First Complete Genome Sequence of a Subgenotype Vd Newcastle Disease Virus Isolate.

ABSTRACT: A Newcastle disease virus was isolated from a chicken from a live bird market in the Mbeya region of Tanzania. Complete genome characterization of the isolate identified it as a member of subgenotype Vd. This is the first complete genome sequence of this subgenotype.

Project description:At least 11 genotypes of class II viruses have been identified since the discovery of Newcastle disease virus (NDV) in 1926. Here, we reported the complete genome sequence of a prevalent NDV variant from China, belonging to subgenotype VIId in class II. The similar viruses have been the predominant strains circulating in China for the past decade, which occupied over 80% of Chinese prevalent strains and were phylogenetically different from currently available vaccines.

Project description:The complete genome sequence was determined for a Newcastle disease virus strain from vaccinated chicken farms in India during outbreaks in 2010. The genome is 15,192 nucleotides (nt) in length and is classified as genotype VII in class II. Compared to the available vaccine strains, the Indian strain contains a previously described 6-nt insertion in the untranslated region of the nucleoprotein gene.

The isolates were obtained from vaccinated broiler and layer chickens in three different provinces of Indonesia in 2013 and 2014. Phylogenetic analysis revealed that all isolates belong to subgenotype VII.2 in the class II cluster.

Notably, GD317/2011 is distant from the sub-subgenotype 2.1b isolate HEBZ at genes of Erns, E1, E2, P7, NS2, NS5A and the 3'-nontranslated region (3'-NTR) but is closely related to that at genes of Npro, Core, NS3, NS4A, NS4B, and NS5B.

A phylogenetic analysis based on the F gene revealed that the isolate is phylogenetically related to Newcastle disease virus genotype VIId. Sequence analysis indicated that amino acid residue substitutions occur at neutralizing epitopes on the hemagglutinin-neuraminidase (HN) protein.

The PT3 strain has a genome length of 15,198 nucleotides and is classified as subgenotype 1b of class I. Pathogenicity tests demonstrated that PT3 is a lentogenic strain.
