Here we expand the known distribution of V. eucnemidarum to include nine new provinces and states: Manitoba, Connecticut, Oregon, Mississippi, Missouri, New Hampshire, New Jersey, Texas and Wisconsin. Although Quebec has been listed as a previous locality, the recorded province was mislabelled, so Quebec is now also officially a provincial record.

Project description:Motivation:The de Bruijn graph is a simple and efficient data structure that is used in many areas of sequence analysis including genome assembly, read error correction and variant calling. The data structure has a single parameter k, is straightforward to implement and is tractable for large genomes with high sequencing depth. It also enables representation of multiple samples simultaneously to facilitate comparison. However, unlike the string graph, a de Bruijn graph does not retain long range information that is inherent in the read data. For this reason, applications that rely on de Bruijn graphs can produce sub-optimal results given their input data. Results:We present a novel assembly graph data structure: the Linked de Bruijn Graph (LdBG). Constructed by adding annotations on top of a de Bruijn graph, it stores long range connectivity information through the graph. We show that with error-free data it is possible to losslessly store and recover sequence from a Linked de Bruijn graph. With assembly simulations we demonstrate that the LdBG data structure outperforms both our de Bruijn graph and the String Graph Assembler (SGA). Finally we apply the LdBG to Klebsiella pneumoniae short read data to make large (12 kbp) variant calls, which we validate using PacBio sequencing data, and to characterize the genomic context of drug-resistance genes. Project description:Most proteins undergo different kinds of modification after translation. Protein acetylation is one of the most crucial post-translational modifications, which causes direct or indirect impact on various biological activities in vivo. As a member of Class III HDACs, SIRT1 was the closest one to the yeast sir2 and drew most attention, while a small number of known SIRT1 substrates caused difficulties to clarify its function. In this work, we designed a novel computational method to screen SIRT1 substrates based on manually collected data and Support Vector Machines (SVMs). Unlike other approaches, we took both primary sequence and protein functional features into consideration. Through integrating functional features, the Matthews correlation coefficient (MCC) for the prediction increased from 0.10 to 0.65. The prediction results were verified by independent dataset and biological experiments. The validation results demostrated that our classifier could effectively identify SIRT1 substrates and filter appropriate candidates for further research. Project description:Biodiversity loss on agricultural land is a major concern. Comprehensive monitoring is needed to quantify the ongoing changes and assess the effectiveness of agri-environmental measures. However, current approaches to monitoring biodiversity on agricultural land are limited in their ability to capture the complex pattern of species and habitats. Using a real-world example of plant and habitat monitoring on Swiss agricultural land, we show how meaningful and efficient sampling can be achieved at the relevant scales. The multi-stage sampling design of this approach uses unequal probability sampling in combination with intermediate small-scale habitat sampling to ensure broad representation of regions, landscape types, and plant species. To achieve broad coverage of temporary agri-environmental measures, the baseline survey on permanent plots is complemented by dynamic sampling of these specific areas. Sampling efficiency and practicality are ensured at all stages of sampling through modern sampling techniques, such as unequal probability sampling with fixed sample size, self-weighting, spatial spreading, balancing on additional information, and stratified balancing. In this way, the samples are well distributed across ecological and geographic space. Despite the high complexity of the sampling design, simple estimators are provided. The effects of stratified balancing and clustering of samples are demonstrated in Monte Carlo simulations using modelled habitat data. A power analysis based on actual survey data is also presented. Overall, the study could serve as a useful example for improving future biodiversity monitoring networks on agricultural land at multiple scales.

