Project description:While researchers are becoming increasingly interested in studying OSS phenomenon, there is still a small number of studies analyzing larger samples of projects investigating the structure of activities among OSS developers. The significant amount of information that has been gathered in the publicly available open-source software repositories and mailing-list archives offers an opportunity to analyze projects structures and participant involvement. In this article, using on commits data from 263 Apache projects repositories (nearly all), we show that although OSS development is often described as collaborative, but it in fact predominantly relies on radically solitary input and individual, non-collaborative contributions. We also show, in the first published study of this magnitude, that the engagement of contributors is based on a power-law distribution.

Project description:BackgroundElectronic health records (EHR) are a key tool in managing and storing patients' information. Currently, there are over 50 open source EHR systems available. Functionality and usability are important factors for determining the success of any system. These factors are often a direct reflection of the domain knowledge and developers' motivations. However, few published studies have focused on the characteristics of free and open source software (F/OSS) EHR systems and none to date have discussed the motivation, knowledge background, and demographic characteristics of the developers involved in open source EHR projects.ObjectiveThis study analyzed the characteristics of prevailing F/OSS EHR systems and aimed to provide an understanding of the motivation, knowledge background, and characteristics of the developers.MethodsThis study identified F/OSS EHR projects on SourceForge and other websites from May to July 2014. Projects were classified and characterized by license type, downloads, programming languages, spoken languages, project age, development status, supporting materials, top downloads by country, and whether they were "certified" EHRs. Health care F/OSS developers were also surveyed using an online survey.ResultsAt the time of the assessment, we uncovered 54 open source EHR projects, but only four of them had been successfully certified under the Office of the National Coordinator for Health Information Technology (ONC Health IT) Certification Program. In the majority of cases, the open source EHR software was downloaded by users in the United States (64.07%, 148,666/232,034), underscoring that there is a significant interest in EHR open source applications in the United States. A survey of EHR open source developers was conducted and a total of 103 developers responded to the online questionnaire. The majority of EHR F/OSS developers (65.3%, 66/101) are participating in F/OSS projects as part of a paid activity and only 25.7% (26/101) of EHR F/OSS developers are, or have been, health care providers in their careers. In addition, 45% (45/99) of developers do not work in the health care field.ConclusionThe research presented in this study highlights some challenges that may be hindering the future of health care F/OSS. A minority of developers have been health care professionals, and only 55% (54/99) work in the health care field. This undoubtedly limits the ability of functional design of F/OSS EHR systems from being a competitive advantage over prevailing commercial EHR systems. Open source software seems to be a significant interest to many; however, given that only four F/OSS EHR systems are ONC-certified, this interest is unlikely to yield significant adoption of these systems in the United States. Although the Health Information Technology for Economic and Clinical Health (HITECH) act was responsible for a substantial infusion of capital into the EHR marketplace, the lack of a corporate entity in most F/OSS EHR projects translates to a marginal capacity to market the respective F/OSS system and to navigate certification. This likely has further disadvantaged F/OSS EHR adoption in the United States.

Project description:The paper presents a dataset on software tests generated using the Microsoft Pex (IntelliTest) test generator tool for 10 open source projects. The projects were selected randomly from popular GitHub repositories written in C#. The selected projects contain 7187 methods from which Pex was able to generate tests for 2596 methods totaling 38,618 lines of code. Data collection was performed on a cloud virtual machine. The dataset presents metrics about the attributes of the selected projects (e.g., cyclomatic complexity or number of external method calls) and the test generation (e.g., statement and branch coverage, number of warnings). This data is compared to an automated isolation technique in the paper Automated Isolation for White-box Test Generation [1]. To the best of our knowledge, this is the largest public dataset about the test generation performance of Microsoft Pex on open source projects. The dataset highlights current practical challenges and can be used as a baseline for new test generation techniques.

Project description:Background:Research projects often involve observation, registration, and data processing starting from information obtained in field experiments. In many cases, these tasks are carried out by several persons in different places, times, and ways, adding different levels of complexity and error in data collecting. Furthermore, data processing can be time consuming, and input errors may produce unwanted results. Results:We have developed a novel, open source software called Phenobook, an easy, flexible, and intuitive tool to organize, collect, and save experimental data for further analyses. Phenobook was conceived to collect phenotypic observations in a user-friendly, cost-effective way. It consists of a web-based software for experiment design, data input and visualization, and exportation, combined with a mobile application for remote data collecting. We provide in this article a detailed description of the developed tool. Conclusion:Phenobook is a software tool that can be easily implemented in collaborative research and development projects involving data collecting and forward analyses. Adopting Phenobook is expected to improve the involved processes by minimizing input errors, resulting in higher quality and reliability of the research outcomes.

