypothesized that the elderly, native, and traditional healers living in remote and rural places possess more diverse and detailed knowledge of plant use and conservation than young, non-native, and non-healers.MethodsA total of 106 people were contacted for interviews, and 100 (68 men and 32 women) agreed to share ethnobotanical, demographic, and socioeconomic information. They were asked about the three most important plants for their socioeconomic benefit, culture, primary health care, and livelihood.ResultsThe knowledge of plant collection, use, and its transfer was strongly associated with the cultural heritage whereas the ecogeographical condition influences the ways in which plants are collected and used. The divergent knowledge of plant collection, use, and transfer between the participants of Baitadi and Darchula was significantly (p < 0.001) attributed to the cultural heritage of the area. The low consensus of plant use (FiC 0-0.87; IASc 0-0.67) between Baitadi and Darchula district could be due to cultural divergence, varied accessibility, physiographic heterogeneity, and biodiversity uniqueness.ConclusionsDifferences in plant use knowledge may help in diversifying the strategies of plant use in accordance with the livelihood, culture, and environment, and therefore, more studies measuring these aspects can further the ecosystem and cultural health of the region.

Climate change-induced distributional change of medicinal and aromatic plants in the Nepal Himalaya.

Project description:Medicinal and aromatic plants (MAPs) contribute to human well-being via health and economic benefits. Nepal has recorded 2331 species of MAPs, of which around 300 species are currently under trade. Wild harvested MAPs in Nepal are under increasing pressure from overexploitation for trade and the effects of climate change and development. Despite some localized studies to examine the impact of climate change on MAPs, a consolidated understanding is lacking on how the distribution of major traded species of MAPs will change with future climate change. This study identifies the potential distribution of 29 species of MAPs in Nepal under current and future climate using an ensemble modeling and hotspot approach. Future climate change will reduce climatically suitable areas of two-third of the studied species and decrease climatically suitable hotspots across elevation, physiography, ecoregions, federal states, and protected areas in Nepal. Reduction in climatically suitable areas for MAPs might have serious consequences for the livelihood of people that depend on the collection and trade of MAPs as well as Nepal's national economy. Therefore, it is imperative to consider the threats that future climate change may have on distribution of MAPs while designing protected areas and devising environmental conservation and climate adaptation policies.

Acetylation reprograms MITF target selectivity and residence time

Project description:Key to effective gene regulation in development and homeostasis is the ability of transcription factors to discriminate between different classes of binding sites. Yet how this is achieved is poorly understood. The microphthalmia-associated transcription factor MITF is a lineage-survival oncogene that plays a crucial role in melanoma and melanocyte development where it suppresses invasion but promotes both proliferation and differentiation. How MITF distinguishes between differentiation and proliferation-associated targets is unknown. Unexpectedly we show here that differentiation-associated target genes are characterized by low affinity MITF binding sites. MAPK signaling, a key driver of melanomagenesis downstream from BRAF and NRAS, promotes p300/CBP-mediated MITF acetylation at K206 to reduce preferentially DNA binding affinity at differentiation-associated targets. The results reveal a MAPK-driven acetylation switch that can trigger de-differentiation of melanocytes and provide a mechanistic explanation of why a human K206Q MITF mutation is associated with Waardenburg’s syndrome characterized by pigmentation abnormalities.