Project description:Identifying disease genes is crucial to the understanding of disease pathogenesis, and to the improvement of disease diagnosis and treatment. In recent years, many researchers have proposed approaches to prioritize candidate genes by considering the relationship of candidate genes and existing known disease genes, reflected in other data sources. In this paper, we propose an expandable framework for gene prioritization that can integrate multiple heterogeneous data sources by taking advantage of a unified graphic representation. Gene-gene relationships and gene-disease relationships are then defined based on the overall topology of each network using a diffusion kernel measure. These relationship measures are in turn normalized to derive an overall measure across all networks, which is utilized to rank all candidate genes. Based on the informativeness of available data sources with respect to each specific disease, we also propose an adaptive threshold score to select a small subset of candidate genes for further validation studies. We performed large scale cross-validation analysis on 110 disease families using three data sources. Results have shown that our approach consistently outperforms other two state of the art programs. A case study using Parkinson disease (PD) has identified four candidate genes (UBB, SEPT5, GPR37 and TH) that ranked higher than our adaptive threshold, all of which are involved in the PD pathway. In particular, a very recent study has observed a deletion of TH in a patient with PD, which supports the importance of the TH gene in PD pathogenesis. A web tool has been implemented to assist scientists in their genetic studies.

Project description:BackgroundProtein function determination is a key challenge in the post-genomic era. Experimental determination of protein functions is accurate, but time-consuming and resource-intensive. A cost-effective alternative is to use the known information about sequence, structure, and functional properties of genes and proteins to predict functions using statistical methods. In this paper, we describe the Multi-Source k-Nearest Neighbor (MS-kNN) algorithm for function prediction, which finds k-nearest neighbors of a query protein based on different types of similarity measures and predicts its function by weighted averaging of its neighbors' functions. Specifically, we used 3 data sources to calculate the similarity scores: sequence similarity, protein-protein interactions, and gene expressions.ResultsWe report the results in the context of 2011 Critical Assessment of Function Annotation (CAFA). Prior to CAFA submission deadline, we evaluated our algorithm on 1,302 human test proteins that were represented in all 3 data sources. Using only the sequence similarity information, MS-kNN had term-based Area Under the Curve (AUC) accuracy of Gene Ontology (GO) molecular function predictions of 0.728 when 7,412 human training proteins were used, and 0.819 when 35,622 training proteins from multiple eukaryotic and prokaryotic organisms were used. By aggregating predictions from all three sources, the AUC was further improved to 0.848. Similar result was observed on prediction of GO biological processes. Testing on 595 proteins that were annotated after the CAFA submission deadline showed that overall MS-kNN accuracy was higher than that of baseline algorithms Gotcha and BLAST, which were based solely on sequence similarity information. Since only 10 of the 595 proteins were represented by all 3 data sources, and 66 by two data sources, the difference between 3-source and one-source MS-kNN was rather small.ConclusionsBased on our results, we have several useful insights: (1) the k-nearest neighbor algorithm is an efficient and effective model for protein function prediction; (2) it is beneficial to transfer functions across a wide range of organisms; (3) it is helpful to integrate multiple sources of protein information.

Project description:The pattern of species abundance, represented by the number of individuals per species within an ecological community, is one of the fundamental characteristics of biodiversity. However, despite their obvious significance in ecology and biogeography, there is still no clear understanding of these patterns at large spatial scales. Here, we develop a hierarchical modelling approach to estimate macroscale patterns of species abundance. Using this approach, estimates of absolute abundance of 1248 woody plant species at a 10-km-grid-square resolution over East Asian islands across subtropical to temperate biomes are obtained. We provide two examples of the basic and applied use of the estimated species abundance for (1) inference of macroevolutionary processes underpinning regional biodiversity patterns and (2) quantitative community-wide assessment of a national red list. These results highlight the potential of the elucidation of macroscale species abundance that has thus far been an inaccessible but critical property of biodiversity.

Project description:Cell signaling systems sense and respond to ligands that bind cell surface receptors. These systems often respond to changes in the concentration of extracellular ligand more rapidly than the ligand equilibrates with its receptor. We demonstrate, by modeling and experiment, a general "systems level" mechanism cells use to take advantage of the information present in the early signal, before receptor binding reaches a new steady state. This mechanism, pre-equilibrium sensing and signaling (PRESS), operates in signaling systems in which the kinetics of ligand-receptor binding are slower than the downstream signaling steps, and it typically involves transient activation of a downstream step. In the systems where it operates, PRESS expands and shifts the input dynamic range, allowing cells to make different responses to ligand concentrations so high as to be otherwise indistinguishable. Specifically, we show that PRESS applies to the yeast directional polarization in response to pheromone gradients. Consideration of preexisting kinetic data for ligand-receptor interactions suggests that PRESS operates in many cell signaling systems throughout biology. The same mechanism may also operate at other levels in signaling systems in which a slow activation step couples to a faster downstream step.