Project description:Despite the increased access to scientific publications and data as a result of open science initiatives, access to scientific tools remains limited. Uncrewed aerial vehicles (UAVs, or drones) can be a powerful tool for research in disciplines such as agriculture and environmental sciences, but their use in research is currently dominated by proprietary, closed source tools. The objective of this work was to collect, curate, organize and test a set of open source tools for aerial data capture for research purposes. The Open Science Drone Toolkit was built through a collaborative and iterative process by more than 100 people in five countries, and comprises an open-hardware autonomous drone and off-the-shelf hardware, open-source software, and guides and protocols that enable the user to perform all the necessary tasks to obtain aerial data. Data obtained with this toolkit over a wheat field was compared to data from satellite imagery and a commercial hand-held sensor, finding a high correlation for both instruments. Our results demonstrate the possibility of capturing research-grade aerial data using affordable, accessible, and customizable open source software and hardware, and using open workflows.

Project description:Automation has been shown to improve the replicability and scalability of biomedical and bioindustrial research. Although the work performed in many labs is repetitive and can be standardized, few academic labs can afford the time and money required to automate their workflows with robotics. We propose that human-in-the-loop automation can fill this critical gap. To this end, we present Aquarium, an open-source, web-based software application that integrates experimental design, inventory management, protocol execution and data capture. We provide a high-level view of how researchers can install Aquarium and use it in their own labs. We discuss the impacts of the Aquarium on working practices, use in biofoundries and opportunities it affords for collaboration and education in life science laboratory research and manufacture.

Project description:In order that biological meaning may be derived and testable hypotheses may be built from proteomics experiments, assignments of proteins identified by mass spectrometry or other techniques must be supplemented with additional notation, such as information on known protein functions, protein-protein interactions, or biological pathway associations. Collecting, organizing, and interpreting this data often requires the input of experts in the biological field of study, in addition to the time-consuming search for and compilation of information from online protein databases. Furthermore, visualizing this bulk of information can be challenging due to the limited availability of easy-to-use and freely available tools for this process. In response to these constraints, we have undertaken the design of software to automate annotation and visualization of proteomics data in order to accelerate the pace of research. Here we present the Software Tool for Researching Annotations of Proteins (STRAP), a user-friendly, open-source C# application. STRAP automatically obtains gene ontology (GO) terms associated with proteins in a proteomics results ID list using the freely accessible UniProtKB and EBI GOA databases. Summarized in an easy-to-navigate tabular format, STRAP results include meta-information on the protein in addition to complementary GO terminology. Additionally, this information can be edited by the user so that in-house expertise on particular proteins may be integrated into the larger data set. STRAP provides a sortable tabular view for all terms, as well as graphical representations of GO-term association data in pie charts (biological process, cellular component, and molecular function) and bar charts (cross comparison of sample sets) to aid in the interpretation of large data sets and differential analyses experiments. Furthermore, proteins of interest may be exported as a unique FASTA-formatted file to allow for customizable re-searching of mass spectrometry data, and gene names corresponding to the proteins in the lists may be encoded in the Gaggle microformat for further characterization, including pathway analysis. STRAP, a tutorial, and the C# source code are freely available from http://cpctools.sourceforge.net.

Project description:MotivationIn this paper, we present an open source package with the latest release of Evolutionary-based BIClustering (EBIC), a next-generation biclustering algorithm for mining genetic data. The major contribution of this paper is adding a full support for multiple graphics processing units (GPUs) support, which makes it possible to run efficiently large genomic data mining analyses. Multiple enhancements to the first release of the algorithm include integration with R and Bioconductor, and an option to exclude missing values from the analysis.ResultsEvolutionary-based BIClustering was applied to datasets of different sizes, including a large DNA methylation dataset with 436 444 rows. For the largest dataset we observed over 6.6-fold speedup in computation time on a cluster of eight GPUs compared to running the method on a single GPU. This proves high scalability of the method.Availability and implementationThe latest version of EBIC could be downloaded from http://github.com/EpistasisLab/ebic. Project description:Open source software is becoming crucial in the design and testing of quantum algorithms. Many of the tools are backed by major commercial vendors with the goal to make it easier to develop quantum software: this mirrors how well-funded open machine learning frameworks enabled the development of complex models and their execution on equally complex hardware. We review a wide range of open source software for quantum computing, covering all stages of the quantum toolchain from quantum hardware interfaces through quantum compilers to implementations of quantum algorithms, as well as all quantum computing paradigms, including quantum annealing, and discrete and continuous-variable gate-model quantum computing. The evaluation of each project covers characteristics such as documentation, licence, the choice of programming language, compliance with norms of software engineering, and the culture of the project. We find that while the diversity of projects is mesmerizing, only a few attract external developers and even many commercially backed frameworks have shortcomings in software engineering. Based on these observations, we highlight the best practices that could foster a more active community around quantum computing software that welcomes newcomers to the field, but also ensures high-quality, well-documented code.
