Douglas fir stimulates nitrification in French forest soils.

ABSTRACT: Douglas fir trees presumable stimulate nitrification in the soil. We studied in 21 French Douglas fir forests if and how nitrification is modulated by soil properties, past land use and current forest management. Soil (0-10?cm depth) was collected and initial concentrations of N-NH₄⁺ and N-NO₃^-, potential net nitrogen mineralization (PNM) and net nitrification (PNN) rates and microbial biomass were measured. At 11 of the 21 sites, annual nitrate fluxes in the soil were measured using anion exchange resin bags. Soils contained between 2.3 to 29.4 mg N-NO₃^- kg soil^-1. About 86% (±14%) of mineral N was nitrate. The proportion of nitrate increased to almost 100% during incubation. PNN varied from 0.10?mg?N kg soil^-1 day^-1 to 1.05?mg?N kg soil^-1 day^-1 (21 sites). Neither the initial nitrate concentration nor PNN was related to soil chemistry (pH, % C, %N, P, CEC), microbial biomass, texture, past land use or thinning. In situ net nitrate accumulation (NNA) estimated with resins beds varied from 4 to 100 kg N-NO₃^- ha^-1 yr^-1 (11 sites). It was positively correlated with base saturation, clay content, ELLENBERG N, temperature and negatively with soil organic N, C/N ratio and precipitation.

Project description:BACKGROUND:In forest trees, genetic markers have been used to understand the genetic architecture of natural populations, identify quantitative trait loci, infer gene function, and enhance tree breeding. Recently, new, efficient technologies for genotyping thousands to millions of single nucleotide polymorphisms (SNPs) have finally made large-scale use of genetic markers widely available. These methods will be exceedingly valuable for improving tree breeding and understanding the ecological genetics of Douglas-fir, one of the most economically and ecologically important trees in the world. RESULTS:We designed SNP assays for 55,766 potential SNPs that were discovered from previous transcriptome sequencing projects. We tested the array on ~ 2300 related and unrelated coastal Douglas-fir trees (Pseudotsuga menziesii var. menziesii) from Oregon and Washington, and 13 trees of interior Douglas-fir (P. menziesii var. glauca). As many as ~ 28 K SNPs were reliably genotyped and polymorphic, depending on the selected SNP call rate. To increase the number of SNPs and improve genome coverage, we developed protocols to 'rescue' SNPs that did not pass the default Affymetrix quality control criteria (e.g., 97% SNP call rate). Lowering the SNP call rate threshold from 97 to 60% increased the number of successful SNPs from 20,669 to 28,094. We used a subset of 395 unrelated trees to calculate SNP population genetic statistics for coastal Douglas-fir. Over a range of call rate thresholds (97 to 60%), the median call rate for SNPs in Hardy-Weinberg equilibrium ranged from 99.2 to 99.7%, and the median minor allele frequency ranged from 0.198 to 0.233. The successful SNPs also worked well on interior Douglas-fir. CONCLUSIONS:Based on the original transcriptome assemblies and comparisons to version 1.0 of the Douglas-fir reference genome, we conclude that these SNPs can be used to genotype about 10 K to 15 K loci. The Axiom genotyping array will serve as an excellent foundation for studying the population genomics of Douglas-fir and for implementing genomic selection. We are currently using the array to construct a linkage map and test genomic selection in a three-generation breeding program for coastal Douglas-fir.

Project description:Swiss needle cast (SNC), caused by a fungal pathogen, Nothophaeocryptopus gaeumannii, is a major forest disease of Douglas-fir (Pseudotsuga menziesii) stands of the Pacific Northwest (PNW). There is mounting concern that the current SNC epidemic occurring in Oregon and Washington will continue to increase in severity, frequency and spatial extent with future warming. Nothophaeocryptopus gaeumannii occurs wherever its host is found, but very little is known about the history and spatial distribution of SNC and its effects on growth and physiological processes of mature and old-growth forests within the Douglas-fir region of the PNW. Our findings show that stem growth and physiological responses of infected Douglas-fir to climate and SNC were different between sites, growth periods and disease severity based on cellulosic stable carbon and oxygen isotope ratios and ring width data in tree rings. At a coastal Oregon site within the SNC impact zone, variations in stem growth and Δ13C were primarily influenced by disproportional reductions in stomatal conductance (gs) and assimilation (A) caused by a loss of functioning stomates through early needle abscission and stomatal occlusion by pseudothecia of N. gaeumannii. At the less severely infected inland sites on the west slopes of Oregon's Cascade Range, stem growth correlated negatively with δ18O and positively with Δ13C, indicating that gs decreased in response to high evaporative demand with a concomitant reduction in A. Current- and previous-years summer vapor pressure deficit was the principal seasonal climatic variable affecting radial stem growth and the dual stable isotope ratios at all sites. Our results indicate that rising temperatures since the mid-1970s has strongly affected Douglas-fir growth in the PNW directly by a physiological response to higher evaporative demand during the annual summer drought and indirectly by a major SNC epidemic that is expanding regionally to higher latitudes and higher elevations.

Project description:Nitrogen-fixing microbial populations in a Douglas fir forest on the western slope of the Oregon Cascade Mountain Range were analyzed. The complexity of the nifH gene pool (nifH is the marker gene which encodes nitrogenase reductase) was assessed by performing nested PCR with bulk DNA extracted from plant litter and soil. The restriction fragment length polymorphisms (RFLPs) of PCR products obtained from litter were reproducibly different than the RFLPs of PCR products obtained from the underlying soil. The characteristic differences were found during the entire sampling period between May and September. RFLP analyses of cloned nifH PCR products also revealed characteristic patterns for each sample type. Among 42 nifH clones obtained from a forest litter library nine different RFLP patterns were found, and among 64 nifH clones obtained from forest soil libraries 13 different patterns were found. Only two of the patterns were found in both the litter and the soil, indicating that there were major differences between the nitrogen-fixing microbial populations. A sequence analysis of clones representing the 20 distinct patterns revealed that 19 of the patterns had a proteobacterial origin. All of the nifH sequences obtained from the Douglas fir forest litter localized in a distinct phylogenetic cluster characterized by the nifH sequences of members of the genera Rhizobium, Sinorhizobium, and Azospirillum. The nifH sequences obtained from soil were found in two additional clusters, one characterized by sequences of members of the genera Bradyrhizobium, Azorhizobium, Herbaspirillum, and Thiobacillus and the other, represented by a single nifH clone, located between the gram-positive bacteria and the cyanobacteria. Our results revealed the distinctness of the nitrogen-fixing microbial populations in litter and soil in a Douglas fir forest; the differences may be related to special requirements for degradation and mineralization processes in the plant litter.