Project description:Phosphorylation is an important type of protein post-translational modification. Identification of possible phosphorylation sites of a protein is important for understanding its functions. Unbiased screening for phosphorylation sites by in vitro or in vivo experiments is time consuming and expensive; in silico prediction can provide functional candidates and help narrow down the experimental efforts. Most of the existing prediction algorithms take only the polypeptide sequence around the phosphorylation sites into consideration. However, protein phosphorylation is a very complex biological process in vivo. The polypeptide sequences around the potential sites are not sufficient to determine the phosphorylation status of those residues. In the current work, we integrated various data sources such as protein functional domains, protein subcellular location and protein-protein interactions, along with the polypeptide sequences to predict protein phosphorylation sites. The heterogeneous information significantly boosted the prediction accuracy for some kinase families. To demonstrate potential application of our method, we scanned a set of human proteins and predicted putative phosphorylation sites for Cyclin-dependent kinases, Casein kinase 2, Glycogen synthase kinase 3, Mitogen-activated protein kinases, protein kinase A, and protein kinase C families (available at http://cmbi.bjmu.edu.cn/huphospho). The predicted phosphorylation sites can serve as candidates for further experimental validation. Our strategy may also be applicable for the in silico identification of other post-translational modification substrates.

Project description:BackgroundMost recently, with maturing of bovine genome sequencing and high throughput SNP genotyping technologies, a large number of significant SNPs associated with economic important traits can be identified by genome-wide association studies (GWAS). To further determine true association findings in GWAS, the common strategy is to sift out most promising SNPs for follow-up replication studies. Hence it is crucial to explore the functional significance of the candidate SNPs in order to screen and select the potential functional ones. To systematically prioritize these statistically significant SNPs and facilitate follow-up replication studies, we developed a bovine SNP annotation tool (Snat) based on a web interface.ResultsWith Snat, various sources of genomic information are integrated and retrieved from several leading online databases, including SNP information from dbSNP, gene information from Entrez Gene, protein features from UniProt, linkage information from AnimalQTLdb, conserved elements from UCSC Genome Browser Database and gene functions from Gene Ontology (GO), KEGG PATHWAY and Online Mendelian Inheritance in Animals (OMIA). Snat provides two different applications, including a CGI-based web utility and a command-line version, to access the integrated database, target any single nucleotide loci of interest and perform multi-level functional annotations. For further validation of the practical significance of our study, SNPs involved in two commercial bovine SNP chips, i.e., the Affymetrix Bovine 10K chip array and the Illumina 50K chip array, have been annotated by Snat, and the corresponding outputs can be directly downloaded from Snat website. Furthermore, a real dataset involving 20 identified SNPs associated with milk yield in our recent GWAS was employed to demonstrate the practical significance of Snat.ConclusionsTo our best knowledge, Snat is one of first tools focusing on SNP annotation for livestock. Snat confers researchers with a convenient and powerful platform to aid functional analyses and accurate evaluation on genes/variants related to SNPs, and facilitates follow-up replication studies in the post-GWAS era.

Project description:Making effective use of multiple data sources is a major challenge in modern bioinformatics. Genome-wide data such as measures of transcription factor binding, gene expression, and sequence conservation, which are used to identify binding regions and genes that are important to major biological processes such as development and disease, can be difficult to use together due to the different biological meanings and statistical distributions of the heterogeneous data types, but each can provide valuable information for understanding the processes under study. Here we present methods for integrating multiple data sources to gain a more complete picture of gene regulation and expression. Our goal is to identify genes and cis-regulatory regions which play specific biological roles. We describe a graphical mixture model approach for data integration, examine the effect of using different model topologies, and discuss methods for evaluating the effectiveness of the models. Model fitting is computationally efficient and produces results which have clear biological and statistical interpretations. The Hedgehog and Dorsal signaling pathways in Drosophila, which are critical in embryonic development, are used as examples.
