ABSTRACT: Background:With environmental deterioration, natural resource scarcity, and rapid population growth, mankind is facing severe global food security problems. To meet future needs, it is necessary to accelerate progress in breeding for new varieties with high yield and strong resistance. However, the traditional phenotypic screening methods have some disadvantages, such as destructive, inefficient, low-dimensional, labor-intensive and cumbersome, which seriously hinder the development of field breeding. Breeders urgently need a high-throughput technique for acquiring and evaluating phenotypic data that can efficiently screen out excellent phenotypic traits from large-scale genotype populations. Results:In the present study, we used an unmanned aerial vehicle (UAV) high-throughput phenotyping (HTP) platform to collect RGB and multispectral images for a breeding program and acquired multiple phenotypic components (or traits), such as plant height, normalized difference vegetation index, biomass accumulation, plant-height growth rate, lodging, and leaf color. By implementing self-organizing maps and principal components analysis biplots to establish phenotypic map and similarity, we proposed an UAV-assisted HTP framework for preselecting maize (Zee mays L.) phenotypic components (or traits). Conclusions:This framework gives breeders additional information to allow them to quickly identify and preselect plants that have genotypes conferring desirable phenotypic components out of thousands of field plots. The present study also demonstrates that remote sensing is a powerful tool with which to acquire abundant phenotypic components. By using these rich phenotypic components, breeders should be able to more effectively identify and select superior genotypes.

Project description:Background:Almond is an emerging crop due to the health benefits of almond consumption including nutritional, anti-inflammatory, and hypocholesterolaemia properties. Traditional almond producers were concentrated in California, Australia, and Mediterranean countries. However, almond is currently present in more than 50 countries due to breeding programs have modernized almond orchards by developing new varieties with improved traits related to late flowering (to reduce the risk of damage caused by late frosts) and tree architecture. Almond tree architecture and flowering are acquired and evaluated through intensive field labour for breeders. Flowering detection has traditionally been a very challenging objective. To our knowledge, there is no published information about monitoring of the tree flowering dynamics of a crop at the field scale by using color information from photogrammetric 3D point clouds and OBIA. As an alternative, a procedure based on the generation of colored photogrammetric point clouds using a low cost (RGB) camera on-board an unmanned aerial vehicle (UAV), and an semi-automatic object based image analysis (OBIA) algorithm was created for monitoring the flower density and flowering period of every almond tree in the framework of two almond phenotypic trials with different planting dates. Results:Our method was useful for detecting the phenotypic variability of every almond variety by mapping and quantifying every tree height and volume as well as the flowering dynamics and flower density. There was a high level of agreement among the tree height, flower density, and blooming calendar derived from our procedure on both fields with the ones created from on-ground measured data. Some of the almond varieties showed a significant linear fit between its crown volume and their yield. Conclusions:Our findings could help breeders and researchers to reduce the gap between phenomics and genomics by generating accurate almond tree information in an efficient, non-destructive, and inexpensive way. The method described is also useful for data mining to select the most promising accessions, making it possible to assess specific multi-criteria ranking varieties, which are one of the main tools for breeders.

Project description:BackgroundParallel high-throughput microarray and sequencing experiments produce vast quantities of multidimensional data which must be arranged and analyzed in a concerted way. One approach to addressing this challenge is the machine learning technique known as self organizing maps (SOMs). SOMs enable a parallel sample- and gene-centered view of genomic data combined with strong visualization and second-level analysis capabilities. The paper aims at bridging the gap between the potency of SOM-machine learning to reduce dimension of high-dimensional data on one hand and practical applications with special emphasis on gene expression analysis on the other hand.ResultsThe method was applied to generate a SOM characterizing the whole genome expression profiles of 67 healthy human tissues selected from ten tissue categories (adipose, endocrine, homeostasis, digestion, exocrine, epithelium, sexual reproduction, muscle, immune system and nervous tissues). SOM mapping reduces the dimension of expression data from ten of thousands of genes to a few thousand metagenes, each representing a minicluster of co-regulated single genes. Tissue-specific and common properties shared between groups of tissues emerge as a handful of localized spots in the tissue maps collecting groups of co-regulated and co-expressed metagenes. The functional context of the spots was discovered using overrepresentation analysis with respect to pre-defined gene sets of known functional impact. We found that tissue related spots typically contain enriched populations of genes related to specific molecular processes in the respective tissue. Analysis techniques normally used at the gene-level such as two-way hierarchical clustering are better represented and provide better signal-to-noise ratios if applied to the metagenes. Metagene-based clustering analyses aggregate the tissues broadly into three clusters containing nervous, immune system and the remaining tissues.ConclusionsThe SOM technique provides a more intuitive and informative global view of the behavior of a few well-defined modules of correlated and differentially expressed genes than the separate discovery of the expression levels of hundreds or thousands of individual genes. The program is available as R-package 'oposSOM'.
