Microbiome Learning Repo (ML Repo): A public repository of microbiome regression and classification tasks.

ABSTRACT: The use of machine learning in high-dimensional biological applications, such as the human microbiome, has grown exponentially in recent years, but algorithm developers often lack the domain expertise required for interpretation and curation of the heterogeneous microbiome datasets. We present Microbiome Learning Repo (ML Repo, available at https://knights-lab.github.io/MLRepo/), a public, web-based repository of 33 curated classification and regression tasks from 15 published human microbiome datasets. We highlight the use of ML Repo in several use cases to demonstrate its wide application, and we expect it to be an important resource for algorithm developers.

Machine learning models for classification tasks related to drug safety.

Project description:In this review, we outline the current trends in the field of machine learning-driven classification studies related to ADME (absorption, distribution, metabolism and excretion) and toxicity endpoints from the past six years (2015-2021). The study focuses only on classification models with large datasets (i.e. more than a thousand compounds). A comprehensive literature search and meta-analysis was carried out for nine different targets: hERG-mediated cardiotoxicity, blood-brain barrier penetration, permeability glycoprotein (P-gp) substrate/inhibitor, cytochrome P450 enzyme family, acute oral toxicity, mutagenicity, carcinogenicity, respiratory toxicity and irritation/corrosion. The comparison of the best classification models was targeted to reveal the differences between machine learning algorithms and modeling types, endpoint-specific performances, dataset sizes and the different validation protocols. Based on the evaluation of the data, we can say that tree-based algorithms are (still) dominating the field, with consensus modeling being an increasing trend in drug safety predictions. Although one can already find classification models with great performances to hERG-mediated cardiotoxicity and the isoenzymes of the cytochrome P450 enzyme family, these targets are still central to ADMET-related research efforts.

Effects of MRI scanner manufacturers in classification tasks with deep learning models.

Project description:Deep learning has become a leading subset of machine learning and has been successfully employed in diverse areas, ranging from natural language processing to medical image analysis. In medical imaging, researchers have progressively turned towards multi-center neuroimaging studies to address complex questions in neuroscience, leveraging larger sample sizes and aiming to enhance the accuracy of deep learning models. However, variations in image pixel/voxel characteristics can arise between centers due to factors including differences in magnetic resonance imaging scanners. Such variations create challenges, particularly inconsistent performance in machine learning-based approaches, often referred to as domain shift, where the trained models fail to achieve satisfactory or improved results when confronted with dissimilar test data. This study analyzes the performance of multiple disease classification tasks using multi-center MRI data obtained from three widely used scanner manufacturers (GE, Philips, and Siemens) across several deep learning-based networks. Furthermore, we investigate the efficacy of mitigating scanner vendor effects using ComBat-based harmonization techniques when applied to multi-center datasets of 3D structural MR images. Our experimental results reveal a substantial decline in classification performance when models trained on one type of scanner manufacturer are tested with data from different manufacturers. Moreover, despite applying ComBat-based harmonization, the harmonized images do not demonstrate any noticeable performance enhancement for disease classification tasks.

Enhancing the e-learning system based on a novel tasks' classification load-balancing algorithm.

Project description:In the educational field, the system performance, as well as the stakeholders' satisfaction, are considered a bottleneck in the e-learning system due to the high number of users who are represented in the educational system's stakeholders including instructors and students. On the other hand, successful resource utilization in cloud systems is one of the key factors for increasing system performance which is strongly related to the ability for the optimal load distribution. In this study, a novel load-balancing algorithm is proposed. The proposed algorithm aims to optimize the educational system's performance and, consequently, the users' satisfaction in the educational field represented by the students. The proposed enhancement in the e-learning system has been evaluated by two methods, first, a simulation experiment for confirming the applicability of the proposed algorithm. Then a real-case experiment has been applied to the e-learning system at Helwan University. The results revealed the advantages of the proposed algorithm over other well-known load balancing algorithms. A questionnaire was also developed to measure the users' satisfaction with the system's performance. A total of 3,670 thousand out of 5,000 students have responded, and the results have revealed a satisfaction percentage of 95.4% in the e-learning field represented by the students.

Deep learning model calibration for improving performance in class-imbalanced medical image classification tasks.

Project description:In medical image classification tasks, it is common to find that the number of normal samples far exceeds the number of abnormal samples. In such class-imbalanced situations, reliable training of deep neural networks continues to be a major challenge, therefore biasing the predicted class probabilities toward the majority class. Calibration has been proposed to alleviate some of these effects. However, there is insufficient analysis explaining whether and when calibrating a model would be beneficial. In this study, we perform a systematic analysis of the effect of model calibration on its performance on two medical image modalities, namely, chest X-rays and fundus images, using various deep learning classifier backbones. For this, we study the following variations: (i) the degree of imbalances in the dataset used for training; (ii) calibration methods; and (iii) two classification thresholds, namely, default threshold of 0.5, and optimal threshold from precision-recall (PR) curves. Our results indicate that at the default classification threshold of 0.5, the performance achieved through calibration is significantly superior (p < 0.05) to using uncalibrated probabilities. However, at the PR-guided threshold, these gains are not significantly different (p > 0.05). This observation holds for both image modalities and at varying degrees of imbalance. Panorama Public: A Public Repository for Quantitative Data Sets Processed in Skyline.

Project description:To address the growing need for a centralized, community resource of published results processed with Skyline, and to provide reviewers and readers immediate visual access to the data behind published conclusions, we present Panorama Public (https://panoramaweb.org/public.url), a repository of Skyline documents supporting published results. Panorama Public is built on Panorama, an open source data management system for mass spectrometry data processed with the Skyline targeted mass spectrometry environment. The Panorama web application facilitates viewing, sharing, and disseminating results contained in Skyline documents via a web-browser. Skyline users can easily upload their documents to a Panorama server and allow other researchers to explore uploaded results in the Panorama web-interface through a variety of familiar summary graphs as well as annotated views of the chromatographic peaks processed with Skyline. This makes Panorama ideal for sharing targeted, quantitative results contained in Skyline documents with collaborators, reviewers, and the larger proteomics community. The Panorama Public repository employs the full data visualization capabilities of Panorama which facilitates sharing results with reviewers during manuscript review.

Fooling the Big Picture in Classification Tasks

Project description:Minimally perturbed adversarial examples were shown to drastically reduce the performance of one-stage classifiers while being imperceptible. This paper investigates the susceptibility of hierarchical classifiers, which use fine and coarse level output categories, to adversarial attacks. We formulate a program that encodes minimax constraints to induce misclassification of the coarse class of a hierarchical classifier (e.g., changing the prediction of a ‘monkey’ to a ‘vehicle’ instead of some ‘animal’). Subsequently, we develop solutions based on convex relaxations of said program. An algorithm is obtained using the alternating direction method of multipliers with competitive performance in comparison with state-of-the-art solvers. We show the ability of our approach to fool the coarse classification through a set of measures such as the relative loss in coarse classification accuracy and imperceptibility factors. In comparison with perturbations generated for one-stage classifiers, we show that fooling a classifier about the ‘big picture’ requires higher perturbation levels which results in lower imperceptibility. We also examine the impact of different label groupings on the performance of the proposed attacks. Deep Multi-Task Multi-Channel Learning for Joint Classification and Regression of Brain Status.

Project description:Jointly identifying brain diseases and predicting clinical scores have attracted increasing attention in the domain of computer-aided diagnosis using magnetic resonance imaging (MRI) data, since these two tasks are highly correlated. Although several joint learning models have been developed, most existing methods focus on using human-engineered features extracted from MRI data. Due to the possible heterogeneous property between human-engineered features and subsequent classification/regression models, those methods may lead to sub-optimal learning performance. In this paper, we propose a deep multi-task multi-channel learning (DM2L) framework for simultaneous classification and regression for brain disease diagnosis, using MRI data and personal information (i.e., age, gender, and education level) of subjects. Specifically, we first identify discriminative anatomical landmarks from MR images in a data-driven manner, and then extract multiple image patches around these detected landmarks. A deep multi-task multi-channel convolutional neural network is then developed for joint disease classification and clinical score regression. We train our model on a large multi-center cohort (i.e., ADNI-1) and test it on an independent cohort (i.e., ADNI-2). Experimental results demonstrate that DM2L is superior to the state-of-the-art approaches in brain diasease diagnosis.

Novel Method of Classification in Knee Osteoarthritis: Machine Learning Application Versus Logistic Regression Model.

Project description:ObjectiveTo present new classification methods of knee osteoarthritis (KOA) using machine learning and compare its performance with conventional statistical methods as classification techniques using machine learning have recently been developed.MethodsA total of 84 KOA patients and 97 normal participants were recruited. KOA patients were clustered into three groups according to the Kellgren-Lawrence (K-L) grading system. All subjects completed gait trials under the same experimental conditions. Machine learning-based classification using the support vector machine (SVM) classifier was performed to classify KOA patients and the severity of KOA. Logistic regression analysis was also performed to compare the results in classifying KOA patients with machine learning method.ResultsIn the classification between KOA patients and normal subjects, the accuracy of classification was higher in machine learning method than in logistic regression analysis. In the classification of KOA severity, accuracy was enhanced through the feature selection process in the machine learning method. The most significant gait feature for classification was flexion and extension of the knee in the swing phase in the machine learning method.ConclusionThe machine learning method is thought to be a new approach to complement conventional logistic regression analysis in the classification of KOA patients. It can be clinically used for diagnosis and gait correction of KOA patients.
